Persistence and interoperability in FAIR research data management - 1st FAIRsFAIR webinar

The work of further defining these principles and applying them in day-to-day knowledge sharing is ongoing.</p> <p>The FAIRsFAIR working group &quot;<a href="https://www.fairsfair.eu/fair-practices-semantics-interoperability-and-services">FAIR practices: semantics, interoperability and services</a>&quot; recently published the <a href="http://zenodo.org/record/3557381#.XiVxKSN7nIV">first iteration</a> of three annual reports on the state of FAIR in European scientific data. Based on studies of public information, especially EOSC infrastructure efforts, and on limited surveying and interviews, the report reviews and documents commonalities between infrastructures and obstacles to semantic interoperability - that is the use of metadata and persistent identifiers to enhance dissemination across infrastructures.</p>

Data from: Quantifying natural disturbances using a large-scale dendrochronological reconstruction to guide forest management

Estimates of historical disturbance patterns are essential to guide forest management aimed at ensuring the sustainability of ecosystem functions and biodiversity. However, quantitative estimates of various disturbance characteristics required in management applications are rare in longer-term historical studies. Thus, our objectives were to: (1) quantify past disturbance severity, patch size, and stand proportion disturbed, and (2) test for temporal and sub-regional differences in these characteristics. We developed a comprehensive dendrochronological method to evaluate an approximately two-century-long disturbance record in the remaining Central and Eastern European primary mountain spruce forests, where wind and bark beetles are the predominant disturbance agents. We used an unprecedented large-scale nested design dataset of 541 plots located within 44 stands and 6 sub-regions. To quantify individual disturbance events, we used tree-ring proxies, which were aggregated at plot and stand levels by smoothing and detecting peaks in their distributions. The spatial aggregation of disturbance events was used to estimate patch sizes. Data exhibited continuous gradients from low- to high-severity and small- to large-size disturbance events. In addition to the importance of small disturbance events, moderate-scale (25-75% of the stand disturbed, &gt;10 ha patch size) and moderate-severity (25-75% of canopy disturbed) events were also common. Moderate disturbances represented more than 50% of the total disturbed area and their rotation periods ranged from one to several hundred years, which is within the lifespan of local tree species. Disturbance severities differed among sub-regions, whereas the stand proportion disturbed varied significantly over time. This indicates partially independent variations among disturbance characteristics. Our quantitative estimates of disturbance severity, patch size, stand proportion disturbed, and associated rotation periods provide rigorous baseline data for future ecological research, decisions within biodiversity conservation, and silviculture intended to maintain native biodiversity and ecosystem functions. These results highlight a need for sufficiently large and adequately connected networks of strict reserves, more complex silvicultural treatments that emulate the natural disturbance spectrum in harvest rotation times, sizes, and intensities, and higher levels of tree and structural legacy retention.

Data Management and Sharing: Practices and Perceptions of Psychology Researchers

<p class="CxSpFirst">Research data is increasingly viewed as an important scholarly output. While a growing body of studies have investigated researcher practices and perceptions related to data sharing, information about data-related practices throughout the research process (including data collection and analysis) remains largely anecdotal. Building on our previous study of data practices in neuroimaging research, we conducted a survey of data management practices in the field of psychology. Our survey included questions about the type(s) of data collected, the tools used for data analysis, practices related to data organization, maintaining documentation, backup procedures, and long-term archiving of research materials. Our results demonstrate the complexity of managing and sharing data in psychology. Data is collected in multifarious forms from human participants, analyzed using a range of software tools, and archived in formats that may become obsolete. As individuals, our participants demonstrated relatively good data management practices, however they also indicated that there was little standardization within their research group. Participants generally indicated that they were willing to change their current practices in light of new technologies, opportunities, or requirements. </p>

Data from: Multi-scalar drivers of biodiversity: local management mediates wild bee community response to regional urbanization

It is critical to understand the specific drivers of biodiversity across multiple spatial scales, especially within rapidly urbanizing areas, given the distinct management recommendations that may result at each scale. However, drivers of biodiversity patterns and interactions between drivers are often only measured and modeled at a single scale. In this study, we assessed bee community composition at three time periods in 20 grassland and 20 agriculture sites located across two major metroplexes. We examined how local environmental variables and surrounding landscape composition impact bee abundance, richness, and evenness, including comparisons between groups with different nesting strategies and body sizes. We collected nearly 13,000 specimens and identified 172 species. We found that levels of regional land-use differentially impacted bee abundance and diversity depending on local habitat management. Specifically, within agriculture sites, bee richness was greater with increasing landscape-level semi-natural habitat, while in grassland sites, bee richness was similar across landscapes regardless of semi-natural habitat cover. Bee evenness at both site types declined with increasing landscape-level habitat heterogeneity, due to an increase of rare species at the grassland sites, but not in the agricultural sites; further indicating that diversity is driven by the interaction of local habitat quality and landscape-level habitat composition. We additionally found that agriculture sites supported higher abundances, but not richness, of small-bodied and below-ground nesting bees, while grassland sites supported higher abundances of above-ground nesting bees, and higher richness of large-bodied species. Increased levels of local bare ground were significantly related to multiple metrics of bee diversity, including greater below-ground nesting bee abundance and richness. Local floral richness was also significantly related to increases of overall bee abundance, as well as the abundance and richness of small bees. Overall, we suggest that local land managers can support bee abundance and diversity by conserving areas of bare soil and promoting native floral diversity, the latter especially critical in highly urban agricultural spaces. Our results provide the first documentation of significant interactions between local habitat management and landscape composition impacting insect communities in urban systems, indicating that bee conservation practices depend critically on land-use interactions across multiple spatial scales.

Data from: A natural gene drive system influences bovine tuberculosis susceptibility in African buffalo: possible implications for disease management

Bovine tuberculosis (BTB) is endemic to the African buffalo (Syncerus caffer) of Hluhluwe-iMfolozi Park (HiP) and Kruger National Park, South Africa. In HiP, the disease has been actively managed since 1999 through a test-and-cull procedure targeting BTB-positive buffalo. Prior studies in Kruger showed associations between microsatellite alleles, BTB and body condition. A sex chromosomal meiotic drive, a form of natural gene drive, was hypothesized to be ultimately responsible. These associations indicate high-frequency occurrence of two types of male-deleterious alleles (or multiple-allele haplotypes). One type negatively affects body condition and BTB resistance in both sexes. The other type has sexually antagonistic effects: negative in males but positive in females. Here, we investigate whether a similar gene drive system is present in HiP buffalo, using 17 autosomal microsatellites and microsatellite-derived Y-chromosomal haplotypes from 401 individuals, culled in 2002-2004. We show that the association between autosomal microsatellite alleles and BTB susceptibility detected in Kruger, is also present in HiP. Further, Y-haplotype frequency dynamics indicated that a sex chromosomal meiotic drive also occurred in HiP. BTB was associated with negative selection of male-deleterious alleles in HiP, unlike positive selection in Kruger. Birth sex ratios were female-biased. We attribute negative selection and female-biased sex ratios in HiP to the absence of a Y-chromosomal sex-ratio distorter. This distorter has been hypothesized to contribute to positive selection of male-deleterious alleles and male-biased birth sex ratios in Kruger. As previously shown in Kruger, microsatellite alleles were only associated with male-deleterious effects in individuals born after wet pre-birth years; a phenomenon attributed to epigenetic modification. We identified two additional allele types: male-specific deleterious and beneficial alleles, with no discernible effect on females. Finally, we discuss how our findings may be used for breeding disease-free buffalo and implementing BTB test-and-cull programs.

Data from: RapidRat: development, validation and application of a genotyping-by-sequencing panel for rapid biosecurity and invasive species management

<p>Invasive alien species (IAS) are among the main causes of global biodiversity loss. Invasive brown (Rattus norvegicus) and black (R. rattus) rats, in particular, are leading drivers of extinction on islands, especially in the case of seabirds where &gt;50% of all extinctions have been attributed to rat predation. Eradication is the primary form of invasive rat management, yet this strategy has resulted in a ~10-38% failure rate on islands globally. Genetic tools can help inform IAS management, but such applications to date have been largely reactive, time-consuming, and costly. Here, we developed a Genotyping-in-Thousands by sequencing (GT-seq) panel for rapid species identification and population assignment of invasive brown and black rats (RapidRat) in Haida Gwaii, an archipelago comprising ~150 islands off the central coast of British Columbia, Canada. We constructed an optimized panel of 443 single nucleotide polymorphisms (SNPs) using previously generated double-digest restriction-site associated DNA (ddRAD) genotypic data (27,686 SNPs) from brown (n=295) and black rats (n=241) sampled throughout Haida Gwaii. The informativeness of this panel for identifying individuals to species and island of origin was validated relative to the ddRAD results; in all comparisons, admixture coefficients and population assignments estimated using RapidRat were consistent. To demonstrate application, 20 individuals from novel invasions of three islands (Agglomerate, Hotspring, Ramsay) were genotyped using RapidRat, all of which were confidently assigned (&gt;98.5% probability) to Faraday and Murchison Islands as putative source populations. These results indicated that a previous eradication on Hotspring Island was conducted at an inappropriate geographic scale; future management should expand the eradication unit to include neighboring islands to prevent re-invasion. Overall, we demonstrated that RapidRat is an effective tool for managing invasive rat populations in Haida Gwaii and provided a clear framework for GT-seq panel development for informing biodiversity conservation in other systems.</p>

Data from: Management actions shape dung beetle community structure and functional traits in restored tallgrass prairie

<p>1. Ecosystem restoration often focuses on reestablishing species richness and diversity of native organisms, especially plants. However, effective restoration requires re-establishment of ecosystem functions and processes by all trophic levels. Functional trait descriptions of communities, including decomposer communities, may provide more comprehensive evaluations of restoration activities and management than taxonomic community metrics alone.</p> <p>2. We examined species and functional trait composition of dung beetle (Coleoptera: Scarabaeidae, Geotrupidae) communities across a  3-31 year chronosequence of restored prairies, in which sites varied in the presence of re-introduced bison and prescribed fire. We calculated functional diversity metrics and community-weighted mean trait values using behavioral and morphological measurements. We also performed a dung decomposition experiment to measure an ecosystem function driven by these insects.</p> <p>3. Bison presence doubled beetle abundance and increased richness by 50%. Shannon diversity increased with restoration age, nearly doubling from the youngest to oldest restorations. Functional diversity was unchanged, except functional richness, which was reduced by bison and fire presence. Beetles were, on average, smaller in older restorations, although this pattern was weaker when bison were present.</p> <p>4. Dung decomposition was unaffected by site characteristics but increased with community weighted mean beetle mass. Dung decomposition was better predicted by mean trait values, suggesting that supporting large-bodied species may be more important than species diversity in settings where maximizing decomposition function is a goal.</p> <p>5. Restoration managers should consider dung beetle communities and their functional characteristics when making management decisions, particularly where large grazers are a component of management strategies.</p> <p> </p>

Data from: Consequences of past and present harvest management in a declining flyway population of common eiders Somateria mollissima

<p>1. Harvested species population dynamics are shaped by the relative contribution of natural and harvest mortality. Natural mortality is usually not under management control, so managers must continuously adjust harvest rates to prevent overexploitation. Ideally, this requires regular assessment of the contribution of harvest to total mortality and how this affects population dynamics. 2. To assess the impact of hunting mortality on the dynamics of the rapidly declining Baltic/Wadden Sea population of common eiders Somateria mollissima we first estimated vital rates of ten study colonies over the period 1970–2015. By means of a multi-event capture-recovery model we then used the cause of death of recovered individuals to estimate proportions of adult females that died due to hunting or other causes. Finally, we adopted a stochastic matrix population modelling approach based on simulations to investigate the effect of past and present harvest regulations on changes in flyway population size and composition. 3. Results showed that even the complete ban on shooting females implemented in 2014 in Denmark, where most hunting takes place was not enough to stop the population decline given current levels of natural female mortality. Despite continued hunting of males our predictions suggest that the proportion of females will continue to decline unless natural mortality of the females is reduced. 4. Although levels of natural mortality must decrease to halt the decline of this population, we advocate that the current hunting ban on females is maintained while further investigations of factors causing increased levels of natural mortality among females are undertaken. 5. Synthesis and applications. At the flyway scale, continuous and accurate estimates of vital rates and the relative contribution of harvest versus other mortality causes are increasingly important as the population effect of adjusting harvest rates is most effectively evaluated within a model-based adaptive management framework.</p>

<p>Winter recreation and tourism continue to expand worldwide, and where these activities overlap with valuable wildlife habitat, there is greater potential for conservation concerns. Wildlife populations can be particularly vulnerable to disturbance in alpine habitats as helicopters and snowmachines are increasingly used to access remote backcountry terrain. Brown bears (<i>Ursus arctos</i>) have adapted hibernation strategies to survive this period when resources and energy reserves are limited, and disturbance could negatively impact fitness and survival. To help identify areas of potential conflict between helicopter skiing and denning brown bears in Alaska, we developed a model to predict alpine denning habitat and an associated data-based framework for mitigating disturbance activities. Following den emergence in spring, we conducted three annual aerial surveys (2015–2017) and used locations from three GPS-collared bears (2008–2014) to identify 89 brown bear dens above the forest line. We evaluated brown bear den site selection of land cover, terrain, and climate factors using resource selection function (RSF) models. Our top model supported the hypothesis that bears selected dens based on terrain and climate factors that maximized thermal efficiency. Brown bears selected den sites characterized by steep slopes at moderate elevations in smooth, well-drained topographies that promoted vegetation and deep snow. We used the RSF model to map relative probability of den selection and found 85% of dens occurred within terrain predicted as prime denning habitat. Brown bear exposure to helicopter disturbance was evident as moderate to high intensities of helicopter flight tracking data overlapped prime denning habitat, and we quantified where the risk of these impact was greatest. We also documented evidence of late season den abandonment due to disturbance from helicopter skiing. The results from this study provide valuable insights into bear denning habitat requirements in subalpine and alpine landscapes. Our quantitative framework can be used to support conservation planning for winter recreation industries operating in habitats occupied by denning brown bears.</p>

Data for: The impacts of bioenergy pine plantation management practices on bee communities

<p>1. Cultivation of bioenergy feedstocks is a growing land-use worldwide, yet we have a poor understanding of how bioenergy crop management practices affect biodiversity. This knowledge gap is particularly acute for candidate cellulosic bioenergy feedstocks, such as tree plantations, and for organisms that provide important ecosystem services, such as pollinators.</p> <p>2. We examined bee communities in 83 sites across three states in the southeastern USA—Alabama, Florida and Georgia. We compared bee abundance and diversity in 66 pine plantation sites that reflect management with and without potential bioenergy feedstock production. At least three bioenergy feedstock production methods have been proposed for this region: 1) converting conventional timber stands to short-rotation bioenergy plantations; 2) harvesting feedstock by thinning conventional plantations; and 3) harvesting of woody debris residues after plantations have been clear-cut.</p> <p>3. We found that bioenergy-associated management practices including younger plantations (relative to older) and woody debris removal (relative to debris unremoved) in clear-cut plantations were associated with reduced bee diversity. Removing ground debris in clear-cut plantations also drastically increased bee abundance, though this effect was largely driven by strong dominance of just two bee species. Clear-cut plantations had lower beta diversity than standing plantations.</p> <p>4. Synthesis and applications. Management practices associated with bioenergy feedstock production can have negative effects on bee community diversity. In particular, harvesting of debris in clear-cut plantations dramatically reduces bee diversity. Large-scale bioenergy feedstock production that increases the prevalence of young and clear-cut stands may cause landscape-level beta diversity to decline. Nevertheless, bioenergy pine plantations likely support higher bee diversity than corn fields, an alternative bioenergy feedstock.</p>

Data from: Contrasting patterns of functional diversity in coffee root fungal communities associated with organic and conventionally-managed fields

<p>The structure and function of fungal communities in the coffee rhizosphere is shaped by crop environment. Because coffee can be grown along a management continuum from conventional application of pesticides and fertilizers in full sun to organic management in a shaded understory, we used coffee fields to hold host constant while comparing rhizosphere fungal communities in markedly different environmental conditions with regard to shade and inputs. We characterized the shade and soil environment in 25 fields under conventional, organic or transitional management in two regions of Costa Rica. We amplified the ITS2 region of fungal DNA from coffee roots in these fields and characterized the rhizosphere fungal community via high-throughput sequencing. Sequences were assigned to guilds to determine differences in functional diversity and trophic structure among coffee field environments. Organic fields had more shade, a greater richness of shade tree species, more leaf litter, and were less acidic, with lower soil nitrate availability and higher soil copper, calcium, and magnesium than conventionally-managed fields, although differences between organic and conventionally-managed fields in shade, calcium and magnesium depended on region. Differences in richness and community composition of rhizosphere fungi between organic and conventionally-managed fields were also correlated with shade, soil acidity, nitrate, and copper. Trophic structure differed with coffee field management. Saprotrophs, plant pathogens, and mycoparasites were more diverse and plant pathogens were more abundant in organic than in conventionally-managed fields, while saprotroph-plant pathogens were more abundant in conventionally-managed fields. These differences reflected environmental differences and depended on region.</p> <p><b>IMPORTANCE</b></p> <p>Rhizosphere fungi play key roles in ecosystems, as nutrient cyclers, pathogens, and mutualists, yet little is currently known about which environmental factors and how agricultural management shape rhizosphere fungal communities and their functional diversity. This field study of the coffee agroecosystem suggests that organic management not only fosters a greater overall diversity of fungi, but also maintains a greater richness of saprotrophic, plant pathogenic and mycoparasitic fungi that has implications for efficiency of nutrient cycling and regulation of plant pathogen populations in agricultural systems. As well as influencing community composition and richness of rhizosphere fungi, shade management and use of fungicides and synthetic fertilizers altered the trophic structure of the coffee agroecosystem.</p>

We developed a coupled integrated population model-Bayesian population viability analysis to assess the (1) impact of demographic rates (survival, fecundity, immigration) on past population dynamics; (2) population viability 10 years into the future; and (3) efficacy of possible management strategies for the federally endangered Great Lakes piping plover Charadrius melodus population. Our model synthesizes long-term population survey, nest monitoring and mark–resight data, while accounting for multiple sources of uncertainty. We incorporated latent abundance of eastern North American merlins Falco columbarius, a primary predator of adult plovers, as a covariate on adult survival via a parallel state-space model, accounting for the influence of an imperfectly observed process (i.e. predation pressure) on population viability. Mean plover abundance increased from 18 pairs in 1993 to 75 pairs in 2016, but annual population growth (math formula) was projected to be 0.95 (95% CI 0.72–1.12), suggesting a potential decline to 67 pairs within 10 years. Without accounting for an expanding merlin population, we would have concluded that the plover population was projected to increase (math formula = 1.02; 95% CI 0.94–1.09) to 91 pairs by 2026. We compared four conservation scenarios: (1) no proposed management; (2) increased control of chick predators (e.g. Corvidae, Laridae, mammals); (3) increased merlin control; and (4) simultaneous chick predator and merlin control. Compared to the null scenario, chick predator control reduced quasi-extinction probability from 11.9% to 8.7%, merlin control more than halved (3.5%) the probability and simultaneous control reduced quasi-extinction probability to 2.6%. Synthesis and applications. Piping plover recovery actions should consider systematic predator control, rather than current ad hoc protocols, especially given the predicted increase in regional merlin abundance. This approach of combining integrated population models with Bayesian population viability analysis to identify limiting components of the population cycle and evaluate alternative management strategies for conservation decision-making shows great utility for aiding recovery of threatened populations.
