Data from: Behavioral threat and appeasement signals take precedence over static colors in lizard contests

The interplay between morphological (structures) and behavioral (acts) signals in contest assessment is still poorly understood. During contests, males of the common wall lizard (Podarcis muralis) display both morphological (i.e. static color patches) and behavioral (i.e. raised-body display, foot shakes) traits. We set out to evaluate the role of these putative signals in determining the outcome and intensity of contests by recording agonistic behavior in ten mesocosm enclosures. We find that contests are typically won by males with relatively more black coloration, which are also more aggressive. However, black coloration does not seem to play a role in rival assessment, and behavioral traits are stronger predictors of contest outcome and winner aggression than prior experience, morphology, and coloration. Contest intensity is mainly driven by resource- and self-assessment, with males probably using behavioral threat (raised-body displays) and de-escalation signals (foot shakes) to communicate their willingness to engage/persist in a fight. Our results agree with the view that agonistic signals used during contests are not associated with mutual evaluation of developmentally-fixed attributes, and instead animals monitor each other to ensure that their motivation is matched by their rival. We emphasize the importance of testing the effect of signals on receiver behavior and discuss that social recognition in territorial species may select receivers to neglect potential morphological signals conveying static information on sex, age, or intrinsic quality.

Eclipse Static Analysis - 10 Java projects

This dataset consists of Eclipse's static analysis performed on 10 Java projects.

For each .java file of a test project, we ran a static analysis using Eclipse JDT Core allows us to retrieve all the possible function calls based on typing/imports for a given completion site). Each java project has three files structured as follows:

*.json file. The file contains all the method declarations of the project and the function calls in their body. For each function call, the file lists all the possible function call that could have been made at that place in the source code. For practical purposes, we splitted this file into two text files.

*_sequences.txt file. This file consists of all the method declaration + function call sequences in the project. The last element of each line corresponds to a completion site.

*_proposals.txt file. Each line is made of the function-call suggestions retrieved by static analysis for the corresponding line in the *_sequences.txt file.

The corpus was used for the experiments in the paper Combining Code Embedding with Static Analysis for Function-Call Completion.

Github repository to replicate the experiments: https://github.com/mweyssow/cse-saner

Static Disorder in Excitation Energies of the Fenna-Matthews-Olson Protein: Structure-Based Theory Meets Experiment

The files contain atomic coordinates of 5200 different conformations of the FMO protein in protein data bank (PDB) format. Each of the 16 zip file contains one directory with 325 PDB files, where each file contains the coordinates of one conformation of the FMO protein. These data were generated with the FIRST/FRODA method as described in Fokas, A.S., Cole, D. and Chin, A. W. Photosynth. Res. 2014, 122, 275-292. The data were used by the present authors to explain the inhomogeneous optical properties of the FMO protein.
