Radiometric dating of sediment cores from three alpine lakes in Utah, United States, with stable isotope data

<p>We collected sediment cores from three alpine lakes in Utah, United States, to isolate dormant <em>Daphnia </em>eggs for a resurrection ecology experiment. Our question was whether radioactive fallout from above-ground nuclear weapons testing at the Nevada Test Site in the 1950s and 1960s caused increased mutation rates and population evolution in <em>Daphnia</em>. That work is ongoing. Here, we publish radioisotope dating profiles from our sediment cores.</p>

Dataset for Manually Coded Firm Founding Dates, CEO Duality, and CEO Photograph Prominence in Annual Reports

<p>In this dataset, we wish to make available some measures which we manually coded as part of our PhDs.&nbsp;It contains manually coded information on S&amp;P1500 firms and their CEOs, specifically, the firm&rsquo;s founding year, whether the CEO is simultaneously chairperson of the board (CEO duality), and the prominence of the CEO in photographs in the firm&rsquo;s annual report. More information can be found in the attached documentation. Temporal population structure, a genetic dating method for ancient Eurasian genomes from the past 10,000 years

<p>Radiocarbon dating is the gold standard in archeology to estimate the age of skeletons, a key to studying their origins. Many published ancient genomes lack reliable and direct dates, which results in obscure and contradictory reports. Here, we developed the Temporal Population Structure (TPS), the first DNA-based dating method for ancient genomes ranging from the Late Mesolithic to modern-days, and applied it to 3,591 ancient and 1,307 modern Eurasians. We show that TPS predictions align with their known dates and correctly account for kin relationships. TPS dating of poorly dated Eurasian samples resolved conflicting reports in the literature, as illustrated by one test case. We demonstrated how TPS improved the ability to study phenotypic traits over time.</p>

Impacts of taxon-sampling schemes on Bayesian tip dating under the fossilized birth-death process

<p>Evolutionary timescales can be inferred by molecular-clock analyses of genetic data and fossil evidence. Bayesian phylogenetic methods such as tip dating provide a powerful framework for inferring evolutionary timescales, but the most widely used priors for tree topologies and node times often assume that present-day taxa have been sampled randomly or exhaustively. In practice, taxon sampling is often carried out so as to include representatives of major lineages, such as orders or families. We examined the impacts of different densities of diversified sampling on Bayesian tip dating on unresolved fossilized birth-death (FBD) trees, in which fossil taxa are topologically constrained but their exact placements are averaged out. We used synthetic data generated by simulations of nucleotide sequence evolution, fossil occurrences, and diversified taxon sampling. Our analyses under the diversified-sampling FBD process show that increasing taxon-sampling density does not necessarily improve divergence-time estimates. However, when informative priors were specified for the root age or when tree topologies were fixed to those used for simulation, the performance of tip dating on unresolved FBD trees maintains its accuracy and precision or improves with taxon-sampling density. By exploring three situations in which models are mismatched, we find that including all relevant fossils, without pruning off those that are incompatible with the diversified-sampling FBD process, can lead to underestimation of divergence times. Our reanalysis of a eutherian mammal data set confirms some of the findings from our simulation study, and reveals the complexity of diversified taxon sampling in phylogenomic data sets. In highlighting the interplay of taxon-sampling density and other factors, the results of our study have practical implications for using Bayesian tip dating to infer evolutionary timescales across the Tree of Life.</p>

Date set for the manuscript: The Role of Sediment Gas Storage in the Methane Dynamics of a Shallow Freshwater Reservoir

<p>The dataset supports the findings of the manuscript entitled: Linking Sediment Gas Storage to the Methane Dynamics in a Shallow Freshwater Reservoir. The manuscript presents results based on in-situ monitoring at the main pre-dam of the Wupper reservoir. The reservoir is located in Germany and the monitoring was conducted from March 2020 to November 2021. The main goal of the monitoring was to measure the spatial variability of methane fluxes and its dynamics in the reservoir. The methane budget of the reservoir was then analysed in combination with estimates of the amount of free gas stored in the sediment matrix, which were derived from acoustic observations. The findings are discussed in the manuscript.</p> <p>Therefore, the dataset provided as an xlsx file includes separate sheets for:</p> <ul> <li>Sediment measurements of potential methane production (PMP), loss on ignition (LOI), dissolved methane (CH<sub>4</sub>) in porewater, carbon and nitrogen content.</li> <li>Gas content in the sediment estimated from maximum acoustic backscatter for 2020 and 2021 for the reservoir spatial grid.</li> <li>Monthly time-series of methane fluxes (oxidation, diffusion, ebullition, and potential flux at the sediment water interface - PSWI) for each monitoring location and for the reservoir (average of all monitoring locations) with the inclusion of degassing at the dam overflow and advective methane transport (Net-export) by inflow and outflow.</li> <li>Time series of daily mean values of ebullition and environmental parameters monitored in the reservoir.</li> </ul> <p>Explanations and units are provided in column labels. NaN refers to missing data.</p> <p>In this version (Version 2), the calculation of the PSWI has been corrected. It is now calculated as the vertically integrated potential methane production over the top 30 cm layer of the sediment.</p>

Le second piège, situé à près de 5 km du premier, était placé sur un hêtre mort sur pied à 869 m d'altitude. Cet arbre était notamment colonisé par Rosalia alpina (Linnaeus, 1758) (Cerambycidae). Ce second piège a permis de capturer en outre plusieurs spécimens de Stictoleptura scutellata (Fabricius, 1781) (Cerambycidae) et un de Mesosa curculionoides (Linnaeus, 1760) (Cerambycidae), deux espèces rares. À noter toutefois que de nombreux chênes étaient présents à proximité de ce hêtre. Land Water Transition Zone Change Detection - Transition Maps between two dates - WQeMS raster products

<p>Within this dataset, land water transition zone maps, which indicate&nbsp;the land-water&nbsp;transition between&nbsp;two instances in time, of the Polyphytos open surface water reservoir in&nbsp;Greece and Giaretta reservoir in Italy, are available in GeoTIFF raster format. The maps depict the transition zones by indicating&nbsp;the change of the pixel status from non-inundated to inundated and vice versa between two provided dates.&nbsp;They&nbsp;were generated by the Land Water Transition Zone Change Detection service of the WQeMS project.&nbsp;Each raster file in the dataset is named according to the water body and the two dates&nbsp;during&nbsp;which the processing was performed. Copernicus Sentinel-2 data was&nbsp;utilized for&nbsp;the generation of the&nbsp;inundation maps on the two dates.</p>

Inferring human immunodeficiency virus 1 proviral integration dates with Bayesian Inference

<p>Human immunodeficiency virus 1 (HIV) proviruses archived in the persistent reservoir currently pose the greatest obstacle to HIV cure due to their evasion of combined antiretroviral therapy and ability to reseed HIV infection. Understanding the dynamics of the HIV persistent reservoir is imperative for discovering a durable HIV cure. Here, we explore Bayesian methods using the software BEAST2 to estimate HIV proviral integration dates. We started with within-host longitudinal HIV sequences collected prior to therapy, along with sequences collected from the persistent reservoir during suppressive therapy. We built a BEAST2 model to estimate integration dates of proviral sequences collected during suppressive therapy, implementing a tip date random walker to adjust the sequence tip dates and a latency-specific prior to inform the dates. To validate our method, we implemented it on both simulated and empirical data sets. Consistent with previous studies, we found that proviral integration dates were spread throughout active infection. Path sampling to select an alternative prior for date estimation in place of the latency-specific prior produced unrealistic results in one empirical data set, while on another data set the latency-specific prior was selected as best-fitting. Our Bayesian method outperforms current date estimation techniques with a root mean squared error of 0.89 years on simulated data relative to 1.23–1.89 years with previously developed methods. Bayesian methods offer an adaptable framework for inferring proviral integration dates.</p>
