In summary:</p> <ul> <li><strong>chuv_molecular_dataset_annotation.xlsx</strong>: table containing clinical information for each patient, molecular profiles available for each sample, histologic pattern annotation and driver mutations detected.</li> <li><strong>CHUV_MAF.txt</strong>: MAF file containing mutations found in each sample. Mutations were called using GATK4 pipeline and Mutect2. Filtered .vcf files were converted into maf files using vcf2maf. Annotations to patient, region and&nbsp;samples are reported in additional columns.</li> <li><strong>CHUV_DNAmethylation_BetaValues_ComBat.txt</strong>: DNA methylation beta values generated with minfi and batch-corrected with ComBat.</li> <li><strong>CHUV_GeneExpression_RsemExpectedCounts.txt</strong>: Gene-level expression counts computed&nbsp;with RSEM.</li> <li><strong>CHUV_GeneExpression_log2TPM_ComBat.txt</strong>: Gene-level expression normalized as log2(TPM+1) computed with RSEM and batch-corrected with ComBat.</li> </ul>
