<p>This is a collection of files necessary to reproduce a subset of the results discussed in the manuscript entilted <em>HHIP’s Dynamic Role in Epithelial Wound Healing Reveals a Potential Mechanism of COPD Susceptibility</em> by Deritei et al. (currently available on bioRxiv: <a href="https://www.biorxiv.org/content/10.1101/2024.09.05.611545v2.abstract">https://www.biorxiv.org/content/10.1101/2024.09.05.611545v2.abstract</a>).</p> <p>Files are read by the <em>dynmod</em> software (<a href="https://github.com/Ravasz-Regan-Group/dynmod">https://github.com/Ravasz-Regan-Group/dynmod</a>) to simulate the large Boolean model’s behaviors. Landslide Susceptibility Mapping using Machine Learning: Details of articles published in 2009-2021
<p>To understand the trend of landslide susceptibility mapping using machine learning, we prepared a detailed list of 140 recently published articles. The Harzing desktop application was used to get the published articles by searching for "landslide susceptibility machine learning" keywords in the "Title" field of the application and searched using Google Scholar within the Harzing application. The search returned a total of 172 articles published from 2009 to 2021, and after eliminating papers that could not be accessed, we had 140 useable published articles. The articles also included some recently published articles which are pre-print and not peer-reviewed.</p>

Challenging a host-pathogen paradigm: Susceptibility to chytridiomycosis is decoupled from genetic erosion
<p>The putatively positive association between host genetic diversity and the ability to defend against pathogens has long attracted the attention of evolutionary biologists. Chytridiomycosis, a disease caused by the chytrid fungus <em>Batrachochytrium dendrobatidis</em> (<em>Bd</em>), has emerged in recent decades as a cause of dramatic declines and extinctions across the amphibian clade. Bd susceptibility can vary widely across populations of the same species, but the relationship between standing genetic diversity and susceptibility has remained notably underexplored so far. Here, we focus on a putatively <em>Bd</em>-naive system of two mainland and two island populations of the common toad (<em>Bufo bufo</em>) at the edge of the species' range, and use controlled infection experiments and dd-RAD sequencing of >10,000 SNPs across 95 individuals to characterise the role of host population identity, genetic variation and individual body mass in mediating host response to the pathogen. We found strong genetic differentiation between populations and marked variation in their susceptibility to Bd. This variation was not, however, governed by isolation-mediated genetic erosion, and individual heterozygosity was even found to be negatively correlated with survival. Individual survival during infection experiments was strongly positively related to body mass, which itself was unrelated to population of origin or heterozygosity. Our findings underscore the general importance of context-dependency when assessing the role of host genetic variation for the ability of defence against pathogens.</p>
Data from: Parasite-driven cascades or hydra effects: susceptibility and foraging depression shape parasite-host-resource interactions
<p>This contains data for the manuscript listed in the title.<br><br>We measured the foraging rates of individual zooplankton hosts, <em>Daphnia dentifera</em>, on phytoplankton resources, <em>Ankistrodesmus falcatus</em>, in the presence of fungal parasites of zooplankton, <em>Metschnikowia bicuspidata</em>. Some of these data are previously published (Genotypes12_foraging.csv by Strauss, Alexander T., et al. "Genotypic variation in parasite avoidance behaviour and other mechanistic, nonlinear components of transmission." <em>Proceedings of the Royal Society B</em> 286.1915 (2019): 20192164.) and some are published now for the first time (Genotype3_foraging.csv).<br><br>In addition, we present novel evidence from a mesocosm experiment (Mesocosm_data1.csv-Mesocosm_data20.csv) of populations of each genotype or each pair of genotypes with phytoplankton resources and fungal parasites present or absent; our last treatment was low or high nutrient supply for the phytoplankton. With data on infection prevalence, host density, and phytoplankton density, we show how host traits and nutrients control outcomes for prevalence, host density, and phytoplankton density.<br><br>These data may be reused with appropriate citation.</p>

Temocillin susceptibility in Enterobacterales with an ESBL/AmpC phenotype
<p>Carbapenems are considered the drugs of choice for first-line treatment of severe infections caused by carbapenem-susceptible<b>, </b>extended-spectrum β-lactamases (ESBL)-producing Enterobacterales, while piperacillin-tazobactam has been recommended as an alternative for treatment of non-severe infections. Temocillin is <em>stable to ESBL and AmpC enzymes</em> and may thus represent another treatment option<em>. </em><span>This study assessed the <i>in vitro</i> activity of piperacillin-tazobactam and temocillin against third-generation cephalosporin (3GC)-resistant <i>Escherichia coli</i> and <i>Klebsiella pneumoniae</i>, </span><span>as compared to </span><span>3GC-susceptible isolates of either species</span><span>.</span></p> <p>One hundred and nine isolates from hospitalised patients with bloodstream and urinary tract infections were tested. All isolates were collected during the<span> resistance surveillance study of the Paul-Ehrlich-Society for Chemotherapy in</span> 2016/17. Minimum inhibitory concentrations (MICs) were determined by broth microdilution according to the standard ISO 20776-1 and interpreted using EUCAST clinical breakpoints (version 11.0).</p> <p>Seventy-nine isolates (<i>E. coli</i>, n = 58; <i>K. pneumoniae</i>, n = 21) were 3GC-resistant and 30 (<i>E. coli</i>, n = 15; <i>K. pneumoniae</i>, n = 15) were 3GC-susceptible. Susceptibility to piperacillin-tazobactam was detected in 93.7 % of 3GC-susceptible isolates (for both <i>E. coli</i> and <i>K. pneumoniae</i>) and in 79.3 % and 57.1 % of the 3GC-resistant <i>E. coli</i> and <i>K. pneumoniae</i>, respectively. In contrast, 3GC-susceptible isolates were 100% susceptible to temocillin as were 94.8% and 90.5% of the 3GC-resistant <i>E. coli</i> and <i>K. pneumoniae</i>, respectively.</p> <p>In conclusion, temocillin demonstrated potent <i>in vitro</i> activity against carbapenem-susceptible, 3GC-resistant <i>E. coli</i> and <i>K. pneumoniae</i> from bloodstream and urinary tract infection samples, with susceptibility rates exceeding those of piperacillin-tazobactam.</p>
Non-linear susceptibility to interferences in declarative memory formation
<p>After encoding, memories go through a labile state followed by a stabilization process known as consolidation. Once consolidated they can enter a new labile state after the presentation of a reminder of the original memory, followed by a period of re-stabilization (reconsolidation). During these periods of lability the memory traces can be modified. Currently, some studies show a rapid stabilization after 30 min, while others show that stabilization occurs after longer periods (e.g. > 6 h). Here we investigate the effect of an interference treatment on declarative memory consolidation, comparing distinct time intervals after acquisition. On day 1, participants learned a list of non- syllable pairs (List 1). 5 min, 30 min, 3 h or 8 h later, they received an interference list (List 2) that acted as an amnesic agent. On day 2 (48 h after training) participants had to recall List 1 first, followed by List 2. We found that the List 1 memory was susceptible to interference when List 2 was administered 5 min or 3 h after learning but not when it was administered 30 min or 8 h after. We propose the possibility that this rapid memory protection could be induced by a fast and transient neocortical integration. Our results open a discussion about the contribution of molecular and systemic aspects to memory consolidation.</p>

Mistletoes could moderate drought impacts on woodland birds, but are themselves susceptible to drought-induced dieback
<p>Mistletoes are hemiparasitic plants and keystone species in many ecosystems globally. Given predicted increases in drought frequency and intensity, mistletoes may be crucial for moderating drought impacts on community structure. Dependent on host vascular flows, mistletoes can succumb to stress when water availability falls, making them susceptible to mortality during drought. We counted mistletoe across >350,000 km<sup>2</sup> of south-eastern Australia and conducted standardised bird surveys between 2016 and 2021, spanning a major drought event in 2018-19. We aimed to identify predictors of mistletoe abundance and mortality and determine whether mistletoes might moderate drought impacts on woodland birds. Live mistletoe abundance varied with tree species composition, land use and presence of mistletoebirds. Mistletoe mortality was widespread, consistent with high 2018/19 summer temperatures, low 2019/20 summer rainfall and the interaction between summer temperatures and rainfall in 2019/20. The positive association between surviving mistletoes and woodland birds was greatest in the peak drought breeding seasons of 2018/19 and 2019/20, particularly for small residents and insectivores. Paradoxically, mistletoes could moderate drought impacts on birds, but are themselves vulnerable to drought-induced mortality. An improved understanding of the drivers and dynamics of mistletoe mortality is needed to address potential cascading trophic impacts associated with mistletoe die-off.</p>

X-linked multi-ancestry meta-analysis reveals tuberculosis susceptibility variants
<p>Globally, tuberculosis (TB) presents with a clear male bias that cannot be completely accounted for by environment, behaviour, socioeconomic factors, or the impact of sex hormones on the immune system. This suggests that genetic and biological differences, which may be mediated by the X chromosome, further influence the observed male sex bias. The X chromosome is heavily implicated in immune function and yet has largely been ignored in previous association studies. Here we report the first multi-ancestry X chromosome specific meta-analysis on TB susceptibility. We identified X-linked TB susceptibility variants using seven genotyping data sets and 20,255 individuals from diverse genetic ancestries. Sex-specific effects were also identified in polygenic heritability between males and females along with enhanced concordance in direction of genetic effects for males but not females. These sex-specific genetic effects were supported by a sex-stratified and combined meta-analysis conducted using the X chromosome specific XWAS software and a multi-ancestry analysis using the MR-MEGA software. Seven significant associations were identified. Two in the overall analysis (rs6610096, rs7888114) and a second for the female specific analysis (rs4465088) including all data sets. For the ancestry specific meta-analysis three significant associations were identified for males in the Asian cohorts (rs1726176, rs5939510, rs1726203) and one in females for the African cohort (rs2428212). Several genomic regions previously associated with TB susceptibility were reproduced in this study, along with strong ancestry-specific effects. These results support the hypothesis that the X chromosome and sex-specific effects could significantly impact the observed male bias in TB incidence rates globally. </p>
