Community reorganization stabilizes freshwater ecosystems in intensively managed agricultural fields

<ol> <li>Sustainable intensification may depend on associating precision farming with the harnessing of ecological principles in crop fields and with integrating farms and non-farmed land in productive landscapes. Small wetlands could play an important role in both pursuits for having high per-unit-area rates of element cycling and species richness while deeply penetrating crop fields. However, their potential for ecosystem service provisioning is unlikely to be met if land management intensification promotes ecosystem destabilization in biomass production. </li> <li>We tested the consequences of land use intensification on various dimensions of freshwater ecosystem stability by means of a large-scale field experiment converting extensive pastures to intensive pastures and sugarcane plantations in Southeastern Brazil. Nested within experimental plots were 4,000-L mesocosms simulating ponds and puddles commonly found in productive landscapes. Mesocosms were monitored for basic physico-chemical parameters, nutrients, pesticides, phytoplankton standing crop, and the spontaneously colonizing biodiversity.</li> <li>3. Despite severe environmental change, the stability of sugarcane communities was no different from that of extensive and intensive pastures. This occurred because the local extinction of a sensitive top dragonfly predator following the application of vinasse and insecticide was compensated by colonization of a suite of more tolerant invertebrate mesopredators such as beetles and bugs. Community stability tended to increase with biomass asynchrony and species richness, evidencing a portfolio effect of biodiversity. Unfortunately, the species richness necessary to stabilize biomass production is unlikely to be available in many sugarcane fields and several other row crops.</li> <li> <em>Synthesis and applications.</em> Ponds and puddles could be effective centers of irradiation of ecosystem service provisioning in agricultural fields in terms of pest control; nutrient accumulation, cycling, and export back to fields; and habitat and stepping stones for freshwater biodiversity. However, the impoverished biodiversity that results from a combination of harsh local conditions and spatial isolation renders pond communities inherently unstable. Given the unlikely, immediate reduction in agrochemical use in much of the intensively managed crop area, a combination of large, protected source wetlands at the margin of fields and small constructed or naturally forming ponds and puddles in plantations could contribute to sustainable intensification.</li> </ol>

Anthropogenic change decouples a freshwater predator's density feedback

<p>The datasets here were used to determine annual changes in anthropogenic environmental stressors, the prey-fish community, and the walleye population in Lake Erie and its western basin during 1969–2018. Here, we provide three datasets, which are used in the paper by Sinclair et al. titled: "Anthropogenic change decouples a freshwater predator's density feedback". Each dataset is provided as a separate tab in a single Excel worksheet. The first dataset ("Environmental stressors") provides the annual values for nutrient inputs, water transparency, temperature, and commercial walleye harvest. The second dataset ("Prey-fish community") provides the annual catch-per-unit-effort (CPUE; individuals per trawl minute) for all fish species that tend to be found in walleye diets caught in Lake Erie's western basin during 1969–2018 in fall (September-October) trawl surveys conducted by the Ohio Department of Natural Resources - Division of Wildlife. The third dataset ("Walleye") provides the annual estimated size of the age-3+ walleye population, the number of walleye growing degree days, and the average lengths of age-1 and age-2 walleye caught in gill net surveys conducted in the western basin by the Ohio Department of Natural Resources - Division of Wildlife. A summary and explanation of each variable are also provided in the "Info" tab. Further information on how values were calculated is provided in the methods and supporting information of the associated article.</p>

Data from: Integrating ecological niche and hydrological connectivity models to assess the impacts of hydropower plants on an endemic and imperiled freshwater turtle

<p>We built this dataset to assess the impacts of hydropower plants on the distribution of an endemic and imperiled freshwater turtle with very unique ecological requirements, the Williams' side-necked turtle (<em>Phrynops</em> <em>williamsi</em>). To prevent and mitigate impacts, we prioritized sites for species conservation by classifying planned HPP locations according to their predicted adverse effects on species distribution. The dataset has two files: i) species occurrence records and ii) hydropower plant data. The first dataset was fully built by the authors and the second was modified from the Brazilian Electricity Regulatory Agency (ANEEL) georeferenced data system.</p>

Data from: A comparison of non-destructive visceral swab and tissue biopsy sampling methods for genotyping-by-sequencing in the freshwater mussel Fusconaia askewi

<p>Limiting harm to organisms via genetic sampling is an important consideration for rare species. Nondestructive sampling techniques have been developed to address this issue in freshwater mussels. Two methods, visceral swabbing and tissue biopsies, have proven to be effective for DNA sampling, though it is unclear as to which method is preferable for genotyping-by-sequencing (GBS). Tissue biopsies may cause undue stress and damage to organisms, while visceral swabbing potentially reduces the chance of such harm. Our study compared the efficacy of these two DNA sampling methods for generating GBS data for the Unionid freshwater mussel, Texas Pigtoe (<em>Fusconaia askewi</em>). Our results find both methods generate quality sequence data, though some considerations are in order. Tissue biopsies produced significantly higher DNA concentrations and larger numbers of reads when compared to swabs, though there was no significant association between starting DNA concentration and number of reads generated. Swabbing produced greater sequence depth (more reads per sequence) while tissue biopsies revealed greater coverage across the genome (at lower sequence depth). Patterns of genomic variation as characterized in principal component analyses were similar regardless of the sampling method, suggesting that the less invasive swabbing is a viable option for producing quality GBS data in these organisms.</p>

Assessing the conservation status of Chinese freshwater fish using deep learning

<p>The lack of information on the extinction risk of most species is a fundamental challenge in prioritizing conservation strategies and bending the curve of current biodiversity decline. Machine learning methods have shown promising potential to fill this gap, but their applicability remains to be validated at different taxa (especially aquatic species) and spatial scales. We assessed the extinction risk of 1,162 freshwater fish species in China that have not yet been included in the latest IUCN Red List using multiple neural network algorithms based on datasets of species occurrences, biological traits, phylogeny, and relevant environmental layers. The best deep learning models dramatically improved the assessment coverage from 29.9% (496 species) to 93.2&ndash;93.9% (1,545&ndash;1,557 species) of the whole fauna with an accuracy of 95.4&ndash;99.0%. By combining our prediction results with the IUCN Red List, we found that 23.8&ndash;26.5% (394&ndash;440 species) of Chinese freshwater fishes were identified as possibly threatened species, which is roughly four times the IUCN assessment. Newly assessed species and threatened species were mainly from the orders Cypriniformes (prediction added: 837&ndash;846 species; final threatened: 325&ndash;350 species), Siluriformes (113&ndash;122; 28&ndash;37) and Perciformes (74&ndash;76; 18&ndash;25). The increase in threatened species richness based on predictions was led by the upper reaches of the Pearl and Yangtze. Overall, our findings suggest that deep learning algorithms can provide robust and time-saving assessments of extinction risk for entire freshwater fish fauna on a large national scale, thereby facilitating relevant conservation prioritization.</p>
