Data from: Evaluating species richness using proteomic fingerprinting and DNA-barcoding – a case study on meiobenthic copepods from the Clarion Clipperton Fracture Zone

<p><span>The Clarion Clipperton Fracture Zone (CCZ) is a vast deep-sea region harboring a highly diverse benthic fauna, which will be affected by potential future deep-sea mining of metal-rich polymetallic nodules. Despite the need for conservation plans and monitoring strategies in this context, the majority of taxonomic groups remains scientifically undescribed. However, molecular rapid assessment methods such as DNA-barcoding and Matrix-assisted laser desorption/ionization time-of-flight mass spectrometry (MALDI-TOF MS) provide the potential to accelerate specimen identification and biodiversity assessment significantly in the deep-sea areas. In this study, we successfully applied both methods to investigate the diversity of meiobenthic copepods in the eastern CCZ, including the first application of MALDI-TOF MS for the identification of these deep-sea organisms. Comparing several different species delimitation tools for both datasets, we found that biodiversity values were very similar, with Pielou's Evenness varying between 0.97 and 0.99 in all datasets. Still, direct comparisons of species clusters revealed differences between all techniques and methods, which are likely caused by the high number of rare species being represented by only one specimen, despite our extensive dataset of more than 2000 specimens. Hence, we regard our study as a first approach toward setting up a reference library for mass spectrometry data of the CCZ in combination with DNA-barcodes. We conclude that proteome fingerprinting, as well as the more established DNA-barcoding, can be seen as a valuable tool for rapid biodiversity assessments in the future, even when no reference information is available.</span></p>

Dataset for: On the estimation of body mass in temnospondyls: A case study using the large-bodied Eryops and Paracyclotosaurus

<p>Temnospondyli are a morphologically varied and ecologically diverse clade of tetrapods that survived for over 200 million years. The body mass of temnospondyls is a key variable in inferring their ecological, physiological, and biomechanical attributes. However, estimating the body mass of these extinct creatures has proven difficult because the group has no extant descendants. Here we apply a wide range of body mass estimation techniques developed for tetrapods to the iconic temnospondyls <em>Paracyclotosaurus davidi</em> and <em>Eryops megacephalus</em>. These same methods are also applied to a collection of extant organisms that serve as ecological and morphological analogues. These include the giant salamanders <em>Andrias japonicus</em> and <em>Andrias davidianus</em>, the tiger salamander <em>Ambystoma tigrinum</em>, the California newt <em>Taricha torosa,</em> and the saltwater crocodile, <em>Crocodylus porosus</em>. We find that several methods can provide accurate mass estimations across this range of living taxa, suggesting their suitability for estimating the body masses of temnospondyls. Based on this, we estimate the mass of <em>Paracyclotosaurus</em> was between 159 and 365 kg, and <em>Eryops</em> was between 102 and 222 kg. These findings provide a basis for examining body size evolution in this clade across their entire temporal span.</p>

Metabarcoding for biodiversity inventory blind spots: A test case using the beetle fauna of an insular cloud forest

<p>Soils harbour a rich arthropod fauna, but many species are still not formally described (Linnaean shortfall), and the distribution of those already described is poorly understood (Wallacean shortfall). Metabarcoding holds much promise to fill this gap, however, nuclear copies of mitochondrial genes, and other artefacts lead to taxonomic inflation, which compromises the reliability of biodiversity inventories. Here we explore the potential of a bioinformatic approach to jointly "denoise" and filter non-authentic mitochondrial sequences from metabarcode reads to obtain reliable soil beetle inventories and address open questions in soil biodiversity research, such as the scale of dispersal constraints in different soil layers. We sampled cloud forest arthropod communities from 49 sites in the Anaga peninsula of Tenerife (Canary Islands). We performed whole organism community DNA (wocDNA) metabarcoding, and built a local reference database with COI barcode sequences of 310 species of Coleoptera for filtering reads and the identification of metabarcoded species. This resulted in reliable haplotype data after considerably reducing nuclear mitochondrial copies and other artefacts. Comparing our results with previous beetle inventories, we found: (i) new species records, potentially representing undescribed species; (ii) new distribution records, and; (iii) validated phylogeographic structure when compared with traditional sequencing approaches. Analyses also revealed evidence for higher dispersal constraint within deeper soil beetle communities, compared to those closer to the surface. The combined power of barcoding and metabarcoding contribute to mitigate the important shortfalls associated with soil arthropod diversity data, and thus address unresolved questions for this vast biodiversity fraction.</p>

RDA IG Data Discovery Paradigms IG: Use Cases data

<p>The RDA Data Discovery Paradigms IG (https://www.rd-alliance.org/groups/data-discovery-paradigms-ig) aims to provide a forum where representatives from across the spectrum of stakeholders and roles pertaining to data search can discuss issues related to improving data discovery. The goal is to identify concrete deliverables such as a registry of data search engines, common test datasets, usage metrics, and a collection of data search use cases and competency questions.</p> <p>In order to identify the key requirements evident across data discovery use-cases from various scientific fields and domains, the Use Cases Task Force (https://www.rd-alliance.org/group/data-discovery-paradigms-ig/wiki/use-cases-prototyping-tools-and-test-collections-task-force) was initiated. Direct outcome of this task force is this collection of use cases outlining what users might wish to search for data and what supports they would expect a data repository should provide.</p>
