A new molecular phylogeny of salps (Tunicata: Thalicea: Salpida) and the evolutionary history of their colonial architecture
<p>Salps are marine pelagic urochordates with a complex life cycle including a solitary and colonial stage composed of asexually-budded individuals. These colonies develop into species-specific architectures with distinct zooid orientations, including transversal, oblique, linear, helical, and bipinnate chains; as well as whorls, and clusters. The evolutionary history of salp colony architecture has remained obscured due to the lack of a homology-based ontology to characterize architectures, as well as a lack of phylogenetic taxon sampling and resolution of critical nodes. We (1) collected and first-time sequenced eight species of salps, (2) inferred the phylogenetic relationships among salps, and (3) reconstructed the evolutionary history of salp colony architecture. We collected salp specimens via offshore SCUBA diving, dissected tissue samples, extracted their DNA, amplified their 18S gene, and sequenced them using Sanger technology. We inferred a new molecular phylogeny using both Maximum Likelihood and Bayesian approaches. Using this phylogeny, we reconstructed the ancestral states of colony architecture using a Bayesian ordered Markov model informed by the presence and absence of specific developmental mechanisms that lead to each architecture. We find that the ancestral salp architecture is either oblique or linear, with every other state being derived. Moreover, linear chains have evolved independently at least three times. While transversal chains are developmentally basal and hypothesized to be ancestral, our phylogenetic topology and reconstructions strongly indicate that they are evolutionarily derived through the loss of zooid torsion. These traits are likely critical to multijet locomotory performance and evolving under natural selection. Our work showcases the need to study the broader diversity of salp species in order to gain a comprehensive understanding of their organismal biology, evolutionary history, and ecological roles in pelagic ecosystems.</p>

Genome sequencing of 2,000 canids advances the understanding of demography, genome function and architecture
<p><strong>Background: </strong>The international Dog10K project aims to sequence and analyze several thousand canine genomes. Incorporating 20x data from 1,987 individuals, including 1,611 dogs (321 breeds), 309 village dogs, 63 wolves and four coyotes, we identify genomic variation across the canid family, setting the stage for detailed studies of domestication, behavior, morphology, disease susceptibility and genome architecture and function.</p> <p><strong>Results: </strong>We report the analysis of >48M single nucleotide, indel, and structural variants spanning the autosomes, X chromosome and mitochondria. We discover more than 75% of variation for 239 sampled breeds. Allele sharing analysis indicates that 94.9% of breeds form monophyletic clusters and 25 major clades. German Shepherd Dogs and related breeds show the highest allele sharing with independent breeds from multiple clades. On average, each breed dog differs from the UU_Cfam_GSD_1.0 reference at 26,960 deletions and 14,034 insertions greater than 50bp, with wolves having 14% more variants. Discovered variants include retrogene insertions from 926 parent genes. To aid functional prioritization, single nucleotide variants were annotated with SnpEff and Zoonomia phyloP constraint scores. Constrained positions were negatively correlated with allele frequency. Finally, the utility of the Dog10K data as an imputation reference panel is assessed, generating high confidence calls across varied genotyping platform densities including for breeds not included in the Dog10K collection.</p> <p><strong>Conclusions:</strong> We have developed a dense dataset of 1,987 sequenced canids that reveals patterns of allele sharing, identifies likely functional variants, informs breed structure, and enables accurate imputation. Genetic architecture of dispersal behaviour in the post-harvest pest and model organism Tribolium castaneum
<p>Dispersal behaviour is an important aspect of the life-history of animals. However, the genetic architecture of dispersal related traits is often obscure or unknown, even in well studied species.<em> Tribolium castaneum</em> is a globally significant post-harvest pest and established model organism, yet studies of its dispersal have shown ambiguous results and the genetic basis of this behaviour remains unresolved. We combine experimental evolution and agent-based modelling to investigate the number of loci underlying dispersal in <em>T.castaneum</em>, and whether the trait is sex-linked. Our findings demonstrate rapid evolution of dispersal behaviour under selection. We find no evidence of sex-biases in the dispersal behaviour of the offspring of crosses, supporting an autosomal genetic basis of the trait. Moreover, simulated data approximates experimental data under simulated scenarios where the dispersal trait is controlled by one or few loci, but not many loci. Levels of dispersal in experimentally inbred lines, compared with simulations, indicate that a single locus model is not well supported. Taken together, these lines of evidence support an oligogenic architecture underlying dispersal in <em>Tribolium castaneum</em>. These results have implications for applied pest management and for our understanding of the evolution of dispersal in the coleoptera, the world's most species-rich order.</p>

Local adaptation and the evolution of genome architecture in threespine stickleback
<p class="MsoNormal"><span>Theory predicts that local adaptation should favour the evolution of a concentrated genetic architecture, where the alleles driving adaptive divergence are tightly clustered on chromosomes. Adaptation to marine vs. freshwater environments in threespine stickleback has resulted in an architecture that seems consistent with this prediction: divergence among populations is mainly driven by a few genomic regions harbouring multiple quantitative trait loci (QTL) for environmentally adapted traits, as well as candidate genes with well-established phenotypic effects. One theory for the evolution of these "genomic islands" is that rearrangements remodel the genome to bring causal loci into tight proximity, but this has not been studied explicitly. We tested this theory using synteny analysis to identify micro- and macro-rearrangements in the stickleback genome and assess their potential involvement in the evolution of genomic islands. To identify rearrangements, we conducted a <em>de novo</em> assembly of the closely-related tubesnout (<em>Aulorhyncus flavidus</em>) genome and compared this to the genomes of threespine stickleback and two other closely related species. We found that small rearrangements, within-chromosome duplications, and Lineage-Specific Genes (LSGs) were enriched around genomic islands, and that all three chromosomes harbouring large genomic islands have experienced macro-rearrangements. We also found that duplicates and micro-rearrangements are 9.9x and 2.9x more likely to involve genes differentially expressed between marine and freshwater genotypes. While not conclusive, these results are consistent with the explanation that strong divergent selection on candidate genes drove the recruitment of rearrangements to yield clusters of locally adaptive loci.</span></p>

The current repository will be moved into a proper web-site with tools to properly visualize the data gathered. However, for now, we provide the results as txt files with the output of the workload for the several cases we examined so far.
