Phenotype and QTL mapping data from: Genetic trade-offs underlie divergent life history strategies for local adaptation in white clover

<p>Local adaptation is common in plants, yet characterization of its underlying genetic basis is rare in herbaceous perennials. Moreover, while many plant species exhibit intraspecific chemical defense polymorphisms, their importance for local adaptation remains poorly understood. We examined the genetic architecture of local adaptation in a perennial, obligately-outcrossing herbaceous legume, white clover (<i>Trifolium repens</i>). This widespread species displays a well-studied chemical defense polymorphism for cyanogenesis (HCN release following tissue damage) and has evolved climate-associated cyanogenesis clines throughout its range. Two biparental F<sub>2</sub> mapping populations, derived from three parents collected in environments spanning the U.S. latitudinal species range (Duluth, MN, St. Louis, MO and Gainesville, FL), were grown in triplicate for two years in reciprocal common garden experiments in the parental environments (6,012 total plants). Vegetative growth and reproductive fitness traits displayed trade-offs across reciprocal environments, indicating local adaptation. Genetic mapping of fitness traits revealed a genetic architecture characterized by allelic trade-offs between environments, with 100% and 80% of fitness QTL in the two mapping populations showing significant QTL X E interactions, consistent with antagonistic pleiotropy. Across the genome there were three hotspots of QTL co-localization. Unexpectedly, we found little evidence that the cyanogenesis polymorphism contributes to local adaptation. Instead, divergent life history strategies in reciprocal environments were major fitness determinants: selection favored early investment in flowering at the cost of multi-year survival in the southernmost site vs. delayed flowering and multi-year persistence in the northern environments. Our findings demonstrate that multi-locus genetic tradeoffs contribute to contrasting life history characteristics that allow for local adaptation in this outcrossing herbaceous perennial.</p>

Evolution of body size and wing shape trade-offs in arsenurine silkmoths

<p>One of the key objectives in biological research is understanding how evolutionary processes have produced Earth's diversity. A critical step towards revealing these processes is an investigation of evolutionary tradeoffs – that is, the opposing pressures of multiple selective forces. For millennia, nocturnal moths have had to balance successful flight, as they search for mates or host plants, with evading bat predators. However, the potential for evolutionary trade-offs between wing shape and body size are poorly understood. In this study, we used phylogenomics and geometric morphometrics to examine the evolution of wing shape in the wild silkmoth subfamily Arsenurinae (Saturniidae) and evaluate potential evolutionary relationships between body size and wing shape. The phylogeny was inferred based on 782 loci from target capture data of 42 arsenurine species representing all 10 recognized genera. After detecting in our data one of the most vexing problems in phylogenetic inference – a region of a tree that possesses short branches and no "support" for relationships (i.e., a polytomy), we looked for hidden phylogenomic signal (i.e., inspecting differing phylogenetic inferences, alternative support values, quartets, and phylogenetic networks) to better illuminate the most probable generic relationships within the subfamily.</p> <p>We found there are putative evolutionary trade-offs between wing shape, body size, and the interaction of fore- and hindwing shape. Namely, body size tends to decrease with increasing hindwing length but increases as forewing shape becomes more complex. Additionally, the type of hindwing (i.e., tail or no tail) a lineage possesses has a significant effect on the complexity of forewing shape. We outline possible selective forces driving the complex hindwing shapes that make Arsenurinae, and silkmoths as a whole, so charismatic.</p>

No evidence for trade-offs between bird diversity, yield and water table depth on oil palm smallholdings: implications for tropical peatland landscape restoration

<p>Tropical peat swamp forests retain large carbon stocks and support unique biodiversity, but clearance and drainage for agriculture have resulted in fires, carbon emissions and biodiversity losses. Initiatives to re-wet cultivated peatlands may benefit biodiversity if this protects remaining forests from fire and agricultural encroachment, but there are concerns that re-wetting could reduce yields and damage livelihoods, as relationships between drainage, on-farm biodiversity, and crop yields have not been studied.</p> <p>We examined oil palm fruit yields and bird diversity on 41 smallholder farms in Jambi (Sumatra, Indonesia), which varied in drainage intensity (12-month mean water table per plot from August 2018 to August 2019: -52 to -3 cm below ground). We also compared farm bird diversity with a neighbouring area of protected forest (11,000 ha, 21 plots; mean water table per plot -3 to +15 cm).</p> <p>Bird species richness (3-18 species per plot), species composition, and oil palm yields (4.5-19.2 t fresh fruit bunch ha-1 yr-1) varied among farms, but were not detectably affected by water table depth, although ground-level vegetation was more complex on wetter farms. Bird richness in oil palm (mean = 10.3 species per plot) was &lt;50% of that in forest (26 species per plot), and only three out of 35 conservation-priority species found in forest were recorded in oil palm.</p> <p>Synthesis &amp; applications: Tropical peatlands in Indonesia have been drained to allow farmer access and improve farm yields, but we found no trade-offs between drainage depth, yields or bird diversity on smallholder oil palm farms in our study landscape. Current restoration initiatives to re-wet peat may benefit farmers by reducing fire risk, without affecting yields. Wetter farms had increased understorey vegetation complexity, but this did not affect bird diversity, so we find no evidence that re-wetting improves on-farm biodiversity within the studied range of drainage depths. However, on-farm fire reduction efforts in cultivated peatlands, including re-wetting, will be vital for reducing the risk of fires escaping into nearby forests, which contain unique and diverse bird species assemblages. Protection of remaining peatland forests from fire and clearance is key for biodiversity conservation, and for providing a source of seed dispersers and genetic material for future forest and landscape restoration efforts. Restoration of more biodiversity-friendly land covers will improve landscape permeability and help conserve species and the ecosystem services they deliver.</p>

No apparent trade-off between the quality of nest grown feathers and time spent in the nest in an aerial insectivore, the tree swallow

<p>Life history theory provides a framework for understanding how trade-offs generate negative trait associations. Among nestling birds, time spent in the nest, risk of predation, and lifespan covary, but some associations are only found within species while others are only observed between species. A recent comparative study suggests that allocation trade-offs may be alleviated by disinvestment in ephemeral traits, such as nest-grown feathers, that are quickly replaced. However, direct resource allocation trade-offs cannot be inferred from inter-specific trait-associations without complementary intra-specific studies. Here, we asked whether there is evidence for a within-species allocation trade-off between feather quality and time spent in the nest in tree swallows (<em>Tachycineta bicolor</em>). Consistent with the idea that ephemeral traits are deprioritized, nest-grown feathers had lower barb density than adult feathers. However, despite substantial variation in fledging age among nestlings, there was no evidence for a negative association between time in the nest and feather quality. Furthermore, accounting for differences in resource availability by considering provisioning rate and a nest predation treatment did not reveal a trade-off that was masked by variation in resources. Our results are most consistent with the idea that the inter-specific association between development and feather quality arises from adaptive specialization, rather than from a direct allocation trade-off.</p>

Data from: Biodiversity and yield trade-offs for organic farming

<p>Organic farming supports higher biodiversity than conventional farming, but at the cost of lower yields. We conducted a meta-analysis quantifying the trade-off between biodiversity and yield, comparing conventional and organic farming. We developed a compatibility index to assess whether biodiversity gains from organic farming exceed yield losses, and a substitution index to assess whether organic farming would increase biodiversity in an area if maintaining total production under organic farming would require cultivating more land at the expense of nature. Overall, organic farming had 23% gain in biodiversity with a similar cost of yield decline. Biodiversity gain is negatively correlated to yield loss for microbes and plants, but no correlation was found for other taxa. The biodiversity and yield trade-off varies under different contexts of organic farming. The overall compatibility index value was close to zero, with negative values for cereal crops, positive for non-cereal crops, and varies across taxa. Our results indicate that, on average, the proportion of biodiversity gain is similar to the proportion of yield loss for paired field studies. For some taxa in non-cereal crops, switching to organic farming can lead to a biodiversity gain without yield loss.  We calculated the overall value of substitution index and further discussed the application of this index to evaluate when the biodiversity of less intensified farming system is advantageous.</p>

Jack-of-all-trades is parthenogenetic

<p><span>Sex is more costly than parthenogenesis, evolutionary ecologists therefore wonder why sex is much more frequent than parthenogenesis in the majority of animal lineages. Parthenogens are as common as or even more common than sexuals in some ancient animal lineages such as mites and rotifers. Here, we analysed oribatid mites (Acari: Oribatida) as model group because these mites are an ancient taxon. There is evidence that the reproductive mode is phylogenetically conserved in oribatid mites, which makes them an ideal model to test hypotheses on the relationship between reproductive mode and species' ecological strategies. We used oribatid mites to test the frozen niche variation hypothesis; we hypothesized that parthenogenetic oribatid mites occupy narrow specialized ecological niches. We used the geographic range of species as proxy for specialization as specialised species typically do have narrower geographic ranges than generalistic species. Parthenogenetic lineages have a higher probability to have broader geographic ranges than sexual species arguing against the frozen niche variation hypothesis. Our results suggest that parthenogenetic oribatid mite species are more generalistic than sexual species supporting the general purpose genotype hypothesis. Our findings indicate that parthenogenetic oribatid mite species possess a widely adapted general-purpose genotype and therefore might be viewed as "Jack-of-all-trades". SLAVERY, SLAVE TRADE AND MANUMISSION IN GOJJAM, ETHIOPIA, 1940S-1950S.

<p>Like in other African countries, in Ethiopia slavery and slave trade were practiced for centuries and had been endemic to the society In this article, I have made an attempt to bring out the efforts of different emperors, particularly Emperor Haile Sellassie&rsquo;s period in order to regulate and prohibit slavery and slave trade in Ethiopia and to discuss the existence of the institutions and the practice until the 1950s. The attempt of the Ethiopian rulers to regulate or prohibit the slave trade in slaves failed to owe to several reasons. Anyway, the most serious laws making the beginning of the end for the institution of slavery in Ethiopia came in the 1920s. In an attempt to counter European criticism, Rastafari issued an edict in 1923 and 1924 imposing heavy penalties on the slave trade without, however, abolishing the legal status of slavery itself. Later, Ethiopia became a signatory to the &lsquo;Slavery Convention of 1926.&rsquo; The official policy of the Ethiopian government against the slave trade, however, did little to stop the regional warlords from continuing to raid the borderlands for slaves. The continuation of slave trading and slavery itself in Ethiopia into the 1930s, the involvement of the state in the trade, and the continued use of slaves in the royal court were directly contrary to the public statements of Emperor Haile Sellassie I and the legal commitments of the Ethiopian state. Immediately after the evacuation of the Italian although Emperor Haile Sellassie made efforts to prohibit the trade in slaves, it continued to flourish. Even in 1942, he issued an edict imposing heavy punishment on those who were involved either in capturing or kidnapping, or selling slaves. Nonetheless, this does not mean that it came to an end. For this, I have discovered archival evidence in the Debre Markos Administrative Office and Higher Court House of Eastern Gojjam Zone, and in Dangla and Metekel administrative offices. Accordingly, the archives I discovered have three categories: the first deals with people who were accused of catching, kidnapping, and selling slaves on the basis of an eyewitness who was punished from seven to twenty years of imprisonment. The second category is dealing with people who were accused of kidnapping and selling individuals as slaves for money but for lack of witnesses, who were pardoned and set free. The third phase is connected with the people who after capturing and kidnapping individuals with the intent to sell them to slavery but because of the absence of a purchaser, treated them brutally. The sources are critically collected, scrutinize, and analyzed and their validities are cross-checked one against the other. Finally, as historical research, the paper is based on a systematic selection, collection, and analysis of archival documents, manuscripts, and secondary sources both published and unpublished.</p>

Data from: Trading water for carbon in the future: effects of elevated CO2 and warming on leaf hydraulic traits in a semiarid grassland

<p class="MsoNormal"><a name="_Hlk96844723"></a><span>The effects of climate change on plants and ecosystems are mediated by plant hydraulic traits, including interspecific and intraspecific variability of trait phenotypes. Yet, integrative and realistic studies of hydraulic traits and climate change are rare. In a semiarid grassland, we assessed the response of several plant hydraulic traits to elevated CO<sub>2</sub> (+200 ppm) and warming (+1.5</span><span><span> to </span></span><span><span>3</span></span><span><span>℃;</span></span><span><span> day to night). For leaves of five dominant species (three graminoids, two forbs), and in replicated plots exposed to seven years of elevated CO<sub>2</sub>, warming, or ambient climate, we measured: stomatal density and size, xylem vessel size, turgor loss point, and water potential (pre-dawn). Interspecific differences in hydraulic traits were larger than intraspecific shifts induced by elevated CO<sub>2</sub> and/or warming. Effects of elevated CO<sub>2</sub> were greater than effects of warming, and interactions between treatments were weak or not detected. The forbs showed little phenotypic plasticity. The graminoids had leaf water potentials and turgor loss points that were 10 to 50% less negative under elevated CO<sub>2</sub>; thus, climate change might cause these species to adjust their drought resistance strategy away from tolerance and toward avoidance. The C4 grass also reduced allocation of leaf area to stomata under elevated CO<sub>2</sub>, which helps explain observations of higher soil moisture. The shifts in hydraulic traits under elevated CO<sub>2</sub> were not, however, simply due to higher soil moisture. Integration of our results with others' indicates that common species in this grassland are more likely to adjust stomatal aperture in response to near-term climate change, rather than anatomical traits; this contrasts with apparent effects of changing CO<sub>2</sub> on plant anatomy over evolutionary time. Future studies should assess how plant responses to drought may be constrained by the apparent shift from tolerance (via low turgor loss point) to avoidance (via stomatal regulation and/or access to deeper soil moisture).</span></span></p>

Pollinators, pests and yield – multiple trade-offs from insecticide use in a mass-flowering crop

<p>Multiple trade-offs are likely to occur between pesticide use, pollinators and yield (via crop flowers) in pollinator-dependent, mass-flowering crops (MFCs), causing potential conflict between conservation and agronomic goals. To date, no studies have looked at both outcomes within the same system, meaning 'win-win solutions' for pollinators and yield can only be inferred.</p> <p>Here, we outline a new framework to explore these trade-offs, using red clover (<em>Trifolium pratense</em>) grown for seed production as an example. Specifically, we address how the insecticide thiacloprid affects densities of seed-eating weevils (<em>Protapion</em> spp.), pollination rates, yield, floral resources and colony dynamics of the key pollinator, <em>Bombus terrestris</em>.</p> <p>Thiacloprid did not affect the amount of nectar provided by, or pollinator visitation to, red clover flowers but did reduce weevil density, correlating to increased yield and gross profit. Colonies of <em>B. terrestris</em> significantly increased their weight and reproductive output in landscapes with (compared to without) red clover, regardless of insecticide use.</p> <p><em>Synthesis and Applications</em>: <span>We propose a holistic, conceptual framework to explore trade-offs between pollinators, pesticides and yield that we believe to be essential for achieving conservation and agronomic goals. This framework </span><span>applies to all insecticide-treated mass-flowering crops (MFCs) and can be adapted to include other ecological processes. Trialling the framework in our study system, we found that our focal insecticide, thiacloprid, improved red clover seed yield with no detected effects on its key pollinator <em>Bombus terrestris</em> and that the presence of red clover in the landscape can benefit pollinator populations.</span></p>

Global potential invasion maps of traded birds under climate and land-cover change

<p>Biological invasions rank among the top five threatening factors affecting biodiversity, but ongoing changes in climate and land cover might exacerbate risks. We used species distribution models for 609 traded bird species on the CITES list to examine the combined effects of projected climate change and land-cover change worldwide on the potential range expansion of bird species with commercial value as pets. The maps of potential invasion (may be inferred as the invasion risk) have been provided in the main manuscript and here, the potential invasion dataset for the current and future times is provided including the species distribution maps, all as GeoTiff files. The maps for the future time are provided for different future years and over a range of climate scenarios (SSP245, SSP370, and SSP585).</p>

Evolved transcriptional responses and their trade-offs after long-term adaptation of Bemisia tabaci to a marginally-suitable host

<p>Scripts and data used in the work &quot;Evolved transcriptional responses and their trade-offs after long-term adaptation of Bemisia tabaci to a marginally-suitable host&quot;.</p> <p><strong>Abstract: </strong>Although generalist insect herbivores can migrate and rapidly adapt to a broad range of host plants, they can face significant difficulties when accidentally migrating to novel and marginally-suitable hosts. What happens, at both the performance and transcriptional levels, if these marginally-suitable hosts must be used for multiple generations before migration to a suitable host can take place, largely remains unknown. In this study, we established multigenerational colonies of the whitefly <em>Bemisia tabaci</em>, a generalist phloem-feeding species, adapted to a marginally-suitable host (habanero pepper) or an optimal host (cotton). We used reciprocal host tests to estimate the differences in performance of the populations on both hosts under optimal (30 <sup>o</sup>C) and mild-stressful (24 <sup>o</sup>C) temperature conditions, and documented the associated transcriptomic changes. The habanero pepper-adapted population greatly improved its performance on habanero pepper but did not reach its performance level on cotton, the original host. It also showed reduced performance on cotton, relative to the non-adapted population, and an antagonistic effect of the lower-temperature stressor. The transcriptomic data revealed that most of the expression changes, associated with long-term adaptation to habanero pepper, can be categorized as &ldquo;evolved&rdquo; with no initial plastic response. Three molecular functions dominated: enhanced formation of cuticle structural constituents, enhanced activity of oxidation-reduction processes involved in neutralization of phytotoxins and reduced production of proteins from the cathepsin B family. Taken together, these findings indicate that generalist insects can adapt to novel host plants by modifying the expression of a relatively small set of specific molecular functions.</p>

Effects of warming temperatures on germination responses and trade-offs between seed traits in an alpine plant

<p>1. Climate warming may affect multiple aspects of plant life history, including important factors such as germination responses and the key trade-off between offspring size and number. As a case study to address these concepts, we used an alpine plant (waxy bluebell, <em>Wahlenbergia</em> <em>ceracea</em>; Campanulaceae) that shows plasticity to warming in seed traits and in which seed dormancy status regulates germination. We chose an alpine species because alpine environments are ecosystems particularly under threat by climate change.</p> <p>2. We conducted germination assays under cool and warm temperatures using seeds produced by individuals that were grown under historical (cooler) and future (warmer) temperature scenarios. We assessed the presence of a seed size vs number trade-off, and then examined the effects of seed number and size on germination percentage, the fractions of dormant and viable seeds, and germination velocity. Further, we examined whether warming during parental growth and during germination affected these relationships.</p> <p>3. We found evidence for a seed size vs number trade-off only under historical parental temperatures. Indeed, under future growth temperatures, parental plants produced fewer and smaller seeds and there was no evidence of a trade-off. However, the reductions in both seed traits under warming did not affect germination, despite correlations of seed size and number with germination traits. Warming increased germination, particularly of larger seeds, but overall it resulted in more than fourfold reductions in parental fitness.</p> <p>4. Synthesis. Our study shows the importance of growth conditions when evaluating the seed size vs number trade-off. Stressful conditions, such as warmer temperatures, can restrain the ability of plants to reach optimal investment in reproduction, masking the trade-off. By analysing responses across the whole life cycle, we show here an overall detrimental effect of warming, highlighting the potential risk of climate change for <em>W</em>. <em>ceracea</em>, and, potentially, for alpine plant communities more widely. </p>

Data from: Orchid trade at the source: Epiphytic species with conspicuous flowers in low-elevation forests are more locally collected in a Philippine key biodiversity area

<p>Orchids are the most heavily traded plant group globally, putting pressure on wild populations in many source countries like the Philippines. Despite its rich orchid diversity, there remains a notable gap in understanding the factors driving orchid trade within the country. To address this knowledge gap and support orchid conservation efforts, we utilized a five-year orchid diversity dataset extensively collected through floristic field and village garden surveys in one of the largest key biodiversity areas in the southern Philippines. We employed a trait-based approach to investigate ecological drivers of local orchid collection within this source area. Our results show that around 36% of local orchid diversity have predicted collection risks of ≥50%. Notably, locally collected orchid species exhibited multiple, large, and conspicuously colored flowers that are found in low-elevation forests and higher up in forest stratum. Elevational distribution and flower size emerged as the strongest predictors, potentially influencing collection preferences. Our analysis of predicted collection risks underscores the vulnerability of both threatened and non-threatened orchid species to local collection pressures. Moreover, we highlight the practical utility of our trait-based approach in predicting risks and informing management strategies for local orchid conservation. This research marks a significant step towards identifying ecological drivers influencing orchid trade at its source, providing insights that can inform targeted conservation strategies across many key biodiversity areas for this highly diverse, charismatic, and threatened plant family.</p>
