Systematic review of near-term ecological forecasting literature published between 1932 and 2020

This data publication includes results and code from a systematic review of near-term ecological forecasting literature. The study had two primary goals: (1) analyze the state of near-term ecological forecasting literature, and (2) compare forecast skill across ecosystems and variables. We began by conducting a Web of Science search for “forecast*” in the title, abstract, and keywords of all papers published in ecological journals, then screened all papers from this search to identify near-term ecological forecasts. We defined a near-term ecological forecast as future predictions of community, population, or biogeochemical variables ≤ 10 years from the forecast date. To more broadly survey the literature, we then searched all papers that cited or were cited by the near-term ecological forecasts we identified. We performed an in-depth review of all near-term ecological forecasting papers identified through this search process, and recorded forecast skill data for all papers that reported R or R2. Our results indicate that the rate of publication of near-term ecological forecasts is increasing over time and the field is becoming increasingly open and automated. Across published forecasts, we find that forecast skill decreases in predictable patterns and these patterns differ between forecast variables. This data publication includes three products from this analysis: (1) a database of all papers identified in the two searches, including our assessment of whether they included an ecological focal variable, included a forecast, and whether the forecast was near-term (≤10 years), (2) a matrix of all data collected on the near-term ecological forecasts we identified, and (3) a database of R2 values for papers that reported R or R2.

Open access publishers: the DOAJ Seal profile

<p>The DOAJ database was created in 2003 and includes almost 14,000 peer-reviewed open access journals covering all knowledge areas, published in 130 countries. There is a selective process to be followed to assure the quality of the titles. DOAJ is maintained by Infrastructure Services for Open Access (IS4OA) and its funding is derived from donations (40% from publishers and 60% from the public sector). DOAJ introduced a quality distinction, called the DOAJ Seal, to identify the most prominent journals. There are 1354 journals (around 10% of the total) that have been awarded the Seal.</p> <p>The search strategy involved using the Seal option, then ranking the journals to identify the biggest publishers, the number of journals and the number of articles. We have extracted the following indicators from DOAJ: publisher, title, ISSN, country, number of articles, knowledge area (according to the DOAJ classification), value of article processing charges in USD, time for publication in weeks, and year of indexing in DOAJ.</p>

Source code for models of floral initiation in pea and gene expression data extracted from published sources

<p>The dataset contains the source code for computational models of a gene network controlling transition to flowering in pea (<em>Pisum sativum</em>). The models were based on ordinary differential equations (ODE) or&nbsp;neural networks. It also includes data on the expression dynamics of genes involved in the network, which was used for model fitting. Data used in the paper entitled: Damaged Speleothems and Collapsed Karst Chambers Indicate Paleoseismicity of the NE Bohemian Massif (Niedźwiedzia Cave, Poland), published in TECTONICS

<p>Multiphase speleothem damage and passage collapse in Niedźwiedzia Cave (E: 16&deg;50&prime;36,65&Prime;, N: 50&deg;14&prime;04,26&Prime;) NE Bohemian Massif, Poland, were studied with an integrative approach to decipher the cause of damage during the last 320 ka. Since the most likely trigger of damage in the cave was an earthquake, we support our interpretation with a probable seismic intensity prediction to define a seismogenic source and to calculate the expected macroseismic intensity and peak ground acceleration (PGA) at the research site. Finally, we evaluate probable seismic effects in the cave with the elastic properties of speleothems to ascertain a threshold value of failure.<br> The relative range of earthquake hazards for a particular site depends significantly on the decrease in the ground motion amplitude (or intensity) with distance from all surrounding potential seismic sources, event size, and type of acting mechanism. The ground motion relation generally depends on the depth of focus, earthquake mechanism, and geological conditions along the path (Schenkov&aacute; et al., 1981). Therefore, to discuss probable seismic effects in Niedźwiedzia caves and their vicinities, we used the attenuation curves presented previously for the research area (Schenkov&aacute; et al., 1981;&nbsp;<a href="https://doi.org/10.1007/BF00878971;">https://doi.org/10.1007/BF00878971;</a>&nbsp;see the coefficient for the 13th zone). Dataset 2020TC006459_ds_to fig.5 contains a calculation of the attenuation curves, i.e., decrees of the intensity (on the MSK scale) and PGA (m/s2) with distance from the epicenter. We used these data to estimate (or to predict) the expected values of intensities ranging with distance from the seismogenic source region. This approach is a steady-state approximation because we assumed that isoseismal spread is regularly distributed around the epicenter and that the local influence of discontinuities is omitted.<br> The failure criteria resulting in speleothem damage were evaluated on a prismatic cantilever beam supported at one end. The parameters describing these criteria are the speleothem natural frequency and the corresponding critical horizontal ground acceleration (m/s2), which depend on elastic properties of the speleothem and the following geometric dimensions: height, H, and diameter, D, measured in situ (we acquired geometric measurements for 50 broken speleothems in Niedźwiedzia Cave). The horizontal ground acceleration is the limit value when at which speleothems breaks. The natural frequency (Hz) indicates that the failure process is more likely to occur if the natural frequency (or resonance frequency) is in accordance with the seismic wave frequency affecting the speleothem. If both frequencies match, the speleothem resonates, enhancing the oscillation effect, which may lead to damage. Dataset 2020TC006459_ds_to fig.6 contains H and D measurements of 50 broke speleothems and calculated natural frequency and critical horizontal ground acceleration for each measured speleothem. The values of both failure parameters depend on elastic properties that can be assessed in laboratory tests in which the following parameters are estimated: P- and S-wave velocities, Vp and Vs, respectively, using an acoustic measurement system, density, &rho;, (from the measured mass and volume), Young&rsquo;s modulus, E, and tensile stress, &sigma;t. The AMS tests were carried out at the Institute of Earth Sciences, University of Silesia, Sosnowiec, Poland. The failure stress was estimated based on the uniaxial compressive stress test carried out in the external laboratory of AP GEOTECHNIKA, Katowice, Poland, using a universal testing machine. The strength tests were conducted for two 0.05x0.05 m (height/dimension, h/d = 1) speleothems samples.</p>

Survey of software engineering in code used in published papers

<p><strong>Background</strong>: Computer code underpins modern science, and at the present time has a crucial role in leading our response to the COVID-19 pandemic. While models are routinely criticised for their assumptions, the algorithms and the quality of code implementing them often avoid scrutiny and, hence, scientific conclusions cannot be rigorously justified.</p> <p><strong>Problem</strong>: Assumptions in programs are hard to scrutinise as they are rarely explicit in published work. In addition, both algorithms and code have bugs, effectively unknown assumptions that have unwanted effects.</p> <p>Code is fallible. Any model interpretation that relies on code is therefore fallible, and if the code is not published with adequate documentation, the code cannot be scrutinised. In turn, the scientific claims cannot be properly scrutinised.</p> <p><strong>Solutions</strong>: Code can be made much more reliable using software engineering good practice. Three specific solutions are proposed. First, professional software engineers can help and should be involved in critical research. Secondly, "Software Engineering Boards" (supplementing and analogous to Ethics or Institutional Review Boards) must be instigated and used. Thirdly, code, when used, must be considered an intrinsic part of any publication, and therefore must be formally reviewed by competent software engineers.</p> <p><em>The paper's Supplementary Material includes a summary of professional software engineering best practice, particularly as applied to scientific research and publication.</em></p>

Open Access Journal Publishing in the Agricultural Sciences

<p>A survey was conducted on scholarly research communication and the prospects of Open Access (OA) to the scholarly research dissemination in India by Open Knowledge Society (OKS). The India&#39;s National Agricultural Research System (NARS) has been choosen as a case study for exploring the possibility of OA in publishing agricultural research. With over 90 Indian Council of Agricultural Research (ICAR) institutes and 42 agricultural universities, established by respective states at State level across the country, the Indian NARS, is one of the largest NARS of the world. The ICAR is the apex organization of Indian NARS coordinating the agricultural research and education of the country. The agriculture research output mainly comes from publicly funded projects, and many of the research centers and universities publish research journals (peer-reviewed) and magazines even in local languages apart from English. Beside, there are many professional societies in agriculture and related sciences publishing peer reviewed journals. However, majority of these journals are traditional print journals and thus are less visible to the outside world. In the country, the researchers cannot have the access to the published literature without the subscription to those journals and many of the libraries do not subscribe all the journals. From India, only four journals in the area of agriculture and animal sciences found in the Directory of Open Access Journals (DOAJ). Hence, it is felt that there is a tremendous potential for the research output to be made available to World with the OKS intervention and with the help of Open Journal System (OJS) software. OKS would like to bring this point forward and hope it can bring some change and create awareness about OA publishing in Agricultural research in India. The survey revealed that there are more than 100 journals which are being published in India on agricultural research by the universities, research centers and professional societies. However these publishers are not aware of the goodness of online open access publications. There is a need for creating awareness among the authors and publishers to embrace the latest Internet technologies for publication of research journals by persuasion campaigns. OKS is keen to promote Open Access Publishing (OAP) using OJS by helping institutions to setup their journals and also build an indexing system for Indian agricultural journals. The result would definitely help Indian researchers and the end user farmer community and also help other developing countries to improve their knowledge.</p>
