Low-Frequency Measurements of the Effective-Stress Coefficient for Elastic Moduli of Mungaroo Sandstone

<p><span>The measurements were performed on <span>n-decane saturated sandstone </span>using a forced-oscillation laboratory apparatus utilizing stress-strain relationship. The dynamic elastic moduli have been measured in two sets of experiments: at constant pore pressures of 0, 1 and 5 MPa and differential pressure (defined as a difference between confining and pore pressures) varied from 3 to 19 MPa; and at&nbsp;</span><span>а</span><span> </span><span>constant confining pressure of 20 MPa and pore pressure varied from 1 to 17 MP. It was shown that the elastic moduli obtained in the measurements are in good agreement with the Gassmann moduli calculated for the range of differential pressures used in our experiments, which corresponds to the effective-stress coefficient equal to unity.</span></p>

Data for: A novel and enhanced calibration of the tilting weir as a flow measurement structure

<p>To achieve reliable and equitable water distribution it is necessary to accurately estimate the volumetric discharge of water flow through rivers and canals. One such method of accomplishing this is by using hydraulic structures, such as the tilting weir. This structure not only can be used to measure the discharge of water on a continuous basis, but also allows for regulating the water level upstream of the structure. Presently, tilting weirs are often used to control water levels, but the literature on their utilization as flow measurement structures has remained sparse. This study presents a thorough analysis of laboratory experiments on scaled models of tilting weirs, where the flow depth upstream of the structure (i.e., head) and the inclination angle are used to calibrate an equation to estimate the discharge to a high degree of accuracy. Operational guidelines to ensure minimum uncertainty in measurement are also given.</p> <p>The data published here include head and discharge measurements for all experiments conducted, including information on the experimental location, date, and model dimensions. Publication of this data is intended to allow other researchers to verify the calibration procedure laid out in the primary article, and as a comparative dataset for future calibrations.</p>

Data for: Direct measurement of dynamic attractant gradients reveals breakdown of the Patlak-Keller-Segel chemotaxis model

<p>Chemotactic bacteria not only navigate chemical gradients but also shape their environments by consuming and secreting attractants. Investigating how these processes influence the dynamics of bacterial populations has been challenging because of a lack of experimental methods for measuring spatial profiles of chemoattractants in real-time. Here, we use a fluorescent sensor for aspartate to directly measure bacterially generated chemoattractant gradients during collective migration. Our measurements show that the standard Patlak-Keller-Segel model for collective chemotactic bacterial migration breaks down at high cell densities. To address this, we propose modifications to the model that consider the impact of cell density on bacterial chemotaxis and attractant consumption. With these changes, the model explains our experimental data across all cell densities, offering new insight into chemotactic dynamics. Our findings highlight the significance of considering cell density effects on bacterial behavior and the potential for fluorescent metabolite sensors to shed light on the complex emergent dynamics of bacterial communities.</p>

High sexual display trait diversity without measured genetic divergence in a montane hybrid zone involving young species (Habronattus americanus subgroup, Araneae, Salticidae)

<p>Genetic introgression, allele exchange across species boundaries, is a commonly recognized feature of animal evolution. Under such a paradigm contemporary contact zones provide first-hand and complementary insight into the geographic, phenotypic, and genetic details of introgression. Also, when mate choice phenotypes are conspicuous and variable in hybrids, contact zones provide potential insight into how sexual selection interacts with species boundary maintenance, particularly when postzygotic reproductive isolation is weak. The <em>Habronattus</em> <em>americanus</em> subgroup includes several recently evolved jumping spider species, with an estimated age of about 200,000 years, and substantial evidence for hybridization and introgression. We explored a contact zone involving <em>H. americanus</em> (Keyserling, 1885) and <em>H. kubai</em> (Griswold, 1979) on Mount Shasta, California, in alpine habitats that would have been unavailable (under ice) at the Last Glacial Maximum. We characterized morphological diversity within the contact zone, including the fine-scale geographic distribution of hybrid and parental individuals, and assessed genetic variation using ddRADseq data. Combined results indicate a lack of measured genomic differentiation between specimens with distinct morphologies, including individuals with phenotypes of the parental species. We identified a diverse array of hybrid morphologies, with phenotypic evidence for backcrossing, essentially forming a phenotypic bridge between parental taxa. The study area is characterized by more hybrid than parental individuals, with a significantly larger number of red-palped morphologies than white and/or yellow-palped morphologies; the novel, white-palped phenotype is perhaps transgressive. Overall, these results contribute to a better understanding of the expected ebb and flow of lineage interactions during the early stages of speciation.</p>

The Dynamic Assimilation Technique measures photosynthetic CO2 response curves with similar fidelity as steady-state approaches in half the time

<p>The net CO<sub>2</sub> assimilation (A) response to intercellular CO<sub>2</sub> concentration (C<sub>i</sub>) is a fundamental measurement in photosynthesis and plant physiology research. The conventional A/Ci protocols rely on steady-state measurements and take 15-40 minute per measurement, limiting data resolution or biological replication. Additionally, there are several CO<sub>2</sub> protocols employed across the literature, without clear consensus as to the optimal protocol or systematic biases in their estimations. We compared the non-steady state Dynamic Assimilation Technique (DAT) protocol and the three most used CO<sub>2</sub> protocols in steady-state measurements, and tested whether different CO<sub>2</sub> protocols lead to systematic differences in estimations of the biochemical limitations to photosynthesis. The DAT protocol reduced the measurement time by almost half without compromising estimations accuracy or precision. The monotonic protocol was the fastest steady-state method. Estimations of biochemical limitations to photosynthesis were very consistent across all CO<sub>2</sub> protocols, with slight differences in ribulose 1·5- bisphosphate carboxylase/oxygenase carboxylation limitation. The A/Ci curves were not affected by the direction of the change of CO<sub>2</sub> concentration but rather the time spent under TPU-limited conditions. Our results suggest that maximum rate of ribulose 1·5- bisphosphate carboxylase/oxygenase carboxylation (V<sub>cmax</sub>), linear electron flow for NADPH supply (J) and triose phosphate utilization (TPU) measured using different protocols within the literature are comparable, or at least not systematically different based on the measurement protocol used.</p>

Progress Measures and Tangle Learning algorithm implementation and benchmarks

<p>The <code>pmtl.cpp</code> and <code>pmtl.hpp</code> files implement the PMTL solver in the <a href="https://github.com/trolando/oink">Oink framework</a>. The <code>benchmarks</code> folder contains the <code>run_benchmarks.sh</code> shell script which performs all the benchmarks automatically using <a href="https://github.com/sharkdp/hyperfine">hyperfine</a>. The games in the <code>benchmarks/real_world_games</code> folder are a selection from the <a href="https://github.com/SYNTCOMP/benchmarks/releases/tag/v2023.4">SYNTCOMP 2023 HOA files</a> which were converted to parity games using <a href="https://github.com/trolando/knor">Knor</a>. The games in the folders <code>benchmarks/rngames{25,50,100,200,2000}</code> are sparse games generated using Oink with 25, 50, 100, 200, and 2000 vertices respectively. These games can also be regenerated with a random seed using the <code>benchmarks/prepare_games.sh</code>.</p>

Measures of equatorial and polar lengths of pollen grains in Sorbus, Aria and Hedlundia from Norway

<p>The genus <em>Sorbus </em>s.l.<em> </em>consists of small to medium-sized trees primarily found in coastal areas, with three European hotspots of diversification: Fennoscandia, South-East Europe, and the British Isles. Taxonomic classification of <em>Sorbus </em>s.l. in Europe is still unresolved, and this study aims to address this issue by examining the pollen morphology of various <em>Sorbus</em> hybrids. Pollen morphology of 16 specimens from 13 species of <em>Sorbus</em> s.str., <em>Aria</em> and <em>Hedlundia</em>, some of them common, others are endemic and listed as threatened species, were studied. Measurements of the polar and equatorial axis of all pollen grains show that there are variations in pollen size and shape among different hybrids, with a correlation between ploidy levels and the equatorial diameter of the pollen. Surface structures of the pollen were observed using SEM. Principal Component Analysis (PCA) was performed to analyze the pollen characters, and the results show that it is possible to separate <em>Aria</em> from <em>Sorbus</em> and <em>Hedlundia</em> based on the length of the polar axis of the pollen grain, while the number of perforations is important for classification within <em>Hedlundia</em>. The study concludes that pollen morphology can be a useful tool for distinguishing between different <em>Sorbus </em>hybrids and can thus aid in understanding their past distributions.</p>

Precision and bias in dynamic light scattering optical coherence tomography measurements of diffusion and flow

<p>This repository contains raw data and analysis routines of the publication <strong>&ldquo;<em>Precision and bias in dynamic light scattering optical coherence tomography measurements of diffusion and flow</em>&rdquo;</strong> in Biomedical Optics Express (doi.org/10.1364/BOE.505847<em>).&nbsp;</em>The reader is free to use the scripts and data in this depository if the manuscript is correctly cited in their work. For further questions, feel free to contact the corresponding author. Python 3.7 was used for programming. Kindly note that simulating autocorrelation functions from extensive time series data, especially with a high repetition rate, can be time-consuming, often requiring more than 5-10 minutes. Despite parallelized processing routines for the measurement data, the full analysis may still take up to an hour. Please restart the kernel and run the code again if the parallelization fails.</p> <p>For the diffusion measurement under static conditions, there is only one file. However, for experiments involving both flowing and diffusing particles, the dataset comprises diffusion calibration, focus (beam shape) calibration, and flow measurement files. Due to the upload size limitations of the Zenodo repository, only the flow measurements corresponding to one discharge rate have been uploaded. Furthermore, only the non-dilute flow dataset has been uploaded for the same reason. However, for the dilute flow, the analysis logic remains the same, but users will need to utilize the complete g2 formula outlined in Section 2.2 of our article. All file names are sufficiently descriptive, showing whether it is diffusion, focus (waist) calibration or flow measurement. To conduct the analysis, it's essential to have information regarding the time series length (number of A-scans), the number of repeats (B-scans), and the acquisition rate.</p> <p>The results are plotted at the end of our analysis routines. The parameters are displayed as a function of depth. Users can readily compute the Signal-to-Noise Ratio (SNR) at each depth by utilizing the fitted autocorrelation amplitudes. Occasionally, the fitted amplitudes may surpass unity. Measurements of Silurian brachiopod specimens from the Pentland Hills, Scotland

<p>The abundant and diverse brachiopod fauna from the Silurian (upper Llandovery-lower Wenlock) rocks of the Pentland Hills is described within its geographical stratigraphical context. The majority of species are described in detail, discussed and illustrated. A total of 53 species attributable to the following superfamilies are present (numbers of species, including those in open nomenclature, in parentheses):  Linguloidea (7), Craniopsoidea (1), Discinoidea (4), Strophomenoidea (9), Plectambonitoidea (2), Chonetoidea (1), Childiopsoidea (2), Skenidioidea (1), Dalmanelloidea (3), Pentameroidea (2), Rhynchonelloidea (4), Atrypoidea (4), Athyridoidea (5), Cyrtioidea (5) and Delthyridoidea (3). Five new species,  <em>Leptaena eska</em>, <em>Isorthis</em> (<em>Ovalella</em>) <em>clarksoni</em>, <em>Dicoelosia</em> <em>paratenua, Oglupes scotia </em>and <em>Lissatrypa scotica</em>, are erected. Nevertheless in terms of abundance the fauna is dominated by individuals belonging to the Strophomenoidea, Plectambonitoidea and Dalmanelloidea. The composition of the fauna, its deeper-water setting associated with finer-grained siliciclastic substrates characterizes this Pentlandian biota.</p>

<p>This dataset is part of a project under the ATMOC consortium, involving case studies of various simple one-material layers and their optical properties, particularly focusing on their interaction with light in terms of reflectivity. It encompasses samples , studied by institutions like UT Twente, IMEC, and CEA. These samples include flat&nbsp; surfaces coated with materials like Si, Mo, Ru, Al, Ru, Ni, Mo, Nb, Pt, Ta, Cr, TiN, and &nbsp;and rough thermal SiO2 on Si wafers, with thicknesses ranging from a few nanometers to several micrometers, applied through processes like PVD deposition and thermal oxidation at high temperatures.</p> <p>The dataset leverages refractive index data from the online resource "refractiveindex.info" to simulate the optical properties of these layers. The reflection of light is primarily determined by the Fresnel reflection coefficient, with additional simulations for rough surfaces using JCMWave's Finite Element Method (FEM) to understand the effects of surface roughness on light reflection. Primary setup it represents is prototype of Coherent Fourier Scatterometry (typically used for critical parameters of grating reconstruction|).</p> <p>Data are stored in .mat and .csv formats, with MATLAB scripts for generating visualizations of the model results, such as pcolor plots of intensity reflections based on variables like cover thickness and k-axis normalization. Python examples are also provided for loading and visualizing the data. The datasets aim to offer a comprehensive understanding of the optical properties of these materials and structures, supporting the development of standards and models for optical measurements and applications.&nbsp;Additionally, the dataset includes references to further studies and methodologies, such as the T-matrix approach and the Fabry-Perot formula extension, indicating a scholarly foundation in optical physics and engineering research.</p>

The accuracy of length measurements made using imaging SONAR is inversely proportional to the beam width

<p>Multibeam imaging SONARs have been used for a range of measurement applications, such as measurements of fish lengths. This study aimed to quantify the accuracy of imaging SONAR systems, that varied in frequency and beam geometry, to measure the length of synthetic targets positioned perpendicularly. Blueprint Oculus imaging SONAR systems, with four different (centre) frequencies (750 kHz, 1.2 MHz, 2.1 MHz, and 3 MHz), were used to measure the length of three targets of nominal lengths: 10 cm, 20 cm, and at ranges between 1 m and 15.5 m. The effect of beam geometry on measurement error was then examined using regression analysis. This study found that there was an overestimation of the actual length of the target for all measurements that was inversely proportional to the horizontal beam width. The measurement error can be reduced by normalising for beam width. However, the variation of measurements (i.e. the precision), was found to also increase with range, which was attributed to the increasing beam separation. It is important that the effect of beam width on the accuracy of target length measurements, by imaging SONARs is acknowledged in future studies. One approach to mitigating this problem, is to limit the range at which length measurements are made to a beam width that produces an estimated level of error that is acceptable for that study.
