Data Set to 'Sodium-induced population shift drives activation of thrombin'
<p>The data set 10.5281/zenodo.3688506 contains the raw data used for the preparation of the manuscript 'Sodium-induced population shift drives activation of thrombin' (doi:10.1038/s41598-020-57822-0). To limit the required storage space, the trajectories are deposited only as coordinates of the analysed loop. The data set is separated into following parts:</p> <ul> <li>X-ray: Data used in the analysis of the PDB structures of thrombin, including a list of the PDB IDs, results of the PCA and values of the introduced features in the structures.</li> <li>cMD: Input parameters, topologies and starting coordinates of classical MD simulation based on different PDB structures (3bei, 3lu9 – with Na<sup>+</sup> ions and without Na<sup>+</sup> ions), resulting trajectories, projection on X-ray PCA and values of the introduced features during the simulations.</li> <li>TMD: Input parameters, topologies and starting coordinates of the targeted MD simulations, resulting trajectories, projection on X-ray PCA and RMSD values.</li> <li>Seeded-Simulations: Input parameters, topologies and starting coordinates of classical MD simulations that are started from cluster representatives of the TMD simulations and resulting trajectories (3*100 simulations, each lasting 200 ns), separated into simulations with Na+ and without Na+, additionally values of the introduced features during the simulations.</li> <li>MSM: For both systems (with and without Na<sup>+</sup>), files are provided that can be loaded with pyemma (TICA objects, kmeans clusterings, calculated implied timescales and MSMs); additionally TICs of the seeded simulations, psi-dihedrals of the seeded simulations, RMSD values of the E and E<sup>*</sup> states and representative structures of the E and E<sup>*</sup> states</li> </ul> <p>A more detailed description of the included files can be found in the README files in each folder.</p>
DATA SET FOR: Active faulting, submarine surface rupture and seismic migration along the Liquiñe-Ofqui fault system, Patagonian Andes
<p>Data description: These data corresponde to high-resolution bathymetry and seismic reflection profiles obtained in the inner fjord west of Puerto Aysén (between 73.13°- 72.68°W and 45.32°-45.47°S; Figs. 1 and 2). The data set was obtained during a geophysical study as part of the DETSUFA project (Deslizamientos Tsunamigénicos en el Fiordo de Aysén; Lastras et al., 2013), which took place between March 4th and 17th, 2013, aboard the R/V BIO Hésperides.<br> <br> KONGSBERG SIMRAD multibeam EM-1002S was used to obtain bathymetric data, and it works with 111 beams at a 96 kHz sonar frequency and with a maximum ping rate of >10 Hz. Equidistant mode was used for swath bathymetry acquisition. This array maximized the number of beams facilitating data acquisition and obtaining a homogenized final grid with improved resolution, with tracks separated every 150 m. The swath thickness was the same regardless of width, generating a 50% overlap between each track, with the exception of areas located near the coast. Expendable Bathythermograph (XBT) probes were used at specific sites to measure changes in water sound velocity due to eventual changes in fresh water circulation, tides, and sediment.<br> <br> Seismic reflection data were acquired using an array of two BOLT air guns (165 and 175 inches3), which were towed behind the vessel stern. The configuration used in the seismic sources was 2,000 psi, a depth of 3 m for the gun, with a firing rate of 15 m over the seafloor. A 100 m long mini-streamer with a 25 m active section, corresponding to one single channel, recovered the shots. The seismic data were recorded by using the DELPH SEISMICPLUS system with a recording length of 4.0 s and a preamplifier gain of 8 Hz. The raw seismic data were processed aboard the SMT Kingdom Suite, including the navigation and standard processes of electrical noise removing (50 Hz filter), gain amplifier and bandpass filtering, to improve data visualization. <p><strong>Introduction</strong></p> <p>Multiple sclerosis (MS) is a chronic inflammatory autoimmune disease of the central nervous system. The cause of multiple sclerosis is unknown but there are several evidences that associate the genetic basis of the disease with environmental causes. An important association between viral infection and development of MS is clearly demonstrated. Viruses have a strong impact on innate immune cells. In particular, myeloid dendritic cells (mDCs) and plasmacytoid dendritic cells (pDCs), are able to respond to viruses and to activate the adaptive immune response.</p> <p><strong>Methods</strong></p> <p> In this study we mimic viral infection using synthetic single-strand RNA, Resiquimod, and we compared the response of both DC subsets derived from healthy donors and MS patients by characterizing the expression of costimulatory molecules on the DC surface.</p> <p><strong>Results</strong></p> <p>We found that pDCs from MS patients express higher levels of OX40-L. Moreover, we found that blood cells from MS patients and healthy donors upon Resiquimod-stimulation are enriched in a subpopulation of pDCs, characterized by a high amount of costimulatory molecules.</p> <p><strong>Conclusion</strong></p> <p>Overall, these results indicate that activation of pDCs is enhanced in MS, likely due to a latent viral infection, and that costimulatory molecules expressed on pDCs could mediate a protective response against the viral trigger of autoimmunity.</p>
Fine-Grained Activities of Daily Living Data with Structural Vibration and Electrical Load Sensing
<p>Fine-grained non-intrusive monitoring of activities of daily living (ADL) enables various smart building applications, including ADL pattern assessments for older adults at risk for loss of safety or independence. Data from: Responses of activity rhythms to temperature cues evolve in Drosophila populations selected for divergent timing of eclosion
Even though the rhythm in adult emergence and rhythm in locomotor activity are two different rhythmic phenomena that occur at distinct life-stages of the fly life cycle, previous studies have hinted at similarities in certain aspects of the organisation of the circadian clock driving these two rhythms. For instance, the period gene plays an important regulatory role in both rhythms. In an earlier study, we have shown that selection on timing of adult emergence behaviour in populations of Drosophila melanogaster leads to the co-evolution of temperature sensitivity of circadian clocks driving eclosion. In this study, we were interested in asking if temperature sensitivity of the locomotor activity rhythm has evolved in our populations with divergent timing of adult emergence rhythm, with the goal of understanding the extent of similarity (or lack of it) in circadian organisation between the two rhythms. We found that in response to simulated jetlag with temperature cycles, late chronotypes (populations selected for predominant emergence during dusk) indeed re-entrain faster than early chronotypes (populations selected for predominant emergence during dawn) to 6-h phase-delays, thereby indicating enhanced sensitivity of the activity/rest clock to temperature cues in these stocks (entrainment is the synchronisation of internal rhythms to cyclic environmental time-cues). Additionally, we found that late chronotypes show higher plasticity of phases across regimes, day-to-day stability in phases and amplitude of entrainment, all indicative of enhanced temperature sensitive activity/rest rhythms. Our results highlight remarkably similar organisation principles between emergence and activity/rest rhythms.
Data from: Dynamic reorganization of neuronal activity patterns in parietal cortex dataset
<p>Neuronal representations change as associations are learned between sensory stimuli and behavioral actions. However, it is poorly understood whether representations for learned associations stabilize in cortical association areas or continue to change following learning. We tracked the activity of posterior parietal cortex neurons for a month as mice stably performed a virtual-navigation task. The relationship between cells' activity and task features was mostly stable on single days but underwent major reorganization over weeks. The neurons informative about task features (trial type and maze locations) changed across days. Despite changes in individual cells, the population activity had statistically similar properties each day and stable information for over a week. As mice learned additional associations, new activity patterns emerged in the neurons used for existing representations without greatly affecting the rate of change of these representations. We propose that dynamic neuronal activity patterns could balance plasticity for learning and stability for memory.</p>

Data from: Antibacterial activity of graphene oxide nanosheet against multi drug resistant superbugs isolated from infected patients
Graphene oxide (GO) is a derivative of graphene nanosheet which is the most promising material of the decade in biomedical research. In particular, it has been known as an antimicrobial nanomaterial with good biocompatibility. In this study, we have synthesized and characterize GO and checked its antimicrobial property against different Gram-negative and Gram-positive multi drug resistant (MDR) hospital superbugs grown in solid agar-based nutrient plates with and without human serum through the utilization of agar well diffusion method, live/dead fluorescent staining and genotoxicity analysis. The main focus of the antimicrobial activity analysis is to distinguish the killing performance of GO in artificial and blood containing media because after injection into the bloodstream the activity of GO may be modified by adsorption of blood proteins or other biomolecules. No significant changes in antibacterial activity were found in these two different conditions. We also compare the bactericidal capability of GO with some commonly administrated antibiotics and in all cases the degree of inhibition is found to be higher. The data presented here are novel and show that GO is an effective bactericidal agents against different superbugs and can be used as a future antibacterial agent.
Life history data for longer-lived tropical songbirds reduce breeding activity as they buffer impacts of drought
<p><span>Droughts are expected to increase in frequency and severity with climate change. Population impacts of such harsh environmental events are theorized to vary with life history strategies among species. However, existing demographic models generally do not consider behavioral plasticity that may modify the impact of harsh events. Here we show that tropical songbirds in the New and Old World reduced reproduction during drought, with greater reductions in species with higher average long-term survival. Large reductions in reproduction by longer-lived species were associated with higher survival during drought than pre-drought years in Malaysia, whereas shorter-lived species maintained reproduction and survival decreased. Behavioral strategies of longer-lived, but not shorter-lived, species mitigated the effect of increasing drought frequency on long-term population growth. Behavioral plasticity can buffer the impact of climate change on populations of some species, and differences in plasticity among species related to their life histories are critical for predicting population trajectories.</span></p>

Data from: Nonlinearities between inhibition and T-type calcium channel activity bidirectionally regulate thalamic oscillations
<p>Absence seizures result from 3-5 Hz generalized thalamocortical oscillations that depend on highly regulated inhibitory neurotransmission in the thalamus. Efficient reuptake of the inhibitory neurotransmitter GABA is essential, and reuptake failure worsens seizures. Here, we show that blocking GABA transporters (GATs) in acute brain slices containing key parts of the thalamocortical seizure network modulates epileptiform activity. As expected, we found that blocking either GAT1 or GAT3 prolonged oscillations. However, blocking both GATs unexpectedly suppressed oscillations. Integrating experimental observations into single-neuron and network-level computational models shows how a non-linear dependence of T-type calcium channel opening on GABA<sub>B</sub> receptor activity regulates network oscillations. Receptor activity that is either too brief or too protracted fails to sufficiently open T-type channels necessary for sustaining oscillations. Only within a narrow range does prolonging GABA<sub>B</sub> receptor activity promote channel opening and intensify oscillations. These results have implications for therapeutics that modulate GABA transporters.</p>

Data from: Ethanol abolishes vigilance-dependent astroglia network activation in mice by inhibiting norepinephrine release
<p>This collection of data sets was obtained during a study of the effect of acute ethanol intoxication on vigilance-dependent astroglia network activation in mice. The main findings have been that ethanol inhibits astroglia activation by inhibiting vigilance-dependent norepinephrine release. This leads to a failure of activation of alpha<sub>1A</sub>-adrenergic receptors on astroglia. Further, this study has revealed that ethanol inhibition of cerebellar Bergmann glia Ca<sup>2+</sup> activation does not account for ataxic motor behavior, but may rather contribute to cognitive deficits.</p>

<p>This folder contains pre-processed simulated data first made available by Rick Kessler for the <br> <a href="https://arxiv.org/abs/1008.1024">Supernova Photometric Classification Challenge (SNPCC)</a>.</p> <p>All data were feature extracted using the <a href="https://arxiv.org/pdf/0904.1066.pdf">Bazin parametric function</a>.</p> <p>This version of the data set was used to obtain the results reported in <a href="https://arxiv.org/pdf/2010.05941.pdf">Kennamer et al., 2020 - <em>Active learning with RESSPECT: resource allocation for extragalactic astronomical transients</em>.</a> Published during the <a href="http://www.ieeessci2020.org/symposiums/ciastro.html">2020 IEEE Symposium Series on Computational Intelligence</a>.
