Neonate personality affects early-life resource acquisition in a large social mammal
<p>This file contains the raw data files and R-scripts used for producing the final data sets analyzed in the paper: "Neonate personality affects early-life resource acquisition in a large social mammal". A full and detailed description of the methods can be found in the manuscript, or at request from the author (BA).</p> <p> The R-scripts can be used to follow all the steps taken in producing the final data sets. The findings in the paper can be then reproduced by using the code provided in the supplementary materials (of the paper). </p> <p>The file contains data taken from >150 newborn fallow deer fawns (<em>Dama dama</em>), in two different cohorts. Data were taken at capture and recapture of these fawns, during their first weeks of life. During this period, fallow deer fawns adopt a hiding-strategy where they hide in the vegatation from potential predators. Furthermore, it contains time budget data taken at summer, when fawns were 1-2 months old, and at autumn, when fawns were 3-6 months old. The final file is a datafile that contains data on the days that fawns were spotted in a group of deer for the first time, after their hider-phase.</p> <p>We have provided a README.docx file, which contains additional descriptions of the raw data set and the variables it includes.</p>
The impact of species phylogenetic relatedness on invasion varies distinctly along resource versus nonresource environmental gradients
<p><span>Understanding why certain plant communities are vulnerable to alien invasive species is essential to predicting and controlling invasion in a changing environment. Darwin's naturalization hypothesis suggests that non-native species should be more successful in communities where their close relatives are absent. Empirical tests of this hypothesis, however, have produced mixed results. Using plot-level data from natural forests along elevational transects covering strong environmental gradients, we examined whether the invasion of the globally invasive species <em>Ageratina adenophora</em> can be explained by environmental filtering and/or competition from closely related species linked to environmental gradients. Abundant precipitation, warm temperatures, open canopies, and postfire environments facilitated <em>A. adenophora</em> invasion, whereas resident taxonomic richness suppressed its invasion. Importantly, we found that invader-resident relatedness had a strong negative effect on invader cover under resource scarcity conditions (e.g., low water availability), but not under nonresource environmental stress conditions (e.g., low temperature). Our findings help reconcile the varied applicability of Darwin's naturalization hypothesis to biological invasions in a changing world.</span></p>
The FloRes Database: A floral resources trait database for pollinator habitat-assessment generated by a multistep workflow
<p><strong>Background</strong></p> <p>The decline of pollinating insects in agricultural landscapes proceeds due to intensive land use and the associated loss of habitat and food sources. The feeding of those insects depends on the spatial and temporal distribution of nectar and pollen as food resources. Hence, to protect insect biodiversity a spatio-temporal assessment of food quantity of their habitats is necessary. Therefore, sufficient data on traits of floral resources are required.</p> <p><strong>New information</strong></p> <p>Because floral resources' traits of plants are important to quantify food availability, we present two databases, the FloRes Database (Floral Resources Database) and the raw database, where FloRes was derived from. Both databases contain the plant traits (1) flowering period, (2) floral-unit density per day, (3) nectar volume per floral unit per day, (4) sugar content per floral unit, (5) sugar concentration in nectar, (6) pollen mass or volume per floral unit and per day, (7) protein content of pollen and (8) corolla depth. All traits are sampled from literature and online databases. The raw database consists of 702 specified plant species, 138 unspecified species 37 species (spec., sp), 22 species <em>pluralis </em>(spp) and for 79 only the genus was identified) and two species complexes (agg.). Those 842 taxa belong to 488 genera and 102 families. Finally, only 27 taxa have a complete set of traits, too less for a sufficient assessment of spatio-temporal availability of floral food resources.</p> <p>Because information of floral resources is scattered throughout many publications with different units, we also present our multistep workflow implemented in five consecutive R-scripts. The multistep workflow standardizes the trait units of the raw database to comparable entities with identical units and aggregates them on a reasonable taxonomic level into the second application database, the FloRes Database. Finally, the FloRes Database contains aggregated information of traits for 42 taxa and, when corolla depth is excluded, for 70 taxa.</p> <p>This is the first attempt to gather these eight traits from different literature sources in one database with a multistep workflow. The publication of the multistep workflow enables the users to extend the FloRes Database on their own demands with other literature data or newly gathered data to improve the quantification of food resources. Especially, the combination of pollen, nectar, and open flowers per square meter is, as far as we know, a novelty.</p> <p>The FloRes Database can be used to evaluate the quantity of food-resource habitats available for pollinators, e.g., to compare seed mixtures of agri-environmental measures, such as flower strips, considering flower phenology on a daily basis.</p>
Task resource usage of Google Cluster Usage Trace dataset
<p>The dataset contains csv files. All csv files named by its cluster number and machine id. There are 2 features , time stamp and mean CPU usage. This data set is prepared from task resource usage (TRU) table of GCT dataset for the research purpose. Mainly TRU contains task information. Sum Average algorithm employed and calculate the machine information for every 5 minute time stamp.</p>

<p>Resource-Rational Lossy-Context Surprisal is a computationally implemented model of how humans process language, predicting at what points in complex sentences they experience comprehension difficulty. It unifies the memory-based and expectation-based paradigms in psycholinguistics, and provides a more refined account of when hierarchical structure is difficult to comprehend for humans.</p> <p>This repository contains output of the model on a battery of test sentences exhibiting iterated recursive structure, described in associated publications on Resource-Rational Lossy-Context Surprisal. Data from: Mast fruiting in a large tropical African legume tree provides evidence for the nutrient resource limitation hypothesis
<p>The large grove-forming tropical tree <em>Microberlinia bisulcata</em> (Fabaceae subfamily Detarioideae) at Korup, Cameroon, shows strong mast fruiting. Reproductive allocation is considerable. The site has very nutrient-poor soil. To test the nutrient resource limitation hypothesis, phenological recordings between 1989 and 2017 were matched with climate variables and analyzed using logistic time-series regression. Masting happened mostly on 2- or 3-year cycles. A strong predictor was mean daily rainfall in the dry season: low in the current year of masting and high in the year prior. Less strongly predictive was the increase in dry season radiation between prior and mast years. Masting events showed no relationship to annual stem increment, nor with local plantation yields. Later, the normally heavy mastings became moderate after two attacks by caterpillars. Collated studies of fallen leaf nutrient concentrations showed that P increased markedly, K rose and fell, but N and Mg changed little, in the inter-mast interval. P and K were likely being accumulated and stored and then triggered masting events when internal thresholds were crossed. The drier season prior to masting enabled a rise in C, and the wetter season the year before, with higher soil moisture, enabled better acquisition and uptake of nutrients by roots and mycorrhizas. The main storage of P may be in bark and branches, that for K on soil organic-colloids. A rooting-fruiting trade-off in C allocated over a minimal 2-year cycle is implied. The hypothesis is that synchrony among masting trees may be achieved, in part, by equilibration of P across the mycorrhizal network. The long-term driver appears to be the inherent year-to-year stochasticity of dry-season rainfall, the realization of which leads to an important refinement of the hypothesis. Life history strategy linked to nutrient resource dynamics provides a plausible explanation and more advanced hypothesis for the masting events observed.</p>
Data from: Pleiotropy alleviates the fitness costs associated with resource allocation trade-offs in immune signaling networks
<p>Many genes and signaling pathways within plant and animal taxa drive the expression of multiple organismal traits. This form of genetic pleiotropy instigates trade-offs among life-history traits if a mutation in the pleiotropic gene improves the fitness contribution of one trait at the expense of another. Whether or not pleiotropy gives rise to conflict among traits, however, likely depends on the resource costs and timing of trait deployment during organismal development. To investigate factors that could influence the evolutionary maintenance of pleiotropy in gene networks, we developed an agent-based model of co-evolution between parasites and hosts. Hosts comprise signaling networks that must faithfully complete a developmental program while also defending against parasites, and trait signaling networks could be independent or share a pleiotropic component as they evolved to improve host fitness. We found that hosts with independent developmental and immune networks were significantly more fit than hosts with pleiotropic networks when traits were deployed asynchronously during development. When host genotypes directly competed against each other, however, pleiotropic hosts were victorious regardless of trait synchrony because the pleiotropic networks were more robust to parasite manipulation, potentially explaining the abundance of pleiotropy in immune systems despite its contribution to life history trade-offs.</p>
A model of within-host interactions between host resources, macroparasite infection and immune response
<p>This project was designed to mathematically investigate the of different host parasite-mitigation strategies on host condition. The R code herein comprises:</p> <ul> <li>An ODE model of within-host interactions between a macroparasite (e.g. helminth) infection, host resource levels and host immune response, and the consequent effects on host condition. In brief, resources are ingested and utilised by the host, leading to inceased condition. The host is infected by a parasite, which matures and establishes within the host; both age stages cause harm to the host, decreasing host condition. The presence of the parasite stimulates an immune response, which can either target larval or adult parasites (a resistance strategy), or ameliorate the harm they cause (a tolerance strategy). The host can also reduce resource intake in order to also reduce ingestion of parasite infective stages (an avoidance strategy). Resistance responses have an associated immunopathology, in that the immune response also harms the host.</li> <li>Code to plot model trajectories over time.</li> <li>Code to plot multiple trajectories as a heat map, in which the x-axis is time and the y-axis is a parameter representing the host investment in its parasite-mitigation strategy.</li> <li>Code to calculate the optimum host investment for each strategy, over various sets of parameter values, as determined by maximising mean host condition over a given timeframe, and to plot the output.</li> <li>The same are also provided for an ODE model in which the total immune response is allocated between the two resistance responses and tolerance (a combined strategy). The optimisation code optimises both the total investment in immune repsonse, and how much is allocated to the three different individual strategies.</li> </ul> <p>The model and results are described in detail in the associated manuscript. We also provide here the simulated datasets in which the optimum host investments were calculated over a range of different parameter values, as these take several hours to run on a standard desktop computer..</p>

Datasets for input and output of INFORM Severity-based SMAA study of resource allocation in humanitarian aid and disaster management under climatic losses and damages
<p>The landscape of climate change and extreme events will remain a wicked problem for equitable and forward-looking resource prioritisation. The question of how to couple climate and multi-risk information remains. IPCC has considered that multi-criteria decision analysis (MCDA) can help.</p> <p>We use stochastic multi-attribute analysis (SMAA), a variant of MCDA, to compute prioritisations of climatic losses & damages (l&d) for fragile countries with a humanitarian response plan. SMAA is combined with the INFORM Severity index, measuring the status of crises and disasters, and preferences gathered from stakeholders (e.g., United Nations, European Union, World Bank, the research and public sector, civil society).</p> <ul> <li><strong>Dataset S1. </strong>XLS-file with all the input data compiled from sources, concurrent data manipulation, and descriptions of steps taken until ready for the SMAA.</li> <li><strong>Dataset S2.</strong> XLS-file with results of the SMAA for all weight schemes and concurrent analysis, such as sensitivity heat mapping, correlations, regressions, and Tukey mean-difference plot.</li> </ul>

Resource manipulation reveals interactive phenotype-dependent foraging in free-ranging lizards
<p>Recent evidence suggests that individuals differ in foraging tactics and this variation is often linked to an individual's behavioural type (BT). Yet, while foraging typically comprises a series of search and handling steps, empirical investigations have rarely considered BT-dependent effects across multiple stages of the foraging process, particularly in natural settings.</p> <p>In our long-term sleepy lizard (Tiliqua rugosa) study system, individuals exhibit behavioural consistency in boldness (measured as an individual's willingness to approach a novel food item in the presence of a threat) and aggressiveness (measured as an individual's response to an 'attack' by a conspecific dummy). These BTs are only weakly correlated and have previously been shown to have interactive effects on lizard space use and movement, suggesting that they could also affect lizard foraging performance, particularly in their search behaviour for food.</p> <p>To investigate how lizards' BTs affect their foraging process in the wild, we supplemented food in 123 patches across a 120-ha study site with three food abundance treatments (high, low, and no-food-controls). Patches were replenished twice a week over the species' entire spring activity season and feeding behaviours were quantified with camera traps at these patches. We tracked lizards using GPS to determine their home range (HR) size and repeatedly assayed their aggressiveness and boldness in designated assays.</p> <p>We hypothesised that bolder lizards would be more efficient foragers while aggressive ones would be less attentive to the quality of foraging patches. We found an interactive BT effect on overall foraging performance. Individuals that were both bold and aggressive ate the highest number of food items from the foraging array. Further dissection of the foraging process showed that aggressive lizards in general ate the fewest food items in part because they visited foraging patches less regularly, and because they discriminated less between high and low-quality patches when revisiting them. Bolder lizards, in contrast, ate more tomatoes because they visited foraging patches more regularly, and ate a higher proportion of the available tomatoes at patches during visits.</p> <p>Our study demonstrates that BTs can interact to affect different search and handling components of the foraging process, leading to within-population variation in foraging success. Given that individual differences in foraging and movement will influence social and ecological interactions, our results highlight the potential role of BT's in shaping individual fitness strategies and population dynamics.</p>

Importantly, two conjoined common pool resources—herbicides and the weed gene pool—make up this resource system. Following common pool resource theory, this diagram illustrates the interconnectedness of four stock variables: (1) supply of a herbicide; (2) supply of a weed gene pool susceptible to a herbicide; (3) supply of a weed gene pool resistant to a herbicide; and (4) supply of herbicide efficacy on a weed gene pool. We have also diagramed corresponding flow variables or resource units (RU). In a generalized way, the use of a herbicide application (F1) influences the weed gene pool. However, the weed gene pool (S2 and S3) also acts independently of herbicide use and is influenced by both biological dynamics and social dynamics. Importantly, dynamics involving the weed gene pool are complex and include spatial and temporal variability in both the plant population and weed seedbank. The characteristics of the weed gene pool (S2 and S3) then affect the efficacy of the herbicide (S4) and whether its effectiveness is renewable or whether it becomes a finite stock resource. The quality of the herbicide (S4) may ultimately affect the supply of the herbicide (S1), if declining efficacy takes away from the herbicide's economic and chemical utility. In particular, the quality of these two common pool resources and not simply the quantity makes it a very complex resource arrangement. Factors adding complexity include that the weed gene pool is simultaneously both a pest and a resource. Furthermore, when the weed gene pool is characterized as a resource (its susceptibility to herbicides), the quality of this resource depends primarily upon provisioning practices of the common pool resource that keep the quality intact.In other words, following resource practices that do not allow internal or external resistance into the gene pool is key to maintaining its quality. The lack of quality from underprovisioning may result in a finite stock supply of the resource (i.e., weed gene pool susceptible to herbicides).Overappropriation (i.e., quantity or overharvesting of the resource) is a concern,in that it can be connected to poor provisioning practices.Aside from using a resource unit of herbicide in an application, the resource user does not directly appropriate or harvest from the system. This schematic only covers a generalized scenario, and more finescale analysis is needed to tease apart the complex relationships existing among herbicides and the weed gene pool.
