Datasets and R source code of manuscript "Adding insult to injury: anthropogenic noise intensifies predation risk by an invasive freshwater fish species" by Fernandez Declerck et al.

Datasets and R source code of manuscript "Adding insult to injury: anthropogenic noise intensifies predation risk by an invasive freshwater fish species" by Fernandez Declerck et al. (submitted)

    Project
      ├── README
      ├── data_functional_response.txt
      ├── data_prey_behaviour.txt
      ├── R_script.R
      └── BINV-D-22-00447_Playback.wav

Main dataset: 'data_functional_response.txt'. Dataset for the functional response of the predator. Fish behaviour was recorded under two noise conditions (either boat noise or ambient noise). The dataset corresponds to data frame "d" in the script. Variables description:
- id: identity of the fish
- condition: noise condition, either "boat noise" or "ambient noise"
- prey_number: number of chironomid larvae introduced in the tank
- prey_captured : number of chironomid larvae consumed
- fish_mass : fish body mass (g)
- swim_distance: swim distance (m)

Secondary dataset: 'data_prey_behaviour.txt'. Dataset for control experiment on prey behaviour. Prey behaviour was recorded under two noise conditions (either boat noise or ambient noise). The dataset corresponds to data frame "f" in the script. We used 20 replicates with 10 replicates for ambient noise condition, and 10 replicates for boat noise condition. Two focal prey larva were observed per replicates. Each prey larva was observed during two time periods (corresponding to two noise sequences). Variables description:
- condition: noise condition, either "boat noise" or "ambient noise"
- replicate: number of the replicate
- unique_id: identity of each focal larva
- noise_sequence: number of the noise sequence (either second or third)
- prop_inactive: proportion of time spent inactive by the focal larva
- prop_active: proportion of time spent active by the focal larva

R source code 'code R_script.R'. Complete analysis as one single R script. See comments for additional information.

The last file `BINV-D-22-00447_Playback.wav` is an audio file (Waveform Audio File Format). It is the soundtrack used in the playback experiments.

Data and code for "Sediment source and concentration influence larval performance of the threatened coral Orbicella faveolata" submitted to PlosOne

This repository contains data and analysis scripts for the manuscript:

Sediment source and concentration influence larval performance of the threatened coral Orbicella faveolata

Authors: XM Serrano, S Rosales, MW Miller, A Palacio-Castro, O Williamson, A Gomez and AC Baker

Journal: PlosOne

The aim of this study was to investigate the performance of coral larvae from an important Caribbean reef-building coral species listed under the Endangered Species Act (Orbicella faveolata) exposed to sediments collected near a recently dredged Port in southeast Florida (Port Miami) vs. reef sediments collected where their parents originated from (Florida Keys). We tested whether sediments can affect the survival, settlement and respiration of coral larvae, and hypothesized detrimental effects in all of these parameters for sediments collected near the Port, regardless of dosing (low vs. high sediment treatments).

Smart Contracts Corpus Repository: Source Code and Metrics.

Many empirical software engineering studies show that there is a great need for repositories where code is acquired, filtered and classified.
During the last few years, Ethereum block explorer services have emerged as a popular project to explore and search Ethereum blockchain data such as transactions, addresses, tokens, smart-contracts' source code, prices and other activities taking place on Ethereum blockchain.
Despite the availability of this kind of services, retrieving specific information useful to empirical software engineering studies, such as the study of smart-contracts' software metrics, might be a tedious task that requires different sub-tasks such as searching specific transactions in a block, parsing files in HTML format and filtering the smart-contracts to remove duplicated code or unused smart-contracts.
Smac-Corpus aims to create a smart-contracts' repository where smart contracts data (source code, ABI and byte code) are freely and immediately available and also classified based on software metrics identified in the scientific literature.

FIRE14 Detection of SOurce COde Re-use

This data was used for the PAN shared task on source code re-use detection at FIRE2014.

Please find the task description at https://pan.webis.de/fire14/pan14-web/index.html.

THIS DATA

For the training phase we provide an annotated corpus including with the programming language extensions. It includes information about whether a text fragment has been re-used and, if it is the case, what its source is.

The collection consists of source codes written in Java and C.

Re-use is commited in both programming languages but ONLY at monolingual level.

The Java collection contains 259 source codes from 000.java to 258.java.

The C collection contains 79 source codes from 000.c to 078.c.

Relevance Judgements represent re-use in both directions(a→b and b→a)

In the test phase the only annotation that will be provided in the corpus is the programming language extensions.

It is divided by programming language (C/C++ and JAVA) so you do not need any pre-process to identify the programming language of the source codes.

Each programming language folder contains 6 folders (A1, B1, B2, C1 and C2) that contains a specific scenario with monolingual re-use.

There is not re-use between scenarios so you just need to look for re-used cases among the source code files inside each folder.

The name of the files consists of the name of the task which they belong plus an identifier. For example, file "B10021" belongs to scenario B1 and its identifier number is 0021.

It could not exist re-use between source codes that belong to different scenarios. For example, you do not have to submit a re-used case between files "B10021" and "B20013". The first one belongs to scenario B1 but the second one belongs to B2.
