Fine-grained automated visual analysis of herbarium specimens for phenological data extraction: an annotated dataset of reproductive organs in Strepanthus herbarium specimens
<p>This dataset contains annotations of 31 herbarium specimens of <em>Streptanhus tortuosus Kellogg</em> for which we have we carefully and manually drew and annotated the contours of four reproductive organs: “bud”, “flower”, “immature fruit” and “mature fruit”.</p> <p>The dataset can be used to assess the ability of automated methods to count and detect precisely the shapes of these reproductive organs, with a view to conducting phenological studies.</p> <p>The annotations are formatted in accordance with the COCO data format, a usual format for object detection tasks in the field of Computer Vision. The annotations are divided into two files:</p> <ul> <li>train_21_full_masks.json contains the mask coordinates and labels of 21 herbarium sheets that can be used for training models</li> <li>test_10_full_masks.json contains the mask coordinates and labels of 10 other herbarium that can be used as a groundtruth file for evaluating the predictions, typically with the COCO evaluation scripts (<a href="https://github.com/cocodataset/cocoapi">https://github.com/cocodataset/cocoapi</a>)</li> </ul> <p>Please refer to the following publication for a first assessment of this dataset with a Mask-RCNN approach:</p> <p><em>H. Data from: Control of adaptive action selection by secondary motor cortex during flexible visual categorization
<p>Adaptive action selection during stimulus categorization is an important feature of flexible behavior. To examine neural mechanism underlying this process, we trained mice to categorize the spatial frequencies of visual stimuli according to a boundary that changed between blocks of trials in a session. Using a model with a dynamic decision criterion, we found that sensory history was important for adaptive action selection after the switch of boundary. Bilateral inactivation of the secondary motor cortex (M2) impaired adaptive action selection by reducing the behavioral influence of sensory history. Electrophysiological recordings showed that M2 neurons carried more information about upcoming choice and previous sensory stimuli when sensorimotor association was being remapped than when it was stable. Thus, M2 causally contributes to flexible action selection during stimulus categorization, with the representations of upcoming choice and sensory history regulated by the demand to remap stimulus-action association.</p>
Data from: Surf and Turf Vision: Patterns and predictors of visual acuity in compound eye evolution
<p><span><span>Eyes have the flexibility to evolve to meet the ecological demands of their users.</span><b><span> </span></b><span>Relative to camera-type eyes, the fundamental limits of optical diffraction in arthropod compound eyes restricts the ability to resolve fine detail (visual acuity) to much lower degrees. We tested the capacity of several ecological factors to predict arthropod visual acuity, while simultaneously controlling for shared phylogenetic history. In this study, we have generated the most comprehensive review of compound eye visual acuity measurements to date, containing </span></span><span><span>375 </span></span><span><span>species that span six of the major arthropod classes. An arthropod phylogeny, made custom to this database, was used to develop a phylogenetically-corrected generalized least squares (PGLS) linear model to evaluate four ecological factors predicted to underlie compound eye visual acuity: environmental light intensity, foraging strategy (predator vs. non-predator), horizontal structure of the visual scene, and environmental medium (air vs. water). To account for optical constraints on acuity related to animal size, body length was also included, though this did not show a significant effect in any of our models. Rather, the PGLS revealed that the strongest predictors of compound eye acuity are described by a combination of environmental medium, foraging strategy, and environmental light intensity.</span></span></p>
Data from: Chromosome-level assembly of Southern catfish (Silurus meridionalis) provides insights into visual adaptation to the nocturnal and benthic lifestyles
Southern catfish (<i><span>Silurus meridionalis</span></i>) is a nocturnal and benthic freshwater fish endemic to the Yangtze River and its tributaries with an important economic value but a drastically declining wild population. In this study, we constructed a chromosome-level draft genome of <i><span>S. meridionalis</span></i> using 69.7 Gb Nanopore long reads and 49.5 Gb Illumina short reads. The genome assembly was 741.2 Mb in size with a contig N50 of 13.19 Mb. An additional 116.4 Gb of Bionano and 77.4 Gb of Hi-C data were applied to assemble contigs into scaffolds and further into 29 chromosomes, resulting in a 738.9 Mb genome with a scaffold N50 of 28.04 Mb. A total of 22,965 protein-coding genes were predicted from the genome with 22,519 (98.06%) genes functionally annotated. Comparative genomic and transcriptomic analyses revealed that catfish possess a rod-dominated visual system which is responsible for scotopic vision. The absence of cone opsins SWS1 and SWS2 resulted in the lack of UV and violet sensitivity. Mutations at key amino acid sites of RH1.1, RH1.2 and RH2 resulted in spectral tuning good for dim light vision and narrow color vision. A higher expression level of rod phototransduction genes than that of cone genes and higher rod-to-cone ratio leaded to higher optical sensitivity under dim light conditions. In addition, analysis of the genes involved in eye morphogenesis and development revealed the loss of conserved noncoding elements (CNEs), which might be associated with the small eyes in catfish. Taken together, our study provided important clues for the adaptation of the catfish visual system to a benthic lifestyle. The draft genome of <i><span>S. meridionalis</span></i> represents a valuable resource for elucidation of molecular mechanism of ecological adaptation, as well as genetic breeding in aquaculture.
