Quantifying spatiotemporal occupancy dynamics and multi-year core use areas at a species range boundary

<p><b>Aim</b></p> <p>Many species face large-scale range contractions and predicted distributional shifts in response to climate change, shifting forest characteristics, and anthropogenic disturbances. Canada lynx (<i>Lynx canadensis</i>) are listed as threatened under the U.S. Endangered Species Act and were recently recommended for delisting. Predicted climate-driven losses in habitat quality and quantity may negatively affect the northeastern Minnesota lynx population, one of six remaining resident populations in the contiguous United States. We develop a large-scale monitoring protocol and dynamic occupancy modeling framework to identify multi-year core use areas and track spatiotemporal occurrence at the southern periphery of the species range.</p> <p> </p> <p><b>Location</b></p> <p>Northeastern Minnesota lynx geographic unit, Superior National Forest, and designated critical habitat, Minnesota, USA.</p> <p> </p> <p><b>Methods</b></p> <p>Spatially and temporally replicated snow track surveys were used to collect lynx detection/non-detection data across five winters (2014–15 to 2018–19) covering &gt;17,000 km within the 22,100 km<sup>2</sup> study area. We used a dynamic occupancy model to evaluate lynx occupancy, persistence, colonization, and habitat covariates affecting these processes.</p> <p> </p> <p><b>Results</b></p> <p>Lynx occupancy probabilities displayed high spatial and temporal variability, with grid cell-specific probabilities ranging from 0.0 in periphery regions to consistently near 1.0 in multi-year core use areas, indicating low turnover rates in those areas. Lynx colonization and persistence increased in areas with more evergreen forest and greater average snowfall, while forest characteristics (3–5 m and 10–30 m vegetation density) had mixed relationships with occupancy dynamics. We identified 55 grid cells classified as multi-year core use areas across relatively contiguous regions of high average snowfall and percent conifer forest.</p> <p> </p> <p><b>Main conclusions</b></p> <p>Our study demonstrates a landscape-scale multi-year monitoring program assessing the effects of habitat characteristics and anthropogenic factors on species distributional changes and landscape-level occupancy dynamics. Our framework incorporating landscape-scale resource selection, core use area concepts, and dynamic occupancy models provides a flexible approach to identify population-level mechanisms driving species persistence and key areas for conservation protection.</p>

Data from: Habitat-dependent occupancy and movement in a migrant songbird highlights the importance of mangroves and forested lagoons in Panama and Colombia

Climate change is predicted to impact tropical mangrove forests due to decreased rainfall, sea-level rise, and increased seasonality of flooding. Such changes are likely to influence habitat quality for migratory songbirds occupying mangrove wetlands during the tropical dry season. Overwintering habitat quality is known to be associated with fitness in migratory songbirds, yet studies have focused primarily on territorial species. Little is known about the ecology of non-territorial species that may display more complex movement patterns within and among habitats of differing quality. In this study, we assess within season survival and movement at two spatio-temporal scales of a non-territorial overwintering bird, the prothonotary warbler (Protonotaria citrea), that depends on mangroves and tropical lowland forests. Specifically, we (1) estimated within-patch survival and persistence over a six-week period using radio-tagged birds in central Panama and (2) modelled abundance and occupancy dynamics at survey points throughout eastern Panama and northern Colombia as the dry season progressed. We found that site persistence was highest in mangroves; however, the probability of survival did not differ among habitats. The probability of warbler occupancy increased with canopy cover, and wet habitats were least likely to experience local extinction as the dry season progressed. We also found that warbler abundance is highest in forests with the tallest canopies. This study is one of the first to demonstrate habitat-dependent occupancy and movement in a non-territorial overwintering migrant songbird, and our findings highlight the need to conserve intact, mature mangrove and lowland forests.

A multi-state occupancy modeling framework for robust estimation of disease prevalence in multi-tissue disease systems

<p>1. Given the public health, economic, and conservation implications of zoonotic diseases, their effective surveillance is of paramount importance. The traditional approach to estimating pathogen prevalence as the proportion of infected individuals in the population is biased because it fails to account for imperfect detection. A statistically robust way to reduce bias in prevalence estimates is to obtain repeated samples (or sample many tissues in multi-tissue disease systems) and to apply statistical methods that account for imperfect detection and permit the interdependence of the infection process across multiple tissues.</p> <p>2. We developed a multi-state occupancy modeling framework which considers two scenarios about the infection process, one where no assumptions about the dependencies among the tissues are made (general), and another where dependence among tissues is not permitted (constrained).</p> <p>3. We applied this model to pseudorabies virus (PrV) DNA detection data obtained from whole blood; and oral, nasal, and genital mucosa of 510 feral swine (Sus scrofa) during the years 2014-2016 in Florida, USA.</p> <p>4. The constrained model was better supported by data. Estimated PrV prevalence varied among tissues, ranging from to 0.06 (CI: 0.02-0.14) in genital to 0.54 (CI: 0.14-0.82) in nasal tissue. Probability of PrV detection ranged from 0.11 (CI: 0.06-0.18) in nasal to 0.51 (CI: 0.21-0.81) in genital tissue. Estimates of PrV prevalence after accounting for imperfect detection were higher than the naïve estimates for all four tissues.</p> <p>5. PrV prevalence was not affected by the age or sex of the animal or the year of sampling, but prevalence increased as drought severity increased.</p> <p>6. The conditional probability of detecting PrV given infection in at least one tissue type within an individual was highest for nasal tissue, suggesting that nasal is the best tissue to sample for PrV surveillance if only one tissue can be sampled, at least for systems with tissue-specific prevalence and detection probabilities similar to ours.</p> <p>7. We found that pathogen prevalence in multi-tissue disease systems can vary across tissues. Our results emphasize the importance of sampling multiple tissues, and the application of robust statistical models to account for imperfect detection in the surveillance of systemic diseases. The multi-state modeling framework is broadly applicable to the surveillance of pathogens that infect multiple tissues and where the infection status or detection of the pathogen in one tissue may depend on the infection status of the pathogen in other tissues). 29-Jul-2020</p>

Predicting patch occupancy reveals the complexity of host range expansion

<p>Specialized plant-insect interactions are a defining feature of life on earth, yet we are only beginning to understand the factors that set limits on host ranges in herbivorous insects. To better understand the recent adoption of alfalfa as a host plant by the Melissa blue butterfly, we quantified arthropod assemblages and plant metabolites across a wide geographic region, while controlling for climate and dispersal inferred from population genomic variation. The presence of the butterfly is successfully predicted by direct and indirect effects of plant traits and interactions with other species. Results are consistent with the predictions of a theoretical model of parasite host range in which specialization is an epiphenomenon of the many barriers to be overcome rather than a consequence of trade-offs in developmental physiology.</p>
