<i>This dataset was collected by an Autonomous Surface Vehicle in Boucan, Réunion - 2023-11-22.</i> <br> <br><br>Underwater or aerial images collected by scientists or citizens can have a wide variety of use for science, management, or conservation. These images can be annotated and shared to train IA models which can in turn predict the objects on the images. We provide a set of tools (hardware and software) to collect marine data, predict species or habitat, and provide maps.<br><br> This dataset is part of larger collection referencing numerous underwater and aerial images <a href="https://doi.org/10.5281/zenodo.11125847" target="_blank">Seatizen Altas</a>. Methods, tools and scientific objectives are also described in a dedicated data paper.<br> <h2>Image acquisition</h2> This session has 35.76 GB of MP4 files, which were trimmed into 9704 frames (at 2997/1000 fps). <br> The frames are georeferenced. <br> 99.99% of these extracted images are useful and 0.01% are useless, according to predictions made by <a href="jacques-v0.1.0_model-20240513_v20.0" target="_blank">Jacques model</a>. <br> Multilabel predictions have been made on useful frames using <a href="https://huggingface.co/lombardata/DinoVdeau-large-2024_04_03-with_data_aug_batch-size32_epochs150_freeze" target="_blank">DinoVd'eau</a> model. <br> <h2> GPS information: </h2> The data was processed with a PPK workflow to achieve centimeter-level GPS accuracy. <br> Base : Files coming from rtk a GPS-fixed station or any static positioning instrument which can provide with correction frames. <br> Device GPS : Emlid Reach M2 <br> Quality of our data - Q1: 95.98 %, Q2: 3.96 %, Q5: 0.06 % <br> <h2> Bathymetry </h2> The data are collected using a single-beam echosounder <a href="https://ceruleansonar.com/products/sounder-s500" target="_blank">S500</a>. <br> We only keep the values which have a GPS correction in Q1.<br> We keep the points that are the waypoints.<br> We keep the raw data where depth was estimated between 0.2 m and 50.0 m deep. <br> The data are first referenced against the WGS84 ellipsoid. Then we apply the local geoid if available.<br> At the end of processing, the data are projected into a homogeneous grid to create a raster and a shapefiles. <br> The size of the grid cells is 0.451 m. <br> The raster and shapefiles are generated by linear interpolation. Attenuation under water varies with wavelength, unlike terrestrial images where attenuation is assumed to be spectrally uniform. The attenuation depends both on the water body and the 3D structure of the scene, making color restoration difficult. Unlike existing single underwater image enhancement techniques, our method takes into account multiple spectral profiles of different water types. By estimating just two additional global parameters: the attenuation ratios of the blue-red and blue-green color channels, the problem is reduced to single image dehazing, where all color channels have the same attenuation coefficients. Since the water type is unknown, we evaluate different parameters out of an existing library of water types. Each type leads to a different restored image and the best result is automatically chosen based on color distribution. We collected a dataset of images taken in different locations with varying water properties, showing color charts in the scenes. Moreover, to obtain ground truth, the 3D structure of the scene was calculated based on stereo imaging. In the Red Sea the sites were a coral reef ('Katzaa') which is 10-15 meters deep (15 pairs) and a shipwreck ('Satil'), 20-30 meters deep (8 pairs). Supplementary 1: Underwater photogrammetry for close-range 3D imaging of dry-sensitive objects: The case study of cephalopod beaks
<ul> <li>Technical advances in 3D imaging have contributed to quantifying and understanding biological variability and complexity. However, small, dry-sensitive objects are not easy to reconstruct using common and easily available techniques such as photogrammetry, surface scanning, or micro-CT scanning. Here we use cephalopod beaks as an example as their size, thickness, transparency, and dry-sensitive nature make them particularly challenging. We developed a new, underwater, photogrammetry protocol in order to add these types of biological structures to the panel of photogrammetric possibilities.</li> <li>We used a camera with a macro-photography mode in a waterproof housing fixed in a tank with clear water. The beak was painted and fixed on a colored rotating support. Three angles of view, two acquisitions, and around 300 pictures per specimen were taken in order to reconstruct a full 3D-model. These models were compared to others obtained with micro-CT scanning to verify their accuracy.</li> <li>The models can be obtained quickly and cheaply compared to micro-CT scanning, and have sufficient precision for quantitative inter-specific morphological analyses. Our work shows that underwater photogrammetry is a fast, non-invasive, efficient, and accurate way to reconstruct 3D models of dry-sensitive objects while conserving their shape. While the reconstruction of the shape is accurate, some internal parts cannot be reconstructed with photogrammetry as they are not visible. In contrast, these structures are visible using reconstructions based on micro-CT scanning. The mean difference between both methods is very small (10<sup>-5</sup> to 10<sup>-4</sup> mm) and is significantly lower than differences between meshes of different individuals.</li> <li>This photogrammetry protocol is portable, easy-to-use, fast, and reproducible. Micro-CT scanning, in contrast, is time-consuming, expensive and non-portable. This protocol can be applied to reconstruct the 3D shape of many other dry-sensitive objects such as shells of shellfish, cartilage, plants and other chitinous materials.</li> </ul>
