Wisconsin Department Natural Resources Historical Lake Level Data from 1918 to 2000 in Wisconsin
The lake level data collected by Wisconsin Department of Natural Resources. It covers 751 lakes. The time span is from 1918 to 2000. Historically, the Wisconsin Department of Natural Resources surveyed lake level elevations over time in many lakes across the state. The date and lake level were recorded on paper and filed by lake and county. Associated materials for each lake include detailed descriptions, maps, and survey elevations for benchmarks. The full set of files are stored on the fourth floor of the GEF2 building in downtown Madison.

<p>The data was created during a research project where the authors tried to assess the impact of radical industrial change on skills of workforce in Lithuania and other Central and Eastern European (CEE) countries between 1988 and 2008. The data at question, was predominantly used to evaluate the case of Lithuania. Currently the results of the research are in a process of being published. The research was funded by the Research Council of Lithuania (grant No. S-MOD-17-20).</p>
Historical Issue Data of Projects on Jira
<p>This dataset contains all the historical issues from sixty-six Apache Open Source projects collected in February 2018. It was used in the paper “Traceability Network Analysis: A Case Study of Links In Issue Tracking Systems” published in the Seventh International Workshop on Artificial Intelligence and Requirements Engineering (AIRE'20) to study issue traceability as a network structure.</p>
Data from: Out of sight, out of mind: Widespread nuclear and plastid-nuclear discordance in the flowering plant genus Polemonium (Polemoniaceae) suggests widespread historical gene flow despite limited nuclear signal
Phylogenomic data from a rapidly increasing number of studies provide new evidence for resolving relationships in recently radiated clades, but they also pose new challenges for inferring evolutionary histories. Most existing methods for reconstructing phylogenetic hypotheses rely solely on algorithms that only consider incomplete lineage sorting as a cause of intra- or inter-genomic discordance. Here, we utilize a variety of methods, including those to infer phylogenetic networks, to account for both incomplete lineage sorting and introgression as a case for nuclear and cytoplasmic-nuclear discordance using phylogenomic data from the recently radiated flowering plant genus Polemonium (Polemoniaceae), an ecologically diverse genus in Western North America with known and suspected gene flow between species. We find evidence for widespread discordance among nuclear loci that can be explained by both incomplete lineage sorting and reticulate evolution in the evolutionary history of Polemonium. Furthermore, the histories of organellar genomes show strong discordance with the inferred species tree from the nuclear genome. Discordance between the nuclear and plastid genome is not completely explained by incomplete lineage sorting, and only one case of discordance is explained by detected introgression events. Our results suggest that multiple processes have been involved in the evolutionary history of Polemonium and that results from the plastid genome do not accurately reflect species relationships. We discuss several potential causes for this cytoplasmic-nuclear discordance, which emerging evidence suggests is more widespread across the Tree of Life than previously thought.
Data from: Phylotranscriptomics resolves interspecific relationships and indicates multiple historical out-of-North America dispersals through the Bering Land Bridge for the genus Picea (Pinaceae)
A robust phylogeny is prerequisite to understand the evolution and biogeography of organisms. However, ancient and recent evolutionary radiations occurred in many plant lineages, which pose great challenges for phylogenetic analysis, especially for conifers characterized by large effective population sizes and long generation times. Picea is an important component of the dark coniferous forests in the Northern Hemisphere. Previous studies improved our understanding of its evolutionary history, but its interspecific relationships and biogeographic history remain largely unresolved. In the present study, we reconstructed a well-resolved phylogeny of Picea by comparative transcriptomic analysis based on a complete species sampling. The phylogenetic analysis, together with molecular dating and ancestral area reconstruction, further supports the North American origin hypothesis for Picea, and indicates that this genus experienced multiple out-of-North America dispersals by the Bering Land Bridge. We also found that spruces in the Japanese Archipelago have multiple origins, and P. morrisonicola from the Taiwan Island has a close relationship with species from the Qinghai-Tibetan Plateau and adjacent regions. Our study provides the first complete phylogeny of Picea at the genomic level, which is important for future studies of this genus.
Data from: Historical contingency, niche conservatism and the tendency for some taxa to be more diverse towards the poles
Aim We test the ability of the biotic exchange across the Bering land-bridge coupled to niche conservatism to explain current day mammalian diversity gradients. Location the Holarctic Taxon mammals Methods We compared the diversity within clades that participated in the exchange (colonizers), whose ancestors withstood the Beringian cold temperatures, with that within clades that did not participate (sedentaries). We contrasted biogeographical patterns, tested the ability of environmental models to predict species richness of colonizers and sedentaries across continents and, compared richness-climate relationships between colonizers and sedentaries controlling for phylogenetic effects. Results We find that assemblages of colonizers are more diverse towards higher latitudes, opposing the traditional latitudinal diversity gradient which is followed by sedentaries. Despite the long passage of time since this major dispersal event, we find that the geographic distribution of colonizers is more strongly correlated to the distributions of other colonizers inhabiting a different continent than to the distribution of sedentary species. Main conclusions Our results highlight the importance of historical migrations and dispersal in configuring present-day diversity gradients. We also suggest that colonizers may be particularly vulnerable to future climate change because of the predicted disproportionate decrease in climate space in the extra-tropical realm where they are currently most diverse.
Data from: Historical climatic instability predicts the inverse latitudinal pattern in speciation rate of modern mammalian biota
<p>Evolutionary rate explanations for latitudinal diversity gradients predict faster speciation and diversification rates in richer, older, and more stable tropical regions (climatic stability hypothesis). Numerous modern lineages have emerged in high latitudes, however, suggesting that climatic oscillations can drive population divergence, at least among extratropical species (glacial refugia hypothesis). This conflicting evidence suggests that geographical patterns of evolutionary rates are more complicated than previously thought.</p> <p>Here, we reconstructed the complex evolutionary dynamics of a comprehensive dataset of modern mammals, both terrestrial and marine. We performed global and regional regression analyses to investigate how climatic instability could have indirectly influenced contemporary diversity gradients through its effects on evolutionary rates. In particular, we explored global and regional patterns of the relationships between species richness and assemblage-level evolutionary rates and between evolutionary rates and climatic instability.</p> <p>We found an inverse relationship between evolutionary rates and species richness, especially in the terrestrial domain. Additionally, climatic instability was strongly associated with the highest evolutionary rates at high terrestrial latitudes, supporting the glacial refugia hypothesis there. At low latitudes, evolutionary rates were unrelated to climatic stability.</p> <p>The inverse relationship between evolutionary rates and the modern latitudinal diversity gradient casts doubt on the idea that higher evolutionary rates in the tropics underlie the current diversity patterns of modern mammals. Alternatively, the longer time spans for diversity to accumulate in the older and more stable tropics (and not high diversification rates) may explain the latitudinal diversity gradient.</p>

Data from: Past distribution of epiphyllous liverworts in China: the usability of historical data
Epiphyllous liverworts form a special group of bryophytes that primarily grow on the leaves of understory vascular plants in tropical and subtropical evergreen broadleaf forests. Being sensitive to moisture and temperature changes, epiphyllous liverworts are often consider to be good indicators of climate change and forest degradation. However, they are a poorly collected and taxonomically complicated group, with an only partly identified distribution pattern. In this study, we built four models based on 24 environmental variables at four different spatial resolutions (i.e., 1 km, 5 km, 10 km, and 15 km) to predict the past distribution of epiphyllous liverworts in China, using Maxent model and 63 historical location records (i.e., presence-only data). Both area under the curve of the receiver operating characteristic (AUC) and true skill statistic (TSS) methods are used to assess the model performance. Results showed that the model with the predictors at a 15-km resolution achieved the highest predictive accuracy (AUC=0.946; TSS=0.880), although there was no statistically significant difference between the four models (p > 0.05). The most significant environmental variables included aridity, annual precipitation, precipitation of wettest month, precipitation of wettest quarter, precipitation of warmest quarter, annual mean NDVI, and minimum NDVI. The predicted suitable areas for epiphyllous liverworts were mainly located in the south of Yangtze River and seldom exceeds 35° N, which were consistent with the museum and herbarium records, as well as the historical records in scientific literatures. Our study further demonstrated the value of historical data to ecological and evolutionary studies.
Data from: Disentangling the Pelomedusa complex using type specimens and historical DNA (Testudines: Pelomedusidae)
Recent research has shown that the helmeted terrapin (Pelomedusa subrufa), a species that occurs throughout sub-Saharan Africa, in Madagascar and the southwestern Arabian Peninsula, consists of several deeply divergent genetic lineages. Here we examine all nominal taxa currently synonymized with Pelomedusa subrufa (Bonnaterre, 1789) and provide mitochondrial DNA sequences of type specimens or topotypic material for most taxa. Lectotypes are designated for Testudo galeata Schoepff, 1792, Pentonyx capensis Duméril & Bibron, 1835, Pelomedusa nigra Gray, 1863, Pelomedusa galeata var. disjuncta Vaillant & Grandidier, 1910, and Pelomedusa galeata damarensis Hewitt, 1935. For Pelomedusa gasconi Rochebrune, 1884, a taxon without preserved type material, a neotype is designated. Type material of Pentonix americana Cornalia, 1849, a nominal species without credible type locality, is lost and its identity remains questionable. Also the holotype of Pelomedusa galeata orangensis Hewitt, 1935 is lost, but its allocation to the only genetic lineage occurring in South Africa is unambiguous. Phylogenetic analyses of type sequences or topotypic material reveal that the remaining nominal taxa represent three of the nine previously identified lineages of Pelomedusa. Among these three lineages is the South African one. Type specimens of Pentonyx gehafie Rüppell, 1835 correspond to an additional distinct lineage. The present study provides a sound basis for a subsequent integrative taxonomic revision of the Pelomedusa complex.
Data from: Mauritius on fire: tracking historical human impacts on biodiversity loss
Fire was rare on Mauritius prior to human arrival (AD 1598); subsequently three phases of elevated fire activity occurred: c. 1630-1747, 1787-1833, and 1950-modern. Elevated fire frequency coincided with periods of high human impact evidenced from the historical record, and is linked to the extinction of island endemics.
Data from: Matrix correspondence tests on the DNA phylogeny of the Tenerife lacertid elucidate both historical causes and morphological adaptation
Previous studies using partial regression Mantel tests of matrix correspondence on within-island geographic variation in the color pattern of the Tenerife (Canary Islands) lacertid lizard (Gallotia galloti) support natural selection for different north--south climatically determined biotopes but do not support any historical cause. However, tests on the DNA phylogeny based primarily on population data from 57 localities on Tenerife support the hypothesis that there were populations on two putative precursor islands that have come into secondary contact and introgressed after these islands were joined to form Tenerife by the eruption of the Canadas edifice. Subsequent partial Mantel tests continue to support the hypothesis that color pattern is adapted to the climatic biotopes even when this phylogenetic information is taken into account by (1) testing for color pattern adaptation separately within each lineage and (2) testing for color pattern adaptation across the entire island while considering the molecular phylogenetic relationships as representing an alternative explanation. Selection has largely expunged any trace of the geological history from current morphological variation, and the introgression of these island populations after an estimated 0.7 million years of separation gives an insight into the relationships between allopatric divergence and reproductive isolation.
