Input files for targeted MD and umbrella sampling of cardiac thin filament

<p>The cardiac thin filament is comprised of F-actin, tropomyosin, and troponin (cTn). cTn is composed of three subunits: troponin C (cTnC), troponin I (cTnI), and troponin T (cTnT). To computationally study the effect of the thin filament on cTn activation events, we employed targeted molecular dynamics followed by umbrella sampling using a model of the thin filament to measure the thermodynamics of cTn transition events. Our simulations revealed that the thin filament causes an increase in the free energy required to open the cTnC hydrophobic patch and causes a more favorable interaction between this region and the cTnI switch peptide. Mutations to the cTn complex can lead to cardiomyopathy, a collection of diseases that present clinically with symptoms of hypertrophy or dilation of the cardiac muscle, leading to impairment of the heart's ability to function normally, and ultimately myocardial infarction or heart failure. Upon introduction of cardiomyopathic mutations to R145 of cTnI, we observed a general decrease in the free energy of opening the cTnC hydrophobic patch, which is on par with previous experimental results. These mutations also exhibited a decrease in electrostatic interactions between cTnI-R145 and actin-E334. After introduction of a small molecule to the wild-type cTnI-actin interface to intentionally disrupt intersubunit contacts, we successfully observed similar thermodynamic consequences and disruptions to the same protein-protein contacts as observed with the cardiomyopathic mutations. Computational studies utilizing the cTn complex in isolation would have been unable to observe these effects, highlighting the importance of using a more physiologically relevant thin filament model to investigate the global consequences of cardiomyopathic mutations to the cTn complex. </p>

Light-induced nanoscale deformation in azobenzene thin film triggers rapid intracellular Ca2+ increase via mechanosensitive cation channels

<p>This dataset contains raw data for a research article: material characterization data of Disperse Red 1 glass, calcium imaging data of Madin Darby Canine Kidney II epithelial cells that express the genetic calcium indicator jRCaMP1b and immunofluorescence stainings of Piezo1-channels and the actin cytoskeleton in the same cell line.</p> <p>Light induced material deformations were conducted with Zeiss LSM 780 confocal microscope with 488 nm wavelength excitation. The generated topographies were analyzed with atomic force microscopy (AFM) and digital holographic microscopy (DHM), and particle image velocimetry (PIV) was used to determine lateral deformations.</p> <p>Calcium imaging was conducted with the same microscope with 561 nm excitation and calcium signals were recorded in response to light induced material deformations (stimulation performed after 10 frames) (Zeiss C Apo 63x/1.20 objective, pixel size 200 nm, frame rate 1.23 sec/fame, channel1: fluorescence emission, channel2: brightfield). Apical stimulations were conducted with Nikon Eclipse FN1 utilizing micromanipulation (pixel size 200 nm, NIR Apo 40x 0.8W DIC N2 objective). Immunofluorescence stainings (in normal conditions (channel1: nuclei, channel2: Piezo1, channel3: jRCaMP1b, channel4: actin) or after cytochalainD treatment showing actin cytoskeleton depolymerization (channel1: nuclei, channel2: ZO1, channel3: jRCaMP1b, channel4: actin)) were imaged with Nikon A1R (SR Apo TIRF 100x/1.49 objective, pixel size 40 nm, Z-step to 99 nm, deconvolution with Huygens Essential)</p>

Thin-butted axe

This axe was found in Hallberg parish, Närke. Thin-butted axes are primarily connected to the Funnel Beaker Culture and dates from the early Neolithic to the Middle Neolithic A, c:a 3700-3200BC. The thin-butted axes were working axes used to cut trees or other wooden elements. These axes are commonly found in megalithic tombs or in depositions. This object was polished on all sides leaving only but a few traces of the previous knapping. This axe also show signs of being used. A large flake of flint has chipped off at the edge of the bit, probably during use.
