RNA 3D structure modeling by fragment assembly with Small Angle X-ray Scattering restraints
<p>Structure determination is a key step in the functional characterization of many non-coding RNA molecules. High-resolution RNA 3D structure determination efforts, however, are not keeping up with the pace of discovery of new non-coding RNA sequences. This increases the importance of computational approaches and low-resolution experimental data, such as from the Small Angle X-ray Scattering experiments. We present RNA Masonry, a computer program and a web service for a fully automated modeling of RNA 3D structures. It assemblies RNA fragments into geometrically plausible models that meet user-provided secondary structure constraints, restraints on tertiary contacts and Small Angle X-ray Scattering data. We illustrate the method description with detailed benchmarks and its application to structural studies of viral RNAs with SAXS restraints.</p>
3D model radula of Gastropteron rubrum
<p class="MsoNormal"><span>The molluscan feeding structure is the radula, a chitinous membrane with teeth, which are highly adapted to the food and the substrate to which the food is attached. In Polyplacophora and Patellogastropoda, the handling of hard ingesta can be facilitated by high content of chemical compounds containing Fe or Si in the tooth cusps. Other taxa, however, possess teeth that are less mineralized, even though animals have to avoid structural failure or high wear during feeding as well. Here, we investigated the gastropod <em>Gastropteron rubrum</em>, feeding on hard Foraminifera, diatoms and Porifera. Tooth morphologies and wear were documented by scanning electron microscopy and their mechanical properties were tested by nanoindentation. We determined, that gradients of hard- and stiffness run along each tooth, decreasing from cusp to basis. We also found, that inner lateral teeth are harder and stiffer than the outer ones. These findings allowed us to propose hypotheses about the radula-ingesta interaction. In search for the origins of the gradients, teeth were visualized using confocal laser scanning microscopy, to determine the degree of tanning, and analyzed with energy-dispersive X-ray spectroscopy, to test the elemental composition. We found that the mechanical gradients do not have their origins in the elemental content, as the teeth did not contain high proportions of metals or other minerals, which indicates that their origin might in the degree of tanning. However, in the tooth surfaces, which interact with the ingesta, high Si and Ca content was determined, which is likely an adaptation to reduce wear.</span></p>
Limestone spheroid 3D models for: The limestone spheroids of 'Ubeidiya: Intentional imposition of symmetric geometry by early hominins?
<p><span>Spheroids are one of the least understood lithic items yet are one of the most enduring, spanning from the Oldowan to the Middle Palaeolithic. Why and how they were made remains highly debated. We seek to address whether spheroids represent unintentional by-products of percussive tasks or if they were intentionally knapped tools with specific manufacturing goals. We apply novel 3D analysis methods, including spherical harmonics and surface curvature, to 150 limestone spheroids from 'Ubeidiya (c.1.4Ma), presently the earliest Acheulean occurrence outside of Africa, to bring a new perspective to these enigmatic artefacts. We reconstruct the spheroid reduction sequence based on trends in their scar facets and geometry, finding that the spheroid makers at 'Ubeidiya followed a premeditated reduction strategy. During their manufacture, the spheroids do not become smoother, but they become markedly more spherical. They approach an ideal sphere, a feat that likely required a mental template and skilful knapping. Acheulean bifaces are currently thought to represent the earliest evidence of hominins imposing a premeditated, symmetrical shape on stone. With evidence of spheroids occurring before the Acheulean, the intentional production of a sphere-like object now represents the oldest evidence of hominins desiring and achieving intentional geometry and symmetry in stone. </span></p>
CT reconstructions and 3D surface models of preserved impressions found on a Rijksmuseum terracotta sculpture
<p>This dataset contains 3D micro Computed Tomography (CT) reconstructions (*.tiff files) and 3D surface models (Wavefront OBJ files) of preserved impressions found on the terracotta sculpture "Study for a Hovering Putto", dated between 1735 and 1750, and attributed to Laurent Delvaux (Gent, 17 January 1696 – Nivelles, 24 February 1778, Rijksmuseum, BK-NM-9352). The preserved impressions are fingermarks and toolmarks, which we analyse in the manuscript "Artist profiling using micro-CT scanning of a Rijksmuseum terracotta sculpture" by Sero et al. (<a href="https://doi.org/10.1126/sciadv.adg6073">DOI: 10.1126/sciadv.adg6073</a>).</p> <p>Folder names correspond to the names assigned to each impression in the manuscript. Each folder contains a stack of *.tiff files and a "Segmentation.obj", which is the 3D model obtained from Otsu's segmentation method in Slicer3D. The stack of *tiff files and the 3D models can be visualized together in Slicer3D.</p>
Data from: 3D shear-wave velocity model of central Makran using ambient-noise adjoint tomography
<p>The Makran subduction zone is unique in its wide onshore thick accretionary prism, and a volcanic arc not parallel to the E-W trend of the Makran accretionary prism. To investigate the internal structure of the accretionary prism, the crustal nature of Jaz Murian Depression, and the trend of the buried trench we have calculated a 3D shear-wave velocity model for a region around the border between eastern and western Makran using ambient-noise adjoint tomography and data from IASBS/CAM Makran temporary seismic network. In close agreement with previous works, our velocity model shows that the onshore accretionary prism consists of a low-velocity zone in the south and a high-velocity zone in the north with an average thickness of accreted sediments of 22 and 30 km, respectively. The young age of the surface rocks of the high-velocity part of the prism suggests the presence of a significant volume of igneous rocks scraped from the subducting oceanic slab. The velocity model indicates a continental crust of ~40 km with a thick sedimentary cover of ~20 km for the eastern part of Jaz Murian Depression. The presence of a NE-SW trending low-velocity region at a depth interval of 40-60 km subparallel with the trend of the volcanic arc, intermediate-depth earthquakes, and geometry of the overriding plate might be related to the trend of the buried trench. This implies that the observed NE-SW trending volcanic arc might be related to the geometry of the buried trench and not the eastward reduction of the subduction angle.</p>
