Dataset for "Information Correspondence between Types of Documentation for APIs"
<p>This online appendix contains the coding guide and the data used in the paper <em>Information Correspondence between Types of Documentation for APIs</em> accepted for publication in the <em>Empirical Software Engineering</em> (EMSE) journal. The tutorial data was retrieved in October 2018.</p> <p>It contains the following files:</p> <p>1. <strong>CodingGuide.pdf</strong>: the coding guide to classify a sentence as <em>API Information</em> or <em>Supporting Text</em>.</p> <p>2. <strong>annotated_sampled_sentences.csv</strong>: the set of 332 sampled sentences and two columns of corresponding annotations – one by the first author of this work and the second by an external annotator. This data was used to calculate the agreement score reported in the paper.</p> <p>3. <strong><language>-<topic>.csv</strong>: the data set of annotated sentences in the tutorial on <topic> in <language>. For example Python-REGEX.csv is the file containing sentences from the Python tutorial on regular expressions. This file contains the preprocessed sentences from the tutorial, their source files, and their annotation of sentence correspondence with reference documentation.</p> <p>For licensing reasons, we are unable to upload the original API reference documentation and tutorials, however these are available on request.</p>

Microgeographic adaptation corresponds with elevational distributions of congeneric montane grasshoppers
<p>Local adaptation can occur at small spatial scales relative to the dispersal capacity of species. Alpine ecosystems have sharp environmental clines that offer an opportunity to investigate the effects of fine scale shifts in species' niche breadth on adaptive genetic processes. Here we examine two grasshopper species endemic to the Australian Alps (<i>Kosciuscola </i>spp.) that differ in elevational niche breadth; one broader<i>, K. usitatus</i> (1400-2200m), and one narrower, <i>K. tristis </i>(1600-2000m). We examine signatures of selection with respect to environmental and morphological variables in two mountain regions using F<sub>ST</sub> outlier tests and environmental association analyses (EAA) applied to Single Nucleotide Polymorphism data (<i>K. usitatus</i>: 9,017 SNPs<i>, </i><i>n</i> = 130; <i>K. tristis</i>: 7,363 SNPs<i>, </i><i>n</i> = 135). Stronger genetic structure was found in the more narrowly distributed <i>K. tristis</i>, which showed almost twice the number of SNPs under putative selection (10.8%) compared with <i>K. usitatus </i>(5.3%). When examining SNPs in common across species (<i>n</i> = 3,058), 260 SNPs (8.5%) were outliers shared across species, and these were mostly associated with elevation, a proxy for temperature, suggesting parallel adaptive processes in response to climatic drivers. Additive polygenic scores (an estimate of the cumulative signal of selection across all candidate loci) were non-linearly and positively correlated with elevation in both species. However, a steeper correlation in <i>K. tristis </i>indicated a stronger signal of spatially varying selection towards higher elevations. Our study illustrates that the niche breadth of co-occurring and related species distributed along the same environmental cline is associated with differences in patterns of microgeographic adaptation.</p>

Data from: Contrasting gene expression programs correspond with predator-induced phenotypic plasticity within and across-generations in Daphnia
Research has shown that a change in environmental conditions can alter the expression of traits during development (i.e., 'within-generation phenotypic plasticity') as well as induce heritable phenotypic responses that persist for multiple generations (i.e., 'transgenerational plasticity'). It has long been assumed that shifts in gene expression are tightly linked to observed trait responses at the phenotypic level. Yet, the manner in which organisms couple within- and trans-generational plasticity at the molecular level is unclear. Here we tested the influence of fish predator chemical cues on patterns of gene expression within- and across-generations using a clone of Daphnia ambigua that is known to exhibit strong transgenerational plasticity but weak within-generation plasticity. Daphnia were reared in the presence of predator cues in generation 1 and shifts in gene expression were tracked across two additional asexual experimental generations that lacked exposure to predator cues. Initial exposure to predator cues in generation 1 was linked to ~50 responsive genes but such shifts were 3-4x larger in later generations. Differentially expressed genes included those involved in reproduction, exoskeleton structure, and digestion; major shifts in expression of genes encoding ribosomal proteins were also identified. Furthermore, shifts within the first generation and transgenerational shifts in gene expression were largely distinct in terms of the genes that were differentially expressed. Such results argue that the gene expression programs involved in within- versus trans-generation plasticity are fundamentally different. Our study provides new key insights into the plasticity of gene expression and how it relates to phenotypic plasticity in nature.
