Data from: Engineering self-deliverable ribonucleoproteins for genome editing in the brain

<p>The delivery of CRISPR ribonucleoproteins (RNPs) for genome editing <em>in vitro </em>and <em>in vivo</em> has important advantages over other delivery methods, including reduced off-target and immunogenic effects. However, effective delivery of RNPs remains challenging in certain cell types due to low efficiency and cell toxicity. To address these issues, we engineered self-deliverable RNPs that can promote efficient cellular uptake and carry out robust genome editing without the need for helper materials or biomolecules. Screening of cell-penetrating peptides (CPPs) fused to CRISPR-Cas9 protein identified potent constructs capable of efficient genome editing of neural progenitor cells. Further engineering of these fusion proteins identified a C-terminal Cas9 fusion with three copies of A22p, a peptide derived from human semaphorin-3a, that exhibited substantially improved editing efficacy compared to other constructs. We found that self-deliverable Cas9 RNPs generated robust genome edits in clinically relevant genes when injected directly into the mouse striatum. Overall, self-deliverable Cas9 proteins provide a facile and effective platform for genome editing <em>in vitro</em> and <em>in vivo</em>.</p>

Engineering the Compositional Architecture of Core-Shell Upconverting Lanthanide-Doped Nanoparticles for Optimal Luminescent Donor in Resonance Energy Transfer: The Effects of Energy Migration and Storage

<p>F&ouml;rster Resonance Energy Transfer (FRET) between single molecule donor (D) and acceptor (A) is well understood from fundamental perspective and is widely applied in biology, biotechnology, medical diagnostics and bio-imaging. However, the reliability of molecular FRET measurements can be affected by numerous artefacts which eventually hamper quantitative and reliable analysis, mostly due to issues with the donor and acceptor molecules. Lanthanide doped upconverting nanoparticles (UCNPs) have demonstrated their suitability as alternative donor species. Nevertheless, while they solved most disadvantageous features of organic donor molecules, such as photo-bleaching, spectral cross-excitation and emission bleed-through, the fundamental understanding and practical realizations of bio-assays with UCNP donors remain challenging. Among others, the actual donor ions in individual donor UCNPs are the numerous activator ions randomly distributed in the nanoparticle at various distances to acceptors anchored on the nanoparticle surface. Further, the power dependent, complex energy transfer upconversion and energy migration between sensitizing and activating lanthanide ions within UCNPs complicate the decay based analysis of <strong><em>D</em></strong>-<strong><em>A</em></strong> interaction. In this work, the assessment of designed virtual core-shell nanoparticle (VNP) models led us to the new designs of UCNPs, such as &hellip;@Er, Yb@Er, Yb@YbEr, which were experimentally evaluated as donor nanoparticles and compared to the simulations. Moreover, the specific properties of lanthanide-based upconversion motivated us to analyze not only steady-state luminescence and luminescence decay responses of both the UNCP donor and the sensitized acceptor, but also the effects of their luminescence rise kinetics upon RET was discussed in newly proposed disparity measurements. The presented studies help to understand the role of energy-transfer and energy migration between lanthanide ion dopants (due to their concentration and spatial distribution) and how the architecture of core-shell UCNPs affects their performance as FRET donors to organic acceptor dyes.</p>

Harmonising Contributions: Exploring Diversity in Software Engineering through CQA Mining on Stack Overflow

<p>Community question-and-answering platforms dedicated to software engineering, such as&nbsp;Stack Overflow, have assumed indispensable roles in fostering a thriving global knowledge ecosystem.&nbsp;As these platforms suffer from diversity-related issues, investigating the underlying reasons behind such challenges becomes imperative to devise potential intervention strategies.</p> <p>The proposed study highlights&nbsp;Stack Overflow users&rsquo; contribution profiles, both in isolation and relative to various diversity metrics, including GDP and access to electricity. Finally, the study&nbsp;explores whether these contribution profiles extend to the city and state levels.</p> <p>This replication package complements our study, prompting future scholars to further examine our research process or conduct follow up analyses.</p>

Data from: Exploring the macroevolutionary impact of ecosystem engineers using an individual-based eco-evolutionary simulation

<p>Ecosystem engineers can radically reshape ecosystems by modulating the availability of resources to other organisms through modifying either physical or biological aspects of the environment. The introduction or removal of ecosystem engineers from otherwise stable ecosystems can impact the diversity of co-occurring species, such as driving local extinctions of native taxa. While these impacts are well established over ecological timescales for a wealth of taxa, the macroevolutionary implications of the onset of ecosystem engineering behaviours are less clear. Despite this uncertainty, ecosystem engineering has been implicated in several major transitions in Earth's history including the appearance of extensive bioturbation during the Cambrian substrate revolution and associated Ediacaran-Cambrian turnover and the Great Oxygenation Event. Whether ecosystem engineers are frequently associated with turnover and extinction in deep time is not known. Here we investigate this with an eco-evolutionary simulation framework in which we assign lineages the ability to impact the fitness of co-occurring taxa through phenotype-environment feedback. We explore numerous conditions, including how frequently these feedbacks occur, and whether ecosystem engineers modify or create niches. We show that there is no general expected outcome from the introduction of ecosystem engineers. In a minority of runs, ecosystem engineering lineages completely dominate, rendering all others extinct, but in others, they persist (but do not dominate), or die out. We suggest that ecosystem engineers have complex impacts but possess the capacity to profoundly shape diversity, and it is appropriate to consider them alongside other exogenous extinction drivers in deep time. </p>

BEHAV3D: A 3D live imaging platform for comprehensive analysis of engineered T cell behavior and tumor response

<p>The use of patient-derived material and immune cell co-cultures in modeling immune-oncology has gained significant interest for understanding and manipulating immune cell tumor targeting in a patient-specific context. However, current protocols have limitations in visualizing and analyzing the dynamic cellular features of these living culture systems. We recently developped a workflow names BEHAV3D,  that combines multi-color live 3D imaging and computational tools to analyze cell death dynamics, classify T cell behavior, and generate data-informed 3D images and videos. Here we provide some example pre-processed dataset of videos of two co-culture set ups: breast cancer Patient Derived Organoids with αβ T cells engineered to express a γδ TCR (TEGs) and Acute Lymphoblastic Leukemia cells with CD19 CART cells.</p>

The preprint is included is this record as "Inertial information engines.pdf"</p> <h3>Long 𝜏 limit (Figs. 4 and 5)</h3> <p>The matlab script LongTauAnalyse.m convert raw time acquisitions of the cantilever deflection for various demon protocols from the data files in zip folders LongTauDataPosh.zip and LongTauDataNegh.zip to create files LongTauDataPosh.mat and LongTauDataNegh.mat. In these two files, for each protocol (set of parameters L and h), 12400 independent readings of the cantilever position, of the initial and final well position, and of the work performed by the demon are recorded. They are used to plot the work distribution for each parameter set (Fig. 4), and the mean value of the work (Fig. 5). The matlab script readbindata.m is a dependency of the main script LongTauAnalyse.m.</p> <h3>Data files</h3> <p>The archive Data.zip contains the data used to plot the figures. These are pre analysed data. From raw data, all the switching events are detected and for each events different quantities are computed and stored using Python in a dictionnary of numpy arrays. Data from: Size matters: when resource accessibility by ecosystem engineering elicits wood-boring beetle demographic responses

<p>This data was used to investigate how the age and size of beaver disturbances act as predictors for primary wood-boring beetle abundance and species richness around beaver-altered habitat patches. To do so, we sampled beetles around 16 beaver-disturbed and unaltered watercourses within the Kouchibouguac National Park (Canada) and modeled beetle demographical responses to site conditions and their physical characteristics, distance from the watercourse, deadwood biomass, and the geographical location of the sites.</p>
