Rough topography of modern Rome

This is a years-old capture of the Google Earth 3d mesh of modern Rome, which I have stretched vertically (quite a lot) and colored to make the differences in elevation more clear. I use this to communicate the basic topography of the city to students in my Roman art course, but the mesh is based on measurements of the *modern* city. You can see the low plane of the old Roman forum, but you can also see the modern Via dei Fori Imperiali that crosses it. The genome and population genomics of allopolyploid Coffea arabica reveal the diversification history of modern coffee cultivars

<div> <p><em>Coffea arabica</em>, an allotetraploid hybrid of <em>C. eugenioides</em> and <em>C. canephora</em>, is the source of approximately 60% of coffee products worldwide, and its cultivated accessions have undergone several population bottlenecks. We present chromosome-level assemblies of a di-haploid <em>C. arabica</em> accession and modern representatives of its diploid progenitors, <em>C. eugenioides</em> and <em>C. canephora</em>. The three species exhibit largely conserved genome structures between diploid parents and descendant subgenomes, with no obvious global subgenome dominance. We find evidence for a founding polyploidy event 350,000-610,000 years ago, followed by several pre-domestication bottlenecks, resulting in narrow genetic variation. A split between wild accessions and cultivar progenitors occurred ∼30.5 kya, followed by a period of migration between the two populations. Analysis of modern varieties, including lines historically introgressed with <em>C. canephora</em>, highlights their breeding histories and loci that may contribute to pathogen resistance, laying the groundwork for future genomics-based breeding of <em>C. arabica</em>.</p> </div>

TRIDIS: HTR model for Multilingual Medieval and Early Modern Documentary Manuscripts (11th-16th)

<p><strong>TRIDIS (Tria Digita Scribunt)</strong> is a Handwriting Text Recognition model trained on semi-diplomatic transcriptions from medieval and Early Modern Manuscripts. It is suitable for work on documentary manuscripts, that is, manuscripts arising from legal, administrative, and memorial practices more commonly from the Late Middle Ages (13th century and onwards). It can also show good performance on documents from other domains, such as literature books, scholarly treatises and cartularies providing a versatile tool for historians and philologists in transforming and analyzing historical texts.</p> <p>A paper presenting the first version of the model is available here: Sergio Torres Aguilar, Vincent Jolivet. <strong>Handwritten Text Recognition for Documentary Medieval Manuscripts. </strong>Journal of Data Mining and Digital Humanities.<strong> </strong>2023. https://hal.science/hal-03892163</p> <p>&nbsp;</p> <h3>Transcriptions rules :</h3> <p>Since the majority of the training documents come from diplomatic editions, the transcriptions were <strong>normalized</strong> to contemporary reading standards, and <strong>abbreviations were expanded</strong> with the aim of facilitating a more fluid reading of the document.</p> <p>The following rules were applied:</p> <ul> <li>The abbreviations have been expanded, both those by suspension (<code>facimꝰ</code> ---&gt; <code>facimus</code>) and by contraction (<code>d&ntilde;i</code> --&gt; <code>domini</code>). Likewise, those using conventional signs (<code>⁊</code> --&gt; <code>et</code> ; <code>ꝓ</code> --&gt; <code>pro</code>) have been resolved.&nbsp;</li> <li>The named entities (names of persons, places and institutions) have been <code>capitalized</code>. This final model operates in a multilingual environment (Latin, Old French, and Old Spanish) and is capable of recognizing several Latin script families (mostly Textualis and Cursiva) in documents produced circa 11th - 16th centuries. During evaluation, the model showed an accuracy of 93.1% on the validation set and a CER (Character Error Ratio) of about 0.11 to 0.15 on four external unseen datasets. Fine-tuning the model with 10 ground-truth pages can improve these results to a CER of between 0.06 to 0.10, respectively.</p> <h3>Other formats</h3> <p>The ground truth used for version 2 was also employed to train a Transformer HTR model that combines TrOCR as the encoder with a RoBERTa medieval model as the decoder. This model exhibits a slighly better performance in terms of CER metrics to the current TRIDIS version and shows an improved WER by about 25%. A domesticated phage suppresses competitors in historical and modern metapopulations of pathogenic bacteria

<p>Bacteria have repeatedly repurposed the machinery of their viruses (bacteriophage) to kill strains of neighboring bacteria. These bacteriophage (phage)-derived elements are strain-specific in their killing activity, and this specificity has been proposed to drive bacterial population dynamics. Direct evidence of the impact of phage-derived elements on natural populations over time is limited. Here we identified viral sequences in a metapopulation of wild plant-associated <em>Pseudomonas</em> spp. genomes. We discovered that the most abundant viral cluster does not encode an intact phage but instead encodes a tailocin: a phage-derived element that bacteria use to kill bacterial competitors. Each pathogenic <em>Pseudomonas</em> sp. strain carries one of a few distinct tailocin variants, which target variable polysaccharides in the outer membrane of co-occurring pathogenic strains. Analysis of historic herbarium samples from the past 170 years revealed that the same tailocin and receptor variants have persisted in the <em>Pseudomonas</em> populations for at least two centuries, suggesting the continued use of a defined set of tailocin haplotypes and receptors. These results indicate that tailocin genetic diversity can be mined to develop targeted "tailocin cocktails" for microbial control.</p>

Dataset for "Validation of SSDE calculation in a modern CT scanner and correlation with effective dose"

<p>Size-Specific Dose Estimate (SSDE) is a size-adjusted dosimetric index that addresses the limitations of the Computed Tomography Dose Index (CTDIvol). This research aims to verify the SSDE generated by a modern Computed Tomography (CT) scanner and examine its relationship with effective dose (E). Sixty CT scans were performed on anthropomorphic phantoms, including models representing pediatric and obese patients, and then analyzed. SSDE values from the CT scanner were compared with those calculated independently using a Python-based method and Radimetrics, a dose monitoring software.</p> <p>The published dataset contains all the CT images and an Excel file with the main parameters given by the CT scanner, alsongside the ones calculated with Python and Radimetrics.&nbsp;</p>

Mikhailik.</p> <p>Abstract:&nbsp;The Hawaiian-Emperor Seamount Chain, a major topographic feature of the Pacific Ocean floor, is composed of seamounts capped with fossil coral reef deposits formed originally close to sea level but lying today hundreds of meters in water depth due to prolonged subsidence. These fossil reef deposits are important archives of paleoenvironmental changes and yield information on the subsidence history of the seamounts. We studied Sr isotope composition of Oligocene&ndash;Miocene coral reef limestone from Koko Guyot in the southern part of the Emperor Seamount Chain in order to assess the subsidence dynamics. The age of the studied samples with coral fragments established by Sr isotope stratigraphy varies from 26.3 to 20.1 Ma, while the youngest samples deposited at water depth of &gt; 120 m, barren in corals and composed exclusively of bryozoans and coralline algae, are 15.3 Ma in age. The subsidence rate of the Koko Guyot volcanic structure was not uniform. Combining data of previous studies and those obtained in this study, the assessed subsidence rate was 0.046 &plusmn; 0.005 mm/yr during the first 25&ndash;30 Myr (from about 49&ndash;44 Ma ago). During this period of time, Koko Guyot was in bathymetric interval favourable for coral reef development and its subsidence was compensated by rapid vertical reef growth. Successively, the subsidence rate decreased to an average value of 0.019 &plusmn; 0.003 mm/yr from 20 to 15 Ma. The decrease in bottom subsidence coincided with unfavourable environmental conditions for coral reef development, leading to the disappearance of corals. The subsidence rate reached a value of 0.015 &plusmn; 0.002 mm/yr in the last 15 Ma, comparable to the present-day subsidence rate. The change in the sedimentary setting is also confirmed by the study of &delta;<sup>88</sup><sup>/86</sup>Sr.</p>

Hoplodactylus duvaucelii sequencing reads (FastQ) - modern, historic and ancient

<p class="MsoNormal"><span>Methodological and technological improvements are continually revolutionizing the field of ancient DNA. Most ancient DNA extraction methods require the partial (or complete) destruction of finite museum specimens, which disproportionately impacts small or fragmentary subfossil remains, and future analyses. We present a minimally destructive ancient DNA extraction method optimized for small vertebrate remains. We applied these methods to detect lost mainland genetic diversity in the large New Zealand diplodactylid gecko genus <em>Hoplodactylus, </em></span>which is presently restricted to predator-free island and mainland sanctuaries. <span>We present the first mitochondrial genomes for New Zealand diplodactylid geckos, recovered from 19 modern, six historic/archival </span>(1898 to 2011) <span>and 16 Holocene <em>Hoplodactylus duvaucelii</em> <em>sensu latu</em> specimens, and one modern <em>Woodworthia</em> sp. specimen. No obvious damage was observed in post-extraction micro-CT reconstructions. All 'large gecko' specimens examined from extinct populations were found to be conspecific with extant <em>Hoplodactylus</em> species, suggesting their large relative size evolved only once in the New Zealand diplodactylid radiation. Phylogenetic analyses of <em>Hoplodactylus </em>samples recovered two genetically (and morphologically) distinct North and South Island clades, probably corresponding to distinct species. Finer phylogeographic structuring within <em>Hoplodactylus </em>spp<em>.</em> highlighted the impacts of Late-Cenozoic biogeographic barriers, including the opening and closure of Pliocene marine straits, fluctuations in size and suitability of glacial refugia, and eustatic sea-level change. Recent mainland extinction obscured these signals from the modern tissue derived data. </span>These results highlight the utility of minimally destructive DNA extraction in genomic analyses of less well studied small vertebrate taxa, and the conservation of natural history collections.</p>
