Dataset of The latent factor structure and assessment of childbirth-related PTSD in fathers and co-parents: psychometric characteristics of the City Birth Trauma Scale – French version (partner version)
<p>Little is known about the latent factor structure of CB-PTSD symptoms in co-parents (i.e., (a non-expecting mother or father). The City Birth Trauma Scale (City BiTS) was developed to assess childbirth-related posttraumatic stress disorder following childbirth (CB-PTSD), based on the PTSD criteria of the DSM-5. Still, no validated French questionnaire exists to assess CB-PTSD symptoms in co-parents. This study aimed (1) to establish the latent factor structure of CB-PTSD, and (2) to validate the French version of the City BiTS (partner version). </p> <p>This dataset contains data on the mental health (i.e., CB-PTSD, depression, anxiety) of 282 co-parents who had an infant within the last 12 months. Sociodemographic data such as age, marital status, educational level, weeks of gestation, type of delivery, history of traumatic childbirth, or history of a traumatic event is available. </p>

Health of the Nation. National NCD risk factor survey, Barbados (2012-13)
<p><strong>Executive Summary</strong></p> <div> <div>The Caribbean is experiencing increasing levels of illness and death from non-communicable disease (NCD) causes. Regional leaders pledged to combat this epidemic through increased surveillance and intervention, implementing healthcare policies and programmes across our countries. In Barbados, one of the Ministry of Health (MoH)’s initiatives has been the Health of the Nation (HotN) Survey, to provide information on the prevalence and social determinants of risk factors for lifestyle-related NCD. This will allow identification of potential targets for future interventions to improve prevention and control of these diseases in the Barbadian population. In this comprehensive, cross-sectional survey, data were collected for 1234 participants aged at least 25 years (response rate: 55%) on demographics, behavioural risk factors, medical history, place of treatment and costs incurred, blood pressure and anthropometry, and biochemical measures. The survey sample under-represented young adults (particularly men) and over-represented the elderly (particularly women), so a weighting scheme was utilised to balance the sample distribution for age and sex with that of the Barbados 2010 Census. Prevalence of each risk factor was estimated overall, for each sex separately, and stratified by three broad age-groups.</div> <br> <div>Main findings show that Barbadian adults are at high risk from NCDs due to high prevalence of biological and behavioural risk factors. Most alarming is that two in every three adults in our population (and three-quarters of women) are overweight and/or obese. In addition, more than one in three adults in Barbados (more than one in two of those aged at least 45 years) are hypertensive, and one in five have diabetes (almost one in two of those aged 65 years or older). At least one in three of those with known hypertension or diabetes who were receiving treatment had sub-optimal control. </div> <br> <div>Daily tobacco use was reported by one in 10 men, vs one in 50 women. Harmful alcohol use followed a similar pattern, i.e. was mainly reported by young men, with excessive weekly alcohol consumption over the past 30 days reported by roughly the same proportions of men and women reporting daily tobacco use. One in three men aged 25–44 years reported binge drinking in the past 30 days. Core survey results show that Barbadian residents have low fruit and vegetable consumption, while half of the sample reported low levels of physical activity. About one in four adults had healthcare insurance (one in three of those who were employed). More in-depth information on diet, physical activity and cost/insurance will be provided from the relevant survey sub-studies at a later date. Urgent action is required to address the low levels of healthy behavioural risk and high levels of biological risk present in the Barbadian adult population. Community and civil society involvement could help support healthier behaviours. A multi-sectoral approach is required to combat NCD risk on all levels, with creation of national guidelines to supplement an appropriate regulatory framework within an enabling environment.</div> </div>

<p>The dataset consists of two .h5 files. "Dataset_DOGSOC_GROOPS.h5" contains the 12-hour thermospheric density scale factors of the satellites Starlette, Stella, and Larets of Chapter 4.2. Each path includes a file with three columns. The first column contains the time vector in JD2000.0. The second column and third column contain the scale factor time series (unfiltered, smoothed with a 10-day moving average filter). <p>For the paper "Gaussian Process-based calculation of look-elsewhere trials factor", we generated and fitted a number of toy Monte Carlo samples which can be used to reproduce figures from the paper or do tests of hypotheses inspired by the method suggested in the article.</p> <p>Together with the hdf5 files containing the samples, we also provide a Jupyter notebook which was used to produce the figures.</p>
Experimental Factors Influence Diversity Metrics of the Gut Microbiome in Laboratory Mice
<p>Abstract<br> Introduction</p> <p>Gut microbiome studies often overlook experimental factors that could influence gut microbiome diversity and could impact findings. Large-scale studies investigating these experimental factors are lacking. Thus, we aimed to determine which experimental factors influence the gut microbiome diversity in pre-clinical animal model studies.</p> <p><br> Methods</p> <p>We extracted DNA and sequenced the V4 region of the 16S rRNA gene of a total of 538 samples from various sections of the gastrointestinal tract of 303 young and aged male and female C57BL/6J mice of three different genotypes on five diets from three animal house facilities. As a proof-of-concept in a disease model, some mice were treated with sham or angiotensin II, a commonly studied agent used as a hypertension model. Some samples were sequenced twice as a matched-comparison group.</p> <p>Results</p> <p>Using over 17 million sequencing reads, we found that experimental factors such as animal house facility, genotype, diet, age, sex, sampling site, and technical factor (i.e., sequencing batch) affected both α- and β-diversity (weighted and unweighted UniFrac), and were associated with compositional changes in the microbiome at varying magnitude, with diet and sampling site having the largest effect. After adjustment by these factors, treatment with angiotensin II had no impact on α-diversity and was only significant in unweighted UniFrac (presence/absence of bacteria) analyses.</p> <p><br> Conclusion</p> <p>Our data identified several key experimental and technical factors that affect the gut microbiome in laboratory mice. Our findings support that not accounting or adjusting for these factors may lead to false-positive discoveries and non-biologically relevant findings in the gut microbiome field.</p>

Factors Influencing Aboveground Carbon Storage in Mixed Oak-Pine Forests: USDA FIA Data from Southeastern U.S. (2009-2019)
This study explores factors affecting aboveground carbon (AGC) storage in mixed oak-pine forests across the Southeastern United States. Utilizing USDA Forest Inventory and Analysis (FIA) data from 2009 to 2019, the research spans nine states: Alabama, Mississippi, Florida, Georgia, North Carolina, South Carolina, Texas, Louisiana, and Virginia. Data processing in R included converting units to the metric system and calculating structural diversity using Shannon diversity indices. Climate data from the PRISM Climate Group were integrated with FIA data using longitude and latitude. The research aims to uncover how various factors influence AGC storage and contribute to informed forest management practices.
Effects of biotic (shrimp) and abiotic (discharge) factors on the depositional environment quantified in a montane stream in Puerto Rico. (Shrimp/Algae/Can J. Fish Aquat. Sci. (1994))
Effects of biotic (shrimp) and abiotic (discharge) factors on the depositional environment were quantified in a montane stream in Puerto Rico. Electricity was used experimentally to exclude large (approximately >1cm in length) biota without artificially increasing sedimentation as in cage enclosure/exclosure experiments in stream systems. Shrimp (>1cm in length) were excluded from substrata by semicircular fence hooked up to battery-powered fence chargers which emitted continuous pulses of electricity. Unelectrified control substrata had natural high densities of atyid shrimp. Significantly greater masses of total sediment, fine and large organic particles, and algal biovolume occurred in shrimp exclusion treatments relative to controls. Shrimp exclusion treatments experienced slow and steady accumulation of sediments under base flow conditions and a large stepwise increase in sediment following a storm. No measurable sediment accrued in the presence of natural densities of shrimp under base flow conditions. Shrimp rapidly removed sediments that accrued during the storm (440-620 g*m2 dry mass-1), decreasing sediment mass in control treatments to near prestorm levels (5-13 g*m2 dry mass-1) within 30 h. Atyid shrimp can significantly affect the accumulation of organic and inorganic materials on rock substrata in stream pools between high-discharge events. Factors influencing decomposition of leaves for five plant species at El Verde
We evaluated the influences of leaf quality, climate and microsite on the decomposition of leaves of five tropical tree species. Single-species litterbags were used to determine weight loss during the first three months of decomposition in the Luquillo Experimental Forest, Puerto Rico. Significant differences were found in decomposition rates among leaf species (Inga fagifolia < I. vera < Manilkara bidentata < C-roton poecilanthus << Sapium laurocerasus), but only S. laurocerasus differed significantly from the other species. Lignin had a suggestive negative correlation with leaf decomposition while carbon content and the lignin:N ratio were significantly correlated with mass loss. Content of N, P, Ca, and polyphenol were not significantly correlated with mass loss, but several of the litter quality variables were correlated with each other. Leaf species decomposed faster under canopies of their source trees than in a common plot where the source species were absent. Decomposition in two species in the Euphorbiaceae, S. laurocerasus and C. poecilanthus, was significantly affected by microsite. Leaching losses during the first three weeks were greater under source trees than in the common plot, and may have been associated with differences in canopy structure and throughfall. Differences in detrital communities, however, could have contributed to the differences in decomposition between microsites. Leaves of all species decomposed significantly faster in the wet than in the dry period (P = 0.001) despite little climatic variation in this subtropical wet forest type. This suggests that decomposition of tropical leaf litter might be sensitive to microclimatic changes on the forest floor resulting from either global climate change, or from natural or anthropogenic disturbances that open the canopy. Soil factors predict initial plant colonization on Puerto Rican landslides
Tropical storms are the principal cause of landslides in montane rainforests, such as the Luquillo Experimental Forest (LEF) of Puerto Rico . A storm in 2003 caused 30 new landslides in the LEF that we used to examine prior hypotheses that slope stability and organically enriched soils are prerequisites for plant colonization. We measured slope stability and litterfall in 1 m2 plots 8-13 months following landslide formation. At 13 months we also measured microtopography, soil characteristics (organic matter, particle size, total nitrogen, and water holding capacity), elevation, distance to forest edge, and canopy cover, as well as plant aboveground biomass, plant cover, and root biomass. Landslide Formation Factors Analysis for the Transcarpathia_Ukraine
<p>Spatial patterns of landslides occurrence within the Transcarpathian region using GIS tools were evaluated. In order to identify the main and derived geological factors that determine the spread and activation of landslides within the region, 2575 landslides were analyzed, with a total area of 360,576 km square. The factors were represented by clams constructed in ArcView Spatial Analyst: terrain and its derivatives (slope angles, spatial orientation of the slopes, dispersion (mean deviation) of the terrain, the trend of the terrain and its local component); density of structural-tectonic heterogeneities. It is established that the maximum of landslides development is at altitudes with gypsometric marks of 280-730 m, slopes with a slope of 7.5-22.4 °, which are oriented to the west, southwest, south and southeast and up to 500 m to watercourses. Two-thirds of all landslides investigated are within a kilometer zone along structural-tectonic disturbances and at distances of up to 1250 m of disturbances having an azimuth of 90-180°. The applied approach, for the first time made it possible to establish patterns of landslides occurrence based on the results of a large array of initial cartographic information processing (not limited by certain a priori genetic and/or theoretical interpretations) and obtain reliable limit values for characterizing landslides formation. As a result, based on mapping of areas with characteristic values of established six landslide formation factors, a landslides forecasting map was received.</p>
SIRAH-CoV2 initiative: co-factor complex of NSP7 and the C-terminal domain of NSP8 from SARS CoV-2 (PDBid:6WIQ)
<p>This dataset contains the trajectory of a 10 microseconds-long coarse-grained molecular dynamics simulation of the co-factor complex of NSP7 and the C-terminal domain of NSP8 from SARS CoV-2 (PDBid:6WIQ). Simulations have been performed using the SIRAH force field running with the Amber18 package at the Uruguayan National Center for Supercomputing (ClusterUY) under the conditions reported in <a href="https://pubs.acs.org/doi/10.1021/acs.jctc.9b00006">Machado et al. JCTC 2019</a>, adding 150 mM NaCl according to <a href="https://pubs.acs.org/doi/10.1021/acs.jctc.9b00953">Machado & Pantano JCTC 2020</a>. </p> <p>The files 6WIQ_SIRAHcg_rawdata_0-5us.tar, and 6WIQ_SIRAHcg_rawdata_5-10us.tar, contain all the raw information required to visualize (on VMD), analyze, backmap, and eventually continue the simulations using Amber18 or higher. Quantifying hail and lightning risk factors using long-term observations around Australia - Hail and Lightning Datasets
<p>These data accompany a paper referenced as doi: 10.1029/2020JD033101. Two spreadsheets are provided as used to derive the hourly and monthly occurrence of hail or lightning events within the domains of the ten radars sites (Melbourne, Wollongong, Gympie, Grafton, Canberra, Marburg, Adelaide, Namoi, Perth, Hobart). Lightning events as defined in this paper (derived from post-processed lightning information) were provided for 2005-2018 and hail data from 1997-2018 (noting that the start date of hail is dependent on when the respective radar site was established). A value of 1 indicates a lightning/hail event occurred during that hour (in UTC +0). Information on processing methods and data are provided in the published paper for the doi listed above.</p>

Human T-box transcription factor T (Brachyury); A Target Enabling Package
<p>Chordoma is a rare cancer occurring along the spinal cord (OMIM: <a href="https://www.omim.org/entry/215400">215400</a>). Chordoma is derived from an embryonic tissue, the notochord, and over-expresses the embryonic transcription factor T-box transcription factor T, the homologue of mouse Brachyury. Chordomas are “genomicaly silent” cancers that do not carry an extensive mutation load. Recent studies indicate that expression of TBXT is essential for persistence and growth of chordoma cells. As TBXT is not expressed in any post-embryonic tissues, it could be an excellent target for treatment of chordoma. The long-term aim of this project is to test whether TBXT can be targeted with small molecules with sufficient affinity and specificity to be therapeutically useful. In this TEP we have determined crystal structures of the DNA-binding domain (DBD) of TBXT with and without cognate DNA oligonucleotides. The DNA-free protein crystals were used in a high-throughput fragment screen to identify 29 fragments bound in 6 clusters. The crystal structures of the bound fragments provide starting points for development of stronger binders which could be used to disrupt TBXT activity or to induce the degradation of the protein through a Proteolysis-targeting chimeric molecule (PROTAC) approach.</p>
