Data From: Active sinking particles: Flow and transport dynamics due to sessile suspension feeders on sinking aggregates

<p>Sinking or sedimentation of biological aggregates plays a critical role in carbon sequestration in the ocean and in vertical material fluxes in waste-water treatment plants. In both these contexts, the sinking aggregates are "active," since they are biological hot-spots and are densely colonized by microorganisms including bacteria and sessile protists, some of which generate feeding currents. However, the effect of these feeding currents on the sinking rates, trajectories, and mass transfer to these "active sinking particles," has not previously been studied. Here we use a novel scale-free vertical-tracking microscope (a.k.a. Gravity Machine, Krishnamurthy et al. "Scale-free vertical tracking microscopy." Nature Methods (2020)) to follow model sinking aggregates (agar spheres) with attached protists (<em>Vorticella convallaria</em>), sinking over long distances while simultaneously measuring local flows. We find that activity due to attached \vortc causes significant changes to the flow around aggregates in a dynamic manner and reshapes mass transport boundary layers. Furthermore, we find that activity-mediated local flows along with sinking modify the encounter and plume cross-sections of the aggregate and induce sustained aggregate rotations. Overall our work shows the important role of biological activity in shaping the near-field flows around aggregates with potentially important effects on aggregate fate and material fluxes.</p>

Lagrangian particle dataset (2 years) for Agulhas region surface flow

<p>This is a .npz file containing the longitudes and latitudes of approximately 24,000 virtual Lagrangian particles (0.2 degree in longitude and latitude initial spacing) released on January 5, 2000 in the eastern South Atlantic Ocean and advected for 2 years. The data was used for the detection of finite-time coherent sets (Agulhas rings), see this <a href="https://github.com/OceanParcels/coherent_vortices_OPTICS">github repository</a> for the usage and this <a href="https://github.com/OceanParcels/near_surface_microplastic">github repository</a> for simulation details. Trajectories were simulated using OceanParcels (https://oceanparcels.org/), with surface currents derived from a NEMO-ORCA 006 run, available at http://opendap4gws.jasmin.ac.uk/thredds/nemo/root/catalog.html.</p>

<p>The data were used in the paper &quot;Response of flow and saltating particle characteristics to bed roughness and particle spatial density&quot; which was submitted to &quot;Journal of Geophysical Research-Earth Surface&quot;.&nbsp;In this paper, the effects of bed roughness and particle spatial density on the bedload transport are investigated by numerical simulations. The distributions of key parameters for saltation, including their changes, are assessed using the PDF curves. It is found that&nbsp;bed roughness is likely composed of particles of equivalent size for fine particles.</p>

Data from: Force and torque on spherical particles in micro-channel flows using computational fluid dynamics

To delineate the influence of hemodynamic force on cell adhesion processes, model in vitro fluidic assays that mimic physiological conditions are commonly employed. Herein, we offer a framework for solution of the three-dimensional Navier–Stokes equations using computational fluid dynamics (CFD) to estimate the forces resulting from fluid flow near a plane acting on a sphere that is either stationary or in free flow, and we compare these results to a widely used theoretical model that assumes Stokes flow with a constant shear rate. We find that while the full three-dimensional solutions using a parabolic velocity profile in CFD simulations yield similar translational velocities to those predicted by the theoretical method, the CFD approach results in approximately 50% larger rotational velocities over the wall shear stress range of 0.1–5.0 dynes cm−2. This leads to an approximately 25% difference in force and torque calculations between the two methods. When compared with experimental measurements of translational and rotational velocities of microspheres or cells perfused in microfluidic channels, the CFD simulations yield significantly less error. We propose that CFD modelling can provide better estimations of hemodynamic force levels acting on perfused microspheres and cells in flow fields through microfluidic devices used for cell adhesion dynamics analysis.
