Slide scans of diatom preparations from river Menne

This archive contains the slide scans used for the deep learning experiments published in Kloster et al. 2022: Improving deep learning-based segmentation of diatoms in gigapixel-sized virtual slides by object-based tile positioning and object integrity constraint. The diatom material was sampled at six different locations from the river Menne (Germany), cleaned/oxidized and mounted in Naphrax. Please refer to the manuscript for details.

Each scan represents area of ca. 5 × 3.5 mm² scanned by an VS200 slide scanning microscope (Olympus Europa SE & Co. KG, Hamburg, Germany). 61 focal planes were imaged in bright-field mode at a distance of 0.28 µm each using a UPLXAPO60XO 60x/1.42 oil immersion objective. Focus stacking and stitching were performed with the built-in functions of the VS200 ASW software (v3.2.1). Subsequently the RGB color data was reduced to 8bit monochrome grayscale images. This process resulted in the six virtual slide images, each roughly 55,000 × 39,000 pixel.

These images depict benthic diatoms Menne river comprising more than 110 different taxa (estimated by identifying a subset of specimens). The sampling of this stream was authorized by the Kreis Paderborn authorities through the 4032-20-450 permit.

Preparing educational presentation about therapeutic exercises to resident physiatrists

This study evaluated the effectiveness of ChatGPT-4o, a generative artificial intelligence (AI) platform, in preparing educational presentation on therapeutic exercises specifically designed for physiatry residents. Both a physiatry expert and ChatGPT-4 created PowerPoint slides for a presentation on therapeutic exercises using the same reputable sources. Two other physiatry experts, blinded to the origin of the presentation and each other's scores, independently assessed both presentations using four of the CLEAR criteria (completeness, lack of false information, appropriateness, and relevance).

Statistical analyses confirmed the interrater reliability. The average scores of the expert-prepared slides were significantly higher than those of the AI-prepared slides. However, when assessing the presentations as a whole, no statistically significant difference emerged between the average AI and expert scores. The overall scores of the AI-prepared slides were rated between good and excellent, while the expert-prepared slides were rated as excellent. Similarly, when assessing the presentations as a whole, the AI performed good whereas expert performed excellent. Upon evaluating the variability within the model for the assessed criteria, it was found that the AI ranked highest in relevance, whereas the expert ranked highest in terms of lack of false information.

These findings indicated that although ChatGPT-4o can produce effective educational content, the expert still outperformed AI. This underscores the importance of professional oversight in maintaining the educational quality of resident physician training. Furthermore, fostering collaboration between humans and AI can lead to enhanced educational outcomes in the field.

Water chemistry of leachates prepared from permafrost soils collected from the North Slope of Alaska in the summers of 2015 and 2018
Soils were collected from the frozen permafrost layer (greater than 60 cm below the surface) at six sites underlying tussock or wet sedge vegetation, and on three glacial surfaces on the North Slope of Alaska during the summers of 2015 and 2018. Dissolved organic carbon (DOC) was leached from each permafrost soil and the water chemistry was analyzed.

Supporting Data for "Coherent superpositions of three states for phosphorous donors in silicon prepared using THz radiation"

Supporting data for the publication "Coherent superpositions of three states for phosphorous donors in silicon prepared using THz radiation", describing experimental results from Figures 4-7. The data are in .csv format; columns and units for each file are described in the relevant readme file. The data are given in sufficiently compact states for a reader of the paper to reproduce the figures.

Spectral data presented are related to their interferograms by simple Fourier Transform methods. The source interferograms are derived from explicit records of oscilloscope traces, which are verbose and inefficient. Consequently, these raw data files are not included in the dataset. Raw oscilloscope traces will be made available by the authors on request.

Snapgene files of the genetic constructions for Morella thermoacetica used in Task 2.2 (Advanced GMO preparation for gas (CO2/CO/H2) fermentation process)

Part of WP2 these snapgene files of the genetic constructions for Morella thermoacetica were used in Task 2.2 (Advanced GMO preparation for gas (CO2/CO/H2) fermentation process). The strains we were able to construct were:

1.- M. thermoacetica DSM 521 pK18ACSACassette complete
2.- M. thermoacetica DSM 521 pK18ACSACassette AatA
3.- M. thermoacetica DSM 2955 pK18ACSACassette PudL-AckA
4.- M. thermoacetica DSM 2955 pK18ACSACassette AatA

To construct these strains CSIC used a modular synthetic construction carrying the regions up and down of the acsA gene to delete it. Within these regions, a gene cluster composed by the GmR, pduL, ackA and aatA genes, all of them controlled by the strong constitutional promoter of the glyceraldehyde 3-phosphate dehydrogenase gene from Moorella were inserted. The modular design of our recombinant cassette allows us to construct different cassettes with different gene combinations. In all cases, the acsA gene will be deleted and the acetate cannot be transformed back into acetyl-CoA:

Cassette 1.- ACSA-GmR-pduL-ackA-aatA-ACSA: this is a complete cassette which carries the genes encoding the phosphotransacetylase, the acetate kinase and the acetate exporter. This strain should accumulate a higher concentration of acetate inside the cell that should be exported to the medium.

Cassette 2.- ACSA-GmR-pduL-ackA-ACSA: this cassette lacks the transporter, so this strain should accumulate a higher concentration inside the cell. Then, the only way to prevent acetate toxicity is by increasing its own mechanisms to export this compound or by growing slower in order to manage acetate accumulation.

Cassette 3.- ACSA-GmR-aatA-ACSA: this cassette only carries the acetate exporter, so virtually all the acetate produced inside the cell should be exported. This is another strategy to increase the metabolic flux inside the cell towards acetate without overexpressing any other gene of the acetate pathway, and at the same time avoiding toxicity problems.

Cassette 4.- ACSA-GmR-ACSA: this cassette would generate an insertion mutant in which acsA is only replaced by the GmR encoding gene. This mutant should also generate a higher amount of acetate since it cannot be transformed back to acetyl-CoA.
