Bibliographic Data from the Digital Twin Anomaly Detection Decision-Making for Bridge Management Systematic Review

<p>This database contains all the&nbsp;bibliographic&nbsp;information about the 8673 records found after applying the Search Strategy used for the Digital Twin Anomaly Detection Decision-Making for Bridge Management Systematic Review. Moreover, intersection of highly rich and complex datasets from different sources provided as flat csv files requires advanced informatics skills, which is time consuming and not accessible to all. &nbsp;Here, we provide a &ldquo;user manual&rdquo; to our new paradigm for systematically filtering and analysing a dataset with more than 1300 microscopy data figures using Multi-Dimensional Viewer (MDV) -<a href="https://mdv.molbiol.ox.ac.uk/projects/mdv_project/7012?view=RNA+%2F+Protein+Distribution">link</a>, a solution for interactive multimodal data visualisation and exploration. The primary data we use are derived from our published systematic analysis of 200 YFP traps reveals common discordance between mRNA and protein across the nervous system (<a href="https://doi.org/10.1083/jcb.202205129">eprint link</a>). This manual provides the raw image data together with the expert annotations of the mRNA and protein distribution as well as associated bioinformatics data. We provide an explanation, with specific examples, of how to use MDV to make the multiple data types interoperable and explore them together. We also provide the open-source python code <a href="https://github.com/ilandavislab/Annotate.OMERO.Fig">(github link)</a> used to annotate the figures, which could be adapted to any other kind of data annotation task.</p>

Protocol for a systematic review: association between airborne pollen, intermittent allergic rhinitis and blood pressure

<p>Previous epidemiological studies have found an increased risk of cardiovascular morbidity and mortality following days with heightened pollen exposure and suggested that intermittent allergic rhinitis might be associated with blood pressure. Pollen sensitization and subsequent pollen exposure cause local inflammation and cytokine release in individuals with intermittent allergic rhinitis (pollen allergy). Inflammatory mediators can travel throughout the body, hence providing the physiologic basis by which pollen allergy may lead to systemic inflammation, which is known to be a risk factor for cardiovascular events. However, the findings regarding the potential association between intermittent allergic rhinitis, pollen exposure, and cardiovascular health are not fully conclusive. To date, no systematic review has been published on this topic.</p> <p>This systematic review seeks to answer: Are exposure to airborne pollen and intermittent allergic rhinitis associated with blood pressure? Secondary questions include: (1) Are there personal characteristics (sex, age) which modify a potential association between intermittent allergic rhinitis or pollen exposure with blood pressure and/or hypertension? Data to reproduce analysis in "Systematic analysis of transcriptional and epigenetic effects of genetic variation in Kupffer cells enables discrimination of cell intrinsic and environment-dependent mechanisms"

<p>Here you can find the datasets necessary to reproduce all analyses described in the Glass lab paper by <a href="https://www.biorxiv.org/content/10.1101/2022.09.22.509046v1">Bennett et al</a>. The python and R code for reproducing analysis and figures can be found on our linked&nbsp;<a href="https://github.com/HunterBennett/KupfferCell_NaturalGeneticVariation">github repository.</a></p> <p>Briefly, this paper explores the effect of natural genetic variation&nbsp;<em>in vivo</em>, using Kupffer cells as a model cell type. We collect and analyze transcriptional and epigenetic data (ATAC-seq, H3K27Ac ChIP-seq) to identify putative&nbsp;<em>trans</em>&nbsp;regulators driving differential gene expression across inbred strains of mice. Additionally, we provide evidence that&nbsp;<em>trans</em>&nbsp;effects control a majority of strain differential genes at homeostasis while&nbsp;<em>cis</em>&nbsp;effects dominate the transcriptional response to an external signal (lipopolysaccharide).</p> <p>References:</p> <p>Hunter Bennett, Ty D. Systematic Data Analysis and Diagnostic Machine Learning Reveal Differences between Compounds with Single- and Multitarget Activity

<p>The deposited files contain balanced data sets of multi-target (MT) and single-target (ST) compounds (CPDs) used for machine learning studies (https://dx.doi.org/10.1021/acs.molpharmaceut.0c00901).&nbsp; The first file (st_mt_data.tsv) contains 15,142 MT- and 15,081 ST-CPDs and the second (st_dt_data.tsv)&nbsp; 1828 DT- and 1776 ST-CPDs. For each CPD, a nonstereo_aromatic_SMILES representation, the original ChEMBL_cid, UniProt (target) IDs, and CPD category (CPD_CAT) (i.e. DT/MT/ST) is provided. DT stands for &#39;diverse-target&#39; and denotes a subset of MT-CPDs (as detailed in the publication). In addition, a CPD is tagged &ldquo;Y&rdquo; if it continued to be present in the data set after removal of 50% randomly selected CPDs or 50%&nbsp; CPD nearest neighbors (NN), respectively.</p>

<p>Radiance data for &quot;Systematic Comparison of Vectorial Spherical Radiative Transfer Models in Limb Scattering Geometry&quot; by Zawada et al. which is to be submitted to Atmospheric Measurement Techniques.&nbsp;</p> <p>A comprehensive inter-comparison of seven radiative transfer models in the limb scattering geometry has been<br> performed. Every model is capable of accounting for polarisation within a fully spherical atmosphere. Three models (GSLS, SASKTRAN-HR, and SCIATRAN) are deterministic, and four models (MYSTIC, SASKTRAN-MC, Siro, and SMART-G)<br> are statistical using the Monte Carlo technique.&nbsp; This dataset consists of the raw radiance data used to perform the intercomparisons, atmospheric input data for the optical properties of the atmosphere, and data specifying the geometry of the test cases.</p> <p>Data is provided in NetCDF4 format with documentation present inside the variable attributes.</p> <p>More detail on the comparison scenarios can be found within the published article.&nbsp; (Link to be added when available).</p>

Dataset for Machine Learning Assisted Citation Screening for Systematic Reviews

<p>The work "Machine Learning Assisted Citation Screening for Systematic Reviews" explored the problem of citation screening automation using machine-learning (ML) with an aim to accelerate the process of generating <a href="https://en.wikipedia.org/wiki/Systematic_review#:~:text=Systematic%20reviews%20are%20a%20type,synthesize%20findings%20qualitatively%20or%20quantitatively." rel="nofollow">systematic reviews</a>. Manual process of citation screening involve two reviewers manually screening the searched studies using a predefined inclusion criteria. If the study passes the "inclusion" criteria, it is included for further analysis or is excluded. As apparant through manual screening process, the work considered citation screening as a binary classification problem whereby any ML classifier could be trained to separate the searched studies into these two classes (include&nbsp;and&nbsp;exclude).</p> <p>&nbsp;</p> <p>A physiotherapy citation screening dataset was used to test automation approaches and the dataset includes the studies identified for citation screening in an update to the systematic review by Hilfiker <em>et al.</em> The dataset included titles and abstracts (citations) from 31,279 (deduplicated: 25,540) studies identified during the search phase of this SR. These studies were already manually assessed for relevance and labelled by two reviewers into two mutually exclusive labels. The uploaded file consists of 25,540 data samples, with each data sample separated by a new line. It is a tab separated file and the data in it is structured as shown below.
