Data from: A basin-scale application of environmental DNA assessment for rare endemic species and closely related exotic species in rivers: a case study of giant salamanders in Japan
1. To prevent the invasion of exotic species causing a decline in an endangered endemic species, it is important to determine the distribution of both species at an early stage, when the density of the exotic species is still low, and to manage the invasion immediately. However, distinguishing between closely related species is difficult because they share similar characteristics. 2. The identification of DNA fragments sampled from a body of water (environmental DNA) has become a popular technique for rapidly determining the distribution of a target species. In this study, we analysed environmental DNA in water samples from 37 sites across the Katsura River basin in Japan. We used TaqMan real-time PCR to distinguish the Japanese giant salamander Andrias japonicus from the closely related Chinese giant salamander Andrias davidianus, which is known to invade Japanese rivers and hybridize with the Japanese species. 3. In environmental samples, we detected mtDNA of the endemic species at 25 sites and mtDNA of the exotic species at nine sites. The DNA detection sites were concentrated in the upstream region. The exotic species DNA was found beyond the limits of an earlier capturing survey. 4. Synthesis and applications. Using environmental DNA to monitor the two salamander species requires less time and effort than traditional surveys, so a wide-ranging survey can be conducted rapidly. Our results showed that performing three environmental DNA surveys for each site between autumn and winter is desirable for giant salamanders. Further collection of environmental DNA, in combination with conventional population surveys, will provide valuable information that can help protect rare endemic species in a variety of aquatic ecosystems and can help monitor the invasion of exotic species.

Epidermal club cell densities in fathead minnows: assessment of method and application to a case study
<p><strong>Abstract</strong></p> <p>Many fishes possess epidermal club cells that are the presumptive source of chemical alarm cues and also play a role in innate immune defense. Club cell density has been estimated in some studies but a standardized method for quantifying these cells is lacking.</p> <p>Here, we assess the repeatability of estimating club cell density in fathead minnows (<em>Pimephales promelas</em>). Thin-sectioned histological samples of fathead minnows were stained and mounted on slides and then digitally scanned for scoring. We estimated epidermal area using the segment tool in ImageJ to simulate the traditional method of scoring microscope slides using an ocular micrometer, where epidermal area was estimated by the lengths of straight-line segments of epidermal thickness and length of the tissue sample. The second approach measured epidermal area using the freehand tool in ImageJ.</p> <p>The R<sup>2</sup> value for repeated estimates of club cell density (club cells/mm<sup>2</sup>) ranged from 0.959 and 0.969, depending on the method used to estimate epidermal area. Measurement error in estimates of epidermal area was greater than measurement error in cell counts and the freehand tool was more repeatable than the segment tool as a method to measure epidermal area.</p> <p>We applied these methods to test differences in club cell densities between two sources of fathead minnows; wild-caught fish versus lab-reared fish provided by the Environmental Protection Agency. Lab-reared fish had higher densities of club cells than wild-caught fish did, likely reflecting differences in body condition.epidermal club cells</p>
A study on the Application of Markov Chains to Prioritize Test Cases
<p>The entire results and the inputs to run the experiment are available in this dataset. The data is composed of five folders one for each case study and one for the running example presented in Section 3. Within each folder, it is possible do see the input files, as well as the results, both for H1 and H2. The input formats can be consulted to understanding and potentially replication of the study. This dataset also contains the algorithm, in Python. The algorithm is available on GitHub, we did not put the link because of the blind review.</p>

Diversity investigation by application of DNA barcoding: a case study of lepidopteran insects in Xinjiang wild fruit forests, China
<p><span>To investigate the species diversity of lepidopteran insects in Xinjiang wild fruit forests, establish insect community monitoring systems and determine the local species pool, we test the applicability of DNA barcoding based on </span><span>cytochrome c oxidase subunit I</span><span> (COI) gene for accurate and rapid identification of insect species</span><span>. From 2017 to 2019, a total of 212 samples with ambiguous morphological identification were selected for DNA barcoding analysis. Five sequence-based methods for species delimitation (ABGD, BINs, GMYC, jMOTU and bPTP) were conducted for comparison to traditional morphology-based identification. In total, 2,422 samples were recorded, representing 143 species of 110 genera in 17 families in Lepidoptera. The diversity analysis showed that the richness indices for Noctuidae was the highest (54 species), and for Pterophoridae, Cossidae, Limacodidae, Lasiocampidae, Pieridae and Lycaenidae were the lowest (all with 1 species). The Shannon-Wiener species diversity index (H') and Pielou's evenness (J') of lepidopteran insects first increased and then decreased across these three years, while the Simpson diversity index showed a trend of subtracted-then-added. For molecular-based identification, 67 lepidopteran species within 61 genera in 14 families were identified through DNA barcoding. Neighbor Joining (NJ) analysis showed that conspecific individuals were clustered together and formed monophyletic groups with a high support value, except for Lacanobia contigua (Denis & Schiffermüller, 1775) (Noctuidae: Hadeninae). Sixty-seven morphospecies were classified into various numbers of MOTUs based on ABGD, BINs, GMYC, jMOTU and bPTP (70, 96, 2, 71, and 71, respectively). In Xinjiang wild fruit forests, the family with the largest number of species is Noctuidae, followed by Geometridae, Crambidae, and the remaining families. The highest Shannon diversity index is observed for the family Noctuidae. Our results indicate that the distance-based methods (ABGD and jMOTU) and character-based method (bPTP) outperform GMYC. BINs is inclined to overestimate species diversity compared to other methods.</span></p>
