Data and R-code on a cross-sectional study of factors associated with lameness in dairy cows housed in freestall and compost-bedded pack dairy farms in southern Brazil

<p>The data correspond to a cross-sectional study designed to investigate factors associated with lameness in dairy cows on intensive farms in southern Brazil.<br> Farms: 38 freestall and 12 compost-bedded pack visited once in 2016. All lactating cows (n = 13,716) were examined and body condition score (BCS) and gait score were assessed. Cow drinking monitoring tests with ultrasonic sensor setup Aug 12th and Sep 20th, 2022

<p>We tested a device that could potentially be developed for use in large scale drinking monitoring of individual animals. Our setup consisted of two plastic cylindrical containers having the inner diameter of 275 millimeters. On top of the other cylinder were placed two ultrasonic sensors that measured the distance to the water level in the container. The containers were connected with a hose (inner diameter 25 millimeters) so that the water level on both containers was always the same. Faucets shown on the image were completely open during the experiments that took place on August 12th and September 20th, 2022. Cows were able to freely access and drink from the second container which had the height of 100 centimeters in the first experiment and reduced height of 80 centimeters in the second experiment.&nbsp;</p> <p>Two ultrasonic sensors were used and they were JSN-SR04T-2.0 ja Maxbotix MB7389. Sensors were connected to circuit board V2 ESP8266 Development Board (CH341) from which measurements were collected to a PC programmatically at about 0.3 second intervals. Both sensors had the resolution of 1 millimeter which corresponds to 0.6 liters in the used containers.</p> <p>Image of the setup and its installation during the experiment are shown in the photographs. There was a small leakage in the container as is seen in the data (slow and constant decrease of water level). In the first experiment, the leakage was compensated by continuous flow of water after 17:30. On other times the containers were filled manually.</p> <p>Videos are taken with no particular plan but, instead, when something interesting was seen. Timestamp in the filename refers to the starting time of the video in format YYYYMMDD_HHMMSSsss.</p> <p>All times refer to Finnish time UTC+3.</p> <p>Data and videas are shared with the following license: Creative Commons ByAttribution (CC-BY).</p>

Environmental and behavioral sensor data to identify heat stress in dairy cows

Heat stress impairs the health and performance of dairy cows, yet only a few studies have investigated the diversity of cattle behavioral responses to heat waves. This research was conducted on an Italian Holstein dairy farm equipped with precision livestock farming sensors to assess potential different behavioral patterns of the animals. Three heat waves, defined as at least five consecutive days with mean daily temperature-humidity index higher than 72, were recorded in the farm area during the summer of 2021. Individual daily milk yield data of 102 cows were used to identify ‘heat-sensitive’ animals, meaning the cows that, under a given heat wave, experienced a milk yield drop that was not linked with other health events (e.g., mastitis). Milk yield drops were detected as perturbations of the lactation curve estimated by iteratively using Wood’s equation. Individual daily minutes of lying, chewing, and activity were retrieved from ear-tag-based accelerometer sensors. Semi-parametric generalized estimating equations models were used to assess behavioral deviations of heat-sensitive cows from the herd means under heat stress conditions. Heat waves were associated with an overall increase in the herd’s chewing and activity times, along with an overall decrease of lying time. Heat-sensitive cows spent approximately 15 min/d more chewing and performing activities (p < 0.05). The findings of this research suggest that the information provided by high-frequency sensor data could assist farmers in identifying cows for which personalized interventions to alleviate heat stress are needed.

This is a model of a cow pelvis from High Pasture Cave in Scotland. It contains large cut marks which were made my metal tools. The site and bone date to the Iron Age and present a unique site for the Hebrides during this period. This model was uploaded by frederick Wannop as part of his dissertation looking at the application of smartphones for the study of cut marks. Butchered Cow Femur

This butchered cow femur was found in 2009 by CAP archaeologists while conducting excavations at Saints' Rest, the first dormitory at MSU. Saints' Rest burned down in the winter of 1876, giving us a tight date range for artifacts coming from this area. Evidence of butchering on this bone can be seen on the smooth cut surface of the bone (see annotiation). The roughened part of the cut area indicates that the bone was not cut all the way through during the butchering process, but cut most of the way then broke off the last portion. Faunal remains such as these allow us to see how people during the earliest history of campus ate. Genome-wide association study identifies genomic regions associated with key reproductive traits in Korean Hanwoo cows

<p><strong>Background</strong></p> <p>Conducting genome-wide association studies (GWAS) for reproductive traits in Hanwoo cattle, including age at first calving (AFC), calving interval (CI), gestation length (GL), and number of artificial inseminations per conception (NAIPC), is of paramount significance. These analyses provided a thorough exploration of the genetic basis of these traits, facilitating the identification of key markers for targeted trait improvement. Breeders can optimize their selection strategies, leading to more efficient and sustainable breeding programs, by incorporating genetic insights. This impact extends beyond individual traits and contributes to the overall productivity and profitability of the Hanwoo beef cattle industry. Ultimately, GWAS is essential in ensuring the long-term genetic resilience and adaptability of Hanwoo cattle populations. The primary goal of this study was to identify significant single nucleotide polymorphisms (SNPs) or quantitative trait loci (QTLs) associated with the studied reproductive traits and subsequently map the underlying genes that hold promise for trait improvement.</p> <p><strong>Results</strong></p> <p>A genome-wide association study of reproductive traits identified 68 significant single nucleotide polymorphisms (SNPs) distributed across 29 <em>Bos taurus</em> autosomes (BTA). Among them, BTA14 exhibited the highest number of identified SNPs (25), whereas BTA6, BTA7, BTA8, BTA10, BTA13, BTA17, and BTA20 exhibited 8, 5, 5, 3, 8, 2, and 12 significant SNPs, respectively. Annotation of candidate genes within a 500 kb region surrounding the significant SNPs led to the identification of ten candidate genes relevant to age at first calving. These genes were: <em>FANCG</em>, <em>UNC13B</em>, <em>TESK1</em>, <em>TLN1</em>, and <em>CREB3</em> on BTA8; <em>FAM110B</em>, <em>UBXN2B</em>, <em>SDCBP</em>, and <em>TOX</em> on BTA14; and <em>MAP3K1</em> on BTA20. Additionally, <em>APBA3</em>, <em>TCF12</em>, and <em>ZFR2</em>, located on BTA7 and BTA10, were associated with the calving interval; <em>PAX1</em>, <em>SGCD</em>, and <em>HAND1</em>, located on BTA7 and BTA13, were linked to gestation length; and <em>RBM47</em>, <em>UBE2K</em>, and <em>GPX8</em>, located on BTA6 and BTA20, were linked to the number of artificial inseminations per conception in Hanwoo cows.</p> <p><strong>Conclusions</strong></p> <p>The findings of this study enhance our knowledge of the genetic factors that influence reproductive traits in Hanwoo cattle populations and provide a foundation for future breeding strategies focused on improving desirable traits in beef cattle. This research offers new evidence and insights into the genetic variants and genome regions associated with reproductive traits and contributes valuable information to guide future efforts in cattle breeding.</p>
