Hybrid quantum-classical machine learning for generative chemistry and drug design: Generated molecules

<p>Deep generative chemistry models emerge as powerful tools to expedite drug discovery. How- ever, the immense size and complexity of the structural space of all possible drug-like molecules pose significant obstacles, which could be overcome with hybrid architectures combining quantum computers with deep classical networks.&nbsp;As the first step toward this goal, we built a compact discrete variational autoencoder (DVAE) with a Restricted Boltzmann Machine (RBM) of reduced size in its latent layer. The size of the proposed model was small enough to fit on a state-of-the-art D-Wave quantum annealer and allowed training on a subset of the ChEMBL dataset of biologically active compounds. Finally, we generated 2331 novel chemical structures with medicinal chemistry and synthetic accessibility properties in the ranges typical for molecules from ChEMBL.&nbsp;The pre- sented results demonstrate the feasibility of using already existing or soon-to-be-available quantum computing devices as testbeds for future drug discovery applications.</p>

Fatigue properties of wind turbine rotor blade hybrid epoxy adhesives

<p>This dataset includes the tensile data at two different strain rates and tensile-tensile fatigue data of epoxy adhesives used in wind turbine rotor blades. SPABOND&trade; 820HTA (non-toughened) and SPABOND&trade; 840HTA (toughened) epoxy adhesives are combined at different weight proportions to develop the hybrid adhesives.&nbsp;The hybrid and&nbsp; ASTM D638-22 tensile specimen geometry (Type I and Type II) effects on fatigue performance are determined through instrumented experiments.&nbsp;</p>

Data was collected with a probe-corrected 200kV TEM microscope, by Daniel Stroppa (Dectris) supported by Mingjian Wu (FAU). Further experimental&nbsp;parameters are mentioned in the paper.</p> <p>Gd2O3 Ptycho: The sample is a quasi-2D poly-crystalline Gd2O3 supported on a carbon TEM grid provided by Baixu Zhu and Xingchen Ye (Indiana University Bloomington). Data was collected with a probe-corrected 200kV TEM microscope, by Philipp Pelz supported by Mingjian Wu. Raw data was a scan of 512x512; a crop of 256x256 was used for reconstruction as presented in the paper. How is tree growth rate linked to root functional traits in phylogenetically related poplar hybrids?

<p>Fine roots play a crucial role in soil nutrient and water acquisition, significantly contributing to tree growth. Fine roots with a high specific root length (SRL) and small diameter are often considered to help trees grow fast. However, inconsistencies in the literature do not provide a clear basis on the effect of root functional traits, such as SRL or root mass density (RMD), on tree growth rate in phylogenetically related trees. Our aim was to examine relationships between tree growth rate and root functional traits, using clones displaying different growth rates in a hybrid poplar plantation located in New Liskeard, ON, Canada. Fine roots (diameter &lt; 2 mm) samples were collected using soil cores at depths of 0&ndash;20, 20&ndash;40 and 40&ndash;60 cm, and analyzed for morphological, chemical and architectural traits. High SRL and thin fine roots were associated with the least productive clones, which is not consistent with the root economics spectrum (RES) theory. However, the most productive clone had larger fine root diameter and higher root lignin concentrations, probably reducing root construction and maintenance costs and C losses. Therefore, at the 0&ndash;20 and 20&ndash;40 cm depths, tree growth rates showed positive correlations with root diameter and root lignin concentrations, but negative correlations with SRL and root soluble compounds concentration. Increasing RMD at the 0&ndash;20 cm depth promoted tree growth rates, showing the importance of soil exploration in the topsoil for tree growth. We conclude that fine root variation does not always follow the RES hypothesis and argue that the rapid growth rate of trees may also be driven by fine root growth in diameter and mass in phylogenetically related trees.</p>

Metagenome-assembled genomes from Stordalen Mire, Sweden (2019) (MAGs from long-read, short-read, & hybrid assemblies)

<p>METHODS:</p> <p>Soil samples (6 total) were collected at the Stordalen Mire site in 2019 from two depths (1-5 &amp; 20-24 cm below ground) across three habitats (Palsa, Bog, and Fen). DNA was extracted based on the protocol described by&nbsp;<a href="http://dx.doi.org/10.17504/protocols.io.yxmvm244bg3p/v1">Li et al. (2024)</a>. For short reads, libraries were prepared at the Joint Genome Institute (JGI) with the KAPA Hyperprep kit, and sequenced with Illumina NovaSeq 6000. For long reads, libraries were prepared with the SMRTbell Express Template Prep Kit 2.0 (PacBio), then sequenced using PacBio Sequel IIe at JGI. PacBio data was processed at JGI to form filtered CCS (Circular Consensus Sequencing) reads.&nbsp;</p> <p>Assemblies were generated with short-only, long-only, and hybrid read sources: <strong>Short-only</strong> was assembled with <a href="https://www.ncbi.nlm.nih.gov/pmc/articles/PMC5411777/">metaSPAdes</a>&nbsp;(v3.15.4) using <a href="https://zenodo.org/records/10806928">Aviary</a> (v0.5.3) with default parameters. <strong>Long-only</strong> was assembled with&nbsp;<a href="https://www.nature.com/articles/s41592-020-00971-x">metaFlye</a>&nbsp;(v2.9-b1768) using&nbsp;<a href="https://zenodo.org/records/10806928">Aviary</a> (v0.5.3) with default parameters. <strong>Hybrid</strong> assembly was performed using <a href="https://zenodo.org/records/10806928">Aviary</a> v0.5.3 with default parameters. This involved a step-down procedure with long-read assembly through <a href="https://www.nature.com/articles/s41592-020-00971-x">metaFlye</a> (v2.9-b1768), followed by short-read polishing by <a href="https://genome.cshlp.org/content/27/5/737">Racon</a> (v1.4.3), <a href="https://journals.plos.org/plosone/article?id=10.1371/journal.pone.0112963">Pilon</a> (v1.24) and then Racon again. Next, reads that didn't map to high-quality metaFlye contigs were hybrid assembled with <a href="https://www.ncbi.nlm.nih.gov/pmc/articles/PMC5411777/">SPAdes (--meta option)</a> and binned out with <a href="https://peerj.com/articles/7359/">MetaBAT2</a> (v2.1.5). For each bin, the reads within the bin were hybrid assembled using <a href="https://journals.plos.org/ploscompbiol/article?id=10.1371/journal.pcbi.1005595">Unicycler</a> (v0.4.8). The high-coverage metaFlye contigs and Unicycler contigs were then combined to form the assembly fasta file. Genome recovery was performed using&nbsp;<a href="https://zenodo.org/records/10806928">Aviary</a> v0.5.3 with samples chosen for differential abundance binning by <a href="https://zenodo.org/records/10939393">Bin Chicken</a> (v0.4.2) using <a href="https://zenodo.org/records/7130825">SingleM metapackage S3.0.5</a>. This involved initial read mapping through <a href="https://zenodo.org/records/10531254">CoverM</a> (v0.6.1)&nbsp;using <a href="https://academic.oup.com/bioinformatics/article/34/18/3094/4994778">minimap2</a> (v2.18)&nbsp;and binning by <a href="https://peerj.com/articles/1165/">MetaBAT</a>, <a href="https://peerj.com/articles/7359/">MetaBAT2</a> (v2.1.5), <a href="https://www.nature.com/articles/s41587-020-00777-4">VAMB</a> (v3.0.2), <a href="http://doi.org/10.1038/s41467-022-29843-y">SemiBin</a> (v1.3.1), <a href="https://zenodo.org/records/10460259">Rosella</a> (v0.4.2), <a href="https://www.nature.com/articles/nmeth.3103">CONCOCT</a> (v1.1.0)&nbsp;and <a href="https://academic.oup.com/bioinformatics/article/32/4/605/1744462">MaxBin2</a> (v2.2.7). A subset of the EMARS dataset in MY24 and MY26 converted from the sigma-p hybrid coordinate to the pressure coordinate and a list of local dust storms detected during the MYs in western Arcadia Planitia

<p>This dataset includes a subset of EMARS' background mean data (Greybush et al., 2019) converted from the sigma-p hybrid coordinate to the pressure coordinate. Only MY24 and MY26 were used to generate the figures shown in Ogohara (submitted to JGR Planets).&nbsp;<br>Updates from the original EMARS are:</p> <ul> <li>The vertical coordinate has been converted from the sigma-p hybrid coordinate to the pressure coordinate.</li> <li>The variables expressing the Earth date (e.g., year, month, day, etc.) have been combined into one variable, earth_date.</li> <li>A new variable, emars_date, has been created from emars_sol and mars_hour.</li> </ul> <p>In addition, this dataset provides two lists of local dust storms events during MY24 and MY26 which were detected in western Arcadia Planitia using a deep learning-based method proposed by Ogohara and Gichu (2022). All three of the ostraca, M200249 (= Document A), M200250 (= Document B), and M200251 (= Document C) are preserved in their entirety, in the sense that the sherds, meant to serve as the canvas&nbsp;for the documents, were not broken when they were thrown out into the rubbish pit in the piscina.</p> <p>The photos uploaded here provide supplementary material for an article discussing the content of these ostraca.&nbsp;</p> <p>&nbsp;</p>
