Whole genome demographic models indicate divergent effective population size histories shape contemporary genetic diversity gradients in a montane bumble bee
<p>Understanding historical range shifts and population size variation provides important context for interpreting contemporary genetic diversity. Methods to predict changes in species distributions and model changes in effective population size (N<sub>e</sub>) using whole genomes make it feasible to examine how temporal dynamics influence diversity across populations. We investigate N<sub>e</sub> variation and climate-associated range shifts to examine the origins of a previously observed latitudinal heterozygosity gradient in the bumble bee <em>Bombus</em> <em>vancouverensis</em> Cresson (Hymenoptera: Apidae: <em>Bombus</em> Latreille) in western North America. We analyze whole genomes from a latitude-elevation cline using sequentially Markovian coalescent models of N<sub>e</sub> through time to test whether relatively low diversity in southern high-elevation populations is a result of long-term differences in N<sub>e</sub>. We use Maxent models of the species range over the last 130,000 years to evaluate range shifts and stability. N<sub>e</sub> fluctuates with climate across populations, but more genetically diverse northern populations have maintained greater Ne over the late Pleistocene and experienced larger expansions with climatically favorable time periods. Northern populations also experienced larger bottlenecks during the last glacial period which matched the loss of range area near these sites, however, bottlenecks were not sufficient to erode diversity maintained during periods of large N<sub>e</sub>. A genome sampled from an island population indicated a severe postglacial bottleneck, indicating that large recent post-glacial declines are detectable if they have occurred. Genetic diversity was not related to niche stability or glacial-period bottleneck size. Instead, spatial expansions and increased connectivity during favorable climates likely maintain diversity in the north while restriction to high elevations maintains relatively low diversity despite greater stability in southern regions. Results suggest genetic diversity gradients reflect long-term differences in N<sub>e</sub> dynamics and also emphasize the unique effects of isolation on insular habitats for bumble bees. Patterns are discussed in the context of conservation under climate change.</p>

Genetically encoded fluorescent glutamate indicators (iGluSnFRs) enable neurotransmitter release and diffusion to be visualized in intact tissue. Synaptic iGluSnFR signal time courses vary widely depending on experimental conditions, often lasting 10-100 times longer than the extracellular lifetime of synaptically released glutamate estimated with uptake measurements. iGluSnFR signals typically also decay much more slowly than the unbinding kinetics of the indicator. To resolve these discrepancies, here we have modeled synaptic glutamate diffusion, uptake and iGluSnFR activation to identify factors influencing iGluSnFR signal waveforms. Simulations suggested that iGluSnFR competes with transporters to bind synaptically released glutamate, delaying glutamate uptake. Accordingly, synaptic transporter currents recorded from iGluSnFR-expressing astrocytes in mouse cortex were slower than those in control astrocytes. Simulations also suggested that iGluSnFR reduces free glutamate levels in extrasynaptic spaces, likely limiting extrasynaptic receptor activation. iGluSnFR and lower-affinity variants nonetheless provide linear indications of vesicle release, underscoring their value for optical quantal analysis.
Pollinator-mediated indirect effects on plant fecundity revealed by network indices
<p>Indirect effects arise when one species influences how another species interacts with a third. Pollinator-mediated indirect effects are widespread in many plant communities and are often not restricted to plant species pairs. An analytical framework does not exist yet that allows for the evaluation of indirect effects through shared pollinators in a community context, as well as their consequences for plant fitness. We used network indices describing pollinator sharing to assess the extent to which plant species affect and are affected by others in a pollination network from a species-rich dune community. For 23 plant species, we explore how these indices relate to plant fecundity (seeds/flower) over two years. We further linked plant traits and indices to uncover functional aspects of pollinator-mediated indirect interactions. Species frequently visited by shared pollinators showed higher fecundity and exhibited traits that increase pollinator attraction and generalization. Conversely, species whose shared pollinators frequently visited other plants had lower fecundity and had more specialized traits. Thus, pollinator sharing benefited some species while others suffered reproductive disadvantages, consistent with competition. The framework developed here uses network tools to advance our understanding of how pollinator-mediated indirect interactions influence a species' relative reproductive success at the community-level.</p>

<p><span>Biodiversity monitoring is important to follow temporal changes of the environment. We examined whether acoustic indices can be used as a rapid and easy-to-apply tool for bird biodiversity estimation in one of the least changed European lowland forests – the Białowieża Forest.</span></p> <p><span>We collected soundscape recordings in early and late spring at 84 randomly chosen recording points. At each recording point, we analysed 72 1-min sound samples to evaluate how well acoustic indices predict bird species richness from the perspective of a single sound sample, single survey, and recording point, and how they follow the daily pattern of singing activity. For each 1-min sound sample, we prepared a list of vocalizing bird species and calculated three acoustic indices: Bioacoustic Index (BI), Acoustic Complexity Index (ACI), and Acoustic Diversity Index (ADI)</span>.</p> <p><span>We found that from the perspective of a single 1-min sound sample, BI best predicts the bird species richness, independently of time in the season but variably across the day, while ACI and ADI showed weaker and seasonally and daily variable dependency. The correlation between each index and the number of bird species was stronger in the early survey than in the late survey. All acoustic indices followed daily bird activity patterns, yet they provided greater values before the peak of the species richness estimated by manual spectrogram scanning and listening to recordings.</span></p> <p><span>We showed that acoustic indices correlate moderately to strongly with the bird species richness obtained by manual spectrogram scanning and listening to recordings by humans. Therefore, acoustic indices can be used as a tool for rapid estimation of bird biodiversity in temperate forests. However, daily and seasonal variation in effectiveness of acoustic indices should be taken into account in the analysis.</span></p>
Data from: Quantifying neighbour effects on tree growth: are common "competition" indices biased?
<p>1. Interactions among neighbouring plants are key determinants of plant growth. To characterise the cumulative effect of all neighbours on the growth of a focal plant, neighbourhoods are often described by 'competition' indices. Common competition indices calculate the summed size of neighbour plants (focal-independent index) whilst others include the summed ratio of the neighbour size relative to focal plant size (focal-dependent). A frequently overlooked statistical artifact is that focal-dependent indices may lead to biased estimates of neighbourhood effects on plant growth when growth is size-dependent.</p> <p>2. Here, we conduct a literature search to determine the most common index types used to explain neighbour effects on tree growth. We then assess the ability of two common index types – focal-dependent and focal-independent – to correctly infer neighbourhood effects in (1) observations of tree growth in an experimental forest in south-east Tasmania, Australia, and (2) an artificially created dataset where tree growth is unrelated to the neighbourhood.</p> <p>3. Both indices detected the competitive neighbourhood effect on tree growth observed in our own dataset but differed in their conclusion regarding neighbour effects in the simulated data. Despite the simulated dataset being generated so there was no relationship between tree growth and their neighbourhood, the focal-dependent index detected strong, competitive neighbourhood effects when intrinsic growth was incorrectly related to tree size. In contrast, when we considered the focal-independent index as the neighbourhood metric, we correctly did not detect any neighbourhood effects in the simulated data regardless of how size-dependent growth was described.</p> <p>4. <em>Synthesis</em>. 'Competition' indices are a useful method to characterise the cumulative neighbourhood effect on plant growth, however, we demonstrate that indices which include the size of the focal plant in their calculation can be biased by an inherent relationship between tree growth and initial size. Whilst this bias typically overstates the strength of competition in determining focal tree growth, we show that it can be mitigated by correctly describing intrinsic growth. We discuss the limitations of both index types, provide recommendations for performing statistical modelling, and outline how to check for accurate neighbour inference.</p>
