Supporting Information: Assessing the Social Dimension in Strategic Network Design for a Sustainable Development: The Case of Bioethanol Production in the EU
<p>Supporting Information S2 provides all parameters of the optimization model, both those associated with the social objective and hotspot functions of the study at hand, and those from the underlying model by Wietschel et al. (2021). To put the method of the study into perspective, it also gives an overview of referenced frameworks (GSLCAPO, SHDB, SDGs) and their categories, subcategories, and indicators. Furthermore, it includes detailed results for all social, environmental, and economic objective functions in all scenarios, and of the Pareto optimization. Lastly, the underlying data for all figures of the manuscript and Supporting Information S1 is provided.</p>
Nesokia is sister to Bandicota and are nested in Rattus phylogenetically, making Rat- tus paraphyletic. Tarsomys, Limnomys, and Diplothrix are also phylogenetically in Rat- tus, and the clade is in need of focused re- vision at the generic level. Nesokia bunnui was originally described as a separate ge-nus, Erythronesokia, because it is morphologically very distinctive from N. indica. Head—body 230-260 mm, tail 205-270 mm, ear 18-21 mm, hindfoot 49-58 mm; weight 519 g. The Long-tailed Bandicoot Rat is larger than the Short-tailed Bandicoot Rat (N. indica). Pelage is soft and woolly, interspersed with harsher coarse hair and long black hairs near mid-back. Dorsum is fawn to ocherous red, washed with purple or chestnuton darker individuals. Hairs are basally slate-gray and distally rufous, occasionally with whitish or black tips. Muzzle is drab. Sides arefawn, with gray edge toward venter. Venteris whitish, extending onto cheeks where the same pattern from gray to fawn to dorsal pelage occurs. Feet are large and robust, being light brown and well-furred dorsally. Claws are amber on forefeet and dull brown on hindfeet; pollux is extremely small. Ears are moderately long and brownish, with no hair internally. Tail is ¢.82-104% of head-body length and deep brownish drab, interspersed with visible white hair. Skull is large and robust, similarly to the Short-tailed Bandicoot Rat. Habitat. Informing the design of urban green and blue spaces through an understanding of European's usage and preferences
<p><span>In light of global climate change and the biodiversity crisis, making cities more resilient through an adjusted design of urban green and blue spaces is crucial. Nature-based solutions help address these challenges while providing opportunities for nature experiences, and providing cultural ecosystem services that support public health. The COVID-19 pandemic and its associated stressors highlighted the interrelated socio-ecological services provided by nature-based solutions like urban green and blue spaces. </span><span>This pan-European study therefore aimed to enhance the socio-ecological understanding of green and blue spaces to support their design and management. Using an online survey, green and blue space preferences, usage, and pandemic-related changes in greenspace visit and outdoor recreation frequencies were examined. </span><span>Greenspace visit and outdoor recreation frequencies were associated with respondents' (N=584 from 15 countries) geographic location, dominant type of neighborhood greenspace, and greenspace availability during the pandemic, but not greenspace perceptions or sociodemographic background. </span><span>Greenspace visit and outdoor recreation frequencies were generally high, however Southern Europeans reported lower greenspace visit and outdoor recreation frequencies both before and during the pandemic than Northern Europeans. Many Southern Europeans also reported having few neighborhood greenspaces and low greenspace availability during the pandemic. </span><span>The most common outdoor recreational activity among respondents before the pandemic was walking or running with the most frequently stated purpose of time spent outdoors being restorative in nature (i.e. relaxing or calming down). Most Europeans had positive perceptions of green and blue spaces with preferences for structurally diverse and natural or unmanaged green elements. </span><span>This highlights the importance of accessible green and blue spaces both in everyday life and during times of crisis. Stakeholders, their preferences, and regional and cultural differences should be included in the co-design of urban green and blue spaces to maximize their potential for both people and nature.</span></p>
Supplementary information for GIL: A python package for designing custom indexing primers
<p>Supplementary information for GIL: A python package for designing custom indexing primers. Final_Indexes.zip contains the output from GIL run with default parameters. The first plate of generated indexing primers were ordered and used to create 44 Illumina sequencing libraries. BCL files from a MiSeq Nano run of the 44 libraries were successfully demultiplexed with bcl2fastq using the sample sheets generated by GIL. Analysis of sequences that were not demultiplexed successfully to determine deletion frequency in index sequences can be found in demultiplexing_tests.zip, along with relevant fastq and stats files.</p>

Taxon and character sampling is central to phylogenetic experimental design yet we lack general rules. Goldman introduced a method to construct efficient sampling designs in phylogenetics, based on the calculation of expected Fisher information given a probabilistic model of sequence evolution. The considerable potential of this approach remains largely unexplored. In an earlier study, we applied Goldman's method to a problem in the phylogenetics of caecilian amphibians and made an a priori evaluation and testable predictions of which taxon additions would increase information about a particular weakly supported branch of the caecilian phylogeny by the greatest amount. Using mitogenomic and rag1 sequences (some newly determined for this study) from additional caecilian species we studied how information (both expected and observed) and bootstrap support varies as each new taxon is individually added, providing the first empirical test of specific predictions made using Goldman's method for phylogenetic experimental design. Our results empirically validate the top three (more intuitive) taxon addition predictions made in our previous study, but only information results validate unambiguously the fourth (less intuitive) prediction. This highlights a complex relationship between information and support, reflecting that each measures different things: information is related to the ability to estimate branch length accurately, and support to the ability to estimate the tree topology accurately. Thus, an increase in information may be correlated with but does not necessitate an increase in support Our results also provide the first empirical validation of the widely held intuition that additional taxa that join the tree proximal to poorly supported internal branches are more informative and enhance support more than additional taxa that join the tree more distally. Our work supports the view that adding more data for a single (well chosen) taxon may increase phylogenetic resolution and support in weakly supported parts of the tree without adding more characters/genes while illustrating that less well chosen taxon additions can have the opposite effect. Altogether our results corroborate that, although still underexplored, Goldman's method offers a powerful tool for experimental design in molecular phylogenetic studies. However, there are still several drawbacks to overcome, and further assessment of the method is needed in order to make it better understood, more accessible, and able to assess additions of multiple taxa.
