<p><strong>Overview</strong></p> <p>Aligned reads of the FANTOM5 CAGE data have been used after filtering (ones with mapping quality less than 20 or percent identity less than 85% were discarded) for general purpose, resulting in the data set consisting of only the reads aligned with confidence. The filtering process made possible to interpret the data without ambiguity, however it also limited interpretation of paralogous or duplicated regions within the genome. Here all of the 5'-ends of the CAGE read alignments, including the ones with low mapping quality, were counted. The counts in the individual profiles were aggregated and summed up. </p> <p>This data set is produced for mouse, in the same way to the one for human data set http://doi.org/10.5281/zenodo.1410835</p> <p> </p> <p><strong>Data files</strong></p> <p>The resulting data files are formatted as bigWig (https://genome.ucsc.edu/FAQ/FAQformat.html#format6.1). Data from: A splice mutation in the PHKG1 gene causes high glycogen content and low meat quality in pig skeletal muscle
Glycolytic potential (GP) in skeletal muscle is economically important in the pig industry because of its effect on pork processing yield. We have previously mapped a major quantitative trait loci (QTL) for GP on chromosome 3 in a White Duroc × Erhualian F2 intercross. We herein performed a systems genetic analysis to identify the causal variant underlying the phenotype QTL (pQTL). We first conducted genome-wide association analyses in the F2 intercross and an F19 Sutai pig population. The QTL was then refined to an 180-kb interval based on the 2-LOD drop method. We then performed expression QTL (eQTL) mapping using muscle transcriptome data from 497 F2 animals. Within the QTL interval, only one gene (PHKG1) has a cis-eQTL that was colocolizated with pQTL peaked at the same SNP. The PHKG1 gene encodes a catalytic subunit of the phosphorylase kinase (PhK), which functions in the cascade activation of glycogen breakdown. Deep sequencing of PHKG1 revealed a point mutation (C>A) in a splice acceptor site of intron 9, resulting in a 32-bp deletion in the open reading frame and generating a premature stop codon. The aberrant transcript induces nonsense-mediated decay, leading to lower protein level and weaker enzymatic activity in affected animals. The mutation causes an increase of 43% in GP and a decrease of>20% in water-holding capacity of pork. These effects were consistent across the F2 and Sutai populations, as well as Duroc × (Landrace × Yorkshire) hybrid pigs. The unfavorable allele exists predominantly in Duroc-derived pigs. The findings provide new insights into understanding risk factors affecting glucose metabolism, and would greatly contribute to the genetic improvement of meat quality in Duroc related pigs.

A Dataset Containing Tiny and Low Quality Images for Vehicle Classification
<p>This dataset contains 4800 tiny and low resolution vehicle images. The vehicles in the images are grouped in six classes: Bike, Car, Juggernaut, Minibus, Pickup, and Truck. Urban soil quality is being deteriorated even with low heavy metal levels: An arthropod-based multi-indices approach
<p><span>Urban-induced habitat conversion drastically changes soil life in a variety of ways. Soil sealing, human disturbance, habitat fragmentation, industrial and vehicular pollution are the main causes of urban soil degradation. Soil arthropods, as the most abundant and diverse group of soil fauna, are involved in many soil processes that are of great importance in maintaining soil health and multifunctionality. Nevertheless, soil quality is still mainly characterized by physical, chemical, and microbiological parameters.</span></p> <p><span>Here, we assessed and compared the biological soil quality in woody (REF: reference forest, REM: remnant forest) and non-woody (TURF: public turfgrass, and RUD: ruderal habitat) types of urban green spaces along a disturbance and management intensity gradient in the Budapest metropolitan area (Hungary), using community metrics and soil arthropod-based indicators. Vegetation cover and landscape characteristics of study sites were quantified through vegetation and urbanization indices, respectively. Basic soil properties, total and bioavailable concentrations of the main heavy metals (Cd, Co, Hg, Ni, Zn) were also measured. </span></p> <p><span>Acari, Collembola, and Hymenoptera (mainly Formicidae) were the most abundant groups. Litter-dweller taxa, particularly Protura, proved to be the most sensitive to urban disturbance. Representatives of Hemiptera, Diptera, Symphyla, and Pauropoda were common in low densities. Soil arthropod assemblages in RUD and TURF were more diverse taxonomically than in REM and REF sites. Although the integrated faunal indices showed no differences among soil habitat types, they provided different responses and, consequently, different information. Our findings demonstrated that the biological quality and arthropod community structure of soils were strongly impacted by soil C/N and heavy metal contamination. </span></p> <p><span>We found that low and moderate levels of pollution have adverse effects on edaphic fauna, suggesting biological degradation of soils, even below pollution limits. Nevertheless, more disturbed urban green spaces have been shown to play a significant role in maintaining belowground biodiversity, thereby soil functions.</span></p>
