Data from: Determining the phylogenetic and phylogeographic origin of highly pathogenic avian influenza (H7N3) in Mexico
Highly pathogenic (HP) avian influenza virus (AIV) H7N3 outbreaks occurred 3 times in the Americas in the past 10 years and caused severe economic loss in the affected regions. In June/July 2012, new HP H7N3 outbreaks occurred at commercial farms in Jalisco, Mexico. Outbreaks continued to be identified in neighbouring states in Mexico till August 2013. To explore the origin of this outbreak, time resolved phylogenetic trees were generated from the eight segments of full-length AIV sequences in North America using BEAST. Location, subtype, avian host species and pathogenicity were modelled as discrete traits upon the trees using continuous time Markov chains. A further joint analysis among segments was performed using a hierarchical phylogenetic model (HPM) which allowed trait rates (location, subtype, host species) to be jointly inferred across different segments. The complete spatial diffusion process was visualised through virtual globe software. Our result indicated the Mexico HP H7N3 originated from the large North America low pathogenicity AIV pool through complicated reassortment events. Different segments were contributed by wild waterfowl from different N. American flyways. Five of the eight segments (HA, NA, NP, M, NS) were introduced from wild birds migrating along the central North American flyway, and PB2, PB1 and PA were introduced via the western North American flyway. These results highlight a potential role for Mexico as a hotspot of virus reassortment as it is where wild birds from different migration routes mix during the winter.
Data from: Population of origin and environment interact to determine oomycete infections in spotted salamander populations
Spatial variation in disease risk in wild populations can depend both on environmental and genetic factors. Understanding the various contributions of each factor requires experimental manipulation of both the environment and genetic composition of populations under natural field conditions. We first examined natural patterns of oomycete composition and infection in the eggs of 13 populations of the spotted salamander Ambystoma maculatum. We then performed a fully factorial field transplant of the eggs of six populations to separate the contributions from population of origin and the environment on oomycete resistance in spotted salamanders. Among wild ponds, we found strong variation in oomycete infections in spotted salamander populations and differences in the composition of oomycete communities. In transplant experiments, salamander populations differed in their resistance to oomycete infections via a significant interaction between population of origin and environment. However, not all populations were locally adapted to local conditions. One population was significantly adapted to its home environment, and another one was significantly maladapted. These population effects could originate from differential adaptation of salamander populations to local oomycete communities or environmental conditions that mediate resistance, local adaptation and maladaptation of oomycetes to hosts, or from maternal transmission. Accounting for both environment and population of origin will often be necessary to understand disease dynamics in wild populations.
Phytogeographic origin determines Tropical Montane Cloud Forest hydraulic trait composition
<p>Tropical montane cloud forests (TMCF) have unique climatic conditions, which allow the coexistence of plant lineages with different phytogeographic origins from tropical versus temperate climates. Future climate projections suggest TMCFs will be subjected to increasing drought stress due to fog uplift and higher temperatures, possibly leading to tree mortality and local extinctions, and consequently changes in forest composition and functioning. Characterising community functional composition, trade-offs among traits and the drivers of community assembly is of utmost importance to improve our capacity to predict the response of montane plant communities to forecast climate change.</p> <p>Here, we aimed to test if species from different phytogeographic origins (i.e. tropical - evergreen x deciduous - and temperate) differ in drought vulnerability and how the co-existence of these groups change the hydraulic composition of TMCF`s. We used a framework based on measurements of key hydraulic traits (i.e. xylem embolism resistance, hydraulic safety margin, stomata control, turgor loss point, minimum water potential) of 16 dominant species (> 70% of the forest basal area) within a TMCF in the Atlantic Rain Forest Domain in southeast Brazil. We used community-weighted means to model whether removing each species group would change the community hydraulic functional composition.</p> <p>Temperate, tropical deciduous and tropical evergreen groups differ in their hydraulic functioning and these differences explain forest functional composition and taxa dominance. Temperate and tropical deciduous taxa were consistently more vulnerable hydraulically (i.e. lower safety margins and embolism resistance). The coexistence of different phytogeographic lineages is a key determinant of TMCF hydraulic composition. We also used models including phylogeny to evaluate the variation of hydraulic traits across Phytogeographic groups, and the results suggest some niche conservatism associated with plant hydraulic functioning.</p> <p>Our results provide evidence of the importance of species phytogeographic origin on TMCF functioning, and niche conservatism in the evolution of hydraulic traits. The higher drought vulnerability observed in temperate group might be a mechanistic explanation for the expansion of temperate taxa distribution to wetter places during past colder and drier climate. Thus, we suggest hydraulic functional traits may be useful to predict future dynamics of TMCFs under changing climatic conditions.</p>
A method for determining the origin of crude drugs derived from animals using MinION, a compact next-generation sequencer
<p><span>We evaluated whether MinION, an inexpensive, portable sequencer, can be applied for identifying the origin of crude drugs</span> <span>derived from animals</span><span>.</span><span> Standard and nonstandard crude drugs with different species of origin were examined. In addition, the standards mixed with nonstandard samples </span><span>were used</span><span>.</span><span> As a target gene, cytochrome c oxidase I was amplified and sequenced. The Fast mode results had a slightly lower match ratio than High-accuracy mode, but the animals of origin were correctly determined by BLAST for all samples. For antler velvet derived from <em>Rangifer tarandus</em>, even the sequences were aligned based on <em>Cervus elaphus</em>, the animal of origin was determined correctly. Minor contents could be detected from mixtures of two animals, if the mixtures contained at least 19:1 mtDNA when the coverage allele-fraction threshold was 0.05. By contrast, in Fast mode, two sequences could not be separated due to the low accuracy of the base-calling in each read. For field work, the species of origin of crude drugs could be identified, by only simple DNA extraction and library preparation. Therefore, MinION appears to be a convenient tool for identifying the origin of crude drugs derived from animals.</span></p>

Determining sugar and molasses origin by non-exchangeable hydrogen stable isotope of ethanol and carbon isotope ratio mass spectrometry
<p>This study explores the differentiation of sugar and molasses produced from sugar beet and cane, which are susceptible to fraudulent labeling due to differing production costs. The research aimed to authenticate these products by botanical origin using novel analytical techniques. Utilizing ethanol isotopic measurement–isotope ratio mass spectrometry (IRMS) for non-exchangeable hydrogen stable isotopes alongside carbon stable isotopes analysis through elemental analyzer–IRMS, the study accurately identified the origin of various sugar and molasses samples, pinpointed mislabeled goods, and determined the source of products with previously unknown provenance. These methods were also effective in revealing sugar and molasses adulteration and quantifying the extent of such fraud. The combined isotope analyses demonstrated their potential as robust tools for combating misrepresentation and adulteration in the sugar industry.</p>
Competing Technologies: Determining the Geographical Origin of Strawberries (Fragaria × ananassa) using laboratory based Near-Infrared Spectroscopy compared to a simple portable device
<p><span>The application and development of fast and simple screening methods for the authentication of foods has increased continuously in recent years. A widely used analytical technique is Fourier transform near-infrared spectroscopy (FT-NIR). Despite the simple application of FT-NIR analysis, the analyses are usually carried out on benchtop devices in the laboratory. However small, inexpensive and mobile NIR devices could be used on-site. Despite the simple use of FT-NIR analysis, the examinations are usually carried out on a stationary benchtop device in a laboratory. However, in order to be able to perform the application directly on site, the application of small, cost-effective and mobile NIR devices for food analysis is crucial. In this study, both, a benchtop NIR instrument and a handheld NIR device with a lower resolution and analyzed wavenumber range were applied for the differentiation of strawberries from different geographical origins. Distinguishing German and non-German strawberries using linear discriminant analysis (LDA) yielded an accuracy of 91.9 % and 84.0 % using the benchtop and the handheld devices, respec-tively. Relevant variables could be assigned to lipids, carbohydrates and proteins. Overall, our study demonstrated for the first time that analyzing the geographical origin of strawberries using NIR spectroscopy is also possible by means of a handheld device.</span></p>
