Positive correlation between Ammospiza caudacuta (Saltmarsh Sparrow) capture and productivity supports use of a novel rapid assessment monitoring protocol
<p>Salt marshes in the northeastern United States provide critical breeding habitat for tidal marsh specialist birds like the Saltmarsh Sparrow (Ammospiza caudacuta). The Saltmarsh Sparrow population has declined by nine percent annually, necessitating immediate conservation actions for this vulnerable species. However, estimating species vital rates across a large geographic region is logistically challenging and cost prohibitive. Therefore, we developed and tested a rapid assessment monitoring protocol focused on reproductive metrics to enhance future conservation planning.</p> <p>We used three years of intensive demographic data from 12 sites to estimate daily nest survival, nest period success, fledglings produced per female, and successful broods per female. We implemented the rapid assessment protocol co-located at intensive sites in the same years to estimate the number of captured females and juveniles. We used Pearson's correlation analyses to determine the association of intensive metrics with rapid metrics. We found that the sum of Saltmarsh Sparrow female and juvenile captures was positively correlated with daily nest survival, nest period success, fledglings produced per female, and successful broods per female. Our results demonstrate that fixed-effort mist-netting from our rapid assessment protocol is an informative and time-efficient sampling method that can aid in making informed management decisions related to Saltmarsh Sparrow conservation.</p>
Incorporating pyrodiversity into wildlife habitat assessments for rapid post-fire management: A woodpecker case study
<p>Spatial and temporal variation in fire characteristics – termed pyrodiversity – are increasingly recognized as important factors that structure wildlife communities in fire-prone ecosystems, yet there have been few attempts to incorporate pyrodiversity or post-fire habitat dynamics into predictive models of animal distributions and abundance to support post-fire management. We use the black-backed woodpecker – a species associated with burned forests – as a case study to demonstrate a pathway for incorporating pyrodiversity into wildlife habitat assessments for adaptive management. Employing monitoring data (2009–2019) from post-fire forests in California, we developed three competing occupancy models describing different hypotheses for habitat associations: (1) a static model representing an existing management tool, (2) a temporal model accounting for years since fire, and (3) a temporal-landscape model which additionally incorporates emerging evidence from field studies about the influence of pyrodiversity. Evaluating predictive ability, we found superior support for the temporal-landscape model, which showed a positive relationship between occupancy and pyrodiversity and interactions between habitat associations and years since fire. AbstractMonitoring marine resource exploitation is a key activity in fisheries science and biodiversity conservation. Since research surveys are time-consuming and costly, fishery-dependent data (i.e. derived directly from fishing vessels) are increasingly credited with a key role in expanding the reach of ocean monitoring. Fishing vessels may be seen as widely ranging data-collecting platforms, which could act as a fleet of sentinels for monitoring marine life, in particular exploited stocks. Here, we investigate the possibility of assessing catch composition of single hauls carried out by trawlers by applying DNA metabarcoding to the "slush" collected from fishing nets just after the end of hauling operations. We assess the performance of this approach in portraying β-diversity and examining the quantitative relationship between species abundances in the catch and DNA amount in the slush (reads counts generated by amplicon sequencing). We demonstrate that the assemblages identified using DNA in the slush mirror those returned by visual inspection of net content and detect a strong relationship between read counts and species abundances in the catch. We therefore argue that this approach could be upscaled to serve as a powerful source of information on the structure of demersal assemblages and the impact of fisheries.
Data from: Development of Diversity Arrays Technology markers as a tool for rapid genomic assessment in Nile tilapia, Oreochromis niloticus
The development of genomic markers is described for Nile tilapia, Oreochromis niloticus, using the Diversity Arrays Technology (DArT) genotype-by-sequencing platform. A total of 13 215 single nucleotide polymorphism (SNP) markers and 12 490 silicoDArT (dominant) markers were identified from broodstock of two selective breeding programs [Genetically Improved Farmed Tilapia (GIFT) strain from Malaysia and the Abbassa strain from Egypt]. Over 10 000 SNPs were polymorphic in either strain, and 2985 and 3087 showed strain-specific polymorphisms for the GIFT and Abbassa strains respectively. We demonstrate the potential utility of these markers for rapid genomic screening and use in breeding programs.
Assessing the feasibility of a rapid, high-volume cervical cancer screening program using HPV self-sampling and digital colposcopy in rural regions of Yunnan, China
<p>Objective: Implementation of a novel, rapid, high-volume, see-and-treat cervical cancer screening program utilizing self-swab HPV testing and digital colposcopy in underserved regions of Yunnan China.</p> <p>Design: 500-1000 women per day self-swabbed for high-risk HPV (hrHPV+). Four careHPVTM machines (Qiagen) were run simultaneously to test the specimens. All hrHPV+ patients were contacted the same day and digital colposcopy (DC) was performed with the EVA system (MobileODT). Digital images were obtained, and all suspected lesions were biopsied and then treated.</p> <p>Setting: Rural and underserved areas of the Yunnan province, Kunming municipality.</p> <p>Participants: 3600 women, mean age 50.2 years, who had never been screened for cervical cancer. The women were of the Yi, Hui, Dai, and Han ethnicities.</p> <p>Interventions: Cryotherapy was performed on all lesions suspicious for CIN1 and LEEP was performed on all lesions suspicious CIN2+. ECC was performed if the transformation zone was not fully visualized.</p> <p>Results: 216 women (6%) were hrHPV+. 168 underwent same-day colposcopy (23 CIN1, 17 CIN2+). DC was able to identify 15 of 16 (93.8%) CIN2+ lesions.</p> <p>Conclusions: Currently, China does not have national screening guidelines or services for cervical cancer. Only 20.7% of Chinese women reported having ever been screened.</p> <p>This study illustrates a cost- effective, rapid and practical strategy that can be used to screen-and-treat 400+ million Chinese women for cervical cancer. First, HPV self-sampling allows large numbers of women to be screened rapidly and inexpensively and only +hrHPV women require further evaluation. Digital colposcopy is then performed on +hrHPV women with a portable digital colposcope. The high-resolution images obtained during DC then facilitates appropriate same-day treatment as they are able to accurately distinguish between CIN1 and CIN2+ lesions. Additionally, DC adds little to the time and cost of screening and produces permanent images that can be used for documentation, quality control, and expert consultation via a secure cloud-based portal.</p>

1) Traditional biodiversity assessment is costly in time, money, and taxonomic expertise. Moreover, data are frequently collected in ways (e.g. visual bird lists) that are unsuitable for auditing by neutral parties, which is necessary for dispute resolution. 2) We present protocols for the extraction of ecological, taxonomic and phylogenetic information from bulk samples of arthropods. The protocols combine mass trapping of arthropods, mass-PCR amplification of the COI barcode gene, pyrosequencing, and bioinformatic analysis, which together we call 'metabarcoding.' 3) We construct seven communities of arthropods (mostly insects) and show that it is possible to recover a substantial proportion of the original taxonomic information. We further demonstrate, for the first time, that metabarcoding allows for the precise estimation of pairwise community dissimilarity (beta diversity) and within-community phylogenetic diversity (alpha diversity), despite the inevitable loss of taxonomic information inherent to metabarcoding. 4) Alpha and beta diversity metrics are the raw materials of ecology and the environmental sciences, facilitating assessment of the state of the environment with a broad and efficient measure of biodiversity.
