QTL mapping for seedling and adult plant resistance to stripe and leaf rust in two winter wheat populations

<p><span>The two recombinant inbred lines (RIL) populations developed by crossing Almaly × Avocet S (206 RILs) and Almaly × Anza (162 RILs) were used to detect the novel genomic regions associated with adult plant resistance (APR) and seedling or all-stage resistance (ASR) to yellow rust (YR) and leaf rust (LR). Both the populations were evaluated for YR APR in two environments (2018 and 2019) and LR APR in three environments (2018, 2019, and 2020) in the Anza population and two environments (2018 and 2019) in the Avocet population; both the populations were phenotyped for one environment during 2020 for LR and YR ASR and genotyped using high throughput DArTseq technology. A set of 51 QTLs including 22 for YR APR, nine for LR APR, nine for YR ASR, and 11 for LR ASR were identified. Also, a set of 13 stable QTLs including nine QTLs (<em>QYR-APR-2A.1, QYR-APR-2A.2, QYR-APR-4D.2, QYR-APR-1B, QYR-APR-2B.1, QYR-APR-2B.2, QYR-APR-3D, QYR-APR-4D.1, </em>and<em> QYR-APR-4D.2</em>) for YR APR and four QTLs (<em>QLR-APR-4A, QLR-APR-2B, QLR-APR-3B, </em>and<em> </em></span><em>QLR-APR-5A.2</em>) <span>for LR APR were identified. </span><span>In silico analysis revealed that the key putative candidate genes such as <em>Cytochrome P450</em></span><em><span>, Protein kinase-like domain superfamily</span><span>, Zinc-binding ribosomal protein</span><span>, SANT/Myb domain</span><span>, WRKY transcription factor</span><span>, Nucleotide-sugar transporter,</span></em><span> and <em>NAC</em> </span><em><span>domain superfamily</span></em><span> were in the QTL regions and involved in the regulation of host response towards the pathogen infection. </span><span>The stable QTLs identified in this study are useful for developing rust-resistant varieties through marker-assisted selection (MAS).</span></p>

A point mutation and large deletion at the candidate avirulence locus AvrMlp7 in the poplar rust fungus correlate with poplar RMlp7 resistance breakdown

<p>Several studies reported the rapid evolution of avirulence (<i>Avr</i>) genes to escape <i>R</i>-mediated plant immunity and identified a variety of mechanisms leading to virulence. The poplar rust fungus <i>Melampsora larici-populina</i> is the most damaging pathogen of poplars. A major adaptive event occurred in 1994 with the breakdown of <i>RMlp7</i> resistance gene in poplar. Population genomics studies identified a locus in the genome of <i>M. larici-populina</i>, which likely corresponds to the <i>AvrMlp7</i> candidate avirulence gene. We used a population genetics approach combined with dedicated qPCR assays on a comprehensive set of 281 isolates, covering 27 years (encompassing the resistance breakdown event), to validate the candidate locus and to assess its polymorphism. We found two mechanisms, a point mutation and a deletion, that allowed the pathogen to escape <i>RMlp7</i>-mediated resistance. Six diploid genotypes were thus characterized at the candidate locus (three avirulent and three virulent). In addition, a temporal analysis revealed that the two virulence alleles pre-existed (harboured as avirulent heterozygous genotypes) since the early samplings and were found in association (as virulent genotypes) at the time of the resistance breakdown.These molecular analyses were complemented by a population genetic analysis of those temporal samples, using 22 microsatellite markers.</p>

R/QTL datasets for fusiform rust resistance QTL mapping

<p>Fusiform rust disease, caused by the endemic fungus <i>Cronartium quercuum</i> f. sp. <i>fusiforme</i>, is the most damaging disease affecting economically important pine species in the southeast United States. In this report, we detail the genomic localization and sequence-level discovery of candidate race-nonspecific broad-spectrum fusiform rust resistance genes in <i>Pinus taeda </i>L. Two full-sib families, each with ~1000 progeny, were challenged with a complex inoculum consisting of over 150 pathogen isolates. High-density linkage mapping revealed three QTL distributed on two linkage groups. The two QTL on linkage group 2 were additive with respect to their effects on the probability of disease outcome. All three QTL were validated using a population of 2057 cloned pine genotypes in a six-year-old multi-environmental field trial. As a complement to the QTL mapping approach, bulked segregant RNAseq analysis revealed a small number of candidate nucleotide binding leucine rich repeat genes harboring SNP significantly associated with disease resistance. The results of this study demonstrate that single qualitative resistance genes can confer effective resistance against genetically diverse mixtures of an endemic pathogen.</p>

Coffee Leaf Rust monitoring data on Hawaii Island

<p><span>CLR was detected in Hawaii for the first time in 2020 and quickly spread across the state. We initiated a CLR monitoring program in Kona, West Hawaii Island to track the spread of this new invasive disease across a broad elevational gradient. The goals of the program were to assist growers in the early detection of CLR, to characterize patterns of disease incidence across the region, and to collect information on farm agronomics, management practices, and costs to apply fungicides, all of which can be used to develop IPM strategies for this pathogen. We monitored 30 coffee lots in Kona, located between 204 and 875 m elevation. Average CLR incidence remained below 4% early in the season and increased to 36% during harvest. We observed no significant difference in CLR incidence between low-, mid- and high-elevation farms. A significant reduction in the number of leaves per branch was observed at the end of the harvest season, and a significant negative correlation was found between the number of leaves per branch and maximum CLR severity. Mean disease incidence and mean severity were observed to have a significant positive correlation. Incidence increased above threshold levels (5%) despite most growers applying preventative fungicides 3-10 times throughout the season, suggesting that improved coverage and timing of applications is needed along with the addition of systemic fungicides. Our study provides the first insights into CLR disease patterns under the unique and variable conditions under which Hawaiian coffee is grown and will aid in the development of IPM programs that can be used to sustain Hawaii's coffee industry under this new threat. </span></p>

<div class="page"> <div class="section"> <div class="layoutArea"> <div class="column"> <p>Trilobites with appendages from the Rust Formation of New York State were discovered in the 1870s and represent one of the earliest known cases of exceptional preservation of non- biomineralized tissues. The Rust Formation trilobites feature three-dimensionally preserved walking legs and delicate respiratory lamellae, but the mechanism behind their fossilization remains unknown. Here we show that after burial, carcass decay produced framboidal pyrite, while fibrous calcite precipitated on the visceral side of the body, followed by the widespread formation of sparry calcite crystal replicating non-biomineralized morphological features. Trilobites and co-occurring calcite veins show no chemical or petrographic differences, rejecting the hypothesis that exceptional preservation was caused by a local microenviron- ment within enrolled trilobites. These results suggest that fine-grained sediment provided support for the appendages and facilitated their fossilization through calcite replacement. Our findings carry broader implications for understanding the exceptional three-dimensional preservation of animal Paleozoic body fossils through calcite casts.</p> </div> </div> </div> </div>
