Molecular architecture of nucleosome remodeling and deacetylase sub-complexes by integrative structure determination
<p>Drawing on information from SEC-MALLS, DIA-MS, XLMS, negative-stain EM, X-ray crystallography, NMR spectroscopy, secondary structure predictions, and homology models, we applied Bayesian integrative structure determination to investigate the molecular architecture of three NuRD sub-complexes: MTA1-HDAC1-RBBP4 (MHR), MTA1<sup>N</sup>-HDAC1-MBD3<sup>GATAD2CC</sup> (MHM), and MTA1-HDAC1-RBBP4-MBD3-GATAD2A (NuDe). The present dataset pertains to the results of this study.</p>

Climate and plant structure determine the spatiotemporal butterfly distribution in a tropical mountain
Mountains are among the most powerful natural gradients for testing ecological and evolutionary responses of biota to environmental influences because differences in climate and plant structure occur over short spatial scales. We describe the spatiotemporal distribution patterns and drives of fruit-feeding butterfly diversity on the mountaineous region of Serra do Cipó, Minas Gerais, Brazil. Seven elevations from 822 to 1388 m were selected for evaluating the effects of abiotic factors and vegetation characteristics on butterfly diversity. A total of 44 fruit-feeding butterfly species were recorded in a two-years study. Species richness (local and regional) of fruit-feeding butterflies decreased with increasing elevation. The interaction between temperature or humidity and precipitation influenced the abundance and β-diversity of butterflies in the altitudinal gradient, while β-diversity decreased with increasing plant richness. Butterfly richness (local and regional) and β-diversity varied with the sampling period, with fewer species in July (2012 and 2013), dry period, as expected for Neotropical insects. β-diversity in space and time was due to species replacement (turnover), indicating that butterfly composition differs throughout the mountain and over time. In summary, climate and plant richness largely influenced butterfly diversity in the altitudinal gradient. Climatic changes in conjunction with increasing anthropic impacts in mountainous regions of southeast Brazil will likely influence the community of mountaintop butterflies in Espinhaço Mountain Range.
The structural determinants of PH domain-mediated regulation of Akt revealed by segmental labeling
<p>Akt is a critical protein kinase that governs cancer cell growth and metabolism. Akt appears to be autoinhibited by an intramolecular interaction between its N-terminal pleckstrin homology (PH) domain and kinase domain, which is relieved by C-tail phosphorylation, but the precise molecular mechanisms remain elusive. Here we use a combination of protein semisynthesis, NMR, and enzymological analysis to characterize structural features of the PH domain in its autoinhibited and activated states. We find that Akt autoinhibition depends on the length/tension of the PH-kinase linker. We identify a role for a dynamic short segment in the PH domain that appears to regulate autoinhibition and PDK1-catalyzed phosphorylation of Thr308 in the activation loop. We determine that Akt allosteric inhibitor MK2206 drives distinct PH domain structural changes compared to baseline autoinhibited Akt. These results highlight how the conformational plasticity of Akt governs the delicate control of its catalytic properties.</p>
Data from: Changes in age-structure over four decades were a key determinant of population growth rate in a long-lived mammal
<p>1. A changing environment directly influences birth and mortality rates, and thus population growth rates. However, population growth rates in the short-term are also influenced by population age-structure. Despite its importance, the contribution of age-structure to population growth rates has rarely been explored empirically in wildlife populations with long-term demographic data.</p> <p>2. Here, we assessed how changes in age-structure influenced short-term population dynamics in a semi-captive population of Asian elephants (Elephas maximus).</p> <p>3. We addressed this question using a demographic dataset of female Asian elephants from timber camps in Myanmar spanning 45 years (1970-2014). First, we explored temporal variation in age-structure. Then, using annual matrix population models, we used a retrospective approach to assess the contributions of age-structure and vital rates to short-term population growth rates with respect to the average environment.</p> <p>4. Age-structure was highly variable over the study period, with large proportions of juveniles in the years 1970 and 1985, and made a substantial contribution to annual population growth rate deviations. High adult birth rates between 1970-1980 would have resulted in large positive population growth rates, but these were prevented by a low proportion of reproductive-aged females.</p> <p>5. We highlight that an understanding of both age-specific vital rates and age-structure is needed to assess short-term population dynamics. Furthermore, this example from a human-managed system suggests that the importance of age-structure may be accentuated in populations experiencing human disturbance where age-structure is unstable, such as those in captivity or for endangered species. Ultimately, changes to the environment drive population dynamics by influencing birth and mortality rates, but understanding demographic structure is crucial for assessing population growth.</p>
Host spatial structure and disperser activity determine mistletoe infection patterns
<p><span>What processes and factors are responsible for species distribution are long-standing questions in ecology and a key element for conservation and management. Mistletoes provide the opportunity to study a forest species whose occurrence is expected to be constrained by multiple factors as a consequence of their life form. We studied the mistletoe <i>Tristerix corymbosus</i> (Loranthaceae) on its most common hosts species in northwest Patagonia. The seeds of this mistletoe are almost exclusively dispersed by the small arboreal and endemic marsupial <i>Dromiciops gliroides</i> (Microbiotheridae). We assessed the underlying causes of plant spatial patterns through point pattern analysis and we used different variables that characterize the neighborhood around each host to analyze the relative effect of host availability, potential for disperser movement, and canopy light conditions. We found that potential hosts were strongly aggregated and that the three most common host species were distributed independent of each other. Considering all host species together, infected and non-infected host were individually aggregated but segregated from each other. The aggregated pattern of infected hosts could be explained in part by the template of potential hosts distribution, but was subsequently modulated by the activity of the mistletoe disperser. Potential for disperser movement, the proximity to reproductive mistletoes and habitat complexity, increased mistletoe infection probability. However, neighboring host availability decreased mistletoe infection probability, and tree DBH (used as surrogate for light conditions) had no detectable effect. Our results suggested that the distribution of mistletoe infection was determined by the structure of potential host populations and by the marsupial disperser activity. Compared to bird dispersed mistletoes, the scale of the infection was smaller and the proximity to reproductive mistletoes and habitat complexity were important for seed arrival and infection. The interplay between landscape structure and disperser activity determine the spatial structure of mistletoe future generations. </span></p>
Data from: Disturbance-mediated consumer assemblages determine fish community structure and moderate top-down influences through bottom-up constraints
<ol> <li>Disturbance is a strong structuring force that can influence the strength of species interactions at all trophic levels, but controls on the contributions to community structure of top-down and bottom-up processes across such gradients remain poorly understood. Changes in the composition of predator and consumer assemblages, and their associated traits, across gradients of environmental harshness (e.g., flooding) are likely to be a particularly important influence on the strength of top-down control and may drive bottom-up constraints.</li> <li>We examined how consumers with particular traits, and the predators that consumed them, varied across a gradient of stream flooding disturbance and used experiments to assess the predation impact on those contrasting consumer communities (ultimately quantifying how flood disturbance altered the strength of top-down control).</li> <li>Consumer community composition and mobility were strongly related to flood disturbance; the biomass and drift of protected primary consumers (i.e., those with morphological defences) decreased with increasing flood disturbance. Predatory fish species had different disturbance niches, and path analysis identified that both direct flood-disturbance effects and indirect bottom-up constraints of flood-disturbance on consumers influenced predatory fish composition and biomass. Fishes generally fed most effectively on consumer types associated with their particular niche, but all fishes were strongly size-selective when feeding on protected consumers. Although protected consumers did not grow large enough to escape predation, an <i>in situ </i>experiment showed protected consumers were at a reduced risk of predation as disturbance increased compared to unprotected consumers.</li> <li>Overall, top-down control declined with flood disturbance, but the effect depended on consumer traits. Predatory fishes were only capable of exerting top-down control on protected consumers in benign habitats but impacted unprotected consumers across a larger range of the disturbance gradient. Collectively our findings suggest that a shift towards a more disturbed state will probably result in reduced predator impacts and a weakening of top-down control. Moreover, predicted increases in the frequency and intensity of climatic events causing disturbance, such as flooding, are likely to result in a community shift that disproportionately impacts protected consumers and the predators that utilise them as prey through the subsequent bottom-up constraints.</li> </ol>
Data from: Seasonality determines patterns of growth and age structure over a geographic gradient in an ectothermic vertebrate
<p>Environmental variation connected with sea- sonality is likely to affect the evolution of life-history strategies in ectotherms, but there is no consensus as to how important life-history traits like body size are influ- enced by environmental variation along seasonal gradients. We compared adult body size, skeletal growth, mean age, age at first reproduction and longevity among 11 common frog (<em>Rana temporaria</em>) populations sampled along a 1,600-km-long latitudinal gradient across Scandinavia. Mean age, age at first reproduction and longevity increased linearly with decreasing growth season length. Lifetime activity (i.e. the estimated number of active days during life-time) was highest at mid-latitudes and females had on average more active days throughout their lives than males. Variation in body size was due to differences in lifetime activity among populations—individuals (especially females) were largest where they had the longest cumula- tive activity period—as well as to differences between populations in skeletal growth rate as determined by skel- etochronological analyses. Especially, males grew faster at intermediate latitudes. While life-history trait variation was strongly associated with latitude, the direction and shape of these relationships were sex- and trait-specific. These context-dependent relationships may be the result of life- history trade-offs enforced by differences in future reproductive opportunities and time constraints among the populations. Thus, seasonality appears to be an important environmental factor shaping life-history trait variation in common frogs.</p>
Identification of structural and regulatory cell-shape determinants in Haloferax volcanii
<p>Archaea are key players in various processes, yet little is known about their cell biology, including cell-shape determination. <em>Haloferax volcanii</em> is a haloarchaeon that can form both rod- and disk-shaped cells, depending on growth conditions. In this study, we used proteomics, genetics, and live-cell imaging to identify mutants that are defective in rod or disk formation. Diverse proteins were implicated to be important for cell-shape determination, including predicted transporters, transducers, signaling molecules, and transcriptional regulators. We identified and phenotypically characterized two deletion strains, strains missing rod-determining factor A (RdfA) and disk-determining factor A (DdfA), which are required for rod and disk formation, respectively. We also identified an actin homolog, volactin, which we characterized with live-cell imaging and determined to be dynamic and important for disk-shape determination.<br><br>This Zenodo project includes the CellProfiler pipeline (.cpproj file) used for analyzing and quantifying cell-shape images. Additionally, the cell-shape images taken during the proteomics sample collection (comparing H53, ∆<em>rdfA</em>, and ∆<em>ddfA </em>at early- and late-log growth phases) are provided.
