Data for: Increasing plant group productivity through latent genetic variation for cooperation

<p>Historic yield advances in the major crops have to a large extent been achieved by selection for improved productivity of groups of plant individuals such as high-density stands. Research suggests that such improved group productivity depends on &ldquo;cooperative&rdquo; traits (e.g., erect leaves, short stems) that &ndash; while beneficial to the group &ndash; decrease individual fitness under competition. This poses a problem for some traditional breeding approaches, especially when selection occurs at the level of individuals, because &ldquo;selfish&rdquo; traits will be selected for and reduce yield in high-density monocultures. One approach, therefore, has been to select individuals based on ideotypes with traits expected to promote group productivity. However, this approach is limited to architectural and physiological traits whose effects on growth and competition are relatively easy to anticipate.</p> <p>Here, we developed a general and simple method for the discovery of alleles promoting cooperation in plant stands. Our method is based on the game-theoretical premise that alleles increasing cooperation benefit the monoculture group but are disadvantageous to the individual when facing non-cooperative neighbors. Testing the approach using the model plant <em>Arabidopsis thaliana</em><em>, </em>we found a major effect locus where the rarer allele was associated with increased cooperation and productivity in high-density stands. The allele likely affects a pleiotropic gene, since we find that it is also associated with reduced root competition but higher resistance against disease. Thus, even though cooperation is considered evolutionarily unstable except under special circumstances, conflicting selective forces acting on a pleiotropic gene might maintain latent genetic variation for cooperation in nature. Such variation, once identified in a crop, could rapidly be leveraged in modern breeding programs and provide efficient routes to increase yields.</p>

Relative density variations of common vole population based on index transect, Septfontaines - Le Souillot, France (1990-2000)

<p>Transects were walked from village to village along a transect line. Common vole (<em>Microtus arvalis</em>) activity indices were recorded in every ten pace interval from October 1990 to April 2000. In 2014, the geographical coordinates of each interval has been computed by spatial interpolation based on georeferenced maps. Therefore, users must be aware that individual locations of intervals are unprecise, but not the general bearing of the transect in the landscape and interval succession. Data to reproduce analysis in "Systematic analysis of transcriptional and epigenetic effects of genetic variation in Kupffer cells enables discrimination of cell intrinsic and environment-dependent mechanisms"

<p>Here you can find the datasets necessary to reproduce all analyses described in the Glass lab paper by <a href="https://www.biorxiv.org/content/10.1101/2022.09.22.509046v1">Bennett et al</a>. The python and R code for reproducing analysis and figures can be found on our linked&nbsp;<a href="https://github.com/HunterBennett/KupfferCell_NaturalGeneticVariation">github repository.</a></p> <p>Briefly, this paper explores the effect of natural genetic variation&nbsp;<em>in vivo</em>, using Kupffer cells as a model cell type. We collect and analyze transcriptional and epigenetic data (ATAC-seq, H3K27Ac ChIP-seq) to identify putative&nbsp;<em>trans</em>&nbsp;regulators driving differential gene expression across inbred strains of mice. Additionally, we provide evidence that&nbsp;<em>trans</em>&nbsp;effects control a majority of strain differential genes at homeostasis while&nbsp;<em>cis</em>&nbsp;effects dominate the transcriptional response to an external signal (lipopolysaccharide).</p> <p>References:</p> <p>Hunter Bennett, Ty D. Measuring the counterion cloud of soft microgels using SANS with contrast variation

<p>The behavior of microgels and other soft and compressible colloidal particles depends on particle concentration in ways that are absent in their hard-particulate counterparts.&nbsp;For instance, poly-N-isopropylacrylamide (pNIPAM) microgels can spontanously deswell and reduce suspension polydispersity at high concentrations.&nbsp;Despite the pNIPAM network in these microgels is uncharged, the key to understand this distinct behavior relies on the existence of peripheric charged groups, which provide stability when deswollen, and the associated counterion cloud. When in close proximity, clouds of different particles overlap, effectively freeing the associated counterions, which are then able to exert an osmotic pressure that can potentially cause the microgels to change size.&nbsp;Up to to now, however, no direct measurement of such an ionic cloud exists, perhaps even for hard colloids, where it is referred to as electric double layer.&nbsp;Here, we use small-angle neutron scattering with contrast variation with different ions to isolate the change in the form factor directly related to the counterion cloud and obtain its radius and width.&nbsp;Our results highlight that modeling of microgel suspensions must unavoidably and explicitly consider the presence of this cloud, which is present for nearly all microgel particles synthesized today.</p>

Spatiotemporal variation in internal phosphorus loading, sediment characteristics, water column chemistry, and thermal mixing in a hypereutrophic reservoir in southwest Iowa, USA (2019-2020)

The primary aim of the data product is to quantify seasonal and spatial variation in sediment phosphorus fluxes in a temperate reservoir and evaluate mechanisms responsible for instances of elevated sediment phosphorus release. We studied Green Valley Lake, a hypereutrophic reservoir in southwest Iowa, USA, from 2019 to 2020. We measured sediment phosphorus flux rates and potential explanatory variables at three sites along the longitudinal gradient of the reservoir over six sampling events during winter and summer stratification as well as mixing events in the spring, summer, and fall. Ex situ sediment core incubations were used to measure sediment P release rates under ambient temperature and dissolved oxygen conditions. Explanatory variables measured included sediment phosphorus chemistry, sediment physical characteristics, epilimnetic and hypolimnetic nutrient concentrations, and thermal stratification patterns. These data will be used to identify mechanisms driving hot spots and hot moments of sediment phosphorus release, which will contribute to our understanding of how areas of lakebed and times of the year can disproportionately influence whole-lake water chemistry.

Regional and local variation in chemical, structural, and physical leaf traits for tree species in the northeastern United States, 2016-2023.

This dataset is a compilation of leaf trait measurements for 25 different Northern American tree species in the northeastern United States collected between 2016 and 2023 by the Terrestrial Ecosystems Analysis Lab at the University of New Hampshire. Currently, this dataset contains measurements for 2,006 samples across 18 chemical, physical, and structural traits. Measured traits include stable isotopes for carbon (C) and nitrogen (N), chlorophyll estimates, leaf and petiole dimensions, and leaf and petiole water content. Traits have been measured at plots spanning a wide range of latitude, longitude, elevation, and forest types. A simple table containing these plot descriptions has been included. Additional leaf physiological and optical traits have been measured concurrently on many of these samples and have been or will be published separately. This is a continuous dataset that will be updated on an as needed basis.

Stomatal Distribution and Post-fire Recovery: Intra- and Interspecific Variation in Plants of the Pyrogenic Florida Scrub, 2023-2024

Premise of the study: Amphistomy is the presence of stomata on both leaf surfaces. This distribution of stomata can increase photosynthesis, but is relatively infrequent, which is often attributed to high costs such as water loss. This study takes place in the Florida scrub- a hot, dry, shrub-dominated habitat that naturally experiences fire. However, decades of anthropogenic suppression and the reintroduction of controlled burns has created varied fire regimes across the region. In this study, we investigated the links between amphistomy and fire by determining (1) how common the trait is in this habitat, and (2) within-species variation before and after experimental fire, and across a time-since-fire gradient (0.25 - 50 years). Methods: We (1) surveyed 116 plant species across scrub habitats for amphistomy presence, and (2) experimentally and observationally investigated intraspecific variation in stomatal traits in response to fire for two post-fire resprouting species of palmetto, Serenoa repens and Sabal etonia (Arecaceae). Key results: Amphistomy was present in 62.9% of all surveyed species and 85.7% of post-fire obligate reseeders, suggesting amphistomy may be beneficial in this group and in the Florida scrub conditions. The stomatal ratio (upper/total stomatal density) was generally stable in response to fire. Stomatal density decreased following fire in S. etonia, with both species experiencing high variation in the post-fire years. Conclusions: Amphistomy is common in this habitat and relatively stable within species in response to fire, while stomatal density responds plastically during postfire regrowth.

Geographical variation in vegetative growth and sexual reproduction of the invasive Spartina alterniflora in China

We studied patterns in vegetative growth and sexual reproduction of introduced S. alterniflora at 22 sites at 11 geographic locations over a latitudinal gradient of ~2000 km from Tanggu (39.05 °N, high latitude) to Leizhou (20.90 °N, low latitude) in China. We further evaluated the basis of phenotypic differences by growing plants from across the range in a common garden for 2 growing seasons. We found distinct latitudinal clines in plant height, shoot density, and sexual reproduction across latitude. Some traits exhibited linear relationships with latitude; others exhibited hump-shaped relationships. We identified correlations between plant traits and abiotic conditions such as mean annual temperature, growing degree days, tidal range, and soil nitrogen content. However, geographic variation in all but one trait disappeared in the common garden, indicating that variation largely due to phenotypic plasticity. Only a slight tendency for latitudinal variation in seed set persisted for two years in the common garden, suggesting that plants may be evolving genetic clines for this trait. Note that these data were collected as part of a National Natural Science Foundation of China (NSFC) funded study led by Yihui Zhang in collaboration with GCE-LTER.

SMP01 Spatial variation of soil microbial processes under Cornus drummondii shrubs of varying size at Konza Prairie, 2017

Soil was collected from multiple locations under individual Cornus drummondii shrub islands of varying size to measure within-shrub heterogeneity in soil microbial processes. Soil chemistry (Total C, Total N, extractable inorganic N, extractable P, and organic matter cotent), microbial biomass C and N, and potential extracellular enzymatic activity of β-glucosidase, phosphatase, NAG-ase, and LAP-ase were measured. Potential carbon mineralization and the isotopic composition of respired soil carbon was measured over a 77-day laboratory incubation.

We conducted a “home vs. away” plant-soil feedback greenhouse experiment using two C3 grass species (Bromus inermis and Pascopyrum smithii) grown in soil collected from Konza Prairie. We used a closed-circuit CO2 trapping method and isotopic analysis to differentiate between root-derived and SOM-derived CO2 production. We investigated how soil chemistry and soil bacterial communities differed in soils with a history of B. inermis vs soils with a history of P. smithii.

Does the River Continuum Concept apply on a tropical island? Longitudinal variation in a Puerto Rican stream

We examined whether a tropical stream in Puerto Rico matched predictions of the River Continuum Concept (RCC) for macroinvertebrate functional feeding groups (FFGs). Sampling sites for macroinvertebrates, basal resources, and fishes ranged from headwaters to within 2.5 km of the fourth-order estuary. In a comparison to a model temperate system where RCC predictions generally held, we used catchment area as a measure of stream size in order to examine truncated RCC predictions (i.e., cut off to correspond to the largest stream size sampled in Puerto Rico). Despite dominance of generalist freshwater shrimps, which use more than one feeding mode, RCC predictions held for scrapers, shredders, and predators. Collector-filterers showed a trend opposite that predicted by the RCC, but patterns in basal resources suggest that this is consistent with the central RCC theme: longitudinal distributions of FFGs follow longitudinal patterns in basal resources. Alternatively, the filterer pattern may be explained by fish predation affecting distributions of filter-feeding shrimp. Our results indicate that the RCC generally applies to running waters on tropical islands. However, additional theoretical and field studies across a broad array of stream types should examine whether the RCC needs to be refined to reflect the potential influence of top-down trophic controls on FFG distributions. A Corpus of Biblical Names in the Greek New Testament to Study the Additions, Omissions, and Variations across Different Manuscripts

<p>The analysis of textual variants of verses in the Ancient Greek New Testament across different manuscripts has mainly been done by close reading with manual effort. With the increasing number of transcriptions of the different manuscripts, quantitative analyses (so-called distant reading) can be used to search for patterns of omission, addition, or other variations, to formulate novel hypotheses to be investigated by close reading. In this work, we present a corpus of biblical names including spelling variation and inflections and their mentions in the transcriptions of the Ancient Greek New Testament.</p>
