<p>This is a collection of video and data sets supplementing paper `On Boolean gates in fungal colony&#39;</p> <p>Abstract:&nbsp;</p> <p>A fungal colony maintains its integrity via flow of cytoplasm along mycelium network. This flow, together with possible coordination of mycelium tips propagation, is controlled by calcium waves and associated waves of electrical potential changes. We propose that these excitation waves can be employed to implement a computation in the mycelium networks. We use FitzHugh-Nagumo model to imitate propagation of excitation in &nbsp;a single colony of Aspergillus niger. Boolean values are encoded by spikes of extracellular potential. We represent binary inputs by electrical impulses on a pair of selected electrodes and we record responses of the colony from sixteen electrodes. We derive sets of two-inputs-on-output logical gates implementable the fungal colony and analyse distributions of the gates.</p>

Data from: Colonial history impacts urban tree species distribution in a tropical city

Urban forests associated with green infrastructure for sustainable outcomes are particularly critical in the Global South, where some of the world's fastest-growing cities are located. However, compared to temperate cities, the drivers of urban tree species distribution in tropical cities remain understudied. In this study, we quantify the spatial distribution and abundance of urban forests in the tropical city of Georgetown, Guyana. British colonialism has shaped this city, including forced movement of peoples under slavery from Africa and indentured servants from the Indian Subcontinent. We studied how this multicultural context has influenced tree species distributions in the capital city of the only Anglophone country in South America. We quantified the abundance of tree species using a stratified sampling design to distribute transects across fifteen neighborhoods that vary in distance to the colonial center of the city and ethnic composition. We recorded a total of 57 unique species, the majority of which (73%) were cultivated for their edible fruits. We identify tree species that likely represent Guyana's unique multicultural heritage by comparing our species list to flora in nine cities in neighboring countries (Venezuela and Brazil) with different colonial histories. This international comparison identified a set of tree species that occurred only in Guyana. Relationships between ethnic composition and colonial history and tree species distribution were weak at the neighborhood scale, where proportion of East Indian residents had little explanatory power and distance to colonial center was correlated with abundance of only some species groups. This apparent discrepancy between neighborhood and national scales may relate to the establishment of Guyanese food as a unifying national identifier across ethnicities. The prominence of edible fruit trees in our study suggests a set of species that could be incorporated into urban planning to strengthen biocultural linkages, foster cultural integration, and promote food security.

Genomic regions influencing aggressive behavior in honey bees are defined by colony allele frequencies

For social animals, the genotypes of group members affect the social environment, and thus individual behavior, often indirectly. We used genome-wide association studies (GWAS) to determine the influence of individual vs. group genotypes on aggression in honey bees. Aggression in honey bees arises from the coordinated actions of colony members, primarily nonreproductive "soldier" bees, and thus, experiences evolutionary selection at the colony level. Here, we show that individual behavior is influenced by colony environment, which in turn, is shaped by allele frequency within colonies. Using a population with a range of aggression, we sequenced individual whole genomes and looked for genotype–behavior associations within colonies in a common environment. There were no significant correlations between individual aggression and specific alleles. By contrast, we found strong correlations between colony aggression and the frequencies of specific alleles within colonies, despite a small number of colonies. Associations at the colony level were highly significant and were very similar among both soldiers and foragers, but they covaried with one another. One strongly significant association peak, containing an ortholog of the Drosophila sensory gene dpr4 on linkage group (chromosome) 7, showed strong signals of both selection and admixture during the evolution of gentleness in a honey bee population. We thus found links between colony genetics and group behavior and also, molecular evidence for group-level selection, acting at the colony level. We conclude that group genetics dominates individual genetics in determining the fatal decision of honey bees to sting.

Ant cuticular hydrocarbons are heritable and associated with variation in colony productivity

<p>In social insects, cuticular hydrocarbons function in nestmate recognition and also provide a waxy barrier against desiccation, but basic evolutionary features, including the heritability of hydrocarbon profiles and how they are shaped by natural selection are largely unknown. We used a new pharaoh ant (Monomorium pharaonis) laboratory mapping population to estimate the heritability of individual cuticular hydrocarbons, genetic correlations between hydrocarbons, and fitness consequences of phenotypic variation in the hydrocarbons. Individual hydrocarbons had low to moderate estimated heritability, indicating that some compounds provide more information about genetic relatedness and can also better respond to natural selection. Strong genetic correlations between compounds are likely to constrain independent evolutionary trajectories, which is expected given that many hydrocarbons share biosynthetic pathways. Variation in cuticular hydrocarbons was associated with variation in colony productivity, with some hydrocarbons experiencing strong directional selection. Altogether, this study builds on our knowledge of the genetic architecture of the social insect hydrocarbon profile and indicates that hydrocarbon variation is shaped by natural selection. </p>

Data from: Survival and recruitment dynamics of black-legged kittiwakes Rissa Tridactyla at an Alaskan colony

Most seabirds breed colonially and exhibit considerable site fidelity over the course of their long lifespans. Initial colony selection can therefore have substantial fitness consequences, but factors contributing to recruitment into colonies and subsequent fidelity remain unclear. We used multi-state capture-recapture models to test several hypotheses related to apparent fledgling survival, probability of recruitment to natal colonies, and apparent post-recruitment survival in Black-legged Kittiwakes Rissa tridactyla, using data from individuals banded as chicks and subsequently resighted at a colony in south-central Alaska over a 20-year period. Competitive models suggested that apparent fledgling survival declined throughout our study. This decline was likely driven by intrinsic, cohort-specific processes and was not explainable by post-fledging weather or climate conditions. Independent resightings at other colonies suggest the apparent decline may have been at least partially influenced by permanent emigration (natal dispersal), which occurred more frequently when the colony size was large. Recruitment was primarily age-dependent, with no detectable effects from early life experience or from annual changes in four factors: colony size, colony productivity, climate, or average weather conditions. We estimated an average recruitment age of seven years, which is older than typically reported for Atlantic kittiwake populations and which supports a more conservative life history strategy for kittiwakes in the Pacific. Variation in the apparent survival of recruits was cohort-specific and did not correlate with age or annual changes in the factors listed above. Instead, apparent survival of recruits was best explained by colony size during a cohort's second year, suggesting a degree of negative density dependence in post-recruitment survival or fidelity. This information could prove useful to managers deciding how to allocate resources among small, growing colonies and large, well-established colonies.
