Population Ecology of Banner-Tailed Kangaroo Rats (Dipodomys spectabilis) in a Chihuahuan Desert Grassland at the Sevilleta National Wildlife Refuge, New Mexico (2005-2009)
From March 2005-Februaury 2009, a population of banner-tailed kangaroo rats was monitored using mark-recapture methods. All active kangaroo rat mounds on the 18-ha Nunn Flats site were trapped monthly. All captured individuals were marked and reproductive status and mass were recorded. From February to July 2008 a subset of adult females received supplemental food. This dataset was collected to observe the survivorship, reproduction, and dispersal of banner-tailed kangaroo rats in response to changes in resources and density. Both observational and experimental methods were used to observe how ecological constraints affected juvenile dispersal.
SGS-LTER Genetic Structure of Metapopulation of Black-Tailed Prairie Dogs on the Central Plains Experimental Range and Pawnee National Grassland in Nunn, Colorado, USA 1997-1998
This data package was produced by researchers working on the Shortgrass Steppe Long Term Ecological Research (SGS-LTER) Project, administered at Colorado State University. Long-term datasets and background information (proposals, reports, photographs, etc.) on the SGS-LTER project are contained in a comprehensive project collection within the Digital Collections of Colorado (http://digitool.library.colostate.edu/R/?func=collections&collection_id=3429). The data table and associated metadata document, which is generated in Ecological Metadata Language, may be available through other repositories serving the ecological research community and represent components of the larger SGS-LTER project collection. Thirteen colonies of black-tailed prairie dogs were studied within a 264-km2 area of the Central Plains Experimental Range and the Pawnee National Grasslands in Weld County, Colorado. Tissue Collection, DNA Extraction, and microsatellite genotype scoring was performed.

Data from: Cooperation with closely bonded individuals reduces cortisol levels in long-tailed macaques
<p><span>Many animal species cooperate with conspecifics in various social contexts. While ultimate causes of cooperation are being studied extensively, its proximate causes, particularly endocrine mechanisms, have received comparatively little attention. Here, we present a study investigating the link between the hormone cortisol, cooperation and social bonds in long-tailed macaques (<i>Macaca fascicularis</i>). We tested 14 macaques in a dyadic cooperation task (loose-string paradigm), each with two partners of different social bond strength and measured their salivary cortisol before and after the task. We found no strong link between the macaques' cortisol level before the task and subsequent cooperative success. In contrast, we did find that the act of cooperating in itself led to a subsequent decrease in cortisol levels, but only when cooperating with closely bonded individuals. Two control conditions showed that this effect was not due to the mere presence of such an individual or the pulling task itself. Consequently, our study shows an intricate way in which the hypothalamic-pituitary-adrenal axis is involved in cooperation. Future studies should reveal whether and how our findings are driven by the anxiolytic effect of oxytocin, which has been associated with social bonding.</span></p>
SRP54 locus genotypes of white-tailed deer from Jamieson et al.
<p>Estimating heritability (<i>h</i><sup>2</sup>) is required to predict the response to selection and is useful in species that are managed or farmed using trait information. Estimating <i>h</i><sup>2</sup> in free-ranging populations is challenging due to the need for pedigrees; genomic-relatedness matrices (GRMs) circumvent this need and can be implemented in nearly any system where phenotypic and genome-wide single nucleotide polymorphism (SNP) data are available. We estimated the heritability of five body and three antler traits in a free-ranging population of white-tailed deer (<i>Odocoileus virginianus</i>) on Anticosti Island, Quebec, Canada. We generated classic and robust GRMs from >10,000 SNPs: hind foot length, dressed body mass and peroneus muscle mass had high <i>h</i><sup>2 </sup>values of 0.62, 0.44 and 0.55, respectively. Heritability in male-only antler features ranged from 0.07 to 0.33 and had high standard errors. We explored the influence of filtering by minor allele frequency and data completion on <i>h</i><sup>2</sup>: GRMs derived from fewer SNPs had reduced <i>h</i><sup>2</sup> estimates and the relatedness coefficients significantly deviated from those generated with more SNPs. As a corollary, we discussed limitations to the application of GRMs in the wild, notably how skewed GRMs, specifically many unrelated individuals, can increase variance around <i>h</i><sup>2</sup> estimates. This is the first study to estimate <i>h</i><sup>2 </sup>on a free-ranging population of white-tailed deer and should be informative for breeding designs and management as these traits should respond to selection.</p>
Dataset used to map a stump tail sperm defect of Swiss Large White boars
<p>This dataset contains genotypes for 106 Swiss Large White boars that were used to map a stump tail sperm defect and a VCF file that contains genotypes of candiate variants for 87 boars.</p> <p>The subdirectories contain plink binaries, corresponding phased haplotypes (in MaCH format), the results of a haplotype-based GWAS, and a VCF file that contains genotypes at candidate causal variants.</p> <p>The affection status (case=2, control=1) of 106 boars is indicated in the file "pheno".</p> <p>The R script "haplo_linear.R" performs the haplotype-based association study.</p> <p>The README file provides instructions on how to run the GWAS as well as on how to create the Manhattan plot.</p>

<p>Heterozygosity-fitness correlations (HFCs) have been used to monitor the effects of inbreeding in threatened populations. HFCs can also be useful to investigate the potential effects of inbreeding in isolated relict populations of long-term persistence, and to better understand the role of inbreeding and outbreeding as drivers of changes in genetic diversity. We studied a continental island population of thorn-tailed rayadito (<i>Aphrastura spinicauda</i>) inhabiting the relict forest of Fray Jorge National Park, north-central Chile. This population has experienced a long-term, gradual process of isolation since the end of the Tertiary. Using 10 years of field data in combination with molecular techniques, we tested for HFCs to assess the importance of inbreeding depression. If inbreeding depression is important, we predict a positive relationship between individual heterozygosity and fitness-related traits. We genotyped 183 individuals at 12 polymorphic microsatellite loci, and used seven measures of reproductive success and estimates of apparent survival to calculate HFCs. We found weak to moderate statistical support (<i>P</i>-values between 0.05 and 0.01) for a linear effect of female multi-locus heterozygosity (MLH) on clutch size, and non-linear effects on laying date and fledging success. While more heterozygous females laid smaller clutches, non-linear effects indicated that females with intermediate values of MLH started laying earlier and had higher fledging success. We found no evidence for effects of MLH on annual fecundity or on apparent survival. Our results along with the long-term demographic stability of the study population contradict the hypothesis that inbreeding depression occurs in this population.</p>
Data from: Genetic wealth, population health: major histocompatibility complex variation in captive and wild ring-tailed lemurs (Lemur catta)
Across species, diversity at the major histocompatibility complex (MHC) is critical to individual disease resistance and, hence, to population health; however, MHC diversity can be reduced in small, fragmented, or isolated populations. Given the need for comparative studies of functional genetic diversity, we investigated whether MHC diversity differs between populations which are open, that is experiencing gene flow, versus populations which are closed, that is isolated from other populations. Using the endangered ring-tailed lemur (Lemur catta) as a model, we compared two populations under long-term study: a relatively "open," wild population (n = 180) derived from Bezà Mahafaly Special Reserve, Madagascar (2003–2013) and a "closed," captive population (n = 121) derived from the Duke Lemur Center (DLC, 1980–2013) and from the Indianapolis and Cincinnati Zoos (2012). For all animals, we assessed MHC-DRB diversity and, across populations, we compared the number of unique MHC-DRB alleles and their distributions. Wild individuals possessed more MHC-DRB alleles than did captive individuals, and overall, the wild population had more unique MHC-DRB alleles that were more evenly distributed than did the captive population. Despite management efforts to maintain or increase genetic diversity in the DLC population, MHC diversity remained static from 1980 to 2010. Since 2010, however, captive-breeding efforts resulted in the MHC diversity of offspring increasing to a level commensurate with that found in wild individuals. Therefore, loss of genetic diversity in lemurs, owing to small founder populations or reduced gene flow, can be mitigated by managed breeding efforts. Quantifying MHC diversity within individuals and between populations is the necessary first step to identifying potential improvements to captive management and conservation plans.
Geolocators lead to better measures of timing and renesting in Black-tailed Godwits and reveal the bias of traditional observational methods
<p>Long‐term population studies can identify changes in population dynamics over time. However, to realize meaningful conclusions, these studies rely on accurate measurements of individual traits and population characteristics. Here, we evaluate the accuracy of the observational methods used to measure reproductive traits in individually marked black‐tailed godwits (<i>Limosa limosa limosa</i>). By comparing estimates from traditional methods with data obtained from light‐level geolocators, we provide an accurate estimate of the likelihood of renesting in godwits and the repeatability of the lay dates of first clutches. From 2012 – 2018, we used periods of shading recorded on the light‐level geolocators carried by 68 individual godwits to document their nesting behaviour. We then compared these estimates to those simultaneously obtained by our long‐term observational study. We found that among recaptured geolocator‐carrying godwits, all birds renested after a failed first clutch, regardless of the date of nest loss or the number of days already spent incubating. We also found that 43% of these godwits laid a second replacement clutch after a failed first replacement, and that 21% of these godwits renested after a hatched first clutch. However, the observational study correctly identified only 3% of the replacement clutches produced by geolocator‐carrying individuals and designated as first clutches a number of nests that were actually replacement clutches. Additionally, on the basis of the observational study, the repeatability of lay date was 0.24 (95% CI 0.17 – 0.31), whereas it was 0.54 (95% CI 0.28 – 0.75) using geolocator‐carrying individuals. We use examples from our own and other godwit studies to illustrate how the biases in our observational study discovered here may have affected the outcome of demographic estimates, individual‐level comparisons, and the design, implementation, and evaluation of conservation practices. These examples emphasize the importance of improving and validating field methodologies and show how the addition of new tools can be transformational.</p>
Data from: Inter-individual spacing affects the finder's share in ring-tailed coatis (Nasua nasua)
<p>Social foraging models are often used to explain how group size can affect an individual's food intake rate and foraging strategies. The proportion of food eaten before the arrival of conspecifics, the finder's share, is hypothesized to play a major role in shaping group geometry, foraging strategy, and feeding competition. The variables which affect the finder's share in ring-tailed coatis were tested using a series of food trials. The number of grapes in the food trials had a strong negative effect on the finder's share and the probability that the finder was joined. The effect of group size on the finder's share and foraging success was not straightforward, and was mediated by socio-spatial factors. The finder's share increased when the time to arrival of the next individual was longer, the group was more spread out, and the finder was in the back of the group. Similarly, the total amount of food eaten at a trial was higher when more grapes were placed, arrival time was longer, and number of joiners was smaller. Individuals at the front edge of the group found far more food trials, but foraging success was higher at the back of the group where there were fewer conspecifics to join them. This study highlights the importance of social spacing strategies and group geometry on animal foraging tactics and the costs and benefits of sociality.</p>

Data for "Thermalization and hydrodynamic long-time tails in a Floquet system"
<p>We provide the raw data and a minimal script to reproduce the figures shown in our paper "Thermalization and hydrodynamic long-time tails in a Floquet system". The data includes the time-series of the expectation values of all 255 operators. Each time series has 301time steps. We provide the data for all three initial conditions and system sizes N = 20, N = 24 and N = 28. A mathematica notebook to create plots of the paper and beyond is provided as well. This notebook allows to explore the classification predicted in Tab. I of the paper and substitutes an appendix with 3 × 3 × 255 plots.</p>
Stabilizing selection on a plumage-based foraging adaptation: hooded warblers with average-sized white tail spots live longer
<p><span>Avian flush-pursuit insectivores typically use contrasting white plumage patches in their tails or wings to startle potential prey. Although experimental evidence indicates that the extent of white has been fine-tuned by natural selection to optimize foraging performance, the hypothesis that within-population plumage variation directly influences survival or lifetime reproduction and is subject to stabilizing selection has not been tested. Here I provide such a test using data collected as part of a 14-year study of a colour-ringed breeding population of the hooded warbler (<em>Setophaga</em> <em>citrina</em>), a migratory flush-pursuit insectivore that shows inter-individual variation in the extent of white in the tail that is highly repeatable across molts and likely heritable. As expected under stabilizing selection, warblers with average-sized white tail patches achieved significantly higher long-term apparent survival than individuals with either a lesser or greater extent of white in the tail. Evidence of stabilizing selection was especially strong in males, an observation that is likely related to pronounced sexual habitat segregation on the wintering range. My results provide infrequently observed evidence of stabilizing selection operating in a natural population and also illustrate how stabilizing selection can act on avian plumage traits outside the context of sexual and social signaling.</span></p>
