A plant biodiversity effect resolved to a single genetic locus - datasets
<p>Despite extensive evidence that biodiversity promotes plant community productivity, progress towards understanding the mechanistic basis of this effect remains slow, impeding the development of predictive ecological theory and agricultural applications<em>. </em>Here, we analysed non-additive interactions between genetically divergent Arabidopsis accessions in experimental plant communities. By combining methods from ecology and genetics, we identified a major effect locus that promotes complementarity amongst genotypes and above-ground productivity in mixed communities. In experiments with near-isogenic lines, we show that this diversity effect can act independently of other genomic regions and be resolved to a single locus representing less than 0.3% of the genome. Using plant-soil-feedback experiments, we demonstrate that allelic diversity also causes genotype-specific soil legacy responses in a subsequent growing period. Our work thus shows that positive diversity effects can be linked to single Mendelian factors, and that a range of complex community properties, some of which manifest themselves even after the original community has disappeared<strong>, </strong>can have a simple, single cause. This may pave the way to novel breeding strategies, focussing on phenotypic properties that manifest themselves beyond isolated individuals, i.e. at a higher level of biological organisation.</p>

<p>This is a database of Hemiptera-Phytoplasma-Plant (HPP) biological interactions worldwide. The database contains 1860 records of plant-phytoplasma pairwise associations, and 968 records of insect-phytoplasma pairwise associations. Only the earliest reported record of each specific association between a 16Sr phytoplasma subgroup and a host (plant or insect vector) is reported for each country in the database. Annotation of Phytozome V12 protein plant sequences using the ragp pipeline for hydroxyproline-rich glycoprotein mining
<p>Hydroxyproline aware annotation of hydroxyproline-rich glycoprotein (HRGP) sequences was performed on sequence data from 62 plant proteomes obtained from Phytozome database (<a href="https://phytozome.jgi.doe.gov/pz/portal.html">https://phytozome.jgi.doe.gov/pz/portal.html</a>, version 12) using the ragp R package (<a href="https://github.com/missuse/ragp">https://github.com/missuse/ragp</a>, version 0.3.0.0001). </p> <p>In each archive a single comma separated value table (.csv) is present along with a README.txt file describing the contents of the corresponding .csv file. Contemporary phenotypic change in plant quantitative traits
<p>This is a new version of the Gorné & Díaz 2017 database (doi:10.5281/zenodo.580095). We cheked the categorization of each case, fixed of some mistakes. Also, we disambiguated the trait type moderator and add a new (mean based) measure of change.</p> <p>This database included studies that provide data of changes in quantitative traits of angiosperms within a known temporal framework (<300 years). The search was performed by Scopus (www.scopus.com), up to 22 December 2015 (search strings in Gorné and Díaz 2017). The database includes studies that measured intraspecific change in a quantitative trait and which report the elapsed time when the phenotypic change occurred. The studies recorded a single population before and after a change in the environment or compared two (or more) populations by measuring a quantitative trait across two situations, where one of them was a new condition of known age. Both, by measuring change directly in the field or by performing common condition experiments (e.g. common garden experiments or reciprocal transplants). Studies reporting results from artificial selection or interspecific hybridization were excluded. The environmental changes included expansions of distributional range, soil or air pollution, exposure to herbicides, changes in salinity, pH, climate, disturbance or irrigation regime, and addition or loss of species in the local community. All data available in each study were recorded, including several observations of the same species. These procedures resulted in a database containing 1716 observations from 128 studies, with changes in populations of 152 species from 34 families, in elapsed times of < 260 years, and covering a wide range of traits, lifespan, growth forms and environmental situations.</p> <p>All data points were categorized according to biological properties of the study system (lifespan, growth form, trait type) and methodological ones. The amount and rate of phenotypic change is expresed as the standardized mean difference Hedges <em>g</em> (Hedges 1981, 1982), a rate of change which is the Hedges <em>g</em> over the elapsed time in years, and the log-transformation of both of them. The standardized mean difference is equal to the <em>haldane</em> numerator, which is a standard rate of evolution (Haldane 1949; Gingerich 1993). In addition, we upgraded the Díaz and Gorné (2017) database, computing the response ratio effect size (<em>logRR</em>) (Hedges et al. 1999) whenever possible. The response ratio is a mean-scaled metric equal to the <em>darwins</em> numerator (Haldane 1949). We classified non-native species into six different lists based on their invasion status in Spain and elsewhere, their climatic suitability in Spain, and their potential environmental and socioeconomic impacts.</p>
AI validated plant observations from social media: Flickr images from central London 2011-2019
<p>This dataset is the result of using an AI image classifer to classify images of plants on social media. We believe this is the first AI validated dataset of biological records taken from social media. This represents the dawn of AI naturalists whose domain of exploration is not the outdoor world but the digital realm. These AI naturalists will trawl streams of data from all over the globe, identifying genuine images of species, and in so doing create valuable data sets that will further our understanding of the distribution of wildlife on our planet. </p> <p>This dataset contains 31,973 classifications of images taken in central London between May 2011 and September 2019 retrieved using the search term 'flower' on Flickr.com. Some images have very low classification confidence (7910 below 0.1), while others have very high confidence (3185 over 0.9). The terrestrial carnivorous plant Utricularia reniformis sheds light on environmental and life-form genome plasticity: Annotation, Gene Ontology and raw data
<p><strong>Description:</strong> In this work, we deeply sequenced (genome and transcriptome of different organs), assembled, and analyzed the 311-Mbp genome of the terrestrial carnivorous plant <em>U. reniformis</em> (Lentibulariaceae). This project presents great importance to the understanding of genomic, evolutive and functional aspects of<em> U. reniformis</em>, which may, with the next-generation sequencing and computational biology approaches shed light to a better understanding not only for the biology and evolution of <em>Utricularia</em> genus, but also for other genera and lineages of the Lentibulariaceae family.
