Data from: Population-based screening for hepatitis C antibodies and active infection using a point-of-care test in a low prevalence area
<p><span><span><span><span><span><span><span><span><span><span><span><b>Background.</b> Data on the true prevalence of hepatitis C virus (HCV) infection in the </span></span></span></span></span></span></span></span></span></span></span><span><span><span><span><span><span><span><span><span><span><span>general population is essential to health policies. We evaluated a program implementing free universal HCV screening using a non-invasive point-of-care test (POCT) (OraQuick-HCV rapid test) in oral fluid in an urban area in Valencia, South-Eastern Spain. </span></span></span></span></span></span></span></span></span></span></span></p> <p><span><span><span><span><span><span><span><span><span><span><span><b>Methods.</b> A cross-sectional study was performed during 2015-2017. Free HCV screening was offered by regular mail to 11,500 individuals aged 18 and over, randomly selected from all census residents in the Health Department. All responding participants filled in a questionnaire about HCV infection risk factors and were tested in their tertiary Hospital. In those with a positive POCT, results were confirmed by enzyme-immunoassay and HCV-RNA.</span></span></span></span></span></span></span></span></span></span></span></p> <p><span><span><span><span><span><span><span><span><span><span><span><b>Results.</b> 1,206 persons agreed to participate (response rate: 11.16%). HCV antibodies were detected in 19 (1.60%) cases (age-sex standardized rate: 1.31%; 95%CI: 0.82-2.07), but only 8 showed positive HCV-RNA (age-sex standardized rate: 0.56%; 95%CI: 0.28-1.14). The majority (89%) of the cases were born before 1965 and 74% had at least one known risk factor for HCV infection. All anti-HCV positive individuals were already aware of their infection, and no undiagnosed cases were detected. The performance of the POCT was excellent for detecting active infection. </span></span></span></span></span></span></span></span></span></span></span></p> <p><span><span><span><span><span><span><span><span><span><span><span><b>Conclusions.</b> These preliminary data suggest that HCV population screening with a POCT is feasible but, in our setting, mailing recruiting is not effective (11% response rate). Supporting data for increasing fire activity reinforces shrub conversion in Southwestern US forests
<p>Fire-exclusion in historically frequent-fire forests of the southwestern United States has altered forest structure and increased the probability of high-severity fire. Warmer and drier conditions, coupled with dispersal distance limitations are limiting tree seedling establishment and survival following high-severity fire. Post-fire conversion to non-forest vegetation can be reinforced by subsequent fire events. We sought to determine the influence of fire probability on post-fire vegetation development in a severely burned landscape in New Mexico, USA. We used LANDIS-II to simulate three fire probability scenarios—contemporary mean fire return interval (CMFRI), and 1.5 times and 2 times CMFRI—with contemporary climate. As fire probability increased, the mean size of the largest fires and the mean landscape fire severity increased. These changes in fire characteristics resulted in a net decrease in total above ground biomass and photosynthetic capacity on the landscape. Additionally, the distribution of individual species biomass shifted, with early successional species, especially those that resprout after fire, increasing as a fraction of total biomass with increasing fire occurrence. Continued increases in fire frequency are likely to favor resprouting species and result in a loss of forest biomass and ecosystem productivity in this southwestern forest landscape.</p>
Data from: Consequences of climatic thresholds for projecting fire activity and ecological change
Aim: Ecological properties governed by threshold relationships can exhibit heightened sensitivity to climate, creating an inherent source of uncertainty when anticipating future change. We investigated the impact of threshold relationships on our ability to project ecological change outside the observational record (e.g., the 21st century), using the challenge of predicting late‐Holocene fire regimes in boreal forest and tundra ecosystems. Location: Boreal forest and tundra ecosystems of Alaska. Time period: 850–2100 CE. Major taxa studied: Not applicable. Methods: We informed a set of published statistical models, designed to predict the 30‐year probability of fire occurrence based on climatological normals, with downscaled global climate model data for 850–1850 CE. To evaluate model performance outside the observational record and the implications of threshold relationships, we compared modelled estimates with mean fire return intervals estimated from 29 published lake‐sediment palaeofire reconstructions. To place our results in the context of future change, we evaluate changes in the location of threshold to burning under 21st‐century climate projections. Results: Model–palaeodata comparisons highlight spatially varying accuracy across boreal forest and tundra regions, with variability strongly related to the summer temperature threshold to burning: sites closer to this threshold exhibited larger prediction errors than sites further away from this threshold. Modifying the modern (i.e., 1950–2009) fire–climate relationship also resulted in significant changes in modelled estimates. Under 21st‐century climate projections, increasing proportions of Alaskan tundra and boreal forest will approach and surpass the temperature threshold to burning, with > 50% exceeding this threshold by > 2 °C by 2070–2099. Main conclusions: Our results highlight a high sensitivity of statistical projections to changing threshold relationships and data uncertainty, implying that projections of future ecosystem change in threshold‐governed ecosystems will be accompanied by notable uncertainty. This work also suggests that ecological responses to climate change will exhibit high spatio‐temporal variability as different regions approach and surpass climatic thresholds over the 21st century.
Extracted data from primary literature examining impacts of recreational activities on freshwater ecosystems
<p>Aquatic ecosystems are attractive sites for recreation. However, human presence at or on aquatic ecosystems can have a range of ecological impacts, creating trade-offs between recreation as ecosystem service and biodiversity conservation. There is currently no synthesis of evidence regarding the ecological impacts associated with various forms of aquatic recreation, to compare the magnitude of effects between types of recreation. Therefore, conservation conflicts surrounding water-based recreation are difficult to manage. We conducted a global meta-analysis, differentiating various recreational impacts and the type of recreational uses in four categories: shore use, shoreline angling, swimming and boating; and studied ecological impacts directed at three levels of biological organization: individuals, populations, and communities. We screened over 13,000 articles and identified 94 suitable studies providing 701 effect sizes for inclusion in the meta-analysis. Aggregated across all animal and plant taxa, impacts of boating and shore use resulted in highly significant effects on almost all levels of biological organization. Regarding taxonomic groups, the most negative effects of water-based recreation were observed in invertebrates, whereas effects on birds were most pronounced at individual levels and not significant at community levels. From a conservation perspective, fostering water-based recreation and the ecological services they provide must be balanced with ecological impacts associated with the activities. Although generalizations are challenging, local scale effects of activity-specific constraints seem unlikely to be effective if other forms of water-based recreation continue.</p>

<p>Archived LA-ICP-MS and EBSD data files for the Bernard et al. manuscript entitled, "Melt-assisted deformation in the lower crust of an active plate boundary, Baja California" (LITHOS, accepted 2022). EBSD data were acquired on an Oxford Instruments Symmetry EBSD detector on a FEI Apreo LoVac field emission gun scanning electron microscope at the University of California San Diego (UCSD) using a working distance between 26 to 28 mm and voltage of 20 kV. Trace elements were collected from polished thin sections using a Thermo Fisher Scientific iCAP Qc Inductively Coupled Plasma Mass Spectrometry (ICP-MS) with New Wave Research UP213 Laser Ablation system at UCSD. </p>

Data from: Historical human activities reshape evolutionary trajectories across both native and introduced ranges
<p>The same vectors that introduce species to new ranges could move them among native populations, but how human‐mediated dispersal impacts native ranges has been difficult to address because human‐mediated dispersal and natural dispersal can simultaneously shape patterns of gene flow. Here, we disentangle human‐mediated dispersal from natural dispersal by exploiting a system where the primary vector was once extensive but has since ceased. From 10th to 19th Centuries, ships in the North Atlantic exchanged sediments dredged from the intertidal for ballast, which ended when seawater ballast tanks were adopted. We investigate genetic patterns from RADseq‐derived SNPs in the amphipod <i>Corophium volutator</i> (<i>n</i> = 121; 4,870 SNPs) and the annelid <i>Hediste diversicolor</i> (<i>n</i> = 78; 3,820 SNPs), which were introduced from Europe to North America, have limited natural dispersal capabilities, are abundant in intertidal sediments, but not commonly found in modern water ballast tanks. We detect similar levels of genetic subdivision among introduced North American populations and among native European populations. Phylogenetic networks and clustering analyses reveal population structure between sites, a high degree of phylogenetic reticulation within ranges, and phylogenetic splits between European and North American populations. These patterns are inconsistent with phylogeographic structure expected to arise from natural dispersal alone, suggesting human activity eroded ancestral phylogeographic structure between native populations, but was insufficient to overcome divergent processes between naturalized populations and their sources. Our results suggest human activity may alter species' evolutionary trajectories on a broad geographic scale via regional homogenization and global diversification, in some cases precluding historical inference from genetic data.</p>
Dataset relating the Social activity of Open Research Data on ResearchGate
<p>The potential of Open Research Data (ORD) within the context of open science and digital scholarship can be frustrated if data remains unused. Although current research has investigated the way ORD is being published, researchers’ behaviour of ORD publishing and sharing on academic social networks (ASN) remains insufficiently explored. The research to which this dataset is connected aims to illustrate some parameters of social activity around self-archived ORDs on ResearchGate. The study analyses whether the ORDs publication leads to social activity (reads and citations) around the ORDs and their linked published articles, including eventual associations between the social activity and the researchers’ profile (scientific domain, gender, region, professional position, reputation) as well as the quality of the ORD published.</p> <p>The current dataset is composed by:</p> <p>A- The .csv file, extracted as a random sample of 752 ORD items from ResearchGate. The dataset has been polished and anonymized. The variables relating the researchers' profiles and citations to the ORD lined research were got from the researchers' profiles and published research. However, for the purpose of anonymisation, these variables have been coded and the original information removed.</p> <p>B- The codebook explaining the variables and metrics contained in the file (A)</p> <p>C- The R script. This script contains a number of explorations not reported in the final paper. Data from: Seasonality of floral resources in relation to bee activity in agroecosystems
<p>The contribution of wild insects to crop pollination is becoming increasingly important as global demand for crops dependent on animal pollination increases. If wild insect populations are to persist in agricultural landscapes, there must be sufficient resources over time and space. The temporal, within‐season component of floral resource availability has rarely been investigated, despite growing recognition of its likely importance for pollinator populations. Here, we examined the visitation rates of common bee genera and the spatiotemporal availability of floral resources in agroecosystems over one season to determine whether local wild bee activity was limited by landscape floral resource abundance, and if so, whether it was limited by the present or past abundance of landscape floral resources. Visitation rates and landscape floral resources were measured in 27 agricultural sites in Ontario and Québec, Canada, across four time periods and three spatial scales. Floral resources were determined based on species‐specific floral volume measurements, which we found to be highly correlated with published measurements of nectar sugar mass and pollen volume. Total floral volume at varying spatial scales predicted visits for commonly observed bee genera. We found <i>Lasioglossum</i> and <i>Halictus</i> visits were highest in landscapes that provided either a stable or increasing amount of floral resources over the season. <i>Andrena</i> visits were highest in landscapes with high floral resources at the start of the season, and <i>Bombus</i> visits appeared to be positively related to greater cumulative seasonal abundance of floral resources. These findings together suggest the importance of early‐season floral resources to bees. <i>Megachile</i> visits were negatively associated with the present abundance of floral resources, perhaps reflecting pollinator movement or dilution. Our research provides insight into how seasonal fluctuations in floral resources affect bee activity and how life history traits of bee genera influence their responses to food availability within agroecosystems.</p>
Data from: Simulating climate change in situ in a tropical rainforest understorey using active air warming and CO2 addition
<p><b>Background: </b>Future climate-change effects on plant growth are most effectively studied using microclimate-manipulation experiments, the design of which has seen much advance in recent years. For tropical forests, however, such experiments are particularly hard to install and have hence not been widely used. We present a system of active heating and CO<sub>2</sub> fertilisation for use in tropical forest understoreys, where passive heating is not possible. The system was run for two years to study climate-change effects on epiphytic bryophytes, but is also deemed suitable to study other understorey plants.</p> <p><b>Methods:</b> Warm-air and CO<sub>2</sub> addition were applied in 1.6-m tall, 1.2-m diameter hexagonal open-top chambers and the microclimate in the chambers compared to outside air. Warming was regulated with a feedback system while CO<sub>2</sub> addition was fixed.</p> <p><b>Results:</b> The setup successfully heated the air by 2.8K and increased CO<sub>2</sub> by 250 ppm, on average, with +3K and +300 ppm as the targets. Variation was high, especially due to technical break-downs, but not biased to times of the day or year. In the warming treatment, absolute humidity slightly increased but relative humidity dropped by between 6 to 15% (and the vapour-pressure deficit increased) compared to ambient, depending on the level of warming achieved in each chamber.</p> <p><strong>Conclusions:</strong> <span>Compared to other heating systems, the chambers provide a realistic warming and CO<sub>2</sub> treatment, but moistening the incoming air would be needed to avoid drying as a confounding factor. The method is preferable over infrared heating in the radiation-poor forest understory, particularly when combined with CO<sub>2</sub> fertilisation. It is suitable for plant-level studies, but ecosystem-level studies in forests may require chamber-less approaches like infrared heating and free-air CO<sub>2</sub> enrichment. By presenting the advantages and limitations of our approach we aim to facilitate further climate-change experiments in tropical forests, which are urgently needed to understand the processes determining future element fluxes and biodiversity changes in these ecosystems.</span></p>

<p><span><span><span><span><span><span><span><span><span><span><span><span><span><span><span>Understanding the spatio‐temporal distribution of ungulates is important for effective wildlife management, particularly for economically and ecologically important species such as wild boar (</span></span></span></span></span></span></span></span></span></span></span></span></span></span></span><em>Sus scrofa</em><span><span><span><span><span><span><span><span><span><span><span><span><span><span><span>). Wild boars are generally considered to exhibit substantial behavioral flexibility, but it is unclear how their behavior varies across different conservation management regimes and levels of human pressure. To analyze if and how wild boars adjust their space use or their temporal niche, we surveyed wild boars across the core and buffer zones (collectively referred to as the conservation zone) and the transition zone of a biosphere reserve. These zones represent low and high levels of human pressure, respectively. Specifically, we employed a network of 53 camera traps distributed in the Schaalsee UNESCO Biosphere Reserve over a 14‐month period (19,062 trap nights) and estimated circadian activity patterns, diel activity levels, and occupancy of wild boars in both zones. To account for differences in environmental conditions and day length, we estimated these parameters separately for seven 2‐month periods. Our results showed that the wild boars were primarily nocturnal, with diurnal activity occurring dominantly during the summer months. The diel activity patterns in the two zones were very similar overall, although the wild boars were slightly less active in the transition zone than in the conservation zone. Overall, this result suggests that different conservation management regimes (in this case, the zoning of a biosphere reserve) have little impact on wild boar behavior. Data from: Smoke-driven changes in photosynthetically active radiation during the U.S. agricultural growing season
<p>Wildfire smoke is frequently present over the U.S. during the agricultural growing season and will likely increase with climate change. Studies of smoke impacts have largely focused on air quality and human health; however, understanding smoke's impact on photosynthetically active radiation (PAR) is essential for predicting how smoke affects plant growth. We compare surface shortwave irradiance and diffuse fraction (DF) on smoke-impacted and smoke-free days from 2006-2020 using data from multifilter rotating shadowband radiometers at ten U.S. Department of Agriculture (USDA) UV-B Monitoring and Research Program stations and smoke plume locations from operational satellite products. On average, 20% of growing season days are smoke-impacted, but smoke prevalence increases over time (r = 0.60, p < 0.05). Smoke presence peaks in the mid- to late growing season (i.e., July, August), particularly over the northern Rocky Mountains, Great Plains, and Midwest. We find an increase in the distribution of PAR DF on smoke-impacted days, with larger increases at lower cloud fractions. On clear-sky days, daily average PAR DF increases by 10 percentage points when smoke is present. Spectral analysis of clear-sky days shows smoke increases DF (average: +45%) and decreases total irradiance (average: -6%) across all six wavelengths measured from 368-870 nm. Optical depth measurements from ground and satellite observations both indicate that spectral DF increases and total spectral irradiance decreases with increasing smoke plume optical depth. Our analysis provides a foundation for understanding smoke's impact on PAR, which carries implications for agricultural crop productivity under a changing climate.</p>
Data from: A surface acoustic wave (SAW)-based lab-on-chip for the detection of active α-glycosidase
Enzyme detection in liquid samples is a complex laboratory procedure, based on assays that are generally time- and cost-consuming, and require specialized personnel. Surface acoustic wave sensors can be used for this application, overcoming the cited limitations. To give our contribution, in this work we present the bottom-up development of a surface acoustic wave biosensor to detect active α-glycosidase in aqueous solutions. Our device, optimized to work at an ultra-high frequency (around 740 MHz), is functionalized with a newly synthesized probe 7-mercapto-1-eptyl-D-maltoside, bringing one maltoside terminal moiety. The probe is designed ad hoc for this application and tested in-cuvette to analyze the enzymatic conversion kinetics at different times, temperatures and enzyme concentrations. Preliminary data are used to optimize the detection protocol with the SAW device. In around 60 min, the SAW device is able to detect the enzymatic conversion of the maltoside unit into glucose in the presence of the active enzyme. We obtained successful α-glycosidase detection in the concentration range 0.15–150 U/mL, with an increasing signal in the range up to 15 U/mL. We also checked the sensor performance in the presence of an enzyme inhibitor as a control test, with a signal decrease of 80% in the presence of the inhibitor. Data for: Inhibition is a prevalent mode of activity in the neocortex around awake hippocampal ripples in mice
<p>Coordinated peri-ripple activity in the hippocampal-neocortical network is essential for mnemonic information processing in the brain. Hippocampal ripples likely serve different functions in sleep and awake states. Thus, the corresponding neocortical activity patterns may differ in important ways. We addressed this possibility by conducting voltage and glutamate wide-field imaging of the neocortex with concurrent hippocampal electrophysiology in awake mice. Contrary to our previously published sleep results, deactivation and activation were dominant in post-ripple neocortical voltage and glutamate activity, respectively, especially in the agranular retrosplenial cortex (aRSC). Additionally, the spiking activity of aRSC neurons, estimated by two-photon calcium imaging, revealed the existence of two subpopulations of excitatory neurons with opposite peri-ripple modulation patterns: one increases and the other decreases firing rate. These differences in peri-ripple spatiotemporal patterns of neocortical activity in sleep versus awake states might underlie the reported differences in the function of sleep versus awake ripples.</p>
