<p>This dataset consists of 3 files:</p> <ul> <li>hand_annotated_sample.json contains a sample of 444 poems from the Quan Tang Shi and Quan Song Shi; these poems were pre-annotated by a Community annotator and manually reviewed / amended by the main author.</li> <li> <p>hand_annotated_subsample_(author).json contains a sub-sample of the previous file, containing 44 poems (10%); the annotations therein are identical to the annotations in the file above.</p> </li> <li> <p>hand_annotated_subsample_(colleague).json contains the same sub-sample of 44 poems, but annotated by a colleague of the author. ForTrunkDetV2 - Image dataset of visible and thermal annotated images for forest tree trunk detection (augmented version)
<p>This dataset is an augmented version of an existing dataset (<a href="https://doi.org/10.5281/zenodo.5213824">10.5281/zenodo.5213824</a>), composed by visible and thermal images with trunk annotations. The images were acquired in three different portuguese forests and were captured by five different cameras:</p> <ul> <li>GoPro Hero6</li> <li>Allied Mako G-125</li> <li>FLIR M232</li> <li>ZED Stereo</li> <li>OAK-D</li> </ul> <p>The augmented images and their annotations are stored in an archive with the following structure:</p> <p><em>main_directory/</em></p> <ol> <li><em>annotations/</em> <ol> <li><em>pascalvoc/</em> <ul> <li>PascalVOC annotation files</li> <li>...</li> </ul> </li> <li><em>yolo/</em> <ul> <li>YOLO annotation files</li> <li>...</li> </ul> </li> </ol> </li> <li><em>images/</em> <ul> <li>Image files</li> <li>...</li> </ul> </li> </ol> <p><br> Each annotation file links to its image by the file name, so if an image is named <strong>"img12345.jpg</strong><em><strong>"</strong></em>, its annotation files are named as <strong>"img12345.xml"</strong> (for PascalVOC format) and <strong>"img12345.txt"</strong> (for YOLO format).<br> <br> The dataset contains original and augmented images. The original images' names follow the pattern <strong>"img_******.jpg"</strong>, where in the place of the asterisks are numbers. The remaining images are the augmented ones.</p> <p>Also, the subsets that were used to train, validate and test some deep learning models are available in three .TXT files (train.txt, val.txt and test.txt), where each file line corresponds to an image name.</p>
Genome annotations of Drosophila melanogaster and Drosophila simulans wild-type strains from long read sequencing assemblies
<p>Genome assemblies were performed for eight wild-type strains of Drosophila melanogaster and Drosophila simulans from Oxford Nanopore long read sequencing (please refer to Mohamed et al. Cells 2020 (doi:10.3390/cells9081776)). Assemblies were deposited in the European Nucleotide Archive (ENA) at EMBL-EBI under accession number PRJEB50024 (<a href="https://www.ebi.ac.uk/ena/browser/view/PRJEBxxxx">https://www.ebi.ac.uk/ena/browser/view/</a>PRJEB50024).</p> <p>Transposable Element annotations: we used RepeatMasker 4.1.0 (<a href="http://repeatmasker.org/">http://repeatmasker.org/</a>) -species Drosophila, followed by OneCodeToFindThemAll (Bailly-Bechet et al. 2014) with default parameters.</p> <p>Gene annotations: We retrieved gtf files from FlyBase : <a>ftp.flybase.net/genomes/D</a><a>rosophila_melanogaster/dmel_r6,46_FB2022_03/gft/dmel-all-r6.46.gtf.gz</a> and <a>ftp.flybase.net/genomes/Drosophila_simulans/dsim_r2,02_FB2017_04/gtf/dsim-all-</a><a>r2,02.gtf.gz</a>. The corresponding fasta files were also downloaded from FlyBase: <a>ftp.flybase.net/genomes/Drosophila_melanogaster/dmel_r6,46_FB2022_03/</a><a>fasta</a><a>/dmel-all-</a><a>chromosome-</a><a>r6.46.</a><a>fasta</a><a>.gz</a> and <a>ftp.flybase.net/genomes/Drosophila_simulans/dsim_r2,02_FB2017_04/</a><a>fasta</a><a>/dsim-all-</a><a>chromosome-</a><a>r2,02.</a><a>fasta</a><a>.gz</a>. We used Liftoff (Shumate and Salzberg, 2020) to lift over gene annotations from the references to our genome assemblies. We used -flank 0.2 and only kept the “gene” and “exon” terms.</p>
