Coral thermotolerance retained following year-long exposure to a novel environment
<p>Description of datasets:</p> <h4>HTSeqCounts</h4> <p>Raw HTSeq count data used for downstream RNA sequencing analyses and visualisations including Principal Component Analysis and Differential Gene Expression analysis of the four habitat groups (mangrove to reef, reef to reef, wild mangrove and wild reef).</p> <h4>GO enriched gene results:</h4> <p>GO enriched genes summarised by broad categories of GO Slims for <em>Pocillopora acuta</em> corals originating from a mangrove system vs colonies from an adjacent reef site, translocated to a reef environment for one year. Samples for gene expression were collected during an acute heat stress assay to assess differentially enriched genes between mangrove and reef corals under 36 ºC. Enriched GO terms were grouped into broader functional categories using the “goSlim” function in the GSEABase R package with GOslim generic obo as the reference database to allow for a summary of key functions enriched in groups under heat stress. A dataset of global variations in directional solar radiation exposure for ocular research using the libRadtran radiative transfer model
<p>Directional solar photon flux density has particular relevance to eye disease research (keratitis, cataract formation, macula degeneration) because ocular components (cornea, lens, retina) experience different exposures dependent on global location, structural geometry of the eye and human behaviour (Sliney, 1997). The human macula has a field of view of ~17<strong>°</strong>, or 0.06901537 sr (Strasburger, Rentschler & Jüttner, 2011) and its cone of exposure can be modelled at a range of global locations using a radiation transfer model to estimate different directions of irradiation. This dataset provides examples of spectral radiance within the macula field of vision, calculated with the radiative transfer model libRadtran v2.0.3 (Mayer & Kylling, 2005). Three data sets are provided at different latitudes without correction for spectral ocular transmission. Unless otherwise specified, all simulations were parametrized according to local meteorological condition (altitude, pressure, temperature) and atmospheric conditions on the simulated day (aerosol optical density, water column, O<sub>3</sub> and NO<sub>2</sub> concentrations). The model was parametrized for a subject looking northward toward the ground (-15<strong>°</strong> from horizon), at a height of 170 cm above the ground.</p> <p>For each simulation, a separate file is available for each condition (latitude, time, date, see below) that includes radiance at each wavelength. Radiance values are in mW m<sup>-2</sup> nm<sup>-1</sup> sr<sup>-1</sup>.</p> <p>The technique provides future opportunity to model global exposures of different ocular components to spectral solar irradiance using information on ocular transmission, local terrain, albedo and human behaviour in order to explore their relevance in epidemiological studies of age-related eye disease.</p> <p>For each simulation, a separate file is available for each condition (latitude, time, date, see below) that includes radiance at each wavelength. Validation data for a Microwave Exposure Prototype for In Vitro Growth Inhibition of Plasmodium falciparum
<p>The dataset presented in this article revolves around the validation of an innovative irradiation device designed for <em>in vitro</em> malaria tests. The motivation stems from the escalating need for new malaria treatments due to the high mortality rates, the absence of an effective vaccine, and rising antimalarial drug resistance. The theoretical background for generating this data is based on prior studies indicating that microwave exposure can non-thermally kill malaria parasites by interacting with hemozoin crystals within infected erythrocytes, a process in which healthy cells remain unaffected, probably due to the absence of these crystals. This dataset aims to provide a thorough validation of the device's biological and electrical efficacy, by providing models to simulate various parameters such as the magnetic and electric field strength, and experimentally validate the biological effects on parasite viability under controlled microwave exposure. This contribution is pivotal for advancing research in electromagnetic therapy as a potential treatment for malaria, providing a foundational dataset for future experimental and theoretical work.</p>
Air Quality and Exposure Disparity Results for the Bronx, New York City
<p>This is the dataset accompanying the publication "Big Mobility Data Reveals Hyperlocal Air Pollution Exposure Disparities in the Bronx, New York". It contains mainly three parts: 1. day-to-day air quality prediction maps for exposure estimation; 2. street-level PM2.5 exposure and its disparity modeling results for all populations and for socio-demographic groups; 3. residence- and mobility-based exposure calculation for a sample of Bronx residents.</p>
Multi-omics data for pro-inflammatory and anti-inflammatory exposure to THP-1 macrophages
<p>This data characterizes gene expression levels in THP-1 macrophages. The data was generated using RNA sequencing and analyzed with DeSeq2 (version 1.24.0). The analysis included raw count data and normalized count matrices obtained from DESeq2's dds_deseq objects.<br>This data describes the methylation levels of individual CpG sites in THP-1 macrophages. The data was obtained using the Infinium MethylationEPIC v2.0 Kit (Illumina) and analyzed with the minfi package (version 1.46). Specifically, the data underwent quantile normalization using the preprocessQuantile function within minfi. Only CpG sites with a detection p-value less than 0.05 were included to obtain MatrixProcessedGEO.txt file. The beta values (bValues.xlsx) were obtained using the function “getBeta” from the same package, considering each time point individually.<br>The macrophages were exposed to phorbol 12-myristate 13-acetate (PMA) for 48 hours, followed by treatment with either a combination of LPS (10 pg/ml) and interferon-gamma (IFNγ) (20 ng/ml) or a combination of interleukins 13 (IL-13) (20 ng/ml) and 4 (IL-4) (20 ng/ml) for 24, 48, and 72 hours.</p>
Occasional and constant exposure to dietary ethanol shortens the lifespan of worker honey bees
<p><span>Honey bees (<em>Apis mellifera</em>) are one of the most crucial pollinators, providing vital ecosystem services. Their development and functioning depend on essential nutrients and substances found in the environment. While collecting nectar as a vital carbohydrate source, bees routinely encounter low doses of ethanol from yeast fermentation. Yet, the effects of repeated ethanol exposure on bees' survival and physiology remain poorly understood. Here, we investigate the impacts of constant and occasional consumption of food spiked with 1% ethanol on honey bee mortality and alcohol dehydrogenase (ADH) activity. This ethanol concentration might be tentatively judged close to that in natural conditions. We conducted an experiment in which bees were exposed to three types of long-term diets: constant sugar solution (control group that simulated conditions of no access to ethanol), sugar solution spiked with ethanol every third day (that simulated occasional, infrequent exposure to ethanol) and daily ethanol consumption (simulating constant, routine exposure to ethanol). The results revealed that both constant and occasional ethanol consumption increased the mortality of bees, but only after several days. These mortality rates rose with the frequency of ethanol intake. The ADH activity remained similar in bees from all groups. Our findings indicate that exposure of bees to ethanol carries harmful effects that accumulate over time. Further research is needed to pinpoint the exact ethanol doses ingested with food and exposure frequency in bees in natural conditions.</span></p>

Metadata for RadPhysBio: A Radiobiological Database for the Prediction of Cell Survival upon Exposure to Ionizing Radiation
<p>This is the Metadata of our recent publication https://doi.org/10.3390/ijms25094729 </p> <p>Based on the need for radiobiological databases, in this work, we mined experimental ionizing radiation data of human cells treated with X-rays, γ-rays, carbon ions, protons and α-particles, by manually searching the relevant literature in PubMed from 1980 until 2024. In order to calculate normal and tumor cell survival α and β coefficients of the linear quadratic (LQ) established model, as well as the initial values of the double-strand breaks (DSBs) in DNA, we used WebPlotDigitizer and Python programming language. We also produced complex DNA damage results through the fast Monte Carlo code MCDS in order to complete any missing data. <p>Data archive for the paper 'Telomeres as integrative markers of exposure to stress and adversity: A systematic review and meta-analysis' by Gillian Pepper, Melissa Bateson and Daniel Nettle. This version was uploaded in July 2018 after peer-review in the journal Royal Society Open Science. Compared to earlier version, it incorporates some minor error correction to the dataset, and reflects the revised analyses we performed after peer review. </p> <p>Our protocol and recording guide, which were preregistered on the Open Science Framework in 2016, are also included here, as is our PRISMA diagram.</p> <p>The data file 'unprocessed data' contains the data as extracted from the literature, with associations shown both as provided in the original papers, and converted to correlation coefficients. The algorithms for converting all the different associations to correlation coefficients are described in the flowchart and implemented in the R script 'effect conversion algorithms.r'.</p> <p>The data file 'processed data.csv' is the dataset analysed in the paper. Compared to 'unprocessed data.csv', it excludes: associations from studies of non-human animals; duplicate associations; a small number of associations from studies of medical treatments; and associations considered subparts or subscales of other associations. These exclusions are outlined in Methods section of the paper. In addition, in the processed data file, all correlations are aligned in direction so as to make them comparable (variable 'ValencedEffect'); and all associations are assigned to broad and fine categories.The script 'unprocessed to processed.r' makes the processed data file from the unprocessed one, or you can simply work from the processed one directly. </p> <p>The R script 'telomere metanalysis script RSOS REVISED.r' reproduces the analyses found in the paper.</p> <p>This version of the archive (July 17 2018) contains one small correction in the data files compared to all earlier versions. </p>

Dataset of "Exposure to airborne SARS-CoV-2 in four hospital wards and ICUs of Cyprus. A detailed study accounting for day-to-day operations and aerosol generating procedures."
<p>The authors highly appreciate being contacted if the data is to be used for any purpose.</p> <p>The following data set was used in the study entitled "<strong>Exposure to airborne </strong><strong>SARS-CoV-2 in four hospital wards and ICUs of Cyprus. A detailed study accounting for day-to-day operations and aerosol generating procedures.</strong>" and published in <em>Heliyon</em> Journal.</p> <p>This study characterized the transmission dynamics of airborne SARS-CoV-2 in normal and intensive care units. The data were collected over the period of 2020. In total, 165 and 62 air and environmental samples, respectively, were collected in four COVID-19 wards and ICUs in Cyprus and analyzed by RT-PCR. The comparison between RT-PCR and an alternative method for SARS-CoV-2 detection in air that provides comparable results but is less cumbersome and time demanding, is also given in the tab "Comparison with BELD".</p> <p>The data from sampling airborne SARS-CoV-2 using a MOUDI impactor are not included in this document but can be found in the supplement of the relevant publication.</p> <p>Please refer to the manuscript and its supplementary material for more information about how the data was collected. </p> <p> </p>
