Idiosyncratic responses to drivers of genetic differentiation in the complex landscapes of Isthmian Central America

<p>Isthmian Central America (ICA) is one of the most biodiverse regions in the world, hosting an exceptionally high number of species per unit area. ICA was formed &lt; 25 million years ago and, consequently, its biotic assemblage is relatively young and derived from both colonization and <i>in situ </i>diversification. Despite intensive taxonomic work on the local fauna, the potential forces driving genetic divergences and ultimately speciation in ICA remain poorly studied. Here, we used a landscape genetics approach to test whether isolation by distance, topography, habitat suitability, or environment drive the genetic diversity of the regional frog assemblage. To this end, we combined data on landscape features and mitochondrial DNA sequence variation for nine co-distributed amphibian species with disparate life histories. In five species, we found that at least one of the factors tested explained patterns of genetic divergence. However, rather than finding a general pattern, our results revealed idiosyncratic responses to historical and ecological processes, indicating that intrinsic life-history characteristics may determine the effect of different drivers of isolation on genetic divergence in ICA. Our work also suggests that the convergence of several factors promoting isolation among populations over a heterogeneous landscape might maximize genetic differentiation despite short geographical distances. In conclusion, abiotic factors and geographical features have differentially affected the genetic diversity across the regional frog assemblage. Much more complex models (i.e. considering multiple drivers), beyond simple vicariance of Caribbean and Pacific lineages are needed to better understand the evolutionary history of ICA's diverse biotas.</p>

Data from: Patterns and processes in complex landscapes: testing alternative biogeographic hypotheses through integrated analysis of phylogeography and community ecology in Hawai'i

The Island of Hawai'i is a dynamic assemblage of five volcanoes with wet forest habitat currently existing in four distinct natural regions that vary in area, age, and geographic isolation. In this complex landscape, alternative assumptions of the relative importance of specific habitat characteristics on evolutionary and ecological processes predict strikingly different general patterns of local diversity and regional similarity. In this study we compare alternative a priori hypotheses against observed patterns within two distinct biological systems and scales: community composition of wet forest vascular plant species and mitochondrial and nuclear genes of Drosophila sproati, a wet forest restricted endemic. All observed patterns display strong and similar regional structuring, with the greatest local diversity found in Kohala and the windward side of Mauna Loa, the least in Ka'ū and Kona, and a distinctive pattern of regional similarity that likely reflects the historical development of this habitat on the island. These observations largely corroborate a biogeographic model that integrates multiple lines of evidence, including climatic reconstruction, over those relying on single measures, such as current habitat configuration or substrate age. This method of testing alternative hypotheses across biological systems and scales is an innovative approach for understanding complex landscapes and should prove valuable in diverse biogeographic systems.

Data from: Landscape complexity promotes hoverflies across different types of semi-natural habitats in farmland

1. Semi-natural habitats (SNH) provide essential resources for many organisms in agricultural landscapes and can increase biodiversity at the local and landscape scale. For the management of ecosystem services, it is crucial to understand how local characteristics of SNH and the surrounding landscape complexity affect beneficial species. 2. We investigated this for hoverflies (Diptera: Syrphidae), an important functional group providing both pest control and pollination services, in a total of 138 SNH in 35 agricultural landscapes in Switzerland and Germany. SNH differed in type (woody, herbaceous), shape (areal, linear) and availability of food resources (floral resources and aphids). They were located along a gradient of landscape complexity (1-75 % SNH in a 1 km radius). 3. In total 9,030 hoverflies belonging to 89 species were collected. In both countries, hoverfly community composition was mainly driven by SNH type and SNH shape, and in Switzerland additionally by landscape complexity. Species richness of hoverflies increased with increasing amounts of SNH at the landscape scale. However, the ubiquitous and dominant aphidophagous species Episyrphus balteatus was indifferent to landscape composition. 4. Species richness of total and aphidophagous hoverflies was higher in woody than herbaceous SNH. Hoverfly species richness was similar in linear and areal SNH, but non-aphidophagous hoverflies were more vulnerable to landscape simplification in linear than areal SNH. Effects of the SNH type partly differed between the two countries: In Germany, the dominant aphidophagous species E. balteatus preferred woody over herbaceous SNH, while no such difference was found in Switzerland. 5. Surprisingly, local richness and abundance of floral resources were poor predictors for hoverfly abundance, richness or community composition. 6. Synthesis and applications: Large-scale conservation and restoration of complex agricultural landscapes with a high proportion of different SNH types is key for the conservation of hoverfly diversity, and thus likely promote pest control and pollination services provided by them. Local improvement of SNH to promote hoverflies has to consider regional differences in habitat characteristics.07-Dec-2017

Phased assemblies of six cultivars including two chromosome-scale phased genome assemblies revealed extensive allelic diversity including altered coding and transcript sequences, preferential allele expression, and structural variation that collectively result in a highly complex transcriptome and predicted proteome which are distributed across the homologous chromosomes. Wild species contribute to the extensive allelic diversity in tetraploid cultivars, demonstrating ancestral introgressions predating modern breeding efforts. As a clonally propagated autotetraploid that undergoes limited meiosis, dysfunctional and deleterious alleles are not purged in tetraploid potato. Nearly a quarter of the loci bore mutations predicted to have a high negative impact on protein function, complicating breeder's efforts to reduce genetic load. The <em>StCDF1</em> locus controls maturity and analysis of six tetraploid genomes revealed 12 allelic variants correlated with maturity in a dosage dependent manner. Knowledge of the complexity of the tetraploid potato genome with its rampant structural variation and embedded deleterious and dysfunctional alleles will be key not only to implementing precision breeding of tetraploid cultivars but also to the construction of homozygous, diploid potato germplasm containing favorable alleles to capitalize on heterosis in F1 hybrids.</p>
