Data for "Modular Bibliographical Profiling of Historic Book Reviews"

<p>This dataset supports the research paper, ""Modular Bibliographical Profiling of Historic Book Reviews." The paper examines different methods of predicting bibliographical details (e.g. author, title, and publisher) of books under review in a corpus of approximately 1,100 historical book reviews. The dataset is comprised of book reviews from ProQuest's American Periodicals Series (APS). This kind of bibliographical profiling is often characterized as a Natural Language Processing (NLP) or Named Entity Recognition (NER) task, but it can be more specifically described as a two-part Named Entity Linking (NEL) task, beginning with a feature extraction stage followed by one of several available matching or classification methods. An attempt has been made to formalize constraints for modular bibliographical profiling (MBP) and shed light on some important choices that are often glossed over or obscured by digital humanities (DH) practitioners. Applying these constraints, the paper evaluates combinations of feature selection (naive bag-of-words [BOW], rule-based feature extraction, and NER using a pre-trained model) with a standardized similarity-based matching strategy (cosine similarity). All tasks are performed on derived text data (term frequency tables), so that data can be shared and all methods can be used on materials available only in non-consumptive formats. These comparisons suggest that naive BOW can perform quite robustly, and that using even a basic pretrained NER model in conjunction with a BOW approach may reduce false positives.&nbsp;</p>

Mechanistic interactions as the origin of modularity in biological networks

<p>Biological networks are often modular. Explanations for this peculiarity either assume an adaptive advantage of a modular design such as higher robustness, or attribute it to neutral factors such as constraints underlying network assembly. Interestingly, most insights on the origin of modularity stem from models in which interactions are either determined by highly simplistic mechanisms or have no mechanistic basis at all. Yet, empirical knowledge suggests that biological interactions are often mediated by complex structural or behavioural traits. Here, we investigate the origins of modularity using a model in which interactions are determined by potentially complex traits. Specifically, we model system elements - such as the species in an ecosystem - as finite-state machines (FSMs) and determine their interactions by means of communication between the corresponding FSMs. Using this model, we show that modularity likely emerges for free. We further find that the more modular an interaction network is, the less complex are the traits that mediate the interactions. Altogether, our results suggest that the conditions for modularity to evolve may be much broader than previously thought.</p>

Evolutionary modularity, integration and disparity in an accretionary skeleton: Analysis of venerid Bivalvia

<p><span><span><span><span><span><span><span><span><span><span><span>Modular evolution, the relatively independent evolution of body parts, may promote high morphological disparity in a clade. Conversely, integrated evolution via the stronger covariation of parts may limit disparity. However, integration can also promote high disparity by channeling morphological evolution along lines of least resistance—a process that may be particularly important in the accumulation of disparity among organisms with accretionary growth, as in many invertebrate systems. We use a time-calibrated phylogenetic hypothesis and high-density, 3D semilandmarking to analyze the relationship between modularity, integration, and disparity in the most diverse extant bivalve family: the Veneridae. In general, venerids have a simple, two-module parcellation of body features that is divided into features of the calcium carbonate shell and features of the internal soft anatomy. This division falls more along developmental than functional lines when placed in the context of bivalve evolutionary-development and biomechanics. While the venerid body is tightly integrated in absolute terms, increasing modularity strength among subclades and ecologies appears to correlate with increasing disparity, indicating that shifts towards more mosaic evolution beget higher morphologic variance in this speciose family.</span></span></span></span></span></span></span></span></span></span></span></p>

MIntO: a Modular and Scalable Pipeline for Microbiome Metagenomic and Metatranscriptomic Meta-omics Data Integration

<p>To illustrate the use of MIntO, a set of 91 human fecal metagenomes from the Inflammatory Bowel Disease Multi&rsquo;omics Database was selected (IBDMDB).&nbsp;We selected six participants diagnosed as non-IBD (P6018 (nIBD1), M2072 (nIBD2)); Crohn&rsquo;s disease (H4006 (CD1) and H4020 (CD2)); and ulcerative colitis (H4019 (UC1) and H4035 (UC2)) that were followed for one year each.&nbsp;</p> <p>Here, we present the results from the <em>genome-based assembly-dependent</em>&nbsp;mode, where we used 91 metagenomic high-quality reads<strong> </strong>to recover 163&nbsp;high-quality MAGs,&nbsp;which constituted a set of non-redundant genomes.</p>

Data from: Kinematic trajectories in response to speed perturbations in walking suggest modular task-level control of leg angle and length

Abstract Navigating complex terrains requires dynamic interactions between the substrate, musculoskeletal and sensorimotor systems. Current perturbation studies have mostly used visible terrain height perturbations, which do not allow us to distinguish among the neuromechanical contributions of feedforward control, feedback-mediated and mechanical perturbation responses. Here, we use treadmill belt speed perturbations to induce a targeted perturbation to foot speed only, and without terrain-induced changes in joint posture and leg loading at stance onset. Based on previous studies suggesting a proximo-distal gradient in neuromechanical control, we hypothesized that distal joints would exhibit larger changes in joint kinematics, compared to proximal joints. Additionally, we expected birds to use feedforward strategies to increase the intrinsic stability of gait. To test these hypotheses, seven adult guinea fowl were video recorded while walking on a motorized treadmill, during both steady and perturbed trials. Perturbations consisted of repeated exposures to a deceleration and acceleration of the treadmill belt speed. Surprisingly, we found that joint angular trajectories and center of mass fluctuations remain very similar, despite substantial perturbation of foot velocity by the treadmill belt. Hip joint angular trajectories exhibit the largest changes, with the birds adopting a slightly more flexed position across all perturbed strides. Additionally, we observed increased stride duration across all strides, consistent with feedforward changes in the control strategy. The speed perturbations mainly influenced the timing of stance and swing, with the largest kinematic changes in the strides directly following a deceleration. Our findings do not support the general hypothesis of a proximo-distal gradient in joint control, as distal joint kinematics remain largely unchanged. Instead, we find that leg angular trajectory and the timing of stance and swing are most sensitive to this specific perturbation, and leg length actuation remains largely unchanged. Our results are consistent with modular task-level control of leg length and leg angle actuation, with different neuromechanical control and perturbation sensitivity in each actuation mode. Distal joints appear to be sensitive to changes in vertical loading but not foot fore-aft velocity. Future directions should include in vivo studies of muscle activation and force-length dynamics to provide more direct evidence of the sensorimotor control strategies for stability in response to belt speed perturbations.
