Demogaphic Reconstruction of the Western Sheep Expansion from Whole-Genome sequences

<p>Sheep (<em>Ovis aries</em>) were among the earliest livestock, domesticated in the Fertile Crescent about 12000-10000 years ago with a nearly worldwide distribution today. Most of our knowledge about the timing of their expansion stems from archaeological data but it is unclear how the genetic diversity of modern sheep fits with these dates. We used whole-genome sequencing data of 63 domestic breeds and their wild relatives, the Asiatic mouflon (<em>O. gmelini</em>), to explore the demographic history of sheep.&nbsp;<br> On the global scale, our analysis revealed geographic structuring among breeds with unidirectional recent gene flow from domestics into Asiatic mouflons. We then selected four representative breeds from Spain, Morocco, the UK and Iran to build a comprehensive demographic model of the western sheep expansion.<br> We inferred a single domestication event around 9,000 years ago, slightly later than archaeological evidence suggests which might reflect uncertainties in the generation time used for these estimates. The westward expansion is dated to approximately 5,000 years ago, later than the original Neolithic expansion of sheep and approximately matching the Secondary Product Revolution associated with woolly sheep. We see some signals of recent gene flow from an ancestral population into southern European breeds which could reflect admixture with feral European mouflon. Furthermore, our results indicate that many breeds experienced a reduction of their effective population size during the last centuries, probably associated with the breed development.<br> Our study provides insights into the complex demographic history of western Eurasian sheep, highlighting interactions between breeds and their wild counterparts.</p>

Population structure of five native sheep breeds of Sweden estimated with high density SNP genotypes

Background <p>Native Swedish sheep breeds are part of the North European short-tailed sheep group; characterized in part by their genetic uniqueness. Our objective was to study the population structure of native Swedish sheep. Five breeds were genotyped using the 600 K SNP array. Dalapäls and Klövsjö sheep are from the middle of Sweden; Gotland and Gute sheep from Gotland, an island in the Baltic Sea; and Fjällnäs sheep from northern Sweden. We studied population structure by: principal component analysis (PCA), cluster-based analysis of admixture, and an estimated population tree.</p> Results <p>The analyses of the five Swedish breeds revealed that these breeds are five distinct breeds, while Gute and Gotland are more closely related to each other as seen in all analyses. All breeds had long branch lengths in the population tree indicating they've been subjected to drift. We repeated our analyses using 39 K SNP and including 50 K SNP genotypes from other European and southwestern Asian breeds from the Sheep HapMap project and 600 K SNP genotypes from a dataset of French sheep. Results arranged breeds into five groups: south-west Asia, south-west Europe, central Europe, north Europe and north European short-tailed sheep. Within this last group, Norwegian and Icelandic breeds, Finn and Romanov sheep, Scottish breeds, and Gute and Gotland sheep were more closely related while the remaining Swedish breeds and Ouessant sheep were distinct from all breeds and had longer branches in the population tree.</p> Conclusions <p>We showed population structure of five Swedish breeds and their structure within European and southwestern Asian breeds. Swedish breeds are unique, distinct breeds that have been subjected to drift but group with other north European short-tailed sheep.</p>

The 3D model presents a digital reconstruction of historical textile materials for a theatrical costume for Anfusa Tikhonovna in the play "Wolves and Sheep" (1875) by A.N. Ostrovsky. The authors used 2D scanning to capture the look of the surfaces, post processed the images in PixPlant, generated texture maps in Photoshop and put those on the 3D models in SubstancePainter. The authors of the 3D model are Aleksei Moskvin and Mariia Moskvina (Saint Petersburg State University of Industrial Technologies and Design). The authors thank prof. Social network structure is robust to parasite induced changes in contact behavior of domestic sheep

<p>Understanding how parasitism may affect social behavior and social networks is key to understanding the impact of infection on a population. Infection can disrupt social networks by altering the behavior of both infected individuals (e.g. by reducing activity) and the behavior of uninfected individuals (e.g. avoiding sick individuals), both of which can <span>have an impact on social group dynamics and parasite transmission</span>. Here we test experimentally how parasitism affects social contact behavior and social network structure using a common parasite infection of sheep. Three treatment groups, each with 4 replicate social groups were established (i) Parasitised; all lambs were infected with a parasitic nematode, (ii) Non-parasitised; all lambs remained uninfected (iii) Mixed; part of each group were infected, and part of the group remained uninfected. Contact behaviours of each individual were recorded using proximity loggers during four phases of infection (pre-parasite, pre-patent, patent-parasite, post-parasite). We found infected individuals in the parasitised and mixed groups reduced contact frequency following infection. Infected individuals in mixed groups however reduced contact frequency to a greater extent than infected animals in the fully parasitised group. D<span>espite the reduction in contacts between infected animals in the mixed group, the social network structure was unaffected, as non-infected individuals maintained pre-parasite levels of social interactions with their infected conspecifics. </span><span>These results demonstrate </span>how infection can impact the social behavior of all animals within a group, and how the expression of behavioral change may depend on the parasitic status of all group members and the response of uninfected conspecifics.</p>

My family stopped shearing sheep in about 2007. I filmed the first time I participated in sheep shearing since then, helping five local families shear sheep. There have been many changes in sheep-shearing including what families do with the sheared wool and tools used to shear. Most families have around ten people to help.</p><p>Father (b. 1970) said that if we don't shear at this time, the sheep will be uncomfortable and scratch against walls, rocks, and ditches, and might roll over, be unable to stand, and die.&nbsp;</p><p>At around 5PM, my cousin's family arrived with their sheep, brought from the summer pasture to the spring pasture. After the family drove the sheep into the sheep enclosure, the son slaughtered a sheep, and his parents went to the township town by motorcycle and bought various beverages, fruit, biscuits, and other items. Father helped the son take care of the meat.&nbsp;</p><p>Early the next morning, the family got up at four and began shearing after a simple breakfast. Later, helpers came one after another.</p><p>Before they start shearing, men sharpen the <i>bal he</i> 'shearing scissors,' and two or three women of the family cook, prepare milk tea, and cook meat and noodles. Each man has ten <i>bkyig tigs</i> 'strings', indicating each is to catch ten sheep and shear them. This is <i>bkyigs thabs gcig</i> 'one round.'&nbsp; If it is a shearer's first time to shear, other men help him.&nbsp;</p><p>When I was a child, each man had his own strings, and most were made of wool. They colored their strings to differentiate them from others. Father's strings were wool and colored red on top. Every time he finished shearing, I was responsible for collecting the strings. At that time men twisted their strings around their waists and pulled one when they caught a sheep and tied its legs with it.&nbsp;</p><p>Most men who participated in the sheep shearing this year had few wool strings. Instead, they bought cloth from the market and tore the cloth into strips.&nbsp;</p><p>During shearing, two or three women were responsible for marking the sheared sheep with <i>lcags rtsi</i> 'paint'. Each family had a distinctive paint color and marked the sheep differently. For instance, the first family I helped, used green on the neck and blue on the rump. Other women or children were responsible for collecting <i>bal rdul</i> 'pieces of wool that had broken off during shearing'. When I was a child, we children were responsible for collecting <i>bal rdul</i> and preventing the sheep from escaping as elders were catching them. I did the same during the sheep shearing this year.&nbsp;</p><p>After one round finished, the men collected their strings and took a short break. Some resharpened their scissors, and the family offered beverages and snacks.&nbsp;</p><p>One element of fun in sheep shearing is young men competing to see who is the fastest. They joke with each other. One of my cousins was the funniest person that day. He teased young men that if they didn't shear the wool well, they would not find good wives. The young men also verbally sparred with each other. One of my cousins and his friend had a contest of to see who could shear the fastest. My cousin lost several times, so his friends and cousins teased him that he might not find a good wife. They also teasingly suggested that he needed to join more sheep shearing events to practice his ability.&nbsp;</p><p>Father said when he was young, they were happy to join the sheep-shearing events of local families. Once, one of his cousins and he participated in a sheep shearing. There were many young men there to help the family and they competed to see who was the fastest. Father laughingly said that one young man had shaved the edge of his robe that day. Everybody laughed at him and teased him that day.&nbsp;</p><p>Jokes and laughing release tiredness.&nbsp;</p><p>During the shearing, some families medicate the sheep, because they won't have to catch the sheep again with few family members. For instance, one family brought anthrax vaccine of anthrax provided by the local government.&nbsp;</p><p>One family takes care of the wool traditionally. Women scatter the sheared wool on the ground in a line near the sheep enclosure and spread other wool on the scattered wool. A woman puts a stick on the scattered wool and twists it. Another woman helps her to twist the scattered wool to make the wool easier to twist. They make the line of twisted wool into a round shape after twisting it tightly.&nbsp;</p><p>Two or three women spin several pieces of wool to make a long strip men use to bind the <i>bal dos</i> 'rounded wool' with a <i>yog thag</i> 'spun strip'. &nbsp;This process is locally called <i>bal gcu sdom byed pa</i> and it is the final process. Men put the <i>bal dos</i> in the family's storage room.&nbsp;</p><p>Very few families take care of the wool in traditional ways. The shorn wool is simply placed into plastic bags, which doesn't involve arduous labor, such as what the last family event that I joined. They made long strips, scattered the wool on the ground, and so forth.&nbsp;</p><p>Finally, the family offers water for the men to wash their hands. The housewife and the husband or other family members ask others to sit. They offer tea and then meat, noodles, bread, snacks, and various beverages. Family members repeatedly urge guests and helpers to eat and drink more. If some are unfamiliar with the guests, they don't eat much, pretending that they are full after a small amount of food.&nbsp;</p><p>I did the same in one family where I met some guests for the first time. The family leader is a relative of my father and has no son. He is in his seventies, so Father helps him every year during their sheep-shearing.&nbsp;</p><p>This was my first time to participate in this family's sheep-shearing. The day before the shearing, the family head phoned Father and asked if he could come help. He said that it was fine if he could not because of Father's back pain. Father said he would help and added that he would bring me with him. The man was grateful for Father's generous help.&nbsp;</p><p>Father is famous for his sheep-shearing ability. Locals said Father was the best shearer in our community when he was young.&nbsp;</p><p>Except for the last family, Father didn't join the sheep-shearing of other families that I joined. There were many helpers and they said it was fine that he didn't help because they knew about his back pain. Some helpers said that the work would be easier if Father was there.&nbsp;</p><p>Father said when he was young,&nbsp;sheep-shearing took place in the summer pasture, because there were few families, few livestock, enough grass for the animals, and locals moved to summer pasture earlier. These huts dot the sides of the Vals valley, used by shepherds as shelter for the livestock while they're grazing, avoiding the need to take the animals down from the mountain slopes. My first attempt at fusing phone camera (Pixel 2 XL) and drone camera (DJI Mavic Air) photos to achieve a scan with both fine-grained and large-scale detail. The setting sun made this one a little difficult - the phone struggled to cope with the high contrast ratio and many of the photos needed to be stitched together by hand. Data from: Heat stress conditions affect the social network structure of free‐ranging sheep

<p>Extreme weather conditions, like heatwave events, are becoming more frequent with climate change. Animals often modify their behaviour to cope with environmental changes and extremes. During heat stress conditions, individuals change their spatial behaviour and increase the use of shaded areas to assist with thermoregulation. Here, we suggest that for social species, these behavioural changes and ambient conditions have the potential to influence an individual's position in its social network, and the social network structure as a whole. We investigated whether heat stress conditions (quantified through the temperature humidity index) and the resulting use of shaded areas, influence the social network structure and an individual's connectivity in it. We studied this in free‐ranging sheep in the arid zone of Australia, GPS‐tracking all 48 individuals in a flock. When heat stress conditions worsened, individuals spent more time in the shade and the network was more connected (higher density) and less structured (lower modularity). Furthermore, we then identified the behavioural change that drove the altered network structure and showed that an individual's shade use behaviour affected its social connectivity. Interestingly, individuals with intermediate shade use were most strongly connected (degree, strength, betweenness), indicating their importance for the connectivity of the social network during heat stress conditions. Heat stress conditions, which are predicted to increase in severity and frequency due to climate change, influence resource use within the ecological environment. Importantly, our study shows that these heat stress conditions also affect the animal's social environment through the changed social network structure. Ultimately, this could have further flow on effects for social foraging and individual health since social structure drives information and disease transmission.</p>

Genomic prediction in the wild: a case study in Soay sheep

<p>Genomic prediction, the technique whereby an individual's genetic component of their phenotype is estimated from its genome, has revolutionised animal and plant breeding and medical genetics. However, despite being first introduced nearly two decades ago, it has hardly been adopted by the evolutionary genetics community studying wild organisms. Here, genomic prediction is performed on eight traits in a wild population of Soay sheep. The population has been the focus of a &gt;30 year evolutionary ecology study and there is already considerable understanding of the genetic architecture of the focal Mendelian and quantitative traits. We show that the accuracy of genomic prediction is high for all traits, but especially those with loci of large effect segregating. Five different methods are compared, and the two methods that can accommodate zero-effect and large-effect loci in the same model tend to perform best. If the accuracy of genomic prediction is similar in other wild populations, then there is a real opportunity for pedigree-free molecular quantitative genetics research to be enabled in many more wild populations; currently the literature is dominated by studies that have required decades of field data collection to generate sufficiently deep pedigrees. Finally, some of the potential applications of genomic prediction in wild populations are discussed.</p>
