Additional file 1 of Medium development and production of carotenoids and exopolysaccharides by the extremophile Rhodothermus marinus DSM16675 in glucose-based defined media

<p>The biodegradative capacity of bacteria in their natural habitats is affected&nbsp;by water availability. In this work, we have examined the activity and effector&nbsp;specificity of the transcriptional regulator XylR of the TOL plasmid pWW0 of&nbsp;Pseudomonas putida mt-2 for biodegradation of m-xylene when external&nbsp;water potential was manipulated with polyethylene glycol PEG8000. By&nbsp;using non-disruptive luxCDEAB reporter technology, we noticed that the&nbsp;promoter activated by XylR (Pu) restricted its activity and the regulator<br> became more effector-specific towards head TOL substrates when cells&nbsp;were grown under water subsaturation. Such a tight specificity brought&nbsp;about by water limitation was relaxed when intracellular osmotic stress was&nbsp;counteracted by the external addition of the compatible solute glycine betaine.&nbsp;With these facts in hand, XylR variants isolated earlier as effectorspecificity&nbsp;responders to the non-substrate 1,2,4-trichlorobenzene under&nbsp;high matric stress were re-examined and found to be unaffected by water&nbsp;potential in vivo. All these phenomena could be ultimately explained as the&nbsp;result of water potential-dependent conformational changes in the A domain&nbsp;of XylR and its effector-binding pocket, as suggested by AlphaFold prediction&nbsp;of protein structures. The consequences of this scenario for the evolution&nbsp;of specificities in regulators and the emergence of catabolic pathways&nbsp;are discussed.</p>

GR4SP Suite: Additional Data and Simulation Results

<p>This entry is for the GR4SP&#39;s Suite,&nbsp;a model and simulation tool used to analyse the Victorian electricity system&#39;s history and potential future transition pathways. It includes&nbsp;additional input data and simulation results. Most of these files were used or&nbsp;generated with Jupyter Notebook&nbsp;scripts shared in the author&#39;s <a href="https://github.com/gr4sp/simulationEngine">GitHub repository</a>.&nbsp;</p> <p>Input data in YAML files include VIC.yaml with&nbsp;input settings for the business-as-usual scenario. Some of these inputs can be changed to achieve different future trajectories. For example, try increasing 25% the <em>basePrice </em>of Brown Coal and check how this could impact future emission trajectories, electricity production from renewable energy, and spot prices.</p> <p>This entry includes Sobol&#39;s sensitivity indices, the Elementary Effects Test (EET) mu* and sigma. The Morris and Sobol sampling results are saved as .tar.gz files with corresponding names.&nbsp;</p> <p>The input data and results for the Energy Vulnerability (EV) assessment&nbsp;quantifying the LIHC indicator and the data used for the Sectoral Network Analysis (SNA) (i.e. ActorActorRelV0.8.csv).&nbsp;</p> <p>This also includes the results from exploring future pathways of the electricity system using EMA workbench&#39;s PRIM, FS and other tools for open exploration (https://emaworkbench.readthedocs.io/en/latest/). The exploration was guided by three scenarios: Low-Carbon Transition (LCT), Just Transition (JT), and Sustainability Transition (ST). Any additional file with BAU in the name includes the results for the Business-as-usual scenario.</p> <p>This version of the dataset includes a few results of policy mixes to achieve any of the three transition scenarios generated in the Jupyter Notebook <a href="https://github.com/gr4sp/experiments/blob/main/notebooksGr4sp/ScenariosAnalysis.ipynb">ScenariosAnalysis</a>. The abstract below was extracted from the Level 0 data package and is included for context: Numbers and lengths of Lepidoptera larvae (caterpillars, all species) were censused on shrub level foliage at biweekly intervals from late May/early June through late July/early August each year. Measurements were conducted on the Main bird plot in the Hubbard Brook Experimental Forest and on three additional plots within the White Mountain National Forest from 1986-1997.. These data were gathered as part of the Hubbard Brook Ecosystem Study (HBES). The HBES is a collaborative effort at the Hubbard Brook Experimental Forest, which is operated and maintained by the USDA Forest Service, Northern Research Station.

Dark respiration and photosynthesis data from Dry Heath Nitrogen & Phosphorus addition plots, Arctic LTER, Toolik Field Station, Alaska, summers 2023-2024.

To determine the effects of weather variability on Arctic plant functioning, we conducted this study looking at the response of plant dark respiration and photosynthesis to short-term, high-frequency, temperature and light variability. We measured Betula nana, Chamaenerion angustifolium, and Calamagrostis stricta from the dry heath tundra N&P fertilized plots. We took measurements through two summer seasons. The first summer we obtained data regarding responses to variable temperature and light, and in the second summer we obtained the dark respiration to temperature response and photosynthesis to light response curves.

Long-term species richness and evenness trends in response to N addition and elevated CO2 in BioCON

The data and code in this package are associated with the analysis for a manuscript titled "Elevated CO2 first dampens but then amplifies diversity loss due to N enrichment over 24 years". The files include 24 years of data on species cover, total aboveground biomass, species richness, evenness and environmental variables from the BioCON experiment. The complete BioCON (Biodiversity, CO2, and N) experiment includes 371 2 x 2 m plots in six circular 20-meter diameter rings, located at the Cedar Creek Ecosystem Science Reserve in Minnesota, USA. Plots were established on secondary successional grassland on a sandy outwash soil after removing the prior vegetation. The BioCON project includes several overlapping and nested experiments.

Mangrove soil phosphorus addition experiment from June 2013 to August 2013 at the mangrove peat soil mesocosms (FCE), Key Largo, Florida - Nutrients in Porewater, Soil and Roots

Sea levels in South Florida are conservatively predicted to rise by 0.60 m by 2060. The key mechanisms that maintain coastal peatland elevation against increasing sea level are organic matter accumulation via plant production and mineral sedimentation rates (Smoak et al. 2013). Although coastal mangrove soils are regularly inundated with seawater, little is know about the drivers of carbon sequestration (above or below ground) versus atmospheric efflux under different conditions of salinity and elevated phosphorus (P) associated with sea-level rise and storm surge. A recent study using mangrove peat soils found that seawater inundation reduced soil carbon efflux losses and salinity concentration had little effect on carbon retention or loss pathways. The next logical steps are to understand how plant-soil interactions affect above and below ground carbon processes, as well as how increases in P associated with storm surge from the Gulf of Mexico will influence physical, chemical and biological components of mangrove soils that are associated with above and belowground carbon processes. We will manipulate P in inundated peat soil mesocosms with disturbed and undisturbed red mangrove (Rhizophora mangle) seedlings to identify some of the fundamental mechanisms of soil elevation and carbon cycling given expected increases in seawater-based P availability in South Florida coastal mangroves.

Experimental plots studies comparing the impact of fertilization and wrack addition on invertebrate abundance and plant cover in Atlantic and Gulf of Mexico salt marshes from April 2009 to September 2010

Understanding the relative strengths of top-down and bottom-up forces is an important key to predicting the structure of biological communities. The strength of these effects can be regulated in part by predator abundance and nutrient availability. In 2009, we hypothesized that the importance of these factors varies geographically between the southeastern Atlantic Coast and the Gulf Coast due to differences in tidal regime, and began to study this variation using a biogeographic, manipulative field experiment. Although our original purpose was to understand the structure of salt marsh arthropod food webs, BP's Deepwater Horizon spill in the Gulf Coast presented an opportunity to understand how stress from an oil spill might affect the variables that we were measuring. The fact that we had plots and transect sampling in place at multiple sites along the Gulf and East Coasts put us in a position to evaluate any impacts that might occur if oil hit some of the sites. The study was conducted at 11 sites across the Gulf Coast, from Texas to Florida, and 11 sites along the Atlantic Coast, from Florida to Maine. At each site, experimental plots were sampled and a 100m transect was sampled near the plots within 5m of the high marsh boundary. Sampling was conducted in May 2009, August 2009, and August 2010. In 2010, four extra sites were added to the existing experimental sites because of known oil contamination, and another site was added as an extra control. Only the transect sampling was conducted at these sites. This dataset contains all the data from experimental plots; experimental treatments of fertilizer addition, wrack addition, fertilizer & wrack addition, and no addition (control) were randomly applied to the plots. The plot treatments were maintained in August 2009 and May 2010.

The SALTEx experiment was initiated in 2012 and consists of 31 field plots, each 2.5 m on a side. There are three treatments (Press, Pulse, and Fresh) and two types of controls (with and without sides), each consisting of six replicates. The Press treatment plots receive regular (4 times each week) additions of a mixture of seawater and fresh river water. Pulse plots receive the same mixture of seawater and river water during September and October, which is historically a time of low flow in the river when natural saltwater intrusion occurs. The Fresh treatment plots receive regular additions of fresh river water. Treatment water is added during low tide to facilitate its infiltration into the soil, and all plots are inundated by astronomical tides at high tide. Soils were destructively sampled before the beginning of the experiment (March 2014) and after approximately 3 years of treatments (December 2016) and analyzed for bulk density, percent carbon, percent nitrogen, total phosphorus, available phosphorus, available nitrate, and available ammonium.

Methane and carbon dioxide flux in a tidal freshwater marsh recovering from three years of experimental seawater additions and following the Hurricane Irma storm surge

Methane (CH4) and carbon dioxide (CO2) flux rates were measured in a tidal freshwater marsh using static flux chambers. The experimental field site, SALTEx (Seawater Addition Long-Term Experiment) is part of the Georgia Coastal Ecosystems (GCE) LTER and is located on the Altamaha River, GA. The marsh was experimentally dosed with brackish water additions for 3 years, from 2014 – 2017. There are three treatments groups (Press, Pulse, and Fresh) and two control groups (with and without siding on the plots), each with six replicates. Press treatment plots received brackish water throughout the year, Pulse plots received brackish water in September and October and fresh water the rest of the year, Fresh plots received fresh river water throughout the year. The two control groups, one with siding on the plots and one without, received no water addition manipulations. All dosing ceased in January 2018, at which point we began to study the recovery of the marsh. In this study, the Hurricane Irma Rapid Grant evaluated additional effects of the Hurricane Irma storm surge that occurred in October 2017. Greenhouse gas measurements were taken seasonally beginning in March 2018 and ending in March 2019.

We surveyed naturally occurring tall goldenrod (Solidago altissima) plants in a long-term nitrogen addition field experiment at the Kellogg Biological Station's T7 untilled succession plots in the Main Cropping System Experiment (https://lter.kbs.msu.edu/research/long-term-experiments/main-cropping-system-experiment/). We collected data on the defensive stem nodding morph (which helps plants evade apex-galling herbivores) and presence of galls in 2016, 2021, and 2022.
