Analysis of the root diameter distribution from time series images of real and simulated Cassava root systems

<p>The data was collected, simulated and analyzed in the framework of the CassavaStore project (a collaboration between IBG-2, Forschungszentrum J&uuml;lich, Germany and different institution from Thailand; for details see <a href="https://www.international-bioeconomy.org/cassavastore_eng">https://www.international-bioeconomy.org/cassavastore_eng</a>). Aim of this project is to get a better understanding of storage root development in cassava (<em>Manihot esculenta</em> Crantz) in order to optimize cassava growth with respect to variety breeding and growth management. The storage root is one of the main providers of starch in Thailand and therefore of high economic importance. Monitoring the formation of storage roots over time via quantification of the root diameter distribution of excavated root systems was one of the key aspects addressed in this project. To measure the diameters a software was developed that identifies roots in RGB images and analyzes the diameters along each identified root automatically. The published data contains 1) analyzed images from cassava roots that were acquired in a video box; 2) simulated virtual root model images with known root diameter distributions that were used to validate the analysis approach; 3) a description of the data and the folder structure.</p>

Data from: Two for the price of one: eDNA metabarcoding reveals temporal and spatial variability of mussel and fish co-distributions in Michigan riverine systems

<p>Freshwater mussels (family Unionidae) are among the world's most endangered taxa, with almost 75% of North American taxa classified as a species of concern, threatened, or endangered. Despite the critical importance of comprehensive distributional data for the conservation of unionids and fishes, these data are often lacking because of the labor and resources associated with traditional survey methods. During their larval stage, unionid mussels use various fish species as obligate hosts, making native fish species vital to unionid persistence and an understanding of host distribution similarly important. Here, we utilized an eDNA metabarcoding approach to evaluate patterns of co-distribution of unionid mussels and fishes along ~362 km of the densely sampled Grand River network as well as the outlets of 19 tributaries along the eastern shore of Lake Michigan, USA. We detected a total of 21 mussel and 40 fish taxa, with distinctive composition of both mussel and fish assemblages across tributaries and differences in fish taxa between sampling periods. Notably, we detected more mussel taxa within the Grand River watershed than at the outlets of all 20 rivers combined. Within the Grand River network, two fish taxa (<em>Pylodictus</em> <em>olivaris</em> and <em>Cyprinella</em>) were found more frequently in areas of high mussel diversity, and three fish taxa more frequently in areas of low mussel diversity (<em>Umbra</em>, Leuciscidae, and <em>Etheostoma</em>). There was little difference between eDNA detections of mussels from samples collected in June versus August, but we detected significantly more fish taxa in August compared to June. Taken together, our findings demonstrate the value of eDNA metabarcoding for evaluating co-distribution of ecologically connected taxa. The use of eDNA as a tool for determining distributions of mussels and their obligate hosts may facilitate conservation efforts for these imperiled taxa.</p>

Photometry of outer Solar System objects from the Dark Energy Survey I: photometric methods, light curve distributions and trans-Neptunian binaries - data release

<p>This repository contains the full data release for the 814 outer Solar System objects found in the Dark Energy Survey.</p> <p>A full description of the object search is described in <a href="http://(https://ui.adsabs.harvard.edu/abs/2022ApJS..258...41B/abstract">Bernardinelli et al (2022)</a>, and a full description of the photometric processing is described in<a href="https://ui.adsabs.harvard.edu/abs/2023arXiv230403017B/abstract"> Bernardinelli et al (2023)</a>. If you use these files, we ask you to cite the corresponding papers.</p> <p>The FITS table `y6_des_tnos_color.fits` contains both the orbital elements and the colors for each object. The full description of the orbital element information is given in Table 3 of&nbsp;<a href="https://ui.adsabs.harvard.edu/abs/2022ApJS..258...41B/abstract">Bernardinelli et al (2022</a>). In addition to these, the table also includes the mean absolute magnitudes in each band, as well as mean&nbsp;<span class="math-tex">\((g-r, r-i, r-z)\)</span>&nbsp;colors and their corresponding covariance matrix, and the 68% confidence interval for the lightcurve amplitude.</p> <p>Inside the `fluxes` directory, the complete photometric record for each object is included in a `hdf5` file (for each object), and the MCMC chains for their fluxes and LCAs. The three Jupyter Notebooks included in the `notebooks` directory explains the columns and how to use these files to reproduce the results of the paper. Inside this directory there are also additional files needed to reproduce the code.</p> <p>The `binary` directory has the MCMC chains for their mutual orbits (in `.npy` files), as well as the astrometric and photometric record for the binary measurements. Another `README` file is included in that directory with a detailed explanation.</p>

Data from: Correlated evolution of mating system and floral display traits in flowering plants and its implications for the distribution of mating system variation

Reduced allocation to structures for pollinator attraction is predicted in selfing species. We explored the association between outcrossing and floral display in a broad sample of angiosperms. We used the demonstrated relationship to test for bias against selfing species in the outcrossing rate distribution, the shape of which has relevance for the stability of mixed mating. Relationships between outcrossing rate, flower size, flower number and floral display, measured as the product of flower size and number, were examined using phylogenetically independent contrasts. The distribution of floral displays among species in the outcrossing rate database was compared with that of a random sample of the same flora. The outcrossing rate was positively associated with the product of flower size and number; individually, components of display were less strongly related to outcrossing. Compared with a random sample, species in the outcrossing rate database showed a deficit of small floral display sizes. We found broad support for reduced allocation to attraction in selfing species. We suggest that covariation between mating systems and total allocation to attraction can explain the deviation from expected trade-offs between flower size and number. Our results suggest a bias against estimating outcrossing rates in the lower half of the distribution, but not specifically against highly selfing species.

Data from: Phylogeographic concordance factors quantify phylogeographic congruence among co-distributed species in the Sarracenia alata pitcher plant system

Comparative phylogeographic investigations have identified congruent phylogeographic breaks in co-distributed species in nearly every region of the world. The qualitative assessments of phylogeographic patterns traditionally used to identify such breaks, however, are limited because they rely on identifying monophyletic groups across species and do not account for coalescent stochasticity. Only long-standing phylogeographic breaks are likely to be obvious; many species could have had a concerted response to more recent landscape events, yet possess subtle signs of phylogeographic congruence because ancestral polymorphism has not completely sorted. Here we introduce Phylogeographic Concordance Factors (PCFs), a novel method for quantifying phylogeographic congruence across species. We apply this method to the <i>Sarracenia alata</i> pitcher plant system, a carnivorous plant with a diverse array of commensal organisms. We explore whether a group of ecologically associated arthropods have co-diversified with the host pitcher plant, and identify if there is a positive correlation between ecological interaction and PCFs. Results demonstrate that multiple arthropods share congruent phylogeographic breaks with <i>S. alata</i>, and provide evidence that the level of ecological association can be used to predict the degree of similarity in the phylogeographic pattern. This study outlines an approach for quantifying phylogeographic congruence, a central concept in biogeographic research.

DistSNE: Distributed computing and online visualization of DNA methylation-based central nervous system tumor classification

<p><strong>The current state-of-the-art analysis of central nervous system (CNS) tumors through DNA methylation profiling relies on the tumor classifier developed by Capper and colleagues, which centrally harnesses DNA methylation data provided by users. Here, we present a distributed-computing-based approach for CNS tumor classification that achieves a comparable performance to centralized systems while safeguarding privacy. We utilize the t-distributed neighborhood embedding (t-SNE) model for dimensionality reduction and visualization of tumor classification results in two-dimensional graphs in a distributed approach across multiple sites (DistSNE). DistSNE provides an intuitive web interface (https://gin-tsne.med.uni-giessen.de) for user-friendly local data management and federated methylome-based tumor classification calculations for multiple collaborators in a DataSHIELD environment. The freely accessible web interface supports convenient data upload, result review, and summary report generation. Importantly, increasing sample size as achieved through distributed access to additional datasets allows DistSNE to improve cluster analysis and enhance predictive power. Collectively, DistSNE enables a simple and fast classification of CNS tumors using large-scale methylation data from distributed sources, while maintaining the privacy and allowing easy and flexible network expansion to other institutes. This approach holds great potentialfor advancing human brain tumor classification and fostering collaborative precision medicine in neuro-oncology.&nbsp;&nbsp;</strong></p>
