Disentangling the effects of eutrophication and natural variability on macrobenthic communities across French coastal lagoons
<p>We present here the raw data and scripts to reproduce the results presented in the preprint "Disentangling the effects of eutrophication and natural variability on macrobenthic communities across French coastal lagoons" available on BioRxiv. Before using the scripts and associated data, we recommend reading the "readme" word document also available, which details the information available in the different data sheets. </p> <p>Preprint abstract : </p> <p>Coastal lagoons are transitional ecosystems that host a unique diversity of species and support many ecosystem services. Owing to their position at the interface between land and sea, they are also subject to increasing human impacts, which alter their ecological functioning. Because coastal lagoons are naturally highly variable in their environmental conditions, disentangling the effects of anthropogenic disturbances like eutrophication from those of natural variability is a challenging, yet necessary issue to address. Here, we analyze a dataset composed of macrobenthic invertebrate abundances and environmental variables (hydro-morphology, water, sediment and macrophytes) gathered across 29 Mediterranean coastal lagoons located in France, to characterize the main drivers of community composition and structure. Using correlograms, linear models and variance partitioning, we found that lagoon hydro-morphology (connection to the sea and lagoon surface), which affects the level of environmental variability (salinity and temperature), as well as lagoon-scale benthic habitat diversity (using macrophyte morphotypes) seemed to regulate macrofauna distribution, while eutrophication and associated stressors like low dissolved oxygen, acted upon the existing communities, mainly by reducing species richness and diversity. Furthermore, M-AMBI, a multivariate index composed of species richness, Shannon diversity and AMBI (AZTI's Marine Biotic Index) and currently used to evaluate the ecological state of French coastal lagoons, was more sensitive to eutrophication (18%) than to natural variability (9%), with nonetheless 49% of its variability explained jointly by both. To improve the robustness of benthic indicators like M-AMBI and increase the effectiveness of lagoon benthic habitat management, we call for a revision of the ecological groups at the base of the AMBI index and of the current lagoon typology which could be inspired by the lagoon-sea connection levels used in this study. </p>

NewsEye / READ AS training dataset from French Newspapers (19th, early 20th C.)
<p>The dataset comprises French newspaper pages from 19th and early 20th century with annotated text. The page images were provided by the <a href="https://www.bnf.fr/en">French National Library</a> and comprise 183 pages (training set). The data are formed according to the PAGE format (cf. Cf. <a href="https://github.com/PRImA-Research-Lab/PAGE-XML/">https://github.com/PRImA-Research-Lab/PAGE-XML/</a>) and were produced with the <a href="http://read.transkribus.eu/">Transkribus </a>platform with support of the <a href="http://newseye.eu/">NewsEye</a> and the <a href="http://read.transkribus.eu/">READ </a>project. The guidelines with which the AS GT was created are uploaded here as well.</p>
Can Artificial Intelligence help in the study of vegetative growth dynamics from herbarium collections? An evaluation of the tropical flora of the French Guiana forest
<p>Dataset was used for the article "Can Artificial Intelligence help in the study of vegetative growth dynamics from herbarium collections? An evaluation of the tropical flora of the French Guiana forest".</p> <p>The related work proposes to study to what extent the use of automated visual analysis techniques, based on deep learning, can help not only to detect relatively rare vegetative structures in herbarium collections but also to automatically classify them by type of growing shoot (continuous or rhythmic).</p> <p>Abstract of the paper:</p> <p>A better knowledge of tree vegetative growth patterns and their relationship to environmental variables is crucial in understanding forest growth dynamics and how climate change may affect them. Generally less studied than reproductive structures, the phenology of tree vegetative growth mainly focuses on the analysis of growing shoots, from vegetative buds development to leaf fall. This growth process usually strongly differs between temperate and tropical regions. In temperate regions, this pattern is quite well known. Low winter temperatures impose a stop of the vegetative growth shoots and lead to the typical expression of an annual growth cycle for the vast majority of tree species. In moist tropical regions, on the other hand, the seasonality is much less marked. In addition, these regions contain a much wider variety of tree species. These two aspects lead to a tremendous diversity of phenological patterns that are still poorly known and understood. In particular, not much is known on the periodicity and timing of growth at individual trees, population, or community levels.</p> <p>The work carried out in this study aims to advance knowledge in this area, focusing more particularly on herbarium scans, as herbarium collections offer the promise of monitoring plant phenology over long time periods. However, such a study requires the ability to detect a sufficiently large number of growing shoots in herbarium collections to draw statistically relevant conclusions, which can be very costly if the work is done manually. Furthermore, herbarium collections traditionally focus on reproductive organs, and herbarium specimens showing growing shoots are pretty rare.</p> <p>We propose in this paper to study to what extent the use of automated visual analysis techniques, based on deep learning, can help not only to detect these relatively rare vegetative structures in herbarium collections but also to automatically classify them by type of growing shoot (continuous or rhythmic). Our results show the relevance of using herbarium data for vegetative phenology research, as well as the potential of deep learning approaches for growth shoot detection.</p>

Flight altitude lead to 2 m spatial resolution images.</p> <ul> <li><strong>Fields_samples.7z: </strong> ESRI Shape Format. Supervised SVN classification results for 600 urban trees according to a 3 level nomenclature: leaf type (5 classes), family (12 & 19 classes) and species (14 & 27 classes). The number of classes differ for the two latter as they depend on the minimum number of individuals considered (4 and 10 individuals per class respectively). Trees positions have been acquired using differential GPS and are given with centimetric to decimetric precision. A randomly selected subset of these trees has been used to train machine SVM and Random Forest classification algorithms. Those algorithms were applied to hyperspectral images using a number of classes for family (12 & 19 classes) and species (14 & 27 classes) levels defined according to the minimum number of individuals considered during training/validation process (4 and 10 individuals per class, respectively). Global classification precision for several training subsets is given by Brabant et al, 2019 (<a href="https://www.mdpi.com/470202">https://www.mdpi.com/470202</a>) in terms of averaged overall accuracy (AOA) and averaged kappa index of agreement (AKIA).</li> <li><strong>HySPex-2m.7z: </strong>full hyperspectral VNIR-SWIR ENVI standard image obtained from the coregistration of both VNIR and SWIR ones through a signal aggregation process that allowed to obtain a synthetic VNIR 1.6 m spatial resolution image, with pixels exactly corresponding to natif SWIR image ones. First, a spatially resampled 1.6 m VNIR image was built, where output pixel values were calculated as the average of the VNIR 0.8 m pixel values that spatially contribute to it. Then, ground control points (GCP) were selected over both images and SWIR one was tied to the VNIR 1.6 m image using a bilinear resampling method using ENVI tool. This lead to a 1.6 m spatial resolution full VNIR-SWIR image.</li> <li><strong>HYPXIM-4m.7z, HYPXIM-8m.7z, Sentinel2-10m.7z</strong>: hyperspectral ENVI standard simulated images. <p>French-language art critics active between the mid-19<sup>th</sup> and 20<sup>th</sup> centuries (see <a href="http://critiquesdart.univ-paris1.fr/en">http://critiquesdart.univ-paris1.fr/en</a>). Each author’s page displays their primary and secondary bibliographies and identified archival sources. These documents are based on extensive research to produce primary bibliographies that can be considered to be comprehensive. For those writers whose complete works have been published, only their writing on art is listed. This online directory doubles as a database of primary bibliographies for the critics listed.</p> <p>This dataset is neutral and non-discriminating, with no typology or classification other than the text format. It is multidisciplinary and makes no claim to assess the critical value of a text, preferring to provide as comprehensive an overview as possible of the authors’ literary output in whatever field (literature, art, politics, history, etc.) or medium (photography, film, fine arts, architecture, etc.) their interest encompassed.</p> <p>Since these authors all wrote in French, they come from the artistic scenes in France, Belgium and Switzerland, not to mention the colonies of the period. Authors who wrote in more than one language are also included.</p> <p>Our intention is to showcase research into art criticism, improve access to the documents and create links between researchers. Whole-genome genotype data for French Large White pigs from two distinct sampling times
<p>Genotype data at plink binary format for 36 pigs from the french Large White breed: 13 animals from the female line born in 2014 and 2015, 13 animals from the male line born between 2012 and 2016, and 10 animals from a common ancestral line, born in 1977. These genotypes were obtained from individual whole genome sequencing (WGS) data, whiwh are available at https://www.ebi.ac.uk/ena under the accession number PRJEB51909.</p> <p>Two different genotype datasets were obtained from the raw WGS:</p> <p>1) snp20_auto_cr (.bed/bim/fam): High quality autosomal SNPs, called by 3 different software, with a call rate of at least 90%</p> <p>2) all10_auto (.bed/bim/fam): All SNPs or indels called by at least one of 3 different software.</p> <p>More details about these datasets and their use can be found in the following study:</p> <p>Boitard et al (under revision): Whole-genome sequencing of cryo-preserved resources from French Large White pigs at two distinct sampling times reveals strong signatures of convergent and divergent selection between the dam and sire lines.</p>

A Dataset of French Trade Directories from the 19th Century (FTD)

Polifonia Corpus - Periodicals Module Metadata - French Language
<p>We release the Metadata of the Periodicals module of the Polifonia Textual Corpus. According to the availability from the source origin, the Metadata may include the URL from which a text of the Books corpus is accessible, along with the title, the author, the year of publication, and the publisher. Estimated height of the OpenStreetMap buildings of 24 French communes using the GeoClimate Software (version 0.0.1)
<p>This repository contains:</p> <ul> <li>a folder called "_toReproduceResults" containing data, script and methodology to reproduce most of the work described in the research manuscript,</li> <li>the main output of the research work: 24 folders (each of them corresponding to a French city), containing building geometry footprints and their corresponding building height as well as averaged building height value aggregated at rectangular grid cell (100 m by 100 m). The footprint geometries comes from the OpenStreetMap project and the building height has been estimated using a RandomForest algorithm using as independent variables indicators describing the building size and shape and the building environment. The data has been produced using the GeoClimate Software (version 0.0.1).</li> </ul> <p>A more detailed description of the content can be used in the file "Metadata.csv".</p>
Dimethylsulfoniopropionate-derived compound concentrations, volatile organic compound concentrations, and microorganism abundances around two corals and a seaweed in the reefs of Moorea (French Polynesia)
<p>These data belong in the paper: </p> <p>M. Masdeu-Navarro, J-F. Mangot, L. Xue, M. Cabrera-Brufau, S.G. Gardner, D.J. Kieber, J.M. González, R. Simó (2022). Spatial and diel patterns of volatile organic compounds, DMSP-derived compopunds and planktonic microorganisms around a tropical scleractinian coral colony. <em>Frontiers in Marine Science</em>.</p> <p>Concentrations of DMSP, acrylate, DMSO, DMS, DMDS, COS, CS2, isoprene, CH3I, CH2ClI, CH2Br2 and CHBr3 in seawater samples around colonies of the corals Acropora pulchra and Pocillopora sp., and the brown seaweed Turbinaria ornata. Abundances of high-DNA and low-DNA bacteria, Prochlorococcus, Synechococcus, picoeukaryotes and nanoeukaryotes in the same samples, as determined by flow cytometry. All samples were collected in April 2018 in the coral reefs of Mo'orea, French Polynesia. </p> <p>The upper set of data contains concentrations at the distance of 0.5 cm from the coral polyps on the branch tips or verrucae, as well as from the seaweed thalli (samples IN), and 2 m away, downcurrent (samples OUT). The second set of data corresponds to A. pulchra only, and contains seawater samples IN, OUT and AL, the latter being sampled at 0.5 cm from the base of the dead branches colonized by a turf alga. IN, OUT and AL samples were collected over an entire diel cycle, every 6 hours for a period of 30 hours.</p>
Data from : Tree inventory data from permanent plots in French forest reserves
<p>We present a dataset resulting from the first round of a national monitoring program of forest reserves. It contains 9538 permanent plots, distributed across 111 study sites in mainland France (including Corsica). Notably focusing on dead wood measurement, this protocol has primarily been applied in strict forest reserves and special nature reserves (sensu Bollmann et Braunisch 2013), with 68% (6494) of the plots being currently located in strict forest reserves (unmanaged) and 24,7% (2363 plots) in forests unmanaged for at least 50 years. Sites cover a large variety of ecological conditions, from lowland to subalpine forests, but with an underrepresentation of Mediterranean forests (Table 1). The protocol assesses all the stages of a tree's life cycle, from seedling to decomposed lying dead wood. On each plot, a combination of three sampling techniques was used: (i) fixed area inventory for regeneration, standing dead trees, living trees and coarse woody debris (CWD) with diameter over 30 cm, (ii) transect lines for CWD with diameter < 30 cm, and (iii) fixed angle plot method for living trees with a diameter at breast height (DBH) > 30 cm (using a relascopic angle of 3%). Measurements include: exact tree location (azimuth, distance), species, diameter(s), tree-related microhabitats, decay stage and bark cover, seedling cover. With the ongoing climate change, the program network can also provide important information to monitor changes in forest ecosystems. It can also be used as forest management monitoring or conservation status assessment.</p>

FloraNER: a Named Entity Recognition Dataset for Botanical French Text
<p>FloraNER is a Named-Entity Recognition (NER) dataset for botanical french literature. The dataset covers plant species names and plant morphological terms for both plant organs/characteristics and their descriptors. the descriptors are annotated both in a coarse-grained manner as the named entity type "DESCRIPTOR" and in a fine-grained manner, categorized into the following named-entity types: Form, Measure, Surface, Color, Position, Disposition, Structure, and Development. FloraNER is distantly annotated using a specialized botanical corpus. Consequently, it's important to note that not all named entities within the text are captured and annotated for the coarse-grained and fine-grained datasets.</p>
LakeSST: Lake Skin Surface Temperatures in French inland water bodies
<p>The data set LakeSST contains skin surface temperature data for 442 French water bodies for the period 1999-2016 obtained from archives of Landsat 5 and Landsat 7 thermal infrared images. The overall accuracy of the satellite-derived temperature measurements is about 1.2 ºC, similar to other applications of satellite images to estimate freshwater surface temperatures. The spatial and temporal coverage of the data set makes it an ideal resource for studies on the temporal evolution of lake surface temperatures and for geographical studies of temperature patterns.</p>
